Spin-Vibronic Coupling Enhanced Intersystem Crossing beyond El-Sayed Restrictions.

Intersystem crossing is a crucial photochemical process driven by spin-orbit coupling. With intersystem crossing at the forefront of photochemical advancements, there is significant motivation to design molecular systems that can dynamically modulate spin-orbit coupling strength. This work seeks to understand the unusually rapid intersystem crossing rates that occur in select organic molecular systems that do not contain heavy atoms to induce spin-orbit coupling. This work presents a case where intersystem crossing is enabled by symmetry-perturbation rather than through the lifting of El-Sayed

Multi-omic network inference from time-series data.

Biological phenotypes emerge from complex interactions across molecular layers. Yet, data-driven approaches to infer these regulatory networks have primarily focused on single-omic studies, overlooking inter-layer regulatory relationships. To address these limitations, we developed MINIE, a computational method that integrates multi-omic data from bulk metabolomics and single-cell transcriptomics through a Bayesian regression approach that explicitly models the timescale separation between molecular layers. We validate the method on both simulated datasets and experimental Parkinson's disease

D2Screen: Embedding Pretrained Representation Learning Model and Molecular Docking for Virtual Screening.

Virtual screening and molecular docking are widely used computational strategies for drug discovery. Recently, deep learning has emerged as a powerful approach that leverages known pharmacological data to identify compounds with similar bioactive profiles. Here, we developed a new end-to-end pipeline called "D2Screen" (Deep learning and Docking-based Screening) that combines both deep learning and molecular docking. D2Screen exhibits higher accuracy compared with individual deep learning or molecular docking prediction with improved BedROC and EF1% metrics. In a case study on developing antidr

Designing of thiazolidinones against chicken pox, monkey pox, and hepatitis viruses: A computational approach.

Computational designing of four different series (D-G) of thiazolidinone was done starting from different amines which was further condensed with various aldehydes. These underwent in silico molecular investigations for density functional theory (DFT), molecular docking, and absorption, distribution metabolism, excretion, and toxicity (ADMET) studies. The different electrochemical parameters of the compounds are predicted using quantum mechanical modeling approach with Gaussian. The docking software was used to dock the compounds against choosing PDB file for chickenpox, human immunodeficiency

Chemically modified tetracyclines as inhibitors of MMP-2 matrix metalloproteinase: a molecular and structural study.

The present study focuses on the direct interaction of chemically modified tetracyclines (CMTs) with the active site of the matrix metalloproteinase 2 (MMP-2). Molecular docking, molecular dynamics (MD) simulations, and free energy calculations were accomplished for seven CMT derivatives. New sets of parameters are proposed for structural and catalytic zinc atoms in order to study MMPs and their complexes by means of the AMBER force field. Our computational results show that six CMTs studied bind to the catalytic zinc of the MMP-2 enzyme at the O11-O12 site as proposed experimentally. The exce

HyperMolFusion: A Hypergraph-Enhanced Multi-Modal Fusion Framework for Accurate Molecular Property Prediction.

Molecular property prediction is a critical task in accelerating drug discovery. While deep learning has shown promise, prevailing single-modal methods struggle to integrate multi-source (e.g., atomic graph and molecular fingerprints), heterogeneous chemical knowledge, thereby failing to holistically represent molecular structures and capture the high-order synergistic interactions governing their functions. To address these challenges, we present HyperMolFusion, a hypergraph-enhanced multi-modal fusion model for molecular property prediction. Compared with traditional graphs limited to pairwi

CACHE Challenge #1: Targeting the WDR Domain of LRRK2, A Parkinson's Disease Associated Protein.

The CACHE challenges are a series of prospective benchmarking exercises to evaluate progress in the field of computational hit-finding. Here we report the results of the inaugural CACHE challenge in which 23 computational teams each selected up to 100 commercially available compounds that they predicted would bind to the WDR domain of the Parkinson's disease target LRRK2, a domain with no known ligand and only an apo structure in the PDB. The lack of known binding data and presumably low druggability of the target is a challenge to computational hit finding methods. Of the 1955 molecules predi

Synergism of anisotropic and computational NMR methods reveals the likely configuration of phormidolide A.

Characterization of the complex molecular scaffold of the marine polyketide natural product phormidolide A represents a challenge that has persisted for nearly two decades. In light of discordant results arising from recent synthetic and biosynthetic reports, a rigorous study of the configuration of phormidolide A was necessary. This report outlines a synergistic effort employing computational and anisotropic NMR investigation, that provided orthogonal confirmation of the reassigned side chain, as well as supporting a further correction of the C7 stereocenter.

Acute or subacute cranial computed tomography findings in patients with congenital lactic acidemia.

Two patients with congenital lactic acidemia of unknown etiology developed striking and extensive cranial computed tomography abnormalities of acute or subacute onset. In addition to Leigh syndrome and MELAS (mitochondrial encephalomyopathy, lactic acidosis, and stroke-like episodes), other lactic acidemia disorders may produce evolving cerebral radiographic abnormalities. An aggressive effort should be made in such patients to obtain a specific diagnosis through biochemical and molecular genetic studies.

