Genome sequencing, annotation and comparative genomic analysis of Shigella dysenteriae strain SD1D.

BACKGROUND: Shigellosis is an acute form of gastroenteritis caused by the bacteria belonging to the genus Shigella. It is the most common cause of morbidity and mortality in children. Shigella belongs to the family Enterobactericeae, which is a Gram-negative and rod shaped bacterium. In the present study, we report the draft genome of Shigella dysenteriae strain SD1D, which was isolated from the stool sample of a healthy individual. RESULTS: Based on 16S rRNA gene sequence and phylogenetic analysis, the strain SD1D was identified as Shigella dysenteriae. The draft genome of SD1D consisted of

Genomic instability of micronucleated cells revealed by single-cell comparative genomic hybridization.

Nuclear variation in size and shape and genomic instability are hallmarks of dedifferentiated cancer cells. Although micronuclei are a typical long-term consequence of DNA damage, their contribution to chromosomal instability and clonal diversity in cancer disease is unclear. We isolated cancer cells with or without micronuclei to perform genomic analysis. Cell suspensions of HT1080 fibrosarcoma cells from either 2D culture or after isolation from 3D collagen matrix culture were stained with Hoechst 33342 and after classification for presence or absence of a micronucleus via bright-field and e

Automated screening for genomic imbalances using matrix-based comparative genomic hybridization.

Genome-wide screening for chromosomal imbalances using comparative genomic hybridization (CGH) revealed a wealth of data on previously unrecognized tumor-specific genomic alterations. CGH to microarrays of DNA, an approach termed matrix-CGH, allows detection of genomic imbalances at a much higher resolution. We show that matrix CGH is also feasible from small tissue samples requiring universal amplification of genomic DNA. Because widespread application of matrix-CGH experiments using large numbers of DNA targets demands a high degree of automation, we have developed a protocol for a fully aut

The pathology of brucellosis reflects the outcome of the battle between the host genome and the Brucella genome.

The successful co-existence of each Brucella spp. with its preferred host is the outcome of ancient co-evolutionary relationships and selection pressures that often result in a stalemate where the pathogen has evolved to survive within the biological systems of the host, and the host has evolved innate and acquired immune systems which allow controlled survival of infection by the pathogen, ultimately supporting the survival of the host-pathogen system. In general, Brucella spp. have evolved a similar fundamental pathogenesis of facultative intracellular parasitism though the predominant route

Genomic insights into bacterial communities of coenocytic algae using metagenome-assembled genomes.

Coenocytic algae are organisms that undergo karyokinesis without cytokinesis, resulting in multinucleated cells. Most research on bacterial communities in coenocytic algae has used 16S rRNA sequencing, primarily focusing on the order Bryopsidales of green coenocytic algae. Recent studies have analyzed metagenome-assembled genomes (MAGs) from algal hosts across multiple taxa, such as Chlorophyta, Phaeophyta, and Rhodophyta, revealing further insights into bacterial biosynthetic machinery and potential symbiotic relationships. Given the cosmopolitan distribution of coenocytic algae, such as Bryo

The average individual genome: a survey of nearly 1 million whole-genome sequences.

BACKGROUND: As whole-genome sequencing (WGS) is increasingly used in clinical and public health contexts, clearer expectations regarding the amount of variation present in the "average" human genome are required to contextualise findings. METHODS: We analysed WGS data from two large population cohorts: 490,541 individuals in UK Biobank (UKB) and 414,830 individuals in All of Us. Following variant and genotype QC, we aimed to assess the range of neutral and disease-associated variation across six genetically-inferred ancestry groups. RESULTS: The "average" genome contains ~4.3-5.3 million var

Characterization of syntons across bacterial genomes using non-redundant genomic contexts.

Bacterial genomes are dynamic, shaped by gene gain, loss, and horizontal transfer; yet selection preserves the colocalization of functionally coupled genes into recurrent modules known as syntons. Many large-scale approaches do not explicitly account for phylogenetic relatedness between genomes which can inflate support for associations that are simply shared by close relatives. To address this, we introduce a scalable framework that clusters gene-family occurrences by genomic neighborhood and counts co-occurrences across distinct genomic contexts, reducing redundancy from vertical inheritance

Minimal Genome, Maximal Effect: How Polyomavirus Genomes Are Capable of Complex Pathogenesis.

The Polyomaviridae family contains members known for achieving high seroprevalence within their target species despite a limited genomic economy. Minimalism, by definition, allows for the clarification and streamlining of purpose via the removal of unnecessary or distracting components. Among viruses, Simian Vacuolating Virus 40 (SV40) and other polyomaviruses are master minimalists, achieving efficient replication and persistence with compact genomes of approximately 5 kb in length. This review examines how polyomaviruses employ limited genetic material and simple structure to participate in

Horizontal transfer of a 180-kbp genomic fraction among the largest viral genomes.

