From Biomarkers to Better Outcomes: Precision Medicine in Modern Internal Medicine.

Internal medicine has traditionally focused on population-based approaches, utilizing diagnostic algorithms and treatment thresholds designed for the "average" patient. While beneficial, this one-size-fits-all model often leads to treatment failures. Precision medicine addresses this limitation by tailoring medical care to an individual's unique molecular, genetic, and clinical profile. Driven by advancements in multi-omics platforms, novel biomarkers, artificial intelligence (AI), and pharmacogenomics, precision medicine is transforming modern internal medicine from oncology into routine clin

The immunometabolic tipping point: forecasting the systemic shift from psoriasis to psoriatic arthritis.

Psoriasis (PsO) is a chronic immune-mediated inflammatory disease that progresses to psoriatic arthritis (PsA) in up to 30% of patients. The transition from localized cutaneous inflammation to systemic articular involvement represents a critical window for early intervention; however, accurately predicting which patients will develop PsA remains a significant clinical challenge. Growing evidence highlights immunometabolic dysregulation as a central driver of this systemic shift. The progression from PsO to PsA is fueled by a complex interplay between immune dysregulation-centered on the IL-23/

An Integrated Dataset of Clinical and Microbial Profiles for Fecal Microbiota Transplantation.

Functional gastrointestinal disorders (FGIDs) are prevalent and burdensome, yet progress in microbiota-targeted therapies such as fecal microbiota transplantation (FMT) has been hampered by the lack of large-scale, integrated datasets. Current studies are mostly limited in sample size and scope, constraining mechanistic insight and precision application. To address this gap, we established FMTdb, a curated dataset focused on FGID patients treated with FMT. This resource integrates demographic, clinical, and multi-omic microbiota data from 15 rigorously screened long-term donors, 370 FGID recip

Integration of artificial intelligence and multi-omics for precision medicine.

Precision medicine requires computational methods that can integrate genomic, transcriptomic, proteomic, metabolomic, epigenomic, single-cell and spatial measurements into decisions about individual patients, and artificial intelligence has become the enabling technology for doing so. This review argues that the binding constraint is no longer modelling capability but validation, calibration and governance. We compare seventeen multi-omics integration algorithms on the sample sizes they actually require and on whether independent groups have reproduced them; we set classical machine learning a

Integrative omics elucidates the hepatopancreatic protective effects of Origanum vulgare-derived phenolic compounds via lipid remodeling and detoxification enhancement in Procambarus clarkii.

Although oregano phenols (carvacrol and thymol) derived from Origanum vulgare are known antioxidants, their molecular impact on the crustacean hepatopancreas remains unclear. We characterized the molecular and metabolic changes in the hepatopancreas of Procambarus clarkii using an integrative omics approach. A 60-day trial compared control and oregano-treated groups using histology, transcriptomics (RNA-Seq), and non-targeted metabolomics (LC-MS/MS). Histology showed enhanced tissue structure and increased R-cell abundance. Integrated omics identified 2,236 differentially expressed genes and s

Multi-omics insights into salinity tolerance in African bermudagrass.

African bermudagrass (Cynodon transvaalensis Burtt-Davy) is a key parent species used to produce interspecific hybrid bermudagrass (Cynodon dactylon × C. transvaalensis). Due to the increasing use of non-potable water for landscape irrigation, salt stress has become a major concern in the turfgrass industry. While variation in salt tolerance is known within bermudagrass, the molecular basis of this trait is not well understood, particularly in African bermudagrass. In this study, we aimed to identify the molecular mechanisms associated with salt tolerance in African bermudagrass. The first-gen

Integrating cross-omics research through FAIR Digital Objects with DataPLANT.

In plant sciences, single-cell and spatial transcriptomics generate large complex datasets which require structured metadata in order to make them interoperable and reproducible. In this work, we demonstrate how the Annotated Research Context (ARC) can be used for the management of such data using a barley single-cell RNA sequencing dataset integrated with spatial transcriptomics data. Experimental metadata was captured in ISA tables using ontology annotations to ensure machine readability and interpretability. The computational analyses were wrapped as Common Workflow Language (CWL) scripts t

Defined synthetic microbial communities improve process controllability and inter-site reproducibility in high-temperature Daqu production.

High-temperature Daqu (HTD), the core starter for sauce-flavor Baijiu, is highly susceptible to quality fluctuations because it is produced through open solid-state fermentation and depends on heterogeneous Muqu. Here, we evaluated whether defined synthetic microbial communities (SynMCs) could improve process controllability and inter-site reproducibility during HTD production. SynMC biofortification reduced physicochemical variability and reshaped microbial community succession in a stage- and composition-dependent manner. Among the tested designs, inter-kingdom community, particularlySynMC4

Effects of similarity networks in graph-based multi-omics classification.

Accurate classification of disease subtypes is a fundamental requirement of precision medicine especially for complex and heterogeneous conditions such as breast cancer and Alzheimer's disease. Recent advances in graph-based deep learning have shown strong potential in multi-omics integration by modeling inter-sample relationships through similarity networks. Yet, the question of how best to construct these networks remains an open and underexplored challenge. In this work, we present a systematic evaluation of six distinct similarity network construction strategies including Cosine Similarity

Integrated omics-based analysis reveals the role of ferulic acid activating a co-production of 4-vinyl guaiacol and fumaric acid by Rhizopus oryzae.

The efficient valorization of lignocellulose-derived phenolics remains a major challenge in sustainable biomanufacturing. Here, an integrated omics approach was employed to elucidate how ferulic acid (FA) activates the co-production of 4-vinyl guaiacol (4-VG) and fumaric acid by Rhizopus oryzae. Co-supplementation of FA with glucose significantly enhanced metabolic performance, increasing fumaric acid yield by 16.9% and inducing simultaneous 4-VG synthesis. Metabolomic profiling revealed that FA reprograms cellular metabolism by reinforcing the tricarboxylic acid cycle and redox pathways while

Patient-derived resources for decoding and targeting brain metastases ecosystems.

Brain metastases (BrM) affect up to 30% of patients with solid tumors, yet durable intracranial control remains rare, and the biological drivers of this poor prognosis are incompletely understood. Patient-derived resources, such as clinical cohorts, biobanks, functional ex vivo models, and multi-omic platforms, are central to closing this gap, but their generation and integration face substantial logistical and technical hurdles. Drawing on the RISEbrain consortium's experience, this Perspective examines BrM-focused cohorts and biobanks, highlighting the underused potential of rapid autopsy pr

Direct Cardiac Reprogramming in the Omics Era: Advances, Mechanisms, and Applications.

Cardiovascular disease remains the leading cause of death worldwide, with its disease burden continuing to rise. After cardiac injury, most commonly ischemia from myocardial infarction, irreversible loss of cardiomyocytes (CMs) occurs, and the damaged myocardium is replaced by fibroblast (Fib)-derived scar tissue. Because adult CMs have limited regenerative capacity, repair is limited, cardiac function progressively declines, and patients often develop heart failure. Direct cardiac reprogramming-converting Fibs into induced CM-like cells (iCMs)-has emerged as a promising strategy to restore co
