Centralized Review of Alzheimer's Disease and Related Dementias Biomedical Repositories and Computational Methods.

Alzheimer's disease and related dementias (ADRD) are neurodegenerative conditions characterized by progressive cognitive and functional decline. AD pathology is associated with extracellular amyloid-β plaques, intracellular tau neurofibrillary tangles, synaptic dysfunction, and neuronal loss. AD accounts for approximately 60-80% of dementia cases globally. In 2022, AD was the seventh leading cause of death in the United States, and the number of Americans aged 65 and older living with Alzheimer's dementia is projected to increase substantially by 2060. Despite decades of research, AD/ADRD data

Hippocampal surface morphological variation-based genome-wide association analysis network for biomarker detection of Alzheimer's disease.

Performing genome-wide association analysis (GWAS) between hippocampus and whole-genome data can facilitate disease-related biomarker detection of Alzheimer's disease (AD). However, most existing studies have prioritized hippocampal volume changes and ignored the morphological variations and subfield differences of the hippocampus in AD progression. This disregard restricts the comprehensive understanding of the associations between hippocampus and whole-genome data, which may result in some potentially specific biomarkers of AD being missed. Moreover, the representation of the complex associa

Towards mapping the 3D genome through high speed single-molecule tracking of functional transcription factors in single living cells.

How genomic DNA is organized in the nucleus is a long-standing question. We describe a single-molecule bioimaging method utilizing super-localization precision coupled to fully quantitative image analysis tools, towards determining snapshots of parts of the 3D genome architecture of model eukaryote budding yeast Saccharomyces cerevisiae with exceptional millisecond time resolution. We employ astigmatism imaging to enable robust extraction of 3D position data on genomically encoded fluorescent protein reporters that bind to DNA. Our relatively straightforward method enables snippets of 3D archi

A novel frameshift mutation in the DIAPH1 gene causes a Chinese family autosomal dominant nonsyndromic hearing loss: Mutation in DIAPH1 causes hearing loss.

OBJECTIVE: This study reports a novel heterozygous, likely truncating mutation in the diaphanous homolog 1 (DIAPH1) gene associated with non-syndromic hearing loss. METHODS: Family members underwent audiological and imaging assessments, whole-exome sequencing (WES), and Sanger sequencing. RESULTS: Sensorineural hearing loss was observed in all five individuals, with severity ranging from mild to severe. None of the affected patients reported vestibular complaints, and routine blood tests showed normal platelet counts. Whole-exome sequencing (WES) revealed a novel frameshift variation, c.3555

Metastatic involvement of skeletal muscle from gastric adenocarcinoma.

Gastric cancer represents the fifth most common cancer diagnosis worldwide and the third leading cause of cancer-related mortality. In the USA, the overall 5-year survival rate is 31%, with distant disease nearing 5%. The most common sites of metastasis are the liver and peritoneum. Skeletal muscle involvement has been rarely reported. Since clinical and imaging findings overlap with primary sarcomas, a confirmatory biopsy is required for diagnosis. Prognosis remains poor with treatment options including palliative chemotherapy, radiotherapy and surgical resection. We report the case of a 57-y

Proteomics in atherothrombosis: a future perspective.

Atherothrombosis is the primary cause of death in Western countries. The cellular and molecular mechanisms underlying atherosclerosis remain widely unknown. The complex nature of atherosclerotic cardiovascular diseases demands the development of novel technologies that enable discovery of new biomarkers for early disease detection and risk stratification, which may predict clinical outcome. In this review, we outline potential sources and recent proteomic approaches that could be applied in the search of novel biomarkers of cardiovascular risk. In addition, we describe some issues raised in re

The role of radiomics in predicting the response to neoadjuvant chemotherapy for breast cancer.

Breast cancer exhibits profound biological and spatial heterogeneity, which contributes to variable responses to neoadjuvant chemotherapy (NAC) and challenges precision treatment planning. Radiomics, an emerging discipline that converts standard medical images into high-dimensional quantitative data, offers a non-invasive and reproducible means to capture tumor phenotype, heterogeneity, and treatment-induced changes. This review provides a comprehensive overview of recent advances in radiomics for breast cancer NAC, emphasizing the roles in predicting a pathologic complete response (pCR), moni

Radiomics in Lung Cancer Imaging: A Narrative Review of Current Evidence.

BACKGROUND: Lung cancer remains the leading cause of cancer-related mortality worldwide, and early diagnosis and accurate disease stratification are still major clinical challenges. Radiomics has emerged as a quantitative imaging approach that extracts high-dimensional features from radiological imaging, with applications in diagnosis, prognosis, radio genomics, and assessment of treatment response. However, its clinical translation is still limited by methodological heterogeneity and a lack of standardization. AIM: This narrative review synthesizes evidence from systematic reviews and meta-a

Computational image analysis of the baseplate-tail complex of O1 ElTor vibriophage M4.

