An epigenomic signature of postprandial hyperglycemia in peripheral blood leukocytes.

Postprandial hyperglycemia is known to be one of the earliest signs of abnormal glucose homeostasis associated with type 2 diabetes. This study aimed to assess clinical significance of a 1-h postprandial glucose level for the development of diabetes, and identify epigenetic biomarkers of postprandial hyperglycemia. We analyzed clinical data from the oral glucose tolerance tests for healthy subjects (n=4502). The ratio (Glu60/Glu0) of 1-h glucose levels to fasting glucose levels was significantly associated with an insulin sensitive index (QUICKI, quantitative insulin sensitivity check index) (

An integrative genomic and epigenomic approach for the study of transcriptional regulation.

The molecular heterogeneity of acute leukemias and other tumors constitutes a major obstacle towards understanding disease pathogenesis and developing new targeted-therapies. Aberrant gene regulation is a hallmark of cancer and plays a central role in determining tumor phenotype. We predicted that integration of different genome-wide epigenetic regulatory marks along with gene expression levels would provide greater power in capturing biological differences between leukemia subtypes. Gene expression, cytosine methylation and histone H3 lysine 9 (H3K9) acetylation were measured using high-densi

Recent Evidence in Epigenomics and Proteomics Biomarkers for Early and Minimally Invasive Diagnosis of Alzheimer's and Parkinson's Diseases.

BACKGROUND: Alzheimer's (AD) and Parkinson's diseases (PD) show deposits of improperly folded modified proteins. Protein expression mechanisms are involved since the early stages. Several studies evaluated epigenomics and proteomics profiles in these patients, with promising results. In general, they focused on early, specific, and minimally invasive biomarkers for the diagnosis and prognosis of AD and PD. OBJECTIVES: This review aimed at summarizing results to find the most reliable evidence in the field. RESULTS: Among epigenomics studies, there is a focus on microRNAs (miRNAs) as candidat…

Comparative epigenomics indicate a common origin of ectopic and intrasellar corticotroph pituitary neuroendocrine tumors/adenomas: a case report.

Ectopic pituitary neuroendocrine tumors (PitNET)/adenomas are rare and diagnostically challenging extra-sellar tumors. Previous studies have demonstrated the impact of epigenomic analyses in the diagnostics of sellar neoplasms and characterized the close relationship of epigenomic signatures and cellular origins of PitNET/adenomas. As of today, little is known about the pathogenesis of ectopic PitNET/adenomas, and epigenomic analyses have not been performed in these rare tumors. We report on the clinical course of an 81-year-old patient with sphenoid ectopic sparsely granulated corticotroph Pi

Unveiling the identities of null cell tumours: Epigenomics corroborate subtle histological cues in pituitary neuroendocrine tumour/adenoma classification.

AIMS: Pituitary neuroendocrine tumour (PitNET)/adenoma classification is based on cell lineage and requires immunopositivity for adenohypophysial hormones and/or transcription factors (TFs) steroidogenic factor 1 (SF1), T-box transcription factor TBX19 (TPIT) or pituitary-specific positive transcription factor 1 (PIT1). PitNET/adenomas lacking lineage affiliation are termed 'null cell' tumours (NCTs). NCT diagnosis may be afflicted by methodological limitations and inconsistent diagnostic approaches. Previous studies have questioned the existence of true NCTs. In this study, we explore the epi

DNA methylation analysis of the epigenome in oral squamous cell carcinoma.

BACKGROUND: Oral squamous cell carcinoma (OSCC) is one of the most common oral malignancies, which can occur in any part of the mouth and is highly malignant. DNA Methylation is an epigenetic modification of the genome, which is involved in key cellular processes and has a crucial impact on the occurrence, development, invasion and metastasis of tumors. In this study, we conducted a comprehensive analysis of DNA methylation characteristics in OSCC with the aim of identifying potential diagnostic epigenetic biomarkers and exploring possible mechanisms of methylation's influence on OSCC. The bull sperm epigenome: role in male fertility and transmission to the offspring.

Extensive DNA methylation and small non-coding RNA modifications occur during male germline differentiation, which are essential for normal spermatogenesis and sperm maturation. Recent evidence has underscored the role of these key regulators in male fertility. However, due to significant environmental and technical variations across the studies, the identification of epigenetic biomarkers relevant to fertility remains challenging. Nevertheless, recent studies using large cohorts and integrative approaches have highlighted sperm epigenetic signatures that improve fertility prediction. In addit

Interplay of the 3D genome and epigenome in androgen-driven prostate cancer.

Understanding of the therapeutic landscape for androgen-driven prostate cancer has undergone significant evolution, yet treatment resistance remains an ongoing challenge. The androgen receptor (AR) plays a central role in androgen-dependent prostate tumor growth, and therapeutic agents targeting AR represent the main treatment modality for prostate cancer. AR transcriptional activity is tightly regulated by coregulatory transcription factors and their DNA binding and activity. However, the precise interactions between AR and three-dimensional (3D) chromatin structure and its dynamic remodeling

3D epigenome of glial cell types in developing human cortex.

The human cortex is complex and heterogeneous, undergoing extensive expansion during development1,2. Our prior study of neurogenesis, including radial glia (RG), intermediate progenitor cells, excitatory neurons and interneurons demonstrated that chromatin looping underlies transcriptional regulation for lineage-specific genes, shedding light on how non-coding genetic variants contribute to neuropsychiatric disorders by means of cell-type-specific gene regulation3. RG have a crucial role in generating cellular diversity through both neurogenesis and gliogenesis and can be further classified in

Transcriptomic and epigenomic profiling datasets of murine HL-1 cardiomyocytes.

