The emerging role of DNA methylation in epileptogenesis.

DNA methylation is a covalent chromatin modification, characterized by the biochemical addition of a methyl group (-CH3) to cytosine nucleotides via a DNA methyltransferase enzyme. 5'-Methylcytosine (5-mC), frequently called the fifth base, has been implicated in genome stability, silencing of transposable elements, and repression of gene expression. Through the latter, DNA methylation dynamics broadly influence brain development, function, and aging. Aberrant DNA methylation patterns, either localized to specific gene regions or scattered throughout the genome, are associated with many neurol

The myth of genetic enhancement.

The ongoing revolution in molecular genetics has led many to speculate that one day we will be able to change the expression or phenotype of numerous complex traits to improve ourselves in many different ways. The prospect of genetic enhancements has generated heated controversy, with proponents advocating research and implementation, with caution advised for concerns about justice, and critics tending to see the prospect of genetic enhancements as an assault on human freedom and human nature. Both camps base their arguments on the unquestioned assumption that the science will realize either t

Epigenetics of µ-opioid receptors: intersection with HIV-1 infection of the central nervous system.

The abuse of intravenous drugs, such as heroin, has become a major public health concern due to the increased risk of HIV-1 infection. Opioids such as heroin were originally identified and subsequently abused for their analgesic effects. However, many investigations have found additional effects of opioids, including regulation of the immune system. As such, chronic opioid abuse has been shown to promote HIV-1 pathogenesis and facilitate HIV-1-associated neurocognitive dysfunction. Clinical opioids, such as morphine and methadone, as well as illicit opioids, such as heroin, exert their effects

[Genetic alterations in preneoplastic and neoplastic injuries of the gallbladder].

This article aims to review the most relevant morphological and molecular aspects involved in gallbladder (GB) cancer. In Chile, gallbladder cancer is the main cause of death due to cancer, among women older than 40 years. However, there is almost none information about the morphological changes and the genetic alterations involved in the beginning and development of this neoplasia. Two carcinogenic ways have been described. The sequence adenoma-carcinoma is accepted to be less frequent and important. The most important is the sequence where a metaplasia evolves to displasia that progresses to

Graph-based contrastive learning enables unified integration and niche transfer across single-cell and spatial multi-omics.

The rapid growth of single-cell and spatial omics has outpaced computational methods capable of unifying these data into a cohesive framework for tissue atlas construction and cross-sample analysis. A critical bottleneck lies in the inability of existing tools to co-embed cells from diverse technologies-spanning transcriptomics, epigenomics, and proteomics-into a shared reference space while preserving spatial architecture and molecular specificity. Here, we present Garfield (Graph-based Contrastive Learning Enables Fast Single-Cell Embedding), a geometric deep-learning framework that addresse…

Nursing, omics, and artificial intelligence: Precision health's trifecta.

Precision health individualizes care by integrating biological, environmental, and social drivers of health, a perspective that aligns with the holistic lens of nursing. Advances in omics, including genomics, epigenomics, transcriptomics, proteomics, microbiomics, and metabolomics, have expanded our understanding of health and disease. However, the complexity of these data has often limited integration into clinical practice. Artificial intelligence (AI) is rapidly transforming precision health in nursing by making omics complexity actionable. This paper argues that nursing must actively engag…

Multimodal-based analysis of single-cell ATAC-seq data enables highly accurate delineation of clinically relevant tumor cell subpopulations.

BACKGROUND: Accurately identifying functionally distinct tumor cell subpopulations remains a critical challenge in cancer research. While single-cell epigenomics assays provide powerful insights into tumor heterogeneity beyond gene expression, computational limitations have hindered their application. METHODS: We introduce Multimodal-based Analysis of scATAC-Seq data (MAAS), a method that integrates chromatin accessibility, copy number variations (CNVs), and single-nucleotide variants (SNVs) to identify functional tumor cell subpopulations. MAAS employs a self-expressive multimodal matrix fact…

Integration of omics data in the diagnosis and therapy of glioblastoma.

Since the 2016 update of the WHO Classification of Tumors of the Central Nervous System, omics data have been officially integrated into the diagnostic process for glioblastoma, the most prevalent and aggressive primary malignant brain tumor in adults. This review will examine the current and future integration of omics data in both the diagnosis and therapy of glioblastomas. The current clinical use of omics data primarily focuses on genomics for determining the IDH- and H3-wildtype status of the tumor, and on epigenomics, such as assessing MGMT promoter methylation status as a prognostic and…

Decoding gene regulation in plant genomes with artificial intelligence.

One of the central goals of plant functional genomics is to uncover regulatory mechanisms that shape agriculturally important traits to inform crop improvement. Recent advances in machine learning (ML) and artificial intelligence (AI), especially Large Language Models (LLMs), have greatly transformed our ability to derive regulatory information from complex genomics data. This review starts with a brief introduction of recent advances in AI and ML. We then present a plant-focused synthesis of emerging applications of AI- and LLM tools to: (i) predict epigenomic features, regulatory DNA element

Descart: a method for detecting spatial chromatin accessibility patterns with inter-cellular correlations.

Spatial epigenomic technologies enable simultaneous capture of spatial location and chromatin accessibility of cells within tissue slices. Identifying peaks that display spatial variation and cellular heterogeneity is the key analytic task for characterizing the spatial chromatin accessibility landscape of complex tissues. Here, we propose an efficient and iterative model, Descart, for spatially variable peaks identification based on the graph of inter-cellular correlations. Through the comprehensive benchmarking, we demonstrate the superiority of Descart in revealing cellular heterogeneity an

[Epigenetic changes in alcohol addiction and therapeutic perspectives].

Alcohol consumption is a major public health issue. Patients with Alcohol Use Disorder (AUD) can benefit from five treatments that preferentially target membrane receptors, and whose efficacy is generally modest. However, a large body of experimental evidence points to an important role for epigenetics in the effects of alcohol consumption, and epidrugs that modify the epigenome offer an interesting alternative to current therapeutic options. This article reviews the most striking experimental evidence obtained at different ages in animal models, before comparing it with data obtained in human