An immuno-informatics approach for annotation of hypothetical proteins and multi-epitope vaccine designed against the Mpox virus.

A worrying new outbreak of Monkeypox (Mpox) in humans is caused by the Mpox virus (MpoxV). The pathogen has roughly 28 hypothetical proteins of unknown structure, function, and pathogenicity. Using reliable bioinformatics tools, we attempted to analyze the MpoxV genome, identify the role of hypothetical proteins (HPs), and design a potential candidate vaccine. Out of 28, we identified seven hypothetical proteins using multi-server validation with high confidence for the occurrence of conserved domains. Their physical, chemical, and functional characterizations, including molecular weight, theo

Identifying neuron types and circuit mechanisms in the auditory midbrain.

The inferior colliculus (IC) is a critical computational hub in the central auditory pathway. From its position in the midbrain, the IC receives nearly all the ascending output from the lower auditory brainstem and provides the main source of auditory information to the thalamocortical system. In addition to being a crossroads for auditory circuits, the IC is rich with local circuits and contains more than five times as many neurons as the nuclei of the lower auditory brainstem combined. These results hint at the enormous computational power of the IC, and indeed, systems-level studies have id

Binding interaction between human serum albumin and cisplatin analogs substituted with different amine ligands: multi-spectroscopic investigation, molecular docking, and molecular dynamics simulations.

Human serum albumin plays an essential role in the bioavailability and transition of metal-based anticancer drugs. In this study, the binding interaction of human serum albumin with three cisplatin-substituted analogs was investigated. The Pt (II) complexes with the formula cis-[Pt (R-NH2)Cl2], where R is methyl, propyl-, and butyl-alkyl groups, were synthesized and structurally characterized by analyzing computational and experimental results. Their cytotoxic behavior was tested against human breast adenocarcinoma (MCF7) and colorectal carcinoma (HCT116) cell lines. According to these finding

New predicted dual CDK-2/CDK-1 inhibitors from Aspergillus unguis isolate SP51-EGY with relative selectivity for colorectal cancer cells: a computational and experimental approach.

Colorectal cancer is one of the deadliest cancers in the world. The main problem with cancer treatments is that they need to protect healthy cells. Cyclin-dependent kinases (CDKs), especially CDK-2 and CDK-1, are essential for regulating the cell cycle, cell growth, and tumor genesis. Their dysregulation is frequently detected in colorectal cancer, resulting in uncontrolled cell division and resistance to apoptosis, making them attractive targets for anticancer therapy. The fungal "Aspergillus unguis isolate SP51-EGY" "Sh cell" (shake mycelia) extract had the most significant cytotoxic action

ARG128-associated recognition of nobiletin by BACE1 revealed by triplicate molecular dynamics, MM-GBSA, and residue-level decomposition.

Alzheimer's disease (AD) remains the leading cause of dementia worldwide, and beta-secretase 1 (BACE1) remains a high-priority target for reducing amyloid-beta production. Nobiletin, a polymethoxylated flavonoid from citrus peel, has reported neuroprotective and amyloid-lowering effects in AD models, and previous enzymatic work suggested weak BACE1 inhibition; however, its replica-level binding stability and residue-level energetic determinants remain unresolved. Here, we analyzed the nobiletin-BACE1 complex using ChEMBL-based chemical-space contextualization, qualitative QSAR uncertainty asse

Divergent host adaptation in Marburg virus: a hypothesis-generating framework for prioritizing non-traditional reservoirs.

BACKGROUND: Although Rousettus aegyptiacus is the primary natural reservoir of Marburg virus (MARV), recent atypical outbreaks and viral genomic diversification suggest a highly complex host-pathogen ecology. Here, we systematically evaluated the molecular homologies between MARV and diverse mammalian taxa to identify putative reservoir hosts and guide targeted surveillance. METHODS: A multi-dimensional molecular characterization of the Marburg virus (MARV) genome was performed using an integrative suite of computational approaches. Distant sequence homology was interrogated via BLAST in conj

Tetracyclic triterpenes from Chios Mastic Gum act as TGR5 and RORγ modulators.

BACKGROUND: Chios mastic gum (CMG) is a natural resin from Pistacia lentiscus L. var. Chia (Anacardiaceae). It contains high concentrations of triterpenoids, with 24Z-masticadienonic acid (24Z-MNA) and 24Z-isomasticadienonic acid (24Z-IMNA) being the predominant compounds. CMG has been reported to possess anti-inflammatory activity in vitro; however, the molecular targets remain unknown. PURPOSE: Due to the structural similarity of tetracyclic CMG triterpenoids to bile acids, we investigated whether CMG constituents modulate bile acid-regulated receptors. METHODS: Receptor activities and in
