Nucleic acid sequence-based amplification assays for rapid detection of West Nile and St. Louis encephalitis viruses.

The development and application of nucleic acid sequence-based amplification (NASBA) assays for the detection of West Nile (WN) and St. Louis encephalitis (SLE) viruses are reported. Two unique detection formats were developed for the NASBA assays: a postamplification detection step with a virus-specific internal capture probe and electrochemiluminescence (NASBA-ECL assay) and a real-time assay with 6-carboxyfluorescein-labeled virus-specific molecular beacon probes (NASBA-beacon assay). The sensitivities and specificities of these NASBA assays were compared to those of a newly described stand

Characterization of the diversity of sulfate-reducing bacteria in soil and mining waste water environments by nucleic acid hybridization techniques.

Nucleic acid hybridization techniques were used to characterize the sulfate-reducing bacterial communities at seven waste water and two soil sites in Canada. Genomic DNA was obtained from liquid enrichment cultures of samples taken from these nine sites. The liquid enrichment protocol favored growth of the sulfate-reducing bacterial component of the communities at these sites. The genomic DNA preparations were analyzed with (i) a specific gene probe aimed at a single genus (Desulfovibrio), (ii) a general 16S rRNA gene probe aimed at all genera of sulfate-reducing bacteria and other bacteria, a

[Several indicators of protein and nucleic acid metabolism in lymphoid organs of rats exposed to hypokinesia and vitamin B1 deficiency].

RNA, DNA, total protein, transketolase (TK), alanine aminotransferase (AlAT), aspartate aminotransferase (AsAT), methionyl-tRNA (met-tRNA)- and cysteinyl-tRNA (cys-tRNA)-synthetases in the thymus and spleen of 46 intact rats exposed to hypokinesia and vitamin B1 deficiency were measured. It was found that 15-day hypokinesia induced a significant decrease of the thymus and spleen weight and an increase of AlAT in the thymus. Vitamin B1 deficiency (hydroxy thiamine in drinking water at a dose of 2 mg/kg body weight for 15 days) led to a substantial decrease of TK in blood, AlAT and AsAT in the s

Comparison of smear specimens with biopsy specimens in a nucleic acid hybridization test for human papilloma virus (HPV) infection.

A total of 323 pairs of specimens from women with Papanicolaou class II or III cytology were examined for human papillomavirus (HPV) types 6, 11, 16 and 18 by spot hybridization. Each pair consisted of a representative biopsy specimen and a smear specimen from cervical, vaginal or, more rarely, vulvar lesions. We found a close correlation between HPV findings in biopsies and smears. In 83.9% (271) of the cases, both specimens were either positive for a given HPV type or negative. No discordant HPV-types in the two types of specimens were found. In 15.8% (51) of the cases, one specimen proved p

In situ detection of enteroviral genomes in myocardial cells by nucleic acid hybridization: an approach to the diagnosis of viral heart disease.

We have developed an in situ hybridization assay capable of detecting enteroviral RNA in myocardial cells, using molecularly cloned coxsackievirus B3 cDNA as a diagnostic probe. Because of the high degree of nucleic acid sequence homology among the numerous enteroviral serotypes, including the group A and B coxsackieviruses and the echoviruses, detection of these various agents commonly implicated in human viral heart disease is possible in a single hybridization assay. We demonstrate the considerable potential of this method for an unequivocal diagnosis of enteroviral heart disease as well as

The Middle East respiratory syndrome coronavirus (MERS-CoV) nucleic acids detected in the saliva and conjunctiva of some naturally infected dromedary camels in Saudi Arabia -2019.

Dromedary camels are playing essential roles in the evolution and transmission of MERS-CoV. MERS-CoV shedding in some dromedary camel secretions, particularly nasal swabs, were studied in more detail. However, the roles of viral shedding in saliva and ocular secretions are still required further detailed studies. We performed a longitudinal study on a farm of dromedary camel herd from 10th March until 7th April, 2019, in eastern Saudi Arabia. This is a closed management herd including a large number of colour-based breed animals and include animals of both sexes. We collected saliva and ocular

A new method for the sampling and preservation of placental specimens in low-resource settings for the identification of P. falciparum and analysis of nucleic acids.

Collection, preservation, and shipment of histological specimens in low-resource settings is challenging. We present a novel method that achieved excellent preservation of placental specimens from rural Mali by using formalin fixation, ethanol dehydration, and long-term storage in a solar-powered freezer. Sample preservation success was 92%, permitting evaluation of current and past malaria infection, anemia, placental maturity, and inflammation. Using RNAscope® hybridization we were able to visualize cell-specific gene expression patterns in the formalin-fixed paraffin-embedded (FFPE) specime

Simultaneous quantification of oligo-nucleic acids and a ferritin nanocage by size-exclusion chromatography hyphenated to inductively coupled plasma mass spectrometry for developing drug delivery systems.

