NanoCellAnnotator: Formalizing Expert Cell Type Annotation with Large Language Models.

MOTIVATION: Cell-type annotation in spatial transcriptomics is challenging due to sparse gene panels, spatial heterogeneity, and limited availability of tissue-matched reference atlases. Recent approaches have explored large language models (LLMs) for integrating biological knowledge during annotation, but unconstrained inference can produce biologically unsupported predictions and hallucinated cell types. In addition, many LLM-based pipelines rely on large cloud-hosted models that limit reproducibility and deployment in privacy-sensitive environments. RESULTS: We introduce NanoCellAnnotator,…

Large language models in respiratory care: safety and clinical integration.

BACKGROUND: Large language models (LLMs) are rapidly entering respiratory medicine workflows. Their clinical role remains unclear. A central concern is whether they function as autonomous decision-makers or as tools that depend on clinician input. METHODS: We conducted a structured narrative review across three domains aligned with respiratory practice, including bedside clinical decision support and triage, pulmonary function test (PFT)/spirometry interpretation, and chest radiograph (CXR) reporting. We included quantitative studies comparing LLMs or specialised artificial intelligence (AI) …

Monitoring reservoir storage using remote sensing and large language models.

Despite advances in proximal and remote sensing (RS) of surface-water reservoirs, many regions still lack reliable and timely storage records due to sparse or non-public gauging hindering sensor validation. Here we show that validation of synthetic-aperture radar (SAR) water-extent maps against quantitative reservoir storage values extracted from online media information mined with large language models (LLMs) can overcome this limitation. Our innovative framework processes Sentinel-1 SAR imagery in Google Earth Engine to delineate water by sweeping a backscatter threshold T [dB] and a median-…

Domain-adapted language model using reinforcement learning for various dementias.

Large language models excel at processing complex clinical data and advanced reasoning, yet domain-specific adaptation is essential to realize their full potential in fields such as Alzheimer's disease and related dementias (ADRD). Here, we present a generative language model for ADRD fine-tuned via reinforcement learning with verifiable rewards using a self-certainty-aware advantage. Model development and validation leveraged data from five ADRD cohorts, totaling 54, 535 participants. Our framework integrates demographics, personal and family medical histories, medication use, neuropsychologi…

resLens: genomic language models to enhance antibiotic resistance gene detection.

The rise of antibiotic resistance necessitates advanced tools to detect and analyze antibiotic resistance genes (ARGs). We present resLens, a family of genomic language models that leverage latent genomic representations to enhance ARG detection and analysis. Unlike alignment-based methods constrained by reference databases, resLens fine-tunes a pre-trained DNA language model on curated ARG datasets, achieving competitive or superior performance in classifying resistance genes across multiple evaluation scenarios, including when ARGs exhibit sequences and mechanisms of resistance dissimilar to…

Why learn sign language? Medical influence on hearing parents decisions.

Early access to sign language is considered fundamental for the development of deaf children; however, around 90% of them are born in hearing families who do not know this language. As a result, early language development of deaf children can be profoundly affected by their lack of exposure to an accessible language. This study sought to examine how hearing parents of deaf children relate to sign language and the process of learning it. A descriptive, analytical, and relational study was conducted, following a qualitative approach based on Grounded Theory. Interviews to 13 parents of two schoo…

Hearing parents learning sign language: a call for systemic changes.

Around 90-95% of deaf and hard-of-hearing (DHH) children are born to hearing parents, most of whom have no prior knowledge of a sign language. This creates a risk of language deprivation, with long-term effects on language, cognitive, and social-emotional development. Research shows that sign language input supports children's development without hindering spoken language acquisition. Yet many hearing parents of DHH children are discouraged from learning sign language by unfounded claims from professionals or by restrictive support systems. In the Netherlands, parental sign language courses ar…

Deaf children's early sign language access: a guiding values brief.

We propose five guiding values for early sign language access as guidelines for change in the design and practice of early intervention and education of Deaf children. Applying these guiding values will facilitate language-rich environments and reduce the harms associated with language deprivation experienced by many Deaf children. These guiding values are distinct yet interconnected and are applicable for professionals and families alike.

Optimizing Development of Plain Language Summaries of Clinical Trial Results.

BACKGROUND: Plain language summaries (PLSs) play a crucial role in communicating complex clinical trial information to patients and the public. Due to the European Union Clinical Trials Regulation (EU CTR) 536/2014 requirement to disclose PLSs in parallel with the technical results, clinical trial sponsors will need to develop such summaries swiftly and efficiently, while avoiding potential obstacles. Their creation can be challenging for sponsor company stakeholders who typically use highly technical, scientific language. BRIEF DESCRIPTION OF ACTIVITY: This manuscript describes the PLS devel…

English-Persian cross-language plagiarism detection: Multilingual deep learning approach.

Cross-lingual plagiarism detection (CLPD) remains a critical challenge in Natural Language Processing, particularly for low-resource language pairs where translation and paraphrasing obscure source materials. This study introduces a robust framework for Persian-English CLPD by integrating state-of-the-art sentence representations with optimized machine learning classifiers. We utilized the BAAI/bge-m3 model to generate high-dimensional embeddings, employing cosine similarity to measure contrastive linguistic distances. To evaluate classification performance, we compared various architectures, …

Evaluating large language models for domain-specific scholarly metadata classification.

INTRODUCTION: Large language models (LLMs) have been widely applied to text classification; however, their effectiveness in domain-specific scholarly metadata classification remains insufficiently explored. This study investigates the use of open-source LLMs to classify modeling and simulation research articles across three predefined metadata dimensions: Industry, Application Area, and Modeling Method. METHODS: Using a curated dataset of research articles from the AnyLogic research repository, we evaluated models from the Qwen2.5, Llama3.1, Mistral, Ministral, and Gemma3 families. We compare…

Neighborhood variations in Latin American-origin adolescents' language brokering trajectories.

Addressing developmental-contextual understandings of Latino/a adolescents' language brokering, we estimated language brokering changes from early to middle adolescence and their variation by neighborhood ethnic-racial compositional characteristics (e.g., % Latino/a residents). Data were collected among 485 Latino/a adolescents (Wave 1: Mage = 13.33 years; 57% girls; 88.7% U.S.-born) from immigrant families in suburban Atlanta, Georgia. Two-level growth models across 10 timepoints (6-month intervals) showed that, on average, language brokering remained stable for everyday and school situations…
