From Data to Mechanism: A Knowledge Graph-Bayesian Network-Driven Suspect Screening (KGBS) Strategy for Phthalate Exposure Assessment.

The widespread substitution of phthalate esters (PAEs) in industrial production has resulted in an increasingly complex environmental exposure and metabolic transformation in humans. To systematically elucidate their biotransformation relationships, a knowledge graph-Bayesian network-driven suspect screening (KGBS) strategy that integrated text mining, probabilistic reasoning, and high-resolution mass spectrometry (HRMS) was developed. A total of 54,838 associations between PAEs and their metabolites were extracted through text mining from 3167 publications to construct a Bayesian inference-em

MNBC-ME categorizes viral and plasmid sequences within metagenomes and identifies putative species or plasmid host.

BACKGROUND: Plasmids and viruses are two types of mobile genetic elements (ME), that rely on host cells to reproduce and propagate themselves. Recently, metagenomics has greatly facilitated the discovery and characterization of new plasmids and viruses, which relies on accurate identification of these reads in metagenomes. Some state-of-the-art tools can identify plasmid or viral reads, while others are able to identify the probable host or source species of these reads. Since the Minimizer-based Naïve Bayes Classifier (MNBC) tool accurately classifies chromosomal and viral reads to the specie

Biological causes and impacts of rugged tree landscapes in phylodynamic inference.

Phylodynamic analysis has been instrumental in elucidating epidemiological and evolutionary dynamics of pathogens. Bayesian phylodynamics integrates out phylogenetic uncertainty, which is typically substantial in phylodynamic datasets due to limited genetic diversity. Phylodynamic inference does not, however, scale with modern datasets, partly due to difficulties in traversing tree space. Here, we characterize tree space and landscape in phylodynamic inference and assess its impacts on analysis difficulty and key biological estimates. By running extensive Bayesian analyses of 15 classic large

AutoLead: An LLM-Guided Bayesian Optimization Framework for Multi-Objective Lead Optimization.

The process of lead optimization in drug discovery is a complex, multiobjective challenge that remains a major bottleneck in the development of new therapeutics. Traditional approaches often struggle to efficiently explore the vast chemical space while simultaneously optimizing multiple, and sometimes conflicting, molecular properties. In this work, we present AutoLead, a novel framework that integrates large language models (LLMs) with multiobjective Bayesian optimization to tackle this challenge. By leveraging the chemical reasoning capabilities of LLMs, AutoLead effectively guides the searc

Suction-assisted ureteroscopy compared with traditional ureteroscopy for renal stones ≤ 2 cm: a systematic review, Bayesian network meta-analysis and meta-regression.

INTRODUCTION AND OBJECTIVE: Suction-enhanced flexible ureteroscopy (URS) aims to improve stone clearance and reduce complications. We performed a Bayesian network meta-analysis to compare the efficacy and safety of flexible aspiration navigable sheaths (FANS) and direct in-scope suction (DISS) for renal calculi ≤ 2 cm. METHODS: A systematic search of PubMed, MEDLINE, Scopus, Web of Science, and Google Scholar was conducted through June 2026. Comparative studies of FANS, DISS, or conventional access sheaths for renal stones ≤ 2 cm were included. The primary outcome was 30-day stone-free rate (

Comparative efficacy and thyroid function effects of non-surgical treatments for benign thyroid nodules: a Bayesian network meta-analysis.

OBJECTIVE: Non-surgical treatments for benign thyroid nodules (BTN) have shown variable effects across different outcome domains, but randomized comparative evidence remains fragmented, particularly regarding both structural efficacy and thyroid function effects. This study aimed to compare available non-surgical interventions for nodule volume and thyroid function parameters using a Bayesian network meta-analysis. METHODS: PubMed, Embase, Web of Science, and Cochrane Library were searched through August 17, 2025. RCTs evaluating levothyroxine (L-T4), radiofrequency ablation (RFA), microwave

Bayesian consolidation of retinal micro(nano)plastic hypothesis: From existential confirmation to spatial-phenotypic inference.

Recent empirical confirmation of polymeric micro- and nanoplastics (MNPs) in human retinal tissue marks a decisive epistemic shift-from theoretical plausibility to verified biological occurrence. Five months before this discovery, a Bayesian hypothesis framework published in BioSystems proposed that MNPs may exist in the human retina and could plausibly explain certain imaging anomalies, despite the absence of direct evidence. The present work extends that framework by formalizing how definitive empirical detection collapses existential uncertainty and advances the Bayesian model toward its ne

A tutorial on Bayesian hypothesis testing of correlation coefficients using the BFpack-module in JASP.

Correlation coefficients play a central role in scientific research to quantify the (linear) association between certain key variables of interest. Currently, hypothesis testing of correlation coefficients, such as whether a correlation equals zero or whether two correlations are equal, is mainly done using classical p values, despite their known limitations. An important cause of this problem is the limited availability of statistical software that supports alternative, Bayesian testing procedures. To address this shortcoming, the current tutorial paper showcases how to perform Bayesian hypot

Determining Optimal Talker Variability for Nonnative Speech Training: A Systematic Review and Bayesian Network Meta-Analysis.

PURPOSE: This meta-analysis study aimed to determine the optimal level of talker variability in training to maximize second-language speech learning. METHOD: We conducted a systematic search for studies comparing different levels of talker variability in nonnative speech training, published through July 2024. Two independent reviewers screened studies for eligibility, extracted data, and assessed the risk of bias. A Bayesian network meta-analysis was implemented to estimate relative effect sizes of different talker variability training conditions and rank these conditions by their posterior p

BayesianFitForecast: a user-friendly R toolbox for parameter estimation and forecasting with ordinary differential equations.