Viruses are generally considered tiny biological entities with small genomes; however, some dsDNA viruses, known as giant viruses, have larg … ver, its genome size was 200 kbp larger than that of other strains in the same species. Comparative genomics identified a 180-kbp genomic fraction with 168 genes in the newly isolated virus, which may have been horizontally transferred from a distantly related pandoravirus. The gene composition in the 180-kbp region further indicates that this region was a …

Pangenome-based human genome analysis improves trait association and genomic prediction.

The Human Pangenome Reference Consortium has generated 462 open-access reference genomes and a variation graph that represents differences among them, providing a substrate for pangenome-based analysis methods that overcome the longstanding limitation of comparing all genomic data to a single linear reference. A key unresolved question is the extent to which these approaches can improve trait mapping. We investigate this using the genetics of gene expression variation as a model. We developed a graph-based method (EdgeDepth) for associating sequence variation with traits using short-read genom

Core genome and whole genome multi-locus sequence typing of Cronobacter isolates.

UNLABELLED: Cronobacter species, especially C. sakazakii and C. malonaticus, are opportunistic pathogens that are linked to severe infections in infants with high case fatality rates. In this study, we investigated whole genome sequencing (WGS) analysis approaches, specifically 7-gene multi-locus sequence typing (7-gene MLST), core genome MLST (cgMLST), and whole genome MLST (wgMLST) to subtype Cronobacter isolates. We analyzed a comprehensive set of 743 Cronobacter isolates derived from clinical, food, and environmental sources. We also evaluated high-quality single nucleotide polymorphism (h

A new core-genome MLST approach for Chlamydia trachomatis genomic surveillance and research.

Chlamydia trachomatis causes common sexually transmitted infections. The use of whole-genome sequencing for its classification and surveillance is limited due to technical challenges and the lack of standardized typing frameworks. In particular, core-genome multilocus sequence typing (cgMLST), a scalable and portable approach widely applied to other bacterial pathogens, remains little explored for C. trachomatis. Here, we compiled and curated a diverse C. trachomatis genome dataset (1230 samples from 26 countries), including publicly available and newly generated assemblies, to develop a cgMLS

The Silent Revolution of the Genome: The Role of Optical Genome Mapping in Acute Lymphoblastic Leukemia.

Background: Acute lymphoblastic leukemia (ALL) is a genetically heterogeneous malignancy driven by structural variants (SVs) that impact diagnosis, prognosis, and treatment. Traditional methods such as karyotyping, FISH, and PCR often fail to detect cryptic or complex rearrangements, which are critical for accurate risk stratification. Methods: Optical Genome Mapping (OGM) is a technology that directly analyzes ultra-high-molecular-weight DNA, enabling the identification of balanced and unbalanced SVs, copy number variations (CNVs), and gene fusions with high resolution. This review compares t

Genomic identification of direct seeding and evolutionary lineages by combining heterogeneous genomic resources.

BACKGROUND: Human-induced habitat changes threaten biodiversity, prompting large-scale restoration initiatives. Revegetation through direct seeding is common in agricultural and infrastructure construction projects, yet the provenance of seed material and its genetic impacts on natural populations remain underexplored. Introducing foreign ecotypes can lead to unintended consequences, as they may be adapted to different environmental conditions or represent distinct evolutionary lineages. In Switzerland, direct seeding is widely used to promote dry meadows, often using seeds of the Carthusian p

Hybrid genome sequence of Cryptococcus neoformans of Indian origin and comparative genome analysis.

Human opportunistic fungi C. neoformans are a global health concern as they cause severe pneumonia and cryptococcal meningitis in tropical and subtropical regions. Though the occurrence of infection has reduced from 2014 to 2022, the mortality rate remains high, and it is considered a neglected tropical disease. More studies are needed to elucidate the genomic architecture and functional traits required to underpin the disease management of Cryptococcus neoformans. This study showcases the first complete genome sequence of an Indian isolate of Cryptococcus, identified as subsp. grubii containi

Comparative genomic sequencing to characterize Mycoplasma pneumoniae genome, typing, and drug resistance.

To analyze the characteristics of Mycoplasma pneumoniae as well as macrolide antibiotic resistance through whole-genome sequencing and comparative genomics. Thirteen clinical strains isolated from 2003 to 2019 were selected, 10 of which were resistant to erythromycin (MIC >64 µg/mL), including 8 P1-type I and 2 P1-type II. Three were sensitive (<1 µg/mL) and P1-type II. One resistant strain had an A→G point mutation at position 2064 in region V of the 23S rRNA, the others had it at position 2063, while the three sensitive strains had no mutation here. Genome assembly and comparative genome ana…

Genomic Epidemiology and Multilevel Genome Typing of Australian Salmonella enterica Serovar Enteritidis.

Salmonella enterica serovar Enteritidis is one of the leading causes of salmonellosis in Australia. In this study, a total of 568 S. Enteritidis isolates from two Australian states across two consecutive years were analyzed and compared to international strains, using the S. Enteritidis multilevel genome typing (MGT) database, which contained 40,390 publicly available genomes from 99 countries. The Australian S. Enteritidis isolates were divided into three phylogenetic clades (A, B, and C). Clades A and C represented 16.4% and 3.5% of the total isolates, respectively, and were of local origin.
