What can artificial neural networks teach us about neurodegenerative disorders with extrapyramidal features?

Artificial neural networks (ANNs), computer paradigms that can learn, excel in pattern recognition tasks such as disease diagnosis. Artificial neural networks operate in two different learning modes: supervised, in which a known diagnostic outcome is presented to the ANN, and unsupervised, in which the diagnostic outcome is not presented. A supervised learning ANN could emulate human expert diagnostic performance and identify relevant predictive markers in the diagnostic task, while an unsupervised learning ANN could suggest reasonable alternative diagnostic classification criteria. In the pre

Genome-scale metabolic models enable predictive strain and process design for sustainable biomanufacturing.

Genome-scale metabolic models (GEMs) have emerged as powerful tools for optimizing microbial fermentation. This review traces the application of GEMs from model reconstruction through to industrial implementation. Automated reconstruction tools including CarveMe, ModelSEED, and RAVEN are discussed alongside quality-control frameworks such as MEMOTE. Biological validation of these models ultimately depends on comparing predicted phenotypes against experimental data. The review then focuses on how GEMs guide strain engineering and process optimization, enabling rational target identification, im

Sequencing the wastewater virome: Current strategies and bioinformatic pitfalls.

Wastewater-based surveillance (WBS) is a powerful tool for monitoring viral pathogens at the population level, complementing clinical surveillance through anonymous and unbiased insights into viral circulation. Wastewater sequencing allows to move beyond detection toward detailed characterization of circulating pathogens. This review outlines the two main sequencing strategies used in WBS: targeted and untargeted approaches. Targeted methods, including amplicon- and probe-based sequencing, provide sensitive detection and recovery of known viruses but are limited in identifying novel pathogens.

Computational Exploration of Phospholipid Alterations in a Human Neuroblastoma Cell Model Exposed to Amyloid-Beta.

Lipidomics identifies and analyzes the composition of intact lipid molecules within biological systems. Techniques including mass spectrometry enhance lipid coverage; however, the loss of ion connectivity and the generation of large datasets complicate precise feature annotation. Given the complexity of lipidomic data, advanced computational methodologies are essential for precise analysis. Herein, we efficiently explored lipidome alterations in human neuroblastoma SK-N-SH cells exposed to amyloid-beta, a peptide that appears to play a crucial role in the pathology of Alzheimer's disease. The

Revitalizing personality disorder research.

Not long ago, personality disorder (PD) research stood at the forefront of a paradigm shift toward dimensional models of psychopathology. But a decade after PD research promised to reshape diagnosis and treatment, the field finds itself stalled-methodologically stagnant and conceptually insular. This special issue aims to redirect that course. It features nine contributions organized around five themes: context, theory building, personality functioning, assessment and diagnosis, and treatment. Each article illustrates what becomes possible when PD research embraces contemporary tools-from comp

Understanding how bacterial cell wall peptidoglycan metabolism can be used to develop antimicrobial strategies.

INTRODUCTION: Despite the fact that the progress in developing new antibiotics with novel mechanism of action is limited owing to the considerable challenges involved and the modest financial returns, we are urgently needing new molecules with new mode of actions to overcome the increasing burden of multidrug resistance. Half of all antibiotics prescribed for human use target the bacterial cell wall. Targeting the cell wall has many advantages as it is essential for bacterial survival, with many steps readily accessible from the environment to small molecules and despite the success of beta-la

High-fidelity lensless polarization imaging enabled by differentiable mask optimization and second-order regularized reconstruction.

Lensless coded aperture polarization imaging offers a highly promising avenue for compact optical systems. However, high-fidelity imaging is severely hindered by traditional mask designs that cause spectral zeros in the modulation transfer function (MTF), coupled with the inherently ill-posed reconstruction process that amplifies noise during nonlinear polarization computations. To address these issues, we develop a differentiable physical model to optimize the spatial arrangement of the sub-aperture, avoiding the formation of contiguous transparent regions. This approach effectively eliminate

Current Challenges of Transcription Compartmentalization Research.