BACKGROUND: Mathematical models based on ordinary differential equations (ODEs) are essential tools across various scientific disciplines, including biology, ecology, epidemic modeling, and healthcare informatics, where they are used to simulate complex dynamic systems and inform decision-making. However, implementing Bayesian calibration and forecasting typically requires substantial coding in Stan or similar tools. To support Bayesian parameter estimation and forecasting for such systems, we introduce BayesianFitForecast, a user-friendly R toolbox specifically developed to streamline Bayesia

Can you believe your eyes? Positive schizotypy is associated with increased susceptibility to the Müller-Lyer illusion.

BACKGROUND AND HYPOTHESIS: Visual illusions provide a unique opportunity to understand cognitive and perceptual alterations in schizophrenia-spectrum conditions. Schizophrenia patients often exhibit increased susceptibility to the Müller-Lyer illusion. Here, we investigate susceptibility to the Müller-Lyer visual illusion in the general population with different levels of schizotypy. STUDY DESIGN: We assessed a population-based convenience sample (N = 263) on an online platform. In addition to basic demographics, participants completed the Müller-Lyer illusion, the Cardiff Anomalous Perceptio

Estimating the Size of the Hidden Population of COVID-19.

INTRODUCTION: An asymptomatic population has the same infection as symptomatic individuals, so these individuals can unknowingly spread the virus. It is not possible to predict the rate of epidemic growth by considering only the identified isolated or hospitalized population. In this study, we want to estimate the size of the COVID-19 population, based on information derived from patients visiting medical centers. So, individuals who do not receive a formal diagnosis in those medical centers can be considered as hidden. METHODOLOGY: To estimate the Bayesian size of the hidden population of CO

Bayesian inference for survival prediction of childhood Leukemia.

BACKGROUND: Childhood Leukemia is the most common type of cancer among children. Nearly 39% of cancer-induced childhood deaths are attributable to Leukemia. Nevertheless, early intervention has long been underdeveloped. Moreover, there are still a group of children succumbing to their cancer due to the cancer care resource disparity. Therefore, it calls for an accurate predictive approach to improve childhood Leukemia survival and mitigate these disparities. Existing survival predictions rely on a single best model, which fails to consider model uncertainties in predictions. Prediction from a

Delta-alpha cross-frequency coupling for different brain regions.

Neural interactions occur on different levels and scales. It is of particular importance to understand how they are distributed among different neuroanatomical and physiological relevant brain regions. We investigated neural cross-frequency couplings between different brain regions according to the Desikan-Killiany brain parcellation. The adaptive dynamic Bayesian inference method was applied to EEG measurements of healthy resting subjects in order to reconstruct the coupling functions. It was found that even after averaging over all subjects, the mean coupling function showed a characteristic

Mixture-modelling-based Bayesian MH-RM algorithm for the multidimensional 4PLM.

Several recent works have tackled the estimation issue for the unidimensional four-parameter logistic model (4PLM). Despite these efforts, the issue remains a challenge for the multidimensional 4PLM (M4PLM). Fu et al. (2021) proposed a Gibbs sampler for the M4PLM, but it is time-consuming. In this paper, a mixture-modelling-based Bayesian MH-RM (MM-MH-RM) algorithm is proposed for the M4PLM to obtain the maximum a posteriori (MAP) estimates. In a comparison of the MM-MH-RM algorithm to the original MH-RM algorithm, two simulation studies and an empirical example demonstrated that the MM-MH-RM

Water sources for street trees in mesic urban environments.

Street trees support climate resiliency through a variety of pathways, such as offsetting urban heat and attenuating storm water runoff. While urban trees in arid and semiarid ecosystems have been shown to take up water from irrigation, it is unknown where street trees in mesic cities obtain their water. In this study, we use natural abundance stable isotopes to estimate the proportional sources of water taken up by Acer platanoides street trees in Boston, Massachusetts, United States, including precipitation, irrigation, groundwater, and wastewater. We use Bayesian multisource mixing models t

Mapping schistosomiasis risk in Southeast Asia: a systematic review and geospatial analysis.

BACKGROUND: Schistosomiasis is a water-borne parasitic disease estimated to have infected >140 million people globally in 2019, mostly in sub-Saharan Africa. Within the goal of eliminating schistosomiasis as a public health problem by 2030 in the World Health Organization (WHO) Roadmap for neglected tropical diseases, other regions cannot be neglected. Empirical estimates of the disease burden in Southeast Asia largely remain unavailable. METHODS: We undertook a systematic review to identify empirical survey data on schistosomiasis prevalence in Southeast Asia using the Web of Science, Scienc

Logical decisions after a psychosocial stressor: The late phase of acute stress reduces loss aversion.

Loss aversion, the principle that losses have a greater impact on decision-making than gains, can be modulated by stress. Most findings reported that stress reduces loss aversion, in line with the alignment hypothesis. Yet, decision-making was always assessed at the early stages of the stress response. Instead, the latter phase of the stress response enhances the salience-network and then, it could amplify the salience of losses, thereby increasing loss aversion. To our knowledge, it has never been studied how the latter stress response influences loss aversion and our aim is to fill this gap.

Optimal inference of molecular interaction dynamics in FRET microscopy.

Intensity-based time-lapse fluorescence resonance energy transfer (FRET) microscopy has been a major tool for investigating cellular processes, converting otherwise unobservable molecular interactions into fluorescence time series. However, inferring the molecular interaction dynamics from the observables remains a challenging inverse problem, particularly when measurement noise and photobleaching are nonnegligible-a common situation in single-cell analysis. The conventional approach is to process the time-series data algebraically, but such methods inevitably accumulate the measurement noise