Epigenetic features, such as histone modifications and higher-order genome organization, are fundamental determinants of cell-specific gene expression. However, while the HL-1 cell line is a widely utilized model for cardiac research, a comprehensive and integrated epigenomic reference for this line remains scarce in public databases. Our dataset comprises multi-omic profiles including H3K4me3, H3K27ac, and CTCF ChIP-seq together with matched RNA-seq data, where H3K4me3, H3K27ac, and CTCF are widely recognized markers of active promoters, distal enhancers, and chromatin architectural boundarie

Functional and Epigenomic Consequences of DNMT1 Variants in Inherited Neurological Disorders.

DNMT1 variants are linked to complex neurodegenerative syndromes, yet their variant-specific functional and epigenomic consequences remain poorly defined. DNMT1 variants were identified in eight patients using gene-panel or whole-exome sequencing. Functional effects were assessed by site-directed mutagenesis and transient expression in HEK293T cells. Genome-wide methylation profiling of peripheral blood leukocyte DNA was performed using Nanopore sequencing, enabling direct quantification of 5-methylcytosine (5mC). CpG island-level differential methylation and gene set enrichment analysis (GSEA

The aging epigenome: integrative analyses reveal intersection with Alzheimer's disease.

Aging is the strongest risk factor for Alzheimer's disease (AD), yet the role of age-associated DNA methylation (DNAm) changes in blood and their relevance to AD remains poorly understood. We performed a meta-analysis of blood DNAm samples from 475 dementia-free subjects aged over 65 years across two independent cohorts, the Framingham Heart Study (FHS) at Exam 9 and the Alzheimer's Disease Neuroimaging Initiative (ADNI). We adjusted for sex and immune cell-type proportions and corrected batch effects and genomic inflation. Integrative analyses included pathway enrichment, mQTL analysis, coloc

Early life experiences, the neural epigenome and affective disorder risk.

Early life stress shapes brain development during sensitive developmental windows through persistent epigenomic changes that influence gene regulation, neural circuit maturation and susceptibility to neuropsychiatric disorders. Evidence from animal models and human studies demonstrates that early adversity remodels DNA methylation, histone post-translational modifications and chromatin organization, leading to lasting alterations in transcriptional programmes. These responses are highly cell-type specific, brain-region specific and developmental-stage specific, with neurons and glia exhibiting

Cannabidiol alters the epigenome of hormone-dependent prostate cancer cells.

BACKGROUND: Cannabidiol (CBD) shows promising anti-cancer effects, including reducing proliferation and migration and inducing cell death. However, its impact on cancer gene regulation and epigenetic mechanisms remains poorly understood, particularly in prostate cancer, a disease characterised by widespread epigenetic alterations. PURPOSE: This study investigated whether CBD exerts anti-cancer effects in prostate cancer by modulating cell viability, gene expression, and the epigenome and whether it enhances the efficacy of targeted and hormonal agents. STUDY DESIGN/METHODS: Prostate cancer c

Organism-wide cellular dynamics and epigenomic remodeling in mammalian aging.

Aging leads to functional decline across tissues, often accompanied by profound changes in cellular composition and cell-intrinsic molecular states. However, a comprehensive catalog of how the population of individual cell types change with age and the associated epigenomic dynamics is lacking. Here, we constructed a single-cell chromatin accessibility atlas consisting of ~7 million cells from 21 tissue types spanning three age groups in both sexes. This dataset revealed 536 main cell types and 1,828 finer-grained subtypes, defined by unique chromatin accessibility landscapes at ~1.3 million c

Some lessons learned from genomic and epigenomic studies of the placenta.

Recent attention to the "replicability crisis" in research has led to greater efforts to outline research practices that might improve the quality of research results. Steps to improve replicability through standardisation and control of covariates can be field specific. In this review, we highlight lessons learned through our own and other genome-wide studies of genetic, epigenetic and gene expression variation in the placenta. We share our understanding of the impact of placental genetics, possible confounders, sources of sampling variation, dataset stratification, and adjustment for covaria

Epigenomic Profiling Positions ATF7 as a Core Regulator of Colonic Inflammation.

Mitochondrial dysfunction plays a central role in epithelial damage and persistent inflammation in ulcerative colitis (UC), but the transcriptional mechanisms that govern mitochondrial quality control in the intestinal epithelium remain poorly defined. Here, we identify Activating Transcription Factor 7 (ATF7) as a key regulator of mitophagy in colonic epithelial cells. Integrative transcriptomic and epigenomic analyses of patient-derived mucosal samples revealed marked ATF7 downregulation and widespread activation of inflammatory pathways. Pituitary Neuroendocrine Tumor or Pituitary Adenoma? Let's Ask the Epigenome!

The introduction of the term pituitary neuroendocrine tumor (PitNET) to replace pituitary adenoma has sparked a versatile debate among experts. The controversy surrounding this nomenclature change includes the question of whether these tumors' biological identity truly corresponds to neuroendocrine tumors. In this meta-analysis, DNA methylation data were interrogated to clarify whether the old or new nomenclature more accurately reflects the epigenome of these tumors. Publicly available DNA methylation data of 100 NETs, 100 PitNETs/adenomas, and 100 adenomas of various origins and lineages wer

Unmasking the Epigenome: Insights into Testicular Cell Dynamics and Reproductive Function.

The epigenetic landscape plays a pivotal role in regulating the functions of both germ and somatic cells (Sertoli and Leydig cells) within the testis, which are essential for male fertility. While somatic cells support germ cell maturation and testosterone synthesis, the epigenetic regulation of germ cells is critical for proper spermatogenesis and function. Epigenetic modifications such as DNA methylation, histone modifications, chromatin remodeling, and non-coding RNAs (ncRNAs) are crucial for regulating gene expression that is essential for spermatogenesis and reproductive function.
