Differential equilibration in cis- and trans-ceramide monolayers: A molecular dynamics study.

Ceramides are N-acyl sphingosine derivatives with important functions in cell signaling and skin impermeability. Virtually all unsaturated sphingosines found in nature contain a 4-5 trans double bond. The trans configuration is essential for most ceramide functions. Several laboratories, including our own, have tried to understand the reasons for that configurational specificity. We found that, unlike the trans-isomer, cis-palmitoyl ceramide exhibited a kinetically restricted solid-solid phase transition with unusually large changes of molecular area under isothermal compression and marked hys

Identification of programmed cell death-related subtypes reveals immune heterogeneity and therapeutic divergence in colon cancer.

RATIONALE: Therapy resistance remains a critical challenge in colon adenocarcinoma (COAD). The dysregulation of programmed cell death (PCD) pathways significantly influences therapeutic response, but its integrated role in shaping the tumor microenvironment (TME) and driving clinical heterogeneity in COAD is poorly defined. METHODS: We established a Programmed Cell Death-related Subtype (PCDS) classification by integrating 12 PCD pathways across transcriptomic data from 1,140 COAD patients using non-negative matrix factorization (NMF). The subtypes were validated in independent RNA-sequencing

Therapeutic potential of Citrus medica L. (cv. 'Liscia' and cv. 'Rugosa') phytocompounds targeting biofilm formation, quorum sensing, and antioxidant defense mechanisms.

Microbial biofilm, quorum sensing (QS)-mediated virulence and oxidative stress-induced inflammation are interrelated pathological processes that play a crucial role in persistent infections and chronic illnesses. Due to the multifactorially of such processes, isolated target-based approaches to therapy usually do not provide long-term effectiveness. A combined network pharmacology and multi-level computational approach was used in order to clarify the molecular mechanisms underlying the antibiofilm, anti-quorum sensing (anti-QS), and antioxidant activities of thirty-three bioactive compounds f

Potential enzymatic degradation of various toxins of photosynthetic microorganisms evaluated in silico.

Harmful microalgal or cyanobacterial blooms result in accumulation of structurally diverse toxins, including cyclic peptides, lactones, and alkaloids, which pose significant risks to aquatic ecosystems and human health. Experimental studies on the enzymatic detoxification of these compounds are limited by their structural complexity and the limited commercial availability of many toxins. In this study, computational molecular docking and molecular dynamics simulations were used to evaluate potential interactions between 31 enzymes and 26 microalgal and cyanobacterial toxins. Reveal a risk and potential mechanism for keratoconus progression with isotretinoin: Toxicogenomic, transcriptomics and real-world evidence insights.

PURPOSE: Limited clinical data and unstable animal models hinder understanding isotretinoin-induced keratoconus. We addressed this by integrating pharmacovigilance with computational approaches. METHODS: Isotretinoin-associated ocular surface adverse events were extracted from the FDA Adverse Event Reporting System (FAERS). Disproportionality analyses detected pharmacovigilance signals, and age confounding bias was assessed with multivariable logistic regression. Network toxicology and transcriptomics defined candidate targets. Enrichment analyses implicated biological processes and pathways.

High-Risk Neuroblastoma Stage 4 (NBS4): Developing a Medicinal Chemistry Multi-Target Drug Approach.

Childhood neuroblastoma (NB) is a malignant tumour that is a member of a class of embryonic tumours that have their origins in sympathoadrenal progenitor cells. There are five stages in the clinical NB staging system: 1, 2A, 2B, 3, 4S, and 4. For those diagnosed with stage 4 neuroblastoma (NBS4), the treatment options are limited with a survival rate of between 40 and 50%. Since 1975, more than 15 targets have been identified in the search for a treatment for high-risk NBS4. This article is concerned with the search for a multi-target drug treatment for high-risk NBS4 and focuses on four possi

Distinct IRF6 dysfunction mechanisms in syndromic orofacial clefts: Computational evidence for allosteric versus direct disruption.

Orofacial clefts (OC) are a congenital anomaly typically classified as syndromic or non-syndromic. Among the syndromic cases, Van der Woude syndrome (VWS) and popliteal pterygium syndrome (PPS) are primarily caused by pathogenic variants in IRF6, which encodes a transcriptional factor essential for orofacial development. Our aim is to identify and characterize IRF6 variants in two syndromic OC cases and assess their structural and functional consequences through computational modeling. Sequencing of IRF6 exons 3, 4, 7, and 9 was conducted in one proband with VWS and one proband with PPS, as we

Quantum-Quantum and Quantum-Quantum-Classical Schemes for Near-Gap Excitations with Projection-Based-Embedded GW-Bethe-Salpeter Equation.

We present quantum-quantum and quantum-quantum-classical schemes based on many-body Green's functions theory in the GW approximation with the Bethe-Salpeter equation (GW-BSE) employing projection-based-embedding (PbE). Such approaches allow defining active and inactive subsystems of larger, complex molecular systems, with only the smaller active subsystem being explicitly treated by GW-BSE offering significant computational advantages. However, as PbE can modify the single-particle states in the Kohn-Sham (KS) ground state calculation and screening effects from the inactive region are not auto

Influenza a Virus Inhibition: Evaluating Computationally Identified Cyproheptadine Through In Vitro Assessment.

Influenza is still a chronic global health threat, inducing a sustained search for effective antiviral therapeutics. Computational methods have played a pivotal role in developing small molecule therapeutics. In this study, we applied a combined in silico and in vitro approach to explore the potential anti-influenza activity of cyproheptadine, a clinically used histamine H1 receptor antagonist. Virtual screening based on the average quasivalence number (AQVN) and electron-ion interaction potential (EIIP) descriptors suggests similarities between cyproheptadine and several established anti-infl
