The goal of systems biology is to access and integrate information about the parts (e.g., genes, proteins, cells) of a biological system with a view to computing and predicting the behavior of the system. The past decade has witnessed technological revolutions in the capacity to make high throughput measurements about the behavior of genes, proteins, and cells. Such technologies are widely used in biological research and in medicine, such as toward prognosis and therapy response prediction in cancer patients. More recently, systems biology is being applied to vaccinology, with the goal of: (1)

Structural biology is undergoing a transformative era driven by advances in artificial intelligence (AI)-based protein structure prediction and cryo-electron microscopy. Predictive approaches have dramatically expanded structural coverage across proteomes and are increasingly integrated into experimental workflows. However, protein function frequently depends on dynamic molecular processes including ligand-dependent conformational remodeling, transient interactions, cooperative assembly, and transport-state transitions that remain difficult to define from static computational models alone. Single-cell RNA sequencing (scRNA-seq) has facilitated the studies of cellular heterogeneity in many different biological contexts, including how B cells function and mediate immune responses to infection, malignancies, and autoimmunity. scRNA-seq as applied to B cells requires specific bioinformatics strategies, which consider the distinct biology of B cells and biological processes unique to these cells, such as somatic hypermutation (SHM) and class switch recombination (CSR). We present here a protocol that analyses scRNA-seq alignments and count matrices, as well as B-cell receptor sequenc

Peptide-protein interactions form a cornerstone in molecular biology, governing cellular signaling, structure, and enzymatic activities in living organisms. Improving computational models and experimental techniques to describe and predict these interactions remains an ongoing area of research. Here, we present a computational method for peptide-protein interactions' description and prediction based on leveraged amino acid frequencies within specific binding cores. Utilizing normalized frequencies, we construct quantitative matrices (QMs), termed 'logo models' derived from sequence logos. The

BACKGROUND: Ocular infectious diseases remain an important cause of preventable visual impairment worldwide, yet vaccine development for eye-specific pathogens has lagged behind systemic infections. This gap reflects the biology of the eye, including immune privilege, mucosal immunity, pathogen diversity, and limited understanding of ocular correlates of protection. Advances in data science, artificial intelligence, genomics, and systems biology are reshaping vaccine research by enabling antigen discovery, immune modeling, and surveillance. However, these approaches have not been integrated in

Biofilms are organized groups of microbes surrounded by an extracellular polymeric substance (EPS) matrix. This structure helps microbes survive, creates metabolic differences, and makes them less sensitive to antimicrobial treatments. Because biofilms can block antimicrobials and help microbes adapt, they often cause chronic and recurring infections that are hard to treat with standard methods. Most current diagnostic and antimicrobial testing methods focus on free-floating (planktonic) microbes and do not reflect the complex structure and behavior of mature biofilms. This gap often leads to

Osteoarthritis (OA) is a severe, whole-joint illness that is characterized by the permanent destruction of articular cartilage. The failure of traditional therapies and early tissue engineering efforts is mainly due to their reductionist biological strategies and reliance on bulk, non-biomimetic materials that cannot replicate the complex nanoscale architecture of the native extracellular matrix. This review proposes a closed-loop, multidisciplinary roadmap that integrates systems biology and biomimetic nanomedicine to advance OA diagnosis, cartilage regeneration, and nanomaterial safety-by-de