We performed an in-depth computational image analysis of the baseplate-tail complex of the M4 vibriophage and identified seven major densities in its baseplate, which notably share structural similarities with baseplate modules of a number of other bacteriophages belonging to different species. Employing computational analysis, we explained the helical organization of the sheath protein, wrapping the tail tube. Based on the results obtained in this work along with the proteomics information published previously, we are able to decipher the plausible roles assigned to the different components o

Visualizing a Vibrio cholerae O1 El Tor typing bacteriophage belonging to the Myoviridae group and the packaging of its genomic ends inside the phage capsid.

Phage D10, an O1 El Tor tying vibriophage, has been successfully employed to tract the outspread of cholera epidemic. Using Transmission Electron Microscopy and computational image analysis, we have determined the structures of the capsid, head-to-tail connector, the contractile helical tail, the baseplate and combined them to form the complete three-dimensional (3D) D10 phage structure. Using partial denaturation experiments on the genome and using the computed 3D structure of the phage, we have established the packing of the genome ends inside the capsid together with the release styles duri

Cell-to-cell and genome-to-genome variability of adenovirus transcription tuned by the cell cycle.

In clonal cultures, not all cells are equally susceptible to virus infection, and the mechanisms underlying this are poorly understood. Here, we developed image-based single-cell measurements to scrutinize the heterogeneity of adenovirus (AdV) infection. AdV delivers, transcribes and replicates a linear double-stranded DNA genome in the nucleus. We measured the abundance of viral transcripts using single-molecule RNA fluorescence in situ hybridization (FISH) and the incoming 5-ethynyl-2'-deoxycytidine (EdC)-tagged viral genomes using a copper(I)-catalyzed azide-alkyne cycloaddition (click) rea

Application of a localized morphometrics approach to imaging-derived brain phenotypes for genotype-phenotype associations in pediatric mental health and neurodevelopmental disorders.

INTRODUCTION: Quantitative global or regional brain imaging measurements, known as imaging-specific or -derived phenotypes (IDPs), are commonly used in genotype-phenotype association studies to explore the genomic architecture of the brain and how it may be affected by neurological diseases (e.g., Alzheimer's disease), mental health (e.g., depression), and neurodevelopmental disorders (e.g., attention-deficit hyperactivity disorder [ADHD]). For this purpose, medical images have been used as IDPs using a voxel-wise or global approach via principal component analysis. However, these methods have

Cross-diagnostic genetic organization of clinical readouts corresponds to distributed cortical profiles.

Psychiatric disorders share common-variant liability, and the Psychiatric Genomics Consortium has identified five correlated cross-disorder genetic dimensions derived from diagnoses. Whether these dimensions also organize heterogeneous clinical observations and their cortical associations remains unclear. We used F1-F5, together with hierarchical p, as external coordinates for 37 genetically informative clinical readouts and integrated them with structural-imaging GWAS. Thirty-one readouts showed multidimensional profiles, although Internalizing was strongest for most. Racing thoughts illustra

Transcriptional signal and cell specificity of genes related to cortical structural differences of post-traumatic stress disorder.

Due to the diversity of traumatic events, the diagnosis of Post-traumatic Stress Disorder is heterogeneous. The pathogenesis has been explored in the fields of brain imaging and genomics separately, but the results are inconsistent. Previous research evidenced that there existed structural differences between PTSD and healthy controls in multiple brain regions. This study further looked into the differences of brain structure in PTSD at the whole brain level and analyzed the difference-related genomes. The brain structure imaging data of 36 patients and 32 healthy controls were taken as morpho

Fetal phenotypes emerge as genetic technologies become robust.

Prenatal genomic evaluation of the fetus is available at decreasing cost and with a faster turnaround time. However, fetal genotype-phenotype correlations are in their infancy. By comparison, pediatric and adult genotype-phenotype databases are well established and publicly accessible. A similar system for fetal genomics is lacking. When a fetal anomaly is identified by ultrasound imaging, a genetic diagnosis provides important information. However, fetal prognostic counseling is problematic if the only available information is based on outcomes following postnatal diagnoses. The same conditio

Biomarkers in Multiple Sclerosis: An Up-to-Date Overview

During the last decades, the effort of establishing satisfactory biomarkers for multiple sclerosis has been proven to be very difficult, due to the clinical and pathophysiological complexities of the disease. Recent knowledge acquired in the domains of genomics-immunogenetics and neuroimmunology, as well as the evolution in neuroimaging, has provided a whole new list of biomarkers. This variety, though, leads inevitably to confusion in the effort of decision making concerning strategic and individualized therapeutics. In this paper, our primary goal is to provide the reader with a list of the
