Unbiased Label-Free Quantitative Proteomics of Cells Expressing Amyotrophic Lateral Sclerosis (ALS) Mutations in CCNF Reveals Activation of the Apoptosis Pathway: A Workflow to Screen Pathogenic Gene Mutations.

The past decade has seen a rapid acceleration in the discovery of new genetic causes of ALS, with more than 20 putative ALS-causing genes now cited. These genes encode proteins that cover a diverse range of molecular functions, including free radical scavenging (e.g., SOD1), regulation of RNA homeostasis (e.g., TDP-43 and FUS), and protein degradation through the ubiquitin-proteasome system (e.g., ubiquilin-2 and cyclin F) and autophagy (TBK1 and sequestosome-1/p62). It is likely that the various initial triggers of disease (either genetic, environmental and/or gene-environment interaction) mu

Dataset of the first report of pharmacogenomics profiling in an outpatient spine setting.

Here we describe the dataset of the first report of pharmacogenomics profiling in an outpatient spine setting with the primary aims to catalog: 1) the genes, alleles, and associated rs Numbers (accession numbers for specific single-nucleotide polymorphisms) analysed and 2) the genotypes and corresponding phenotypes of the genes involved in metabolizing 37 commonly used analgesic medications. The present description applies to analgesic medication-metabolizing enzymes and may be especially valuable to investigators who are exploring strategies to optimize pharmacologic pain management (e.g., by

First insight into the whole-genome sequence variations in Mycobacterium bovis BCG-1 (Russia) vaccine seed lots and their progeny clinical isolates from children with BCG-induced adverse events.

BACKGROUND: The only licensed live Bacille Calmette-Guérin (BCG) vaccine used to prevent severe childhood tuberculosis comprises genetically divergent strains with variable protective efficacy and rates of BCG-induced adverse events. The whole-genome sequencing (WGS) allowed evaluating the genome stability of BCG strains and the impact of spontaneous heterogeneity in seed and commercial lots on the efficacy of BCG-vaccines in different countries. Our study aimed to assess sequence variations and their putative effects on genes and protein functions in the BCG-1 (Russia) seed lots compared to t

Short communication: Risk factors for sonographically detectable udder edema in overbagged cows at dairy shows.

At dairy cow shows, the appearance of the udder is very important. To show cows at their best, udders are often presented in an overbagged state by extending milking intervals before the show. This practice represents an animal welfare issue because it is associated with behavior changes (e.g., excessive abduction and decreased eating time) and may affect the health of the animal. The aim of the current study was to determine the association between various parameters (e.g., milk yield, days in milk, milking procedures, or administration of nonsteroidal anti-inflammatory drugs, steroids, or di

Next generation sequencing of Apis mellifera syriaca identifies genes for Varroa resistance and beneficial bee keeping traits.

Apis mellifera syriaca exhibits a high degree of tolerance to pests and pathogens including varroa mites. This native honey bee subspecies of Jordan expresses behavioral adaptations to high temperature and dry seasons typical of the region. However, persistent honey bee imports of commercial breeder lines are endangering local honey bee population. This study reports the use of next-generation sequencing (NGS) technology to study the A. m. syriaca genome and to identify genetic factors possibly contributing toward mite resistance and other favorable traits. We obtained a total of 46.2 million

Epidemiology and characteristics of childhood glaucoma: results from the Dallas Glaucoma Registry.

PURPOSE: Few studies have provided epidemiological characteristics of childhood glaucoma in a large, multiethnic population. This information is important if we are to better screen for and characterize this specific type of glaucoma. In this study, we evaluate the characteristics of patients with childhood glaucoma, including glaucoma suspects, as identified through the Dallas Glaucoma Registry (DGR). PATIENTS AND METHODS: The DGR catalogs the characteristics of glaucoma patients seen at University of Texas Southwestern Medical Center, an academic tertiary referral center for a large, multie

Causal Effects of Inflammatory Proteins and Metabolites on Skin Soft Tissue Infections: Mendelian Randomization and Mediation Analysis.

INTRODUCTION: The pathogenesis of skin and soft tissue infections (SSTIs) remains incompletely understood, particularly regarding the causal relationships between circulating inflammatory proteins (CIPs), metabolites, and infection susceptibility. Mendelian randomization (MR) provides an approach to investigate potential causal associations while reducing confounding and reverse causation. METHODS: We conducted a bidirectional two-sample MR study integrating proteomic and metabolomic data. Genetic instruments for 91 CIPs were obtained from a proteomic GWAS (14,824 participants), SSTI summary

A Rapid Genotyping Assay for FTO and PPAR-γ Nutrigenetic Variants in Thai Adults with Overweight/Obesity.

BACKGROUND: Nutrigenetic research linking fat mass and obesity-associated (FTO) and peroxisome proliferator-activated receptor gamma (PPAR-γ) variants to dietary response and obesity risk requires accessible genotyping tools, particularly for population studies in low- and middle-income countries. Current genotyping methods are typically limited to single or duplex formats, increasing cost and processing time for multivariant screening. OBJECTIVES: The aim of this study is to develop, validate, and apply a cost-effective 4-plex high-resolution melting (HRM) assay for simultaneous detection of

Large-scale analysis of transcript data reveals thousands of recursive splicing events in human introns.

