Urochordates, the closest relatives of vertebrates, lack adaptive immunity. However, some taxa, such as the colonial species Botryllus schlosseri, provide a unique model for studying innate self/non-self recognition through natural allogeneic transplantation responses. In this species, interactions between colonies are controlled by a highly polymorphic locus, with the Botryllus histocompatibility factor (BHF) being the only gene known to predict tissue fusion or rejection outcomes with complete accuracy. Here, we analyzed full-length BHF alleles from 19 laboratory-born and wild colonies and f

Escherichia coli is a prototroph and can synthesize all twenty proteinogenic amino acids when required to grow in minimal medium. There are approximately sixty protein-coding genes individually essential for amino acid synthesis. This is a large mutational target for the accumulation of detrimental mutations. E. coli can rewire biosynthetic pathways in response to mutational damage, but the limits of this capacity are poorly understood. Here, to address evolutionary robustness, we asked whether and how the phenotypes of irreversible mutations causing auxotrophy could be suppressed or bypassed

The genus Trichoderma comprises ecologically and biotechnologically important fungi that have been widely investigated and used in agriculture, industrial biotechnology, and biological control. However, publicly available genomes reveal substantial taxonomic inconsistencies across the genus, which can complicate strain identification, reproducibility, and the comparison and selection of strains for applied research and biotechnology. Here, we present a comprehensive phylogenomic and comparative genomic analysis integrating one of the largest collections of Trichoderma genomes analyzed to date.

Phage therapy offers an alternative to antibiotics for treating multidrug-resistant infections. Plasmid-dependent phages (PDPs) are promising therapeutics as they can kill targeted pathogens and prevent the spread of plasmid-encoded antibiotic resistance genes. However, the evolutionary trajectories of multidrug-resistance (MDR) plasmids under the selective pressure of PDPs remain poorly understood, particularly in eco-evolutionary contexts that remain permissive to plasmid conjugation. We experimentally evolved populations of Escherichia coli carrying the MDR plasmid RP4 in the presence of th

Phenotypically agnostic screens for positive selection in pathogen populations provide a means of pinpointing genes and regulatory regions involved in adaptation to the local environment or host population. We screened a large (n = 2506) collection of Vietnamese Mycobacterium tuberculosis (Mtb) isolates, finding targets of selection to be lineage-specific, and encompass diverse functions, including dormancy (Rv0080), zinc homeostasis (zur), and virulence (ESX-1 structure). Extending our screen to the wider Mtb complex (MTBC) phylogeny demonstrated Rv0080 to display an extraordinarily dynamic e

Structurally complex genomic regions can foster evolutionary convergence by repeatedly generating gene duplications that yield similar expression patterns and traits across lineages. Focusing on the primate amylase locus, we leveraged high-quality genome assemblies from 53 primate species and multi-tissue transcriptomes from Old World monkeys to reconstruct the evolutionary history of recurrent duplications. We show that lineage-specific long terminal repeat retrotransposon insertions may be associated with initial structural instability, while subsequent duplications are primarily driven by n

Sex chromosome evolution is among the most dynamic genomic innovations in vertebrates, yet why some lineages evolve XY while others evolve ZW remains unclear. Using chromosome-level genomes from 19 geckos, we found that gecko sex chromosomes originated independently from 16 ancestral chromosomes. Their origins are nonrandom in both time and direction. Five of 11 datable origins coincide near the Middle Miocene Climatic Transition (~10 million years ago). Ancestral gene content is associated with the direction of evolution, with testis-enriched regions tending to evolve into ZW and testis-deple

To clarify the karyotype evolution of multiple myeloma (MM), multiple karyotypes of 22 patients with MM were analyzed using G-banding, and their karyotype evolutions were depicted as phylogenetic trees. Eleven patients exhibited highly complex karyotype evolutions, combining branched evolution, linear evolution, parallel evolution and macroevolution. While chromosomal structural abnormalities involving 14q32 were detected at the roots of the phylogenetic trees of karyotype evolution, aneuploidies and the other structural abnormalities were identified in both the initial clones and karyotypical

Alpharetroviruses are an important group of pathogens known to cause leukemias and tumors, and were historically considered to be restricted to avian hosts. The identification of alpharetrovirus-like envelopes in bat genomes has hinted at a potentially wider host range, although their relations to modern alpharetroviruses and distribution remains unclear. Through a paleovirological screening of 818 vertebrate genomes we identified CHIRalphaEnv, a lineage that belongs firmly within alpharetroviruses, and emerged from a cross-class transmission from saurian hosts. We determine that CHIRalphaEnv

TMC1 and TMC2 are mechanosensory ion channels of the vertebrate inner ear that mediate hearing and balance. How these channels open in response to mechanical force remains unresolved. Through comparative analyses of TMCs across eukaryote species, we find that TMC1 and TMC2 arose in vertebrates by gene duplication and evolved elaborate extracellular loops. Structural models demonstrate that the loop between transmembrane domains 1 and 2 arches over the channel pore and lies near TMIE, an auxiliary protein essential for function. In mammals, this loop shows signatures of positive selection and c

