The Hepatitis C virus (HCV) is a small, enveloped virus characterized by a positive-sense single-stranded RNA belonging to the Flaviviridae family. It causes hepatitis C, which leads to liver inflammation. It manifests as both acute and chronic hepatitis, ranging from mild illness to life-threatening conditions, such as liver fibrosis, cirrhosis, and hepatocellular carcinoma. The NS5B RNA-dependent RNA polymerase (RdRp) protein plays a vital role in the replication of the hepatitis C virus as the main RNA-synthesizing enzyme. It is crucial for forming new viral RNA, making it an ideal target f

Mumps virus (MuV) is a negative-sense, single-stranded RNA virus belonging to the family Paramyxoviridae. MuV causes acute infection of the parotid glands, and the infection can result in severe cases of encephalitis, meningitis and deafness in humans. The non-segmented RNA genome of MuV is encapsidated by the nucleocapsid protein (NP), which forms the ribonucleoprotein (RNP) complex that serves as a template for viral RNA synthesis. To make viral genomic RNA accessible to the viral polymerase, a conformational change within NP occurs. Recently, an atomic model of the NP of MuV was developed w

UNLABELLED: Influenza A virus (IAV) undergoes RNA transcription by a unique capped-mRNA-dependent transcription, which is carried out by the viral RNA-dependent RNA polymerase (RdRp), consisting of the viral PA, PB1, and PB2 proteins. However, how the viral RdRp utilizes cellular factors for virus transcription is not clear. Previously, we conducted a genome-wide pooled short hairpin RNA (shRNA) screen to identify host factors important for influenza A virus replication. Ribosomal RNA processing 1 homolog B (RRP1B) was identified as one of the candidates. RRP1B is a nucleolar protein involved

Potency testing for mRNA-lipid nanoparticle (LNP) vaccines remains challenging due to complex cell-based mechanisms and dependence on strain-specific antibodies. Here, we introduce a next-generation in vitro mRNA potency assay named as pSIM, pulsed stable isotope labeling by amino acids in cell culture (SILAC) internal dosing control (IDC) mass spectrometry (MS). The pSIM assay co-processes test and reference LNPs enabling effective concentration (EC50)-based or dosing-control-normalized linear slope readouts. We demonstrate its applicability across monocistronic and multivalent self-amplifyin

Nucleopeptides (NPs) represent synthetic polymers created by attaching nucleobases to the side chains of amino acid residues within peptides. These compounds amalgamate the characteristics of peptides and nucleic acids, showcasing a unique ability to recognize RNA structures. In this study, we present the design and synthesis of Fmoc-protected nucleobase amino acids (1,4-TzlNBAs) and a new class of NPs, where canonical nucleobases are affixed to the side chain of L-homoalanine (Hal) through a 1,4-linked-1,2,3-triazole (HalTzl). Fmoc-protected 1,4-TzlNBAs suitable for HalTzl synthesis were obta

A possible role in RNA replication for interactions between conserved complementary (cyclization) sequences in the 5'- and 3'-terminal regions of Flavivirus RNA was previously suggested but never tested in vivo. Using the M-fold program for RNA secondary-structure predictions, we examined for the first time the base-pairing interactions between the covalently linked 5' genomic region (first ~160 nucleotides) and the 3' untranslated region (last ~115 nucleotides) for a range of mosquito-borne Flavivirus species. Base-pairing occurred as predicted for the previously proposed conserved cyclizatio

Plant extracts exhibit notable anti-SARS-CoV-2 potential due to their richness in biologically active phenolic compounds. This study aimed to evaluate the inhibitory activity of phenolic constituents from Morocco Picholine virgin olive oil (VOO) against two key SARS-CoV-2 enzymes: the main protease (Mpro) and RNA-dependent RNA polymerase (RdRp). A total of 18 phenolic compounds were screened and docked with both targets using iGEMDOCK and MGL Tools. Molecular dynamics simulations and in silico ADMET analyses were subsequently conducted to assess the stability and drug-likeness of the ligand-pr

