The complexome contextualizes proteomics data to fingerprint biological states and highlight perturbed functional modules in disease.

Analyzing single omics and integrating multimodal omics datasets to capture functional dysregulation in disease remains challenging. Here, we propose a bioinformatics framework that leverages curated datasets of protein complexes ('complexome') as a foundation for proteomics data integration. Available for human and other model organisms, the complexome provides a global view of cellular function, enabling queries with proteomics datasets. We first benchmarked how protein abundances across human tissues shape distinct complexomic profiles, serving to fingerprint biological activity. Next, we a

SeOMLR: one-step multi-view latent representation with self-weighted ensemble learning for multi-omics cancer subtyping.

MOTIVATION: Accurate cancer subtyping is critically important for cancer treatment due to significant molecular heterogeneity. While existing methods with multi-omics integration have achieved some success in cancer subtype identification by leveraging the rich information provided by multi-omics data, most approaches remain limited by an overemphasis on cross-omics consistency at the expense of intra-omics specificity. Furthermore, a two-step scheme is often adopted to extract cluster structure from a consistency matrix or a continuous indicator matrix by k-means, which inevitably leads to in

Multi-omics analysis positions DNA2 at the interface of genome integrity programs and tumor behavior in pan-cancer.

DNA2 coordinates essential maintenance processes, including cell-cycle progression; however, its aberrant activity has been implicated in cancer cell survival under oncogene-induced replication stress. To date, no comprehensive pan-cancer investigation of DNA2 has been conducted. Employing TCGA cohorts and complementary public databases, we executed the first pan-cancer multi-omics study of DNA2, examining transcriptomic, genomic variations, survival, immune infiltration, single-cell functional states, protein-protein interaction enrichment, and pharmacogenomic drug-response data across tumor

Multi-omics profiling identifies ACP2 as a lysosome-associated biomarker linked to immune dynamics and clinical outcomes in glioma.

Glioma progression is shaped by molecular heterogeneity, therapy resistance, and an immunosuppressive tumor microenvironment. Lysosomal remodeling has emerged as a hallmark of glioma adaptation; however, the regulation of individual lysosomal enzymes to malignant progression remains poorly understood. Lysosomal acid phosphatase 2 (ACP2) has been implicated in developmental and metabolic disorders, but its role in glioma has not been systematically investigated. In this study, we conducted an integrative multi-omics analysis to define the transcriptional, clinical, functional, and cellular corr

Multi-Omics Characterization of a KIF1C Structural Variant in a Patient with a Complex Movement Disorder Partially Responsive to Deep Brain Stimulation.

Biallelic KIF1C variants are associated with a spectrum of neurological phenotypes, including spasticity, cerebellar ataxia, chorea, and dystonia. Most reported patients involve single-nucleotide variants, whereas copy number variants (CNVs) have been described only once in the PubMed-listed literature. The therapeutic potential of deep-brain stimulation (DBS) in KIF1C-related disease has not yet been evaluated. We report a patient presenting with spasticity, ataxia, dystonia, and head tremor, in whom prior exome sequencing was inconclusive. A multi-omics approach was applied, including optica

Bridging the airway microbiome and targeted therapy in bronchiectasis: multi-omics insights, endotypes and emerging therapies.

Bronchiectasis is a heterogeneous chronic airway disease primarily driven by persistent infection, microbial dysbiosis and dysregulated host immunity. While culture-based microbiology has historically informed clinical management, advances in high-throughput sequencing and multi-omic technologies have transformed our understanding of the airway ecosystem, revealing that disease activity is shaped not only by individual pathogens, but by complex and dynamic host-microbe interactions. Despite the breadth of descriptive microbiome data, translation into clinically actionable diagnostics or therap

Omics-driven strategies for identifying biomarkers in Alzheimer's disease.

Alzheimer's disease (AD) is a progressive neurodegenerative disorder with limited treatment options, mainly due to late diagnosis and partial understanding of its molecular aspects. Traditional biomarker discovery approaches have significantly contributed to AD diagnostics but suffer from limitations. The advent of omics technologies (genomics, epigenomics, transcriptomics, proteomics, and metabolomics) has revolutionized the search for novel biomarkers by enabling comprehensive molecular profiling. Genomic studies have identified risk-associated variants such as APOE4, while epigenomic altera

Continual integration of single-cell multimodal data with MIRACLE.

Single-cell sequencing has transformed our understanding of cellular heterogeneity, enabling the construction of multi-omics atlases through data integration. However, conventional atlas updates require full reintegration of all datasets, creating scalability challenges that limit the timeliness and adaptability of biomedical research. Here we present multimodal integration with continual learning (MIRACLE), an online learning framework for scalable multimodal integration. Using dynamic architecture adaptation and data rehearsal, MIRACLE continually integrates diverse datasets while preserving

Deep visual multi-omics profiling links morphology and molecular programs in clear cell renal cell carcinoma.

Clear cell renal cell carcinoma exhibits striking intra-tumoral heterogeneity at morphological and genetic levels, complicating treatment and contributing to disease progression. CcRCCs with rhabdoid differentiation are highly aggressive tumors characterized by distinct histopathologies. However, the relationship between morphology, underlying molecular alterations, and tumor behavior remains largely unclear. Here, we present Deep Visual Multi-Omics, an approach integrating digital pathology, morphology-guided single-cell isolation, and ultra-sensitive multi-omics profiling to link cell morpho

Semi-supervised Omics Factor Analysis (SOFA) disentangles known and latent sources of variation in multi-omic data.

A fundamental design pattern in biomolecular studies is to assay the same set of samples (organisms, tissue biopsies, or individual cells) by multiple different 'omics assays. Group Factor Analysis (GFA) and its adaptation to high-dimensional settings, Multi-Omics Factor Analysis (MOFA), are widely used as a first-line approach to analyze such data and are effective in detecting patterns of correlation, organize them into so-called latent factors, and identify common and assay-specific factors. However, in many applications, a subset of the found factors just rediscovers already known covariat

Integrative omics profiling of CRELD2 in ccRCC: a nexus of genetics, prognosis, and tumor microenvironment.

BACKGROUND: Clear cell renal cell carcinoma (ccRCC) is the most common and aggressive form of renal malignancy. Although therapeutic strategies such as targeted agents and immune checkpoint inhibitors have progressed, the prognosis for patients with advanced ccRCC remains unsatisfactory. Cysteine-rich epidermal growth factor-like domain 2 (CRELD2), a protein localized to the endoplasmic reticulum, is involved in several biological processes, yet its function in ccRCC has not been clearly characterized. METHODS: We conducted an integrative multi-omics study to investigate the role of CRELD2 in

Multi-omics dissection of CO2-induced metabolic reprogramming in broccoli: key regulators of growth and nutritional quality.

The rising global CO2 level influences plant growth, productivity, and nutritional quality, and elevated CO2 (ECO2) is commonly utilized in greenhouses to enhance vegetable crop yields. However, the molecular mechanism underlying plant responses to ECO2 remains unclear. This study examined the impacts of ECO2 on the nutritional quality and growth characteristics of two widely cultivated broccoli varieties, 'Yanxiu' and 'Qiuli'. A pot experiment was carried out in environmentally auto-controlled growth chambers over a period of 100 days, under both ambient CO2 (ACO2, 420/470 ppm, daytime/nightt
