Single-molecule spectroscopy of the temperature-induced collapse of unfolded proteins.

We used single-molecule FRET in combination with other biophysical methods and molecular simulations to investigate the effect of temperature on the dimensions of unfolded proteins. With single-molecule FRET, this question can be addressed even under near-native conditions, where most molecules are folded, allowing us to probe a wide range of denaturant concentrations and temperatures. We find a compaction of the unfolded state of a small cold shock protein with increasing temperature in both the presence and the absence of denaturant, with good agreement between the results from single-molecu

Modulating conformational stability of human serum albumin and implications for surface passivation applications.

Human serum albumin (HSA) is one of the most abundant proteins in the human body and also used as a biomaterial coating. While there is significant interest in modifying the properties of solid supports to control HSA adsorption, there is an outstanding need to investigate whether modulating the conformational properties of HSA proteins can influence adsorption properties, especially in the context of surface passivation applications. Herein, we investigated how ionic strength - a key modulator of electrostatic forces influencing protein folding and protein-substrate interactions - can affect

Cryoprotection of Tremella polysaccharides in silver carp myofibrillar protein: stability improvement against freeze-thaw damage.

BACKGROUND: Myofibrillar proteins of silver carp are susceptible to freezing denaturation, significantly degrading surimi quality. Tremella polysaccharide (TP), a natural edible mushroom polysaccharide, offers potential cryoprotective value and can inhibit this deterioration. The aim of this study was to investigate the cryoprotective effect of TP on the myofibrillar protein of silver carp. RESULTS: Tremella polysaccharide effectively mitigated protein aggregation and freeze-induced denaturation. Specifically, 2.0% TP enhanced freeze-thawed protein solubility by 107.23%, reduced turbidity by

Fixing Attached Cells for Staining.

For cell staining, fixation methods decrease generally into two classes, organic solvents and cross-linking reagents. Organic solvents such as alcohols and acetone remove lipids and dehydrate the cells, precipitating the proteins on the cellular architecture. Cross-linking reagents such as paraformaldehyde form intermolecular bridges, normally through free amino groups, thus creating a network of linked antigens. Choosing between fixation in organic solvents or cross-linking agents is empirical. There are no general rules to decide between the two and both procedures are described here. Both m

The kinetic basis of photosynthetic heat tolerance.

Photosynthetic heat tolerance constrains primary productivity and defines the upper temperature limit of the biosphere. However, current approaches to heat tolerance either overlook the duration of heat exposure or describe temperature-time relationships without characterizing causal mechanisms, constraining hypothesis testing and prediction under novel conditions. Heat inactivation of photosynthesis has been posited to result from protein denaturation or lipid membrane breakdown, but their relative contributions are not well resolved. Here we develop and test a quantitative theory of photosyn…

Disulfide bonds stabilize the SARS-CoV-2 RBD and preserve binding to ACE2 following thermal denaturation.

The Spike protein of Severe Acute Respiratory Syndrome Coronavirus 2 (SARS-CoV-2) mediates host cell attachment and entry through the binding of its cognate receptor, angiotensin-converting enzyme 2 (ACE2). This interaction occurs within the receptor-binding domain (RBD) of the Spike protein and is critical to the lifecycle and fitness of SARS-CoV-2. A rigorous analysis of this interaction is crucial to understanding this viral entry mechanism. In this communication, a biophysical examination of the RBD, ACE2, and their interaction is presented. These studies led to the discovery that disulfid

Characterization of long-range structure in the denatured state of staphylococcal nuclease. I. Paramagnetic relaxation enhancement by nitroxide spin labels.

Structural analysis of delta131delta, a fragment model of the denatured state of staphylococcal nuclease, has been extended by obtaining long-range distance restraints between protein chain segments based on paramagnetic relaxation enhancement methods. PROXYL spin labels were attached at unique cysteine residues introduced at 14 different sites along the polypeptide chain, and the resulting enhancements of amide proton relaxation were measured by NMR spectroscopy. To minimize perturbation of denatured state structure, these labeling sites were chosen on the basis of a high solvent exposure in

Rarity of autoantibodies to a major autoantigen, thyroid peroxidase, that interact with denatured antigen or with epitopes outside the immunodominant region.

The nature of the autoantibody repertoire to the dominant autoantigen in human autoimmune thyroid disease is controversial. There is evidence that autoantibodies to thyroid peroxidase (TPO) interact with overlapping conformational epitopes in an immunodominant region and binding to denatured (DN) protein is decreased. Contrary data demonstrate TPO autoantibody reactivity with DN-TPO or polypeptide fragments. However, none of the TPO-specific, human monoclonal autoantibodies isolated to date preferentially recognize denatured autoantigen. We therefore searched an immunoglobulin gene phage displ

In vitro evaluation of acaricidal and fungicidal activity of the house dust mite acaricide, Allerbiocid.

The acaricidal and fungicidal activities of a new acaricide Allerbiocid, formulated for the control of house dust mites, were investigated. The components of the Allerbiocid formula are: 3% benzyl benzoate (acaricidal and fungicidal), 1% tannic acid (protein denaturant) and 0.5% Tween (surface active agent) in 70% isopropyl alcohol (antiseptic). At application rates of both 150 and 250 ml/m2, the acaricidal activity appeared to work by both ingestion and contact and remained active upon contact with mites for up to 10 weeks. When Sabouraud agar was treated with Allerbiocid at a concentration o

The effect of zinc oxide nanoparticles on the structure of the periplasmic domain of the Vibrio cholerae ToxR protein.