Dicer has long been viewed as the RNAse III enzyme that generates small regulatory RNAs to drive RNA interference (RNAi) machinery and posttranscriptional gene silencing. However, a growing body of evidence reveals that Dicer's functional landscape extends far beyond its canonical role in the cytoplasmic RNAi pathway. In this review, we delineate the classical, RNAse III-dependent small RNA processing activities from an expanding set of noncanonical functions in which Dicer operates independently of RNAi outputs. We highlight emerging principles that underlie these functions, including structu

Spinal muscular atrophy (SMA) is a debilitating neurological disorder marked by degeneration of spinal motor neurons and muscle atrophy. SMA results from mutations in survival motor neuron 1 (SMN1), leading to deficiency of survival motor neuron (SMN) protein. Current therapies increase SMN protein and improve patient survival but have variable improvements in motor function, making it necessary to identify complementary strategies to further improve disease outcomes. Here, we perform a genome-wide RNAi screen using a luciferase-based activity reporter and identify genes involved in regulating

As one of the most abundant RNA post-transcriptional modifications, N6-methyladenosine (m6A) involves in a broad spectrum of biological and physiological processes ranging from mRNA splicing and stability to cell differentiation and reprogramming. However, experimental identification of m6A sites is expensive and laborious. Therefore, it is urgent to develop computational methods for reliable prediction of m6A sites from primary RNA sequences. In the current study, a new method called RAM-ESVM was developed for detecting m6A sites from Saccharomyces cerevisiae transcriptome, which employed ens

R loop homeostasis is critical for DNA double-strand break (DSB) repair; however, how R loops are resolved in this context is poorly understood. Here, we define HELZ as a unique RNA-DNA helicase that resolves R loops to facilitate homologous recombination (HR) repair. From a synthetic lethal etoposide resistance siRNA screen, we found that HELZ depletion causes R loop-mediated hypersensitivity to DSB-inducing agents, and HELZ localizes and binds to DSBs. HELZ preferentially binds to and unwinds RNA-DNA hybrids with 5'ssRNA overhangs to promote R loop resolution genome-wide and at DSBs. Interes

Non-coding RNA from pericentromeric satellite repeats are involved in stress-dependent splicing processes, maintenance of heterochromatin, and are required to protect genome stability. Here we show that the long non-coding satellite III RNA (SatIII) generates resistance against the topoisomerase IIa (TOP2A) inhibitor etoposide in lung cancer. Because heat shock conditions (HS) protect cells against the toxicity of etoposide, and SatIII is significantly induced under HS, we hypothesized that the protective effect could be traced back to SatIII. Using genome methylation profiles of patient-deriv

BACKGROUND: C-Myc overexpression is an important molecular hallmark of pancreatic ductal adenocarcinoma (PDAC), but directly targeting c-Myc is extremely challenging. Identifying key upstream factors involved in c-Myc overexpression provides promising indirect targets for c-Myc. METHODS: Public transcriptomic and clinical datasets, including TCGA, GEO, were integrated to identify c-Myc-associated long noncoding RNAs in PDAC, with LINC01963 selected for further investigation. The functional roles of LINC01963 were validated using human PDAC cell lines and in vivo proliferation models. The molec

Post-transcriptional regulation of gene expression has emerged as a fundamental determinant of cancer initiation, progression, and therapeutic response. Among the RNA-binding proteins (RBPs) involved in mRNA turnover and translational regulation, tristetraprolin (TTP), encoded by the ZFP36 gene, and "Human antigen R" (HuR), encoded by ELAVL1, represent two functionally antagonistic regulators of AU-rich element (ARE)-containing transcripts. TTP promotes the degradation of target mRNAs through recruitment of deadenylation and decay complexes, whereas HuR generally stabilizes and enhances the tr