An analytical methodology, which can quantify nucleic acids, ferritin nanocages, and their complexes in a single injection, was established by means of size-exclusion chromatography hyphenated with inductively coupled plasma mass spectrometry (SEC-ICP-MS). In this study, several oligo-nucleic acids and ferritin (a human-derived cage-shaped protein) were used as model compounds of nucleic acid drugs (NAD) and drug delivery system (DDS) carriers, respectively. A fraction based on the nucleic acid-ferritin complex was completely distinguished from one based on free nucleic acids by SEC separation…

Tetrahedral framework nucleic acids promote the biological functions and related mechanism of synovium-derived mesenchymal stem cells and show improved articular cartilage regeneration activity in situ.

Many recent studies have shown that joint-resident mesenchymal stem cells (MSCs) play a vital role in articular cartilage (AC) in situ regeneration. Specifically, synovium-derived MSCs (SMSCs), which have strong chondrogenic differentiation potential, may be the main driver of cartilage repair. However, both the insufficient number of MSCs and the lack of an ideal regenerative microenvironment in the defect area will seriously affect the regeneration of AC. Tetrahedral framework nucleic acids (tFNAs), notable novel nanomaterials, are considered prospective biological regulators in biomedical e…

Cytosolic domain of SIDT2 carries an arginine-rich motif that binds to RNA/DNA and is important for the direct transport of nucleic acids into lysosomes.

RNautophagy and DNautophagy (RDA) are unconventional autophagic pathways where nucleic acids are directly transported through the lysosomal membrane, then degraded inside lysosomes. We have previously shown that bitopic protein LAMP2C and putative RNA transporter SIDT2, both lysosomal membrane proteins, mediate the direct transport of nucleic acids into lysosomes and that LAMP2C interacts with the nucleic acids and functions as a receptor during RDA. Because SIDT2-mediated RDA occurs in isolated lysosomes that lack LAMP2C, in this study, we tested the hypothesis that SIDT2 itself could also in…

An electrochemical sensor platform for rapid nucleic acid detection of Influenza A in unamplified samples and machine-learning-assisted infection diagnosis.

Influenza A remains a major cause of respiratory infection that demands for rapid, accurate and readily accessible diagnostic tools for timely clinical decision-making and outbreak control. Here, we report a smartphone-assisted electrochemical biosensor platform for amplification-free nucleic acid detection of Influenza A based on magnetic beads enriched target capture and methylene blue (MB)-mediated signal transduction. Under optimized conditions, the platform enabled sensitive detection of both synthetic complementary DNA and RNA, with limits of detection of 0.33aM and 3.32aM, respectively,

Near point-of-care nucleic acid amplification tests (NPOC-NAATs) using respiratory specimens for detection of pulmonary tuberculosis.

RATIONALE: Near point-of-care nucleic acid amplification tests (NPOC-NAATs) are a new class of diagnostics that can be used for tuberculosis diagnosis. NPOC-NAATs are suitable for use in peripheral levels of healthcare systems as they are battery-operated instrument-based tests without special infrastructure requirements and can be performed by health care workers with basic technical skills. We evaluated the accuracy of NPOC-NAATs in diagnosing pulmonary tuberculosis using respiratory samples. OBJECTIVES: To assess the diagnostic accuracy of NPOC-NAATs for detecting pulmonary tuberculosis us

VAEBAC: A representation-learning framework for proteome-scale prediction of amyloidogenic proteins and functional stratification of nucleic-acid-binding proteins.

MOTIVATION: Nucleic-acid-binding proteins (NABPs) govern transcription, replication and genome organization, yet the distribution of aggregation susceptibility within regulatory proteomes remains unresolved. Here, we systematically examine amyloidogenic potential across the nucleic-acid-binding proteomes of four phylogenetically diverse organisms-Escherichia coli, Bacillus subtilis, Saccharomyces cerevisiae and Homo sapiens-spanning prokaryotes and eukaryotes, to determine whether aggregation-prone sequence architectures are selectively constrained within transcriptional networks. RESULTS: Us

Stop Sign-Triggered Nucleic Acid Structural Transformation Enables Intracellular GlycoRNA Spatial Imaging for Evaluating of Glycosylation Mechanism.

Glycosylation is a widespread modification process in living organisms. Besides proteins and lipids, very recent research has revealed that small noncoding RNAs can also be glyco-modified, but their biosynthetic pathways and functions within cells remain unknown due to the lack of analytical strategies and intracellular spatial imaging techniques capable of detecting low-abundance targets in the presence of high levels of analogous interfering RNAs. Herein, we designed a stop sign-triggered nucleic acid structural transformation strategy to monitor spatial distribution and the potential glycos
