Mechanistic Perspectives From Genomics and Pangenomics of Medicinal and Aromatic Plants: Linking Genome Architecture to Phytochemical Diversity.

Medicinal and aromatic plants (MAPs) produce a remarkable diversity of specialized metabolites with significant pharmaceutical, nutraceutical, and industrial value. Although advances in long-read sequencing, chromosome-scale genome assembly, and pangenomics have greatly expanded genomic resources, the mechanistic links between genome architecture and phytochemical diversity remain incompletely understood. The present review synthesizes current evidence describing how structural genomic variation may contribute to phytochemical diversity, while acknowledging that many proposed genome-to-metabol…

Comparative Population Genomics and Machine Learning Reveal a Distinct Regional Genomic Fingerprint of Middle Eastern Acinetobacter baumannii.

Acinetobacter baumannii is a major multidrug-resistant nosocomial pathogen, yet its population structure and evolutionary dynamics in the Middle East remain poorly understood. This study compared Middle Eastern and global isolates to identify regional genomic signatures. We analyzed 199 high-quality A. baumannii genomes (100 Middle Eastern and 99 global) using pangenome reconstruction, core-genome phylogenetics, resistome and virulome profiling, genome-wide association studies, and machine learning. The pangenome comprised 10,971 genes, including 1102 unique to Middle Eastern isolates. Compare

Isolation and genomic analysis of otomycosis pathogens, and genomics-informed antimicrobial peptide design with potential therapeutic applications.

BACKGROUND: Fungal infections are increasingly recognized as a major public health challenge, and superficial diseases such as otomycosis remain clinically consequential because persistence, recurrence, and treatment failure are common when the causative species and susceptibility profile are not clearly defined. However, otomycosis associated isolates are often insufficiently characterized at the genomic level. Furthermore, the development of antifungal candidates, particularly for short antimicrobial peptides, remains heterogeneous in terms of the integration of efficacy, biosafety, and mech

Bridging Genomics and Clinical Medicine: RSVrecon Enhances RSV Surveillance With Automated Genotyping and Clinically Important Mutation Reporting.

BACKGROUND: Respiratory Syncytial Virus (RSV) causes significant respiratory infections, particularly in young children and elderly adults. Genetic variations in the fusion (F) protein can reduce the efficacy of vaccination and monoclonal antibody treatments, emphasizing the need for genomic surveillance of this virus. MOTIVATION: Current pipelines for RSV genome assembly focus on sequence reconstruction but often lack features for detecting genotypes, clinically relevant mutations, or presenting results in formats that are suitable for clinical researchers. RESULTS: We introduce RSVrecon, a

Population genomics of Aosta Valley rye landraces reveals genetic structure and diversity patterns relevant for germplasm conservation.

INTRODUCTION: Rye (Secale cereale L.) is a cereal crop well adapted to marginal environments, where traditional populations represent valuable reservoirs of genetic diversity. In the Aosta Valley (NW Italy), several local rye populations have historically been maintained under small-scale farming systems, but their genetic structure has not yet been investigated using genome-wide approaches. METHODS: We performed a high-resolution population genomic analysis of twelve rye populations using a K-seq genotyping approach. A genome-wide SNP dataset was generated and used to assess genetic diversit

Genome characterization and comparative genomics of Limosilactobacillus reuteri HDB isolated from the gut of an Indian infant.

Limosilactobacillus reuteri, formerly Lactobacillus reuteri, is a rod-shaped, Gram-positive, facultative anaerobe that colonizes the gastrointestinal tract of most vertebrates, including humans. We report the first isolation of L. reuteri strain HDB from the stool of a healthy Indian infant. Species assignment using the Type (Strain) Genome Server (TYGS) placed HDB within the L. reuteri clade, showing closest affinity to L. reuteri subspecies porcinus (dDDH 69.7%) yet clustering phylogenomically with L. reuteri DSM 17938. Hybrid de novo assembly (Illumina + Oxford Nanopore GridION MK1) generat

Comparative genomics and biomineralization potential of a native ureolytic Bacillus sp. N₉ for microbially induced calcite precipitation.