Transcription is spatially organized in the nucleus, concentrating transcription factors, coactivators, and RNA polymerase II into dynamic, membraneless compartments. Such assemblies have been described in many ways, from small complexes of defined stoichiometry to membraneless biomolecular condensates. We argue that these are not competing descriptions but positions along a single continuum, and propose "transcriptional compartment" as an umbrella term for it. We then turn to the functional literature and ask what these compartments have been shown to do, and what they have not. The clearest

Current methods and applications in the study of 1-Deoxy-D-xylulose 5-phosphate synthase (DXPS).

1-Deoxy-d-xylulose 5-phosphate synthase (DXPS, DXS, or DOXP synthase) catalyzes the formation of DXP in the first and rate-limiting step of the methylerythritol phosphate (MEP) pathway, essential for isoprenoid precursor biosynthesis in bacteria, plant plastids, and apicomplexan parasites. Its absence in humans makes DXPS an attractive target for antimicrobial and herbicide drug development, while its substrate and catalytic promiscuity and other structural and mechanistic features hints at potential multifunctionality in bacteria, and opens space for its use as a biocatalyst. In this chapter,

Strategies for structural annotation of food-derived flavonoids based on biosynthetic networks and mass spectrometry fragmentation patterns.

Plant flavonoids possess diverse structures and broad bioactivities, making reliable structural annotation essential for evaluating their nutritional and health effects. However, conventional LC-HRMS workflows depend heavily on empirical fragment interpretation, resulting in low throughput and substantial subjectivity. This review presents a tailored annotation framework that integrates flavonoid biosynthesis with Q-TOF MS fragmentation behavior. It maps enzyme-induced structural changes to characteristic mass shifts and fragmentation patterns, thereby linking biochemical mechanisms with mass

A Novel Non-Planar Bioprinting Methodology for Enhanced Surface Fidelity of the Cornea.

Traditional 3D bioprinting of corneal constructs relies on planar slicing, which often results in a significant stairstep effect and the loss of anatomical curvature. Curvilinear layering has emerged as a promising alternative to address these limitations. The presented methodology, based on non-planar layer integration, ensures a smoother surface finish. The model's surface is identified via vertex normals and reconstructed using the Poisson method. Finally, surface parametrization is applied to generate spatially curved trajectories. To validate the algorithm, corneal constructs were printed

Potential mechanisms and functional significance of aperiodic neural activity.

Human and animal electrophysiology often looks noisy and unstructured. While some clearer features exist in the form of bursty oscillations and event-related potentials, recent methodological developments have helped to uncover surprising structure in what otherwise looks like noise. This signal, referred to as aperiodic activity, has received substantial recent attention, examining its physiological generators and relationship to behaviour, cognition, development, ageing and disease. Here we examine the putative physiological basis of aperiodic activity, its relationship to other measures of

Single-cell transcriptomics of granulocytes in asthma and atopic diseases.

Since their early association with atopic disease, granulocytes, particularly eosinophils, have been widely used as biomarkers, yet the mechanisms underlying their role in airway and atopic inflammatory diseases remain incompletely understood. Single-cell transcriptomic approaches have begun to reveal substantial phenotypical and functional heterogeneity among granulocytes such as neutrophils and eosinophils, as well as in mast cells. In contrast, basophils remain sparsely represented in current datasets. As studies of other immune lineages have shown the significance of cellular diversity in

Novel Approaches for Investigating Host Responses to HIV Infection in Ex Vivo Human Genital Tissues.

