[Diagnostic value of the BRAF variant V595E in urine samples, smears and biopsies from canine transitional cell carcinoma].

OBJECTIVE: Transitional cell carcinoma (TCC) is the most common malignant tumour of the canine urinary tract. Previously, the mutation of the BRAF gene V595E was identified in approximately 85 % of canine TCC cases by DNA sequencing of TCC tumour cells, both in frozen and paraffin-embedded tissue sections, as well as in urine. The objective of this study was to establish these methods in cytological smears and to investigate the prevalence of BRAF mutation V595E in canine TCC in our cohort of patients. MATERIAL AND METHODS: Biopsy samples (n = 43), urine (n = 48) and/or cytological smears (n …

iCLAP: an innovative method for integrable co-detection of low-abundance antigens with high-plex immunostaining.

Multiplexed protein imaging enables spatial analysis of complex tissues, but detecting proteins expressed at low levels remains challenging, particularly in widely available formalin-fixed, paraffin-embedded (FFPE) specimens. Many biologically important regulators-including senescence markers, transcription factors, and secreted proteins-are therefore difficult to study in situ using existing high-plex methods. Here we show that integrable Co-detection of Low-Abundant Proteins (iCLAP) enables sensitive and highly multiplexed protein detection within the same FFPE tissue section. iCLAP combines…

Comparative Evaluation of APAFIX and 10% Formalin for Human Histologic Tissue Preservation: A Pilot Study.

Formalin has long served as the standard fixative in histopathology; however, its limitations-such as antigen masking, nucleic acid degradat … human biopsies from different tissue origins underwent standard H and E staining using the routine paraffin technique after 6 to 8 hours of postfixation in either APAFIX or 10% formalin. A blinded pathology review evaluated key histologic parameters, nuclear detail, lymphocyte visualization, fibrous tissue integrity, and overall tissue architecture, using …

BOOST: a robust ten-fold expansion method on hour-scale.

Expansion microscopy enhances the microscopy resolution by physically expanding biological specimens and improves the visualization of structural and molecular details. Numerous expansion microscopy techniques and labeling methods have been developed over the past decade to cater to specific research needs. Nonetheless, a shared limitation among current protocols is the extensive sample processing time, particularly for challenging-to-expand biological specimens (e.g., formalin-fixed paraffin-embedded (FFPE) sections and large three-dimensional specimens). Here we present BOOST, a rapid and ro…

From exposure to pathogenesis: A critical review of SCCPs-induced toxicity and potential molecular mechanisms.

Short-chained chlorinated paraffins (SCCPs) are a class of polychlorinated n-alkanes containing 10-13 carbon atoms, which are widely used in several industrial sectors due to their excellent thermal and chemical stability. However, their persistent residues, semi-volatility, and ubiquity in environmental media have raised global concerns. SCCPs are recognized as important environmental pollutants and are listed under the Stockholm Convention on Persistent Organic Pollutants due to their persistence, bioaccumulation, ability to be transported over long distances, and biotoxicity. Despite intern…

Optimized methods for efficient application of immunogold electron microscopy to amyloid fibrils typing.

OBJECTIVE: Amyloidosis is a group of disorders characterized by aggregation of abnormal amyloid protein in various tissues, often leading to organ dysfunction and failure. We optimized the immunogold electron microscopy (IEM) technique to enable efficient amyloid typing in 4% paraformaldehyde-fixed (PFA) and formalin-fixed paraffin-embedded (FFPE) tissues. METHODS: The optimized IEM technique was applied to 151 Congo-red positive specimens from various tissues representing different amyloidosis types; 117 were fixed in 4% PFA and 34 were FFPE samples. Specimens were embedded in Lowicryl/K4M a…

Technical considerations for placental tissue processing and the subsequent impact on genome-wide DNA methylation analysis.

To assess the impact of postnatal processing on placental DNA methylation, array data from flash-frozen placental tissue was compared to perfluorocarbon-immersed and formalin-fixed paraffin-embedded placental tissue. We observed that tissue exposed to perfluorocarbon showed no significant DNA methylation differences when compared to unprocessed tissue, while formalin processing altered the quality and reliability of the data produced on the DNA methylation array platform. Placental DNA methylation allows for the study of gene-environment interactions that influence the fetal environment and de…

TSWIFT, a novel method for iterative staining of embedded and mounted human brain sections.

Comprehensive characterization of protein networks in mounted brain tissue represents a major challenge in brain and neurodegenerative disease research. In this study, we develop a simple staining method, called TSWIFT, to iteratively stain pre-mounted formalin fixed, paraffin embedded (FFPE) brain sections, thus enabling high-dimensional sample phenotyping. We show that TSWIFT conserves tissue architecture and allows for relabeling a single mounted FFPE sample more than 10 times, even after prolonged storage at 4 °C. Our results establish TSWIFT as an efficient method to obtain integrated hig…

Quantitative Comparison of Deparaffinization, Rehydration, and Extraction Methods for FFPE Tissue Proteomics and Phosphoproteomics.