Microbially induced calcite precipitation (MICP) has emerged as a sustainable biotechnological approach for soil stabilization and environmental remediation. However, the efficiency of MICP largely depends on selecting environmentally adapted ureolytic bacterial strains with robust biomineralization potential. In the present study, a native marine ureolytic isolate, Bacillus sp. N₉, was comparatively evaluated against selected MICP-associated bacteria using integrated comparative genomics and in vitro functional analyses. Genome-based taxonomic assessment revealed phylogenetic proximity of Bac…

Comparative genomics of strains of varying virulence of the gram-positive bacterial pathogen of maize, Clavibacter nebraskensis.

BACKGROUND: Clavibacter nebraskensis (Cn) is a Gram-positive bacterial plant pathogen that infects the vascular tissue of maize, causing Goss's Wilt and Leaf Blight. Detection of highly virulent strains since the mid-2000s suggests that genetic divergence has contributed to the re-emergence of the disease following its effective management and subsequent disappearance in the 1980s. However, few genomic resources exist for this pathogen, and little is known about genomic variation in the species. Our study aimed to characterize genomic diversity across a set of differentially virulent strains i

Comparative genomics and metabolic model analysis of primary and secondary endosymbionts present in different species of whitefly.

Candidatus Portiera aleyrodidarum (hereafter Portiera) is the primary endosymbiont of whiteflies (Hemiptera: Aleyrodidae), residing in specialized bacteriocytes that also co-localize diverse secondary endosymbionts. This study aimed to carry out in-depth genomic analysis of different strains of Portiera and secondary endosymbionts namely Arsenophonus, Cardinium, Hamiltonella, Rickettsia, and Wolbachia obtained from different whitefly species (data obtained from NCBI). Interestingly, hierarchical clustering of the amino acid identity data resulted in a dendrogram that resolved the different str

Integrating Genomics and Proteomics to Identify Causal Proteins and Biologic Pathways for Incident Atrial Fibrillation in CKD.

KEY POINTS: Using proteomics and Mendelian randomization, we identified causal proteins for the development of atrial fibrillation in patients with CKD. Immunologic function, cell growth, and neural development were common biologic pathways underlying atrial fibrillation and left atrial enlargement. Machine learning led to a nine-protein risk model that had a similar predictive performance for incident atrial fibrillation as clinical risk scores. BACKGROUND: CKD is strongly associated with atrial fibrillation. Understanding the biologic pathways for this association and creating predictive mo

Population genomics of Nigerian goat breeds and neighbouring populations in the West Africa-Cameroon transboundary livestock corridor.

Indigenous goats in Nigeria and neighbouring countries support livelihoods across forest-savanna-Sahel environments, yet genomic structure, connectivity history, and adaptive signals are rarely investigated in a single corridor-scale transboundary framework. We analysed three Nigerian populations (Sahel, Red Sokoto/Maradi, and West African Dwarf; WAD) and seven neighbouring populations from Burkina Faso, Mali, and Cameroon using 46,431 autosomal markers from 209 unrelated animals (with a South Asian outgroup where needed). We tested whether recurrent vernacular labels map onto shared genomic b

The Role of Genomics in the Development and Treatment of Multiple Myeloma: Understanding the Challenges and Opportunities.

This review aims to provide a comprehensive overview of recent advances in the genomics of multiple myeloma and their clinical implications. Multiple myeloma is a hematologic malignancy originating from bone marrow plasma cells, characterized by the infiltration of pathological plasma cells, osteolytic bone lesions, and the presence of monoclonal immunoglobulins in serum and/or urine. Multiple myeloma exhibits significant genetic heterogeneity, which is the core reason for the considerable variability in patient prognosis, differential treatment responses, and the eventual development of drug …

Comparative Genomics of the Enterobacter cloacae Mobilome: Prophage Diversity and Anti-Phage Defense Systems in Phage Satellites.