UNLABELLED: Recursive splicing (RS) is a process in which an intron is removed from a nascent RNA molecule in two or more splicing events rather than one. We introduce a novel approach for detecting recursive splice sites (RSSs), the intronic loci at which RS events occur, based on alignment of total RNA-seq data to short, customized "target" sequences. We applied this approach to a data set from a recent study of gene expression in the human brain, using parameters corresponding to a very low false discovery rate, and found 3,022 RSSs that appear in 2,775 distinct introns from 2,407 genes. 2,

Tele-delivered psychotherapeutic intervention for family members of patients in intensive care: a nonrandomized pilot study.

RATIONALE: Family members of patients in intensive care units (ICUs) experience psychological distress both during and after the ICU stay. Yet, past interventions are few and largely ineffective. OBJECTIVES: We developed a flexible, tele-delivered psychotherapeutic intervention based on contemporary cognitive therapeutic methods and tested its feasibility in a one-arm pilot study. Although evaluated in family members of patients with COVID-19, the intervention was developed to be broadly applicable to mental health problems in ICU family caregivers. METHODS: Adult family members of patients

The functional structure of foxtail millet rhizoplane microbiome and its association with yield.

UNLABELLED: Root-associated microbial communities profoundly influence plant growth and productivity. Although the rhizosphere microbiome has been extensively studied, the functional distinctiveness and host-specific role of the closely adhering rhizoplane microbiota remain unclear. In this study, we performed deep metagenomic sequencing of both the rhizosphere and rhizoplane microbiomes in foxtail millet (Setaria italica). We constructed a comprehensive non-redundant gene catalog, reconstructed 595 metagenome-assembled genomes (MAGs), and analyzed the co-occurrence networks. Our results revea

Local genetic correlations between systemic sclerosis and common cancer types.

INTRODUCTION: The incidence of cancer, encompassing all major types, is significantly higher among patients with systemic sclerosis (SSc) compared to the general population. While previous studies have assessed the global genetic relationships between SSc and various cancers and found no evidence of causality or pleiotropy, these methods average effects across the genome and thus ignore potential opposing directional effects at different loci, thereby missing locus-specific associations. To address this gap, we assessed fine-scaled genetic overlap between SSc and commonly associated cancers, n

Gut microbiota may influence Sjögren's syndrome risk through immune cell mediation: A Mendelian randomization analysis.

Sjögren's syndrome (SS) pathogenesis involves complex interactions between gut microbiota and immune dysregulation, yet causal relationships remain not fully elucidated. This Mendelian randomization (MR) study investigates whether gut microbiota influences SS risk through immune cell mediation. We performed univariable and mediation MR analyses using genome-wide association study data from FinnGen (3309 SS cases, Finnish), MiBioGen consortium (5959 individuals, Finnish), and GWAS Catalog (3757 individuals, Sardinian). Five MR methods were employed, with inverse-variance weighted (IVW) as the p

The gut microbiota and plasma metabolites on functional dyspepsia: a study integrating Mendelian randomization and experimental validation.

OBJECTIVE: This two-sample Mendelian randomization (MR) investigation aimed to explore how gut microbiota influences functional dyspepsia (FD) via plasma metabolites. The results were then confirmed in vivo. METHODS: A GWAS of 7,738 people was used to generate genetic instruments for 412 gut microbiota characteristics. The NHGRI-EBI GWAS Catalog listed 1,400 plasma metabolites, and the FinnGen biobank provided FD summary statistics. Using the inverse-variance weighted (IVW) approach, potential causal links between gut microbiota and plasma metabolites in FD were assessed. To make sure it was

Genetic surveillance of first- and second-line drug-resistant isolates of Mycobacterium tuberculosis in Peru.

Tuberculosis (TB) remains a critical public health crisis in Peru, which bears the highest multidrug-resistant TB (MDR-TB) burden in the Americas. The objective of this study was to conduct a nationwide genetic surveillance of first- and second-line drug-resistant Mycobacterium tuberculosis isolates in Peru to characterize their structural and geographic distribution using a multilocus genotype approach. We analyzed 38,339 valid results from first- and second-line line probe assays (LPA 1L, GenoType MTBDRplus v2; and LPA 2L, GenoType MTBDRsl v2) routinely collected between 2019 and 2022 by the

Beyond monoclonal antibodies: constraints and the case for alternative PD-1/PD-L1-targeting formats.

Programmed cell death protein 1 (PD-1)/programmed death-ligand 1 (PD-L1) blockade has reshaped immuno-oncology, with antibodies establishing benchmarks for survival and durability of response across multiple tumor types. Yet format-related constraints of monoclonal antibodies persist, including incomplete and heterogeneous intratumoral penetration, long half-life with limited real-time toxicity control, immune-related toxicities, and context-dependent resistance within the tumor microenvironment. This Review synthesizes the current landscape and near-term prospects of complementary or alternat

Sex dependent genetic architecture of biochemically verified tobacco use.

BACKGROUND: Tobacco use differs by genetics and sex, and dose-dependently increases the risk for numerous diseases. Nicotine is metabolized to cotinine (COT) which is further metabolized to 3'hydroxycotinine (3HC). COT and COT+3HC are biomarkers which capture tobacco intake more accurately than self-reported measures such as cigarettes/day. It is currently not known whether genetic risk factors for heavier tobacco intake, measured using these biomarkers, differ by sex. METHODS: We conducted a genome-wide genotype-by-sex (GxS) interaction analysis of COT and COT+3HC measured from blood in Euro