Proteins adsorbed on nanoparticles (NPs) are being used as biosensors and in drug delivery. However, our understanding of the effect of NPs on the structure of proteins is still in a nascent state. In this work we report the unfolding behavior of the periplasmic domain of the ToxR protein (ToxRp) of Vibrio cholerae on zinc oxide (ZnO) nanoparticles with a diameter of 2.5 nm. This protein plays a crucial role in regulating the expression of several virulence factors in the pathogenesis of cholera. Thermodynamic analysis of the equilibrium of unfolding, induced both by urea and by guanidine hydr

A novel cataract-causing mutation Ile82Met of γA crystallin trends to aggregate with unfolding intermediate.

Cataract is the most common pathogenic ophthalmic disease leading to blindness in children worldwide. Genetic disorder is the leading cause of congenital cataract, among which crystallin mutations have a high incidence. There are few reports on γA-crystallin, one critical member of crystallin superfamilies. In this study, we identified a novel pathogenic mutation (Ile82Met) in γA-crystallin from a three-generation Chinese family with cataract, and investigated the potential molecular mechanism in detail. To elucidate the pathogenic mechanism of I82M mutant, spectroscopic and solubility experim

A clean, more efficient method for in-solution digestion of protein mixtures without detergent or urea.

Proteolytic digestion of a complicated protein mixture from an organelle or whole-cell lysate is usually carried out in a dilute solution of a denaturing buffer, such as 1-2 M urea. Urea must be subsequently removed by C18 beads before downstream analysis such as HPLC/MS/MS or complete methylation followed by IMAC isolation of phosphopeptides. Here we describe a procedure for digesting a complicated protein mixture in the absence of denaturants. Proteins in the mixture are precipitated with trichloroacetic acid/acetone for denaturation and salt removal and resuspended in NH4HCO3 buffer. After

Binding interaction of a biological photosensitizer with serum albumins: a biophysical study.

A photophysical study on the binding interaction of an efficient cancer cell photosensitizer, norharmane (NHM), with model transport proteins, bovine serum albumin (BSA) and human serum albumin (HSA), has been performed using a combination of steady-state and time-resolved fluorescence techniques. The emission profile undergoes a remarkable change upon addition of the proteins to the buffered aqueous solution of the photosensitizer. The polarity-dependent prototropic transformation is responsible for the remarkable sensitivity of this biological fluorophore to the protein environments. A marke

Physicochemical, structural, and immunological characterization of recombinant Mal d 1.02 allergen in Mexican pediatric patients. A valuable tool for diagnosing.

Apple allergy is a manifestation of pollen-food allergy syndrome (PFAS). Mal d 1 is the major apple allergen and a key driver of cross-reactivity with birch and related tree pollens. Its biochemical properties remain incompletely characterized. This work aimed to comprehensively characterize the physicochemical, structural, and immunological properties of a recombinant Mal d 1 (rMal d 1) isoform and to assess its clinical relevance in apple-allergic Mexican pediatric patients (MPP) with PFAS. Its molecular mass, structural stability, folding, resistance to denaturation, and proteolysis were an

The reversible low-temperature instability of human DJ-1 oxidative states.

DJ-1 is a homodimeric protein that is centrally involved in various human diseases including Parkinson disease (PD). DJ-1 protects against oxidative damage and mitochondrial dysfunction through a homeostatic control of reactive oxygen species (ROS). DJ-1 pathology results from a loss of function, where ROS readily oxidizes a highly conserved and functionally essential cysteine (C106). The over-oxidation of DJ-1 C106 leads to a dynamically destabilized and biologically inactivated protein. An analysis of the structural stability of DJ-1 as a function of oxidative state and temperature may provi

The role of cysteine residues 129 and 329 in Escherichia coli K1 CMP-NeuAc synthase.

N-Acetylneuraminic acid cytidyltransferase (CMP-NeuAc synthase) of Escherichia coli K1 is sensitive to mercurials and has cysteine residues only at positions 129 and 329. The role of these residues in the catalytic activity and structure of the protein has been investigated by site-directed mutagenesis and chemical modification. The enzyme is inactivated by the thiol-specific reagent dithiodipyridine. Inactivation by this reagent is decreased in the presence of the nucleotide substrate CTP, suggesting that a thiol residue is at or near the active site. Site-directed mutagenesis of either resid

Proline Peptide Bond Isomerization in Ubiquitin Under Folding and Denaturing Conditions by Pressure-Jump NMR.

Proline isomerization is widely recognized as a kinetic bottleneck in protein folding, amplified for proteins rich in Pro residues. We introduced repeated hydrostatic pressure jumps between native and pressure-denaturing conditions inside an NMR sample cell to study proline isomerization in the pressure-sensitized L50A ubiquitin mutant. Whereas in two unfolded heptapeptides, X-Pro peptide bonds isomerized ca 1.6-fold faster at 1 bar than at 2.5 kbar, for ubiquitin ca eight-fold faster isomerization was observed for Pro-38 and ca two-fold for Pro-19 and Pro-37 relative to rates measured in the

Thermal Denaturation of Fresh Frozen Tissue Enhances Mass Spectrometry Detection of Peptides.

Thermal denaturation (TD), known as antigen retrieval, heats tissue samples in a buffered solution to expose protein epitopes. Thermal denaturation of formalin-fixed paraffin-embedded samples enhances on-tissue tryptic digestion, increasing peptide detection using matrix-assisted laser desorption ionization imaging mass spectrometry (MALDI IMS). We investigated the tissue-dependent effects of TD on peptide MALDI IMS and liquid chromatography-tandem mass spectrometry signal in unfixed, frozen human colon, ovary, and pancreas tissue.