Enterobacter cloacae (E. cloacae) is an important healthcare-associated pathogen with increasing antimicrobial resistance. Prophages and phage-inducible chromosomal islands (PICIs) are integral components of the E. cloacae genome, yet their contribution to resistance, virulence, and anti-phage defense remains poorly understood. To address this gap, we analyzed 35 complete E. cloacae genomes, identifying 139 intact prophages (10.8-85.7 kb) with an average GC content (~52%) close to that of the host (54-55%). Most prophages (86.6%) were assigned to the families Peduoviridae and Drexlerviridae wi

Mutual Information-based Prognostic Biomarker Discovery in Cancer Genomics: Conceptual Framework and Representative Applications of MI-POG.

Mutual information (MI)-based approaches have increasingly been applied to cancer genomics; however, their use for genome-wide prognostic biomarker discovery remains relatively underexplored. The present article summarizes the conceptual workflow of Mutual Information-based Prognostic Omics Gene (MI-POG) based on previously published applications in breast cancer, lower-grade glioma, and other cancer datasets. The framework consists of clinical endpoint discretization, genome-wide MI-based screening, candidate ranking, and downstream validation using conventional survival-analysis approaches. …

Genomics and metabolic responses reveal the effect of Candida tropicalis ZD-3 on the degradation of Gossypol.

Cottonseed meal is widely used as an alternative source of protein in the animal feed industry. However, the presence of toxic gossypol limits its use in livestock production. In order to reduce gossypol toxicity, microbial degradation is generally considered to be an environmentally friendly and cost-effective strategy. Candida tropicalis ZD-3 has demonstrated the ability to degrade gossypol. Nevertheless, the genome of gossypol-induced C. tropicalis ZD-3 has not been fully sequenced, and its comprehensive metabolic profile remains unexplored. In this study, the degradation rate of gossypol b

Translation of genomics into routine cardiological practice: insights from a European Society of Cardiology Cardiovascular Round Table.

Cardiovascular diseases (CVD) remain the leading cause of death globally and there is an urgent need for innovative approaches to treatment. One emerging avenue is genetic therapies, which hold particular promise for diseases with a monogenic basis. Gene silencing techniques using antisense oligonucleotides or ribonucleic acid interference strategies are currently at the forefront of genetic therapies in CVD, with several ribonucleic acid-targeted therapies already approved for the treatment of conditions such as familial hypercholesterolaemia and transthyretin amyloidosis. For diseases caused

Inherited predisposition to pneumothorax: estimating the frequency of Birt-Hogg-Dubé syndrome from genomics and population cohorts.

Birt-Hogg-Dubé syndrome (BHDS) is the most common monogenic cause of pneumothorax. Most affected families have pathogenic variants in the FLCN gene. Using large genomic registries (UK Biobank (UKB), 100,000 Genomes Project and East London Genes & Health) including >550 000 individuals, we demonstrate that the frequency of clinically validated loss-of-function FLCN variants is 1 in 2710 to 4190. While the lifetime risk of pneumothorax in FLCN mutation carriers in the UKB and a BHDS clinical cohort was substantial (28.4% and 37.3%, respectively, to age 65 years), the lifetime risk of renal cance

Evolutionary genomics of KPC-2-producing Serratia marcescens and characterization of a novel blaKPC-2-harboring plasmid.

BACKGROUND: Serratia marcescens is a common opportunistic pathogen in hospitals. Its carbapenem-resistant strains, especially those carrying the blaKPC-2 gene, pose a serious challenge to clinical infection treatment. METHODS: In this study, we identified 14 strains that were positive for blaKPC-2 from tertiary hospitals in Zhejiang Province, China, through phenotypic tests and sequencing. We also incorporated data from the GenBank public database, resulting in a total of 2005 Serratia strains included for bioinformatic analysis. RESULTS: A total of 121 strains (6.03%) were found to carry bl

Functional genomics reveals adipose-kidney crosstalk as a contributor to kidney fibrosis via the OSM-OSMR pathway.

Kidney injury is a severe complication of type 2 diabetes, yet its pathophysiology varies among patients. Although abnormal adipose has been identified as an indicator for the risk of kidney injury in type 2 diabetes, the underlying mechanisms remain unclear. Here, we integrated adipose functional genomics and genome-wide association studies of diabetic nephropathy (DN) to investigate the relationship between adipose and kidney injury. By generating the epigenome, transcriptome and regulatome, we constructed functional genomics map of adipose, revealing the regulatory role of perirenal adipose…