Formalin-fixed paraffin-embedded (FFPE) tissues are suitable for proteomic and phosphoproteomic biomarker studies by data-independent acquisition mass spectrometry. The choice of the sample preparation method influences the number, intensity, and reproducibility of identifications. By comparing four deparaffinization and rehydration methods, including heptane, histolene, SubX, and xylene, we found that heptane and methanol produced the lowest coefficients of variation (CVs). Using this, five extraction methods from the literature were modified and evaluated for their performance using kidney, …

Comparative analysis of glass and Hemotek membrane feeding systems for malaria transmission research.

BACKGROUND: Glass membrane feeders are used in malaria research for artificial blood feeding. This study investigates the use of Hemotek membrane feeders as a standardized alternative feeding system. METHODS: Hemotek feeders were compared with glass feeders by assessing mosquito feeding rate, imbibed blood meal volume and Plasmodium falciparum infection intensity on mosquito guts. RESULTS: While mosquito feeding rate and blood meal volume were comparable between Hemotek and glass feeders, a loss in transmission was observed using the Hemotek feeder with a conventional collagen membrane. Ther

A New Medium (HistoCold) for Surgical Specimens Preserving to Improve the Preanalytic Issues in Histopathological Samples Handling: Morphologic and Antigenic Analysis.

Introduction: The onset of precision medicine has led to the integration of traditional morphologic tissues evaluation with biochemical and molecular data for a more appropriate pathological diagnosis. The preanalytic phase and, particularly, timing of cold ischemia are crucial to guarantee high-quality biorepositories of formalin-fixed paraffin-embedded (FFPE) tissues for patients' needs and scientific research. However, delayed fixation using the gold-standard and carcinogenic fixative neutral-buffered formalin (NBF) can be a significant limitation to diagnosis and biopathological characteri…

Smile Incision-Modified Technique for Better Scrotal Outcome in Surgical Management of Penile Paraffinoma.

INTRODUCTION: Penile augmentation with foreign material injection is used to increase penile length, girth, or both. Most of these individuals develop complications due to an abnormal mass formation known as penile paraffinoma. Multiple surgical techniques for restoring penile function and correcting near-normal penile shape have been developed, but prior techniques have some post-operative complications. METHODS: We explained the smile incision-modified technique for penile paraffinoma reconstruction using illustrations to describe step-by-step procedures. This study aimed to describe our mo…

Evaluation of Fast and Sensitive Proteome Profiling of FF and FFPE Kidney Patient Tissues.

The application of proteomics to fresh frozen (FF) and formalin-fixed paraffin-embedded (FFPE) human tissues is an important development spurred on by requests from stakeholder groups in clinical fields. One objective is to complement current diagnostic methods with new specific molecular information. An important goal is to achieve adequate and consistent protein recovery across and within large-scale studies. Here, we describe development of several protocols incorporating mass spectrometry compatible detergents, including Rapigest, PPS, and ProteaseMax. Methods were applied on 4 and 15 μm t…

A new method for the sampling and preservation of placental specimens in low-resource settings for the identification of P. falciparum and analysis of nucleic acids.

Collection, preservation, and shipment of histological specimens in low-resource settings is challenging. We present a novel method that achieved excellent preservation of placental specimens from rural Mali by using formalin fixation, ethanol dehydration, and long-term storage in a solar-powered freezer. Sample preservation success was 92%, permitting evaluation of current and past malaria infection, anemia, placental maturity, and inflammation. Using RNAscope® hybridization we were able to visualize cell-specific gene expression patterns in the formalin-fixed paraffin-embedded (FFPE) specime…

Characterization of the immune infiltrate in mouse tissue by multiplex immunofluorescence.

Multiplexed immunofluorescence imaging of formalin-fixed, paraffin-embedded (FFPE) specimens mounted on glass slides allow the identification of multiple cell phenotypes while retaining spatial and morphological context. Multiplex immunofluorescence protocols have already been developed and validated for mouse tissues. Immunophenotyping analysis reliably depicts the immune landscape of cancer tissues that has been demonstrated to influence cancer development and progression as well as to have an impact on therapy responsiveness and resistance. Here, we describe a method for multiplexed fluores…

Deplastination: Preservation of Histological Structures and its Anticipated Role in the Field of Histopathology.

Deplastination is the process of reversing plastination such that a plastinated specimen can be reverted to its raw nature. This would enable its use in the field of histopathology. The present study aims to ascertain if deplastinates can be used for histopathological studies after a time period. Tissue samples were taken from patients undergoing maxillofacial surgeries for oral carcinomas after obtaining written informed consent. The 12 specimens obtained were divided into two groups. One set of tissues was processed for paraffin embedding after 10% formalin fixation. The other set was plasti…

From fix to fit into the autoptic human brains.

Formalin-fixed, paraffinembedded (FFPE) human brain tissues are very often stored in formalin for long time. Formalin fixation reduces immunostaining, and the DNA/RNA extraction from FFPE brain tissue becomes suboptimal. At present, there are different protocols of fixation and several procedures and kits to extract DNA/RNA from paraffin embedding tissue, but a gold standard protocol remains distant. In this study, we analyzed four types of fixation systems and compared histo and immuno-staining. Based on our results, we propose a modified method of combined fixation in formalin and formic aci…