Despite the global scale of SARS-CoV-2 genomic surveillance, data from West Africa are limited. In Mali 33,197 confirmed cases and 743 deaths (case fatality ratio: 2.23%) were recorded between March 2020 and August 2025. This study aimed to provide the first comprehensive genomic reconstruction of SARS-CoV-2 variant introductions, transmission pathways, and evolutionary trends in Mali from 2020 to 2023. A total of 548 Malian sequences were used for lineages assignment and variant tracking. For the reconstruction of transmission dynamic a high quality subset of 305 Malian sequences (passing 90%

BACKGROUND: Landscape features such as the Rift Valley (RV) can restrict gene flow in malaria vectors and influence resistance patterns. Here, we assessed Plasmodium infection rates, resistance alleles and profiles in Anopheles funestus s.s. populations across Kenyan malaria-endemic regions separated by the RV.
METHODS: Anopheles funestus s.s. populations in western, coastal and Kerio Valley (KV, within the RV) were genotyped for key resistance markers using polymerase chain reaction (PCR). TaqMan assay combined with nested PCR were used to screen the samples for Plasmodium sporozoite infecti

The translocase of the outer membrane (TOM) complex is the primary entry gate for nucleus-encoded mitochondrial proteins and is conserved across eukaryotes; however, parasitic protists exhibit remarkable adaptations. This review synthesizes current knowledge on the composition, structure, and function of TOM and related import systems in apicomplexans, kinetoplastids, and anaerobic protists with reduced mitochondrion-related organelles (MROs). We highlight major evolutionary innovations, including the bacterial-origin ATOM complex in trypanosomes-comprising core channel ATOM40, receptors ATOM4

Host-parasite co-evolution drives the diversification of host immune genes involved in the recognition of pathogen antigens and molecular patterns. In contrast, the immune genes involved in self-recognition and inhibition of immune responses against self-cells (missing-self immunity) may be evolutionarily constrained by the need to interact with self-components. However, many pathogens, such as the Lyme disease agent Borrelia, hijack these genes to evade the immune system and may therefore select for their diversification. How these contrasting but concurrent selective forces shape the evoluti

Stenotrophomonas maltophilia, a Gram negative organism, is an emerging infectious agent associated with various nosocomial and life-threatening diseases. Widely distributed across different ecological niches, including soil, water, plant rhizospheres, and hospital settings, it exhibits notable ecological plasticity. S. maltophilia has been traditionally recognized as beneficial for plant growth, bioremediation, and biocontrol. S. maltophilia has increasingly been implicated in life-threatening infections. This shift is driven by factors such as genomic flexibility, a versatile metabolic archit

Sheeppox virus (SPPV) is a major livestock pathogen causing economic hardship through reduced production and death of vulnerable sheep, with written descriptions of sheeppox-like disease recorded since antiquity. We report 21 novel ancient SPPV genomes spanning the Eurasian steppe Bronze Age (∼1700 BCE) to the Early Modern period in Western Europe, including multiple genomes obtained from medieval parchment. We estimate that major capripoxvirus lineages diverged ∼11,500 to 3700 years ago, overlapping known translocations and bio-cultural developments in sheep. Our dataset supports SPPV divergi

The increasing amount of whole-genome sequencing (WGS) data allows us to study the evolution and transmission of Cryptosporidium spp. at the population level. Population genomics is helping us to understand the genetic structure and adaptive evolution of Cryptosporidium and the mechanism and determinants of emergence of hypertransmissible subtypes and variants. The integrated pipeline described here provides an example of the use of WGS data for evolutionary genomic analysis of Cryptosporidium.

An important feature of the evolution of the SARS-CoV-2 virus has been the emergence of highly mutated novel variants, which are characterised by the gain of multiple mutations relative to viruses circulating in the general global population. Cases of chronic viral infection have been suggested as an explanation for this phenomenon, whereby an extended period of infection, with an increased rate of evolution, creates viruses with substantial genetic novelty. However, measuring a rate of evolution during chronic infection is made more difficult by the potential existence of compartmentalisation

Gene duplication, a major source of new genes in evolution, often occurs via reverse transcription of mRNA, leading to the integration of a retrocopy into a new genomic locus. Here, we performed an in-depth analysis of the evolutionary history of the e(y)2 gene in Metazoa. The E(y)2 protein is a shared subunit of two highly conserved complexes involved in transcription regulation (the DUB module of the SAGA complex) and mRNA transport (TREX-2). In Deuterostomes, the e(y)2 gene has undergone multiple independent retropositions, often giving rise to functional retrogenes. In contrast, among Prot

De novo proteins represent a challenging frontier at the intersection of evolutionary biology and synthetic biology. Broadly, the term encompasses two distinct categories: naturally evolved de novo proteins, which arise from previously non-coding DNA, and synthetically designed de novo proteins, which are created from scratch through computational and experimental methods. This review provides an overview of the definitions, history, functional significance, and investigation methods for both categories. By examining potential challenges in current de novo protein research, this review highlig