Understanding local immune responses and the structural integrity of the genital mucosal barrier is essential for advancing knowledge of both susceptibility to sexual HIV transmission and the pathogenesis of chronic HIV infection. This review highlights innovative methodologies for investigating host responses to HIV infection using ex vivo human genital tissues. Recent advances in spatial transcriptomics and multiplex imaging enable high-resolution analysis of tissue architecture, immune cell distribution, and gene expression within mucosal environments. These technologies reveal spatially he

The intramolecular stabilizing effects of O-benzoyl substituents as a driving force of the acid-promoted pyranoside-into-furanoside rearrangement.

Furanoside derivatives are broadly present in the antigenic structures of pathogenic microorganisms and play a key role in their recognition by the host immune system. Despite the high demand for vaccine and diagnostic development, their chemical synthesis remains challenging. During the development of a new methodology for the synthesis of galactofuranoside building blocks, we encountered an unexpected predominance of the furanoside form in the equilibrium mixture of benzoylated β-galactosides. Since the furanoside form is typically less stable and is usually present only in minor amounts, we

Thermodynamic Irreversibility of the Flow and Transfer Phenomena Within Streamlined Structures of the Catalytic Reactors.

An analysis is presented of the irreversibility of flow and thermal phenomena in innovative streamlined structured packing of catalytic chemical reactors. The fundamental equations of irreversible thermodynamics defining entropy production as a result of flow friction and heat transport are formulated. The parameters describing the flow and heat transport in these equations are determined using the Computational Fluid Dynamics (CFD) methodology. Local entropy production due to flow friction and heat transport in the channel structure is plotted and compared with flow-temperature maps and relat

TPD52 as a Therapeutic Target Identified by Machine Learning Shapes the Immune Microenvironment in Breast Cancer.

Breast cancer (BRCA) is one of the most common malignancies and a leading cause of cancer-related mortality among women globally. Despite advances in diagnosis and treatment, the heterogeneity of BRCA presents significant challenges for effective management and prognosis. Recent studies emphasise the critical role of the tumour microenvironment, particularly immune cells, in influencing tumour behaviour and patient outcomes. This study uses machine learning-based methodologies to investigate the role of tumour protein D52 (TPD52) as a pivotal immune regulator in BRCA. We employed single-cell R

Single-cell polygenic risk scores dissect cellular and molecular heterogeneity of complex human diseases.

Polygenic risk scores (PRSs) predict an individual's genetic risk for complex diseases, yet their utility in elucidating disease biology remains limited. We introduce scPRS, a graph neural network-based framework that computes single-cell-resolved PRSs by integrating reference single-cell chromatin accessibility profiles. scPRS outperforms traditional PRS approaches in genetic risk prediction, as demonstrated across multiple diseases including type 2 diabetes, hypertrophic cardiomyopathy, Alzheimer disease and severe COVID-19. Beyond risk prediction, scPRS prioritizes disease-critical cells an

Disentangling associations between complex traits and cell types with seismic.

Integrating single-cell RNA sequencing with Genome-Wide Association Studies (GWAS) can uncover cell types involved in complex traits and disease. However, current methods often lack scalability, interpretability, and robustness. We present seismic, a framework that computes a novel specificity score capturing both expression magnitude and consistency across cell types and introduces influential gene analysis, an approach to identify genes driving each cell type-trait association. Across over 1000 cell-type characterizations at different granularities and 28 polygenic traits, seismic corroborat

An updated gradient PLE-SPE×HPLC-PDA system for the extraction, concentration, fractionation, and analysis of valuable compounds from cocoa bean shells.

Cocoa (Theobroma cacao L.) beans are extensively employed in the food industry. However, their shells (CBS), a by-product representing about 20 % of bean weight, contain valuable bioactive compounds such as phenolic compounds and methylxanthines. This study developed a PLE-SPE × HPLC-PDA system to extract, concentrate, fractionate, and analyze these metabolites from CBS. The optimized in-line PLE-SPE conditions (PoraPak Rxn RP Bulk adsorbent, 45-min gradient from pure H2O to pure EtOH) produced a first fraction enriched with theobromine (75.05 ± 9.22 %), a second fraction enriched with caffein
