Bifunctional homodimeric triokinase/FMN cyclase: contribution of protein domains to the activities of the human enzyme and molecular dynamics simulation of domain movements.

Mammalian triokinase, which phosphorylates exogenous dihydroxyacetone and fructose-derived glyceraldehyde, is neither molecularly identified nor firmly associated to an encoding gene. Human FMN cyclase, which splits FAD and other ribonucleoside diphosphate-X compounds to ribonucleoside monophosphate and cyclic X-phosphodiester, is identical to a DAK-encoded dihydroxyacetone kinase. This bifunctional protein was identified as triokinase. It was modeled as a homodimer of two-domain (K and L) subunits. Active centers lie between K1 and L2 or K2 and L1: dihydroxyacetone binds K and ATP binds L in

Emergent critical oscillations in motor cortex of Parkinson's patients.

The dynamical state of cortical neural activity constrains the complexity of functions it can perform. A marginally stable dynamical state - called criticality - is thought to be beneficial for brain functions that require multiple time scales, broad dynamic range, and large information storage and transmission. A growing body of evidence suggests that criticality is a feature of healthy brain dynamics, but breaks down in certain brain disorders. Here we ask whether Parkinson's disease incurs deviation from criticality compared to healthy controls. We analyze human resting state EEG activity i

Hydration-Dependent Local Proton Transfer in Confined Ionomer Clusters: Connectivity and Dynamics of the Hydrogen Bond Network.

Local proton transfer within the confined ionomers of catalyst layers is critical for proton accessibility in polymer electrolyte membrane electrochemical devices, yet its mechanism remains poorly understood, particularly under varying hydration conditions. Here we employ ab initio molecular dynamics simulations to investigate hydration-dependent local proton transfer within ionomer clusters, with emphasis on proton-state evolution, elementary hopping events, and hydrogen bond network (HBN) dynamics. Our simulations reveal that the local proton transfer ability exhibits a nonmonotonic dependen

Molecular Dynamics Analysis of the Stereoselective Recognition of Myo-Inositol and D-Chiro-Inositol in a Protein-Based Biosensor.

The selective detection of small, highly hydrophilic metabolites differing only in stereochemistry represents a major challenge in biosensor development. Here, we present a computational investigation to elucidate the molecular basis of the experimentally observed selectivity of a protein-based electrochemical biosensor toward myo-inositol over D-chiro-inositol. Although the two stereoisomers differ only in the orientation of a single hydroxyl group, they induce distinct dynamic effects on the protein recognition element. Molecular docking revealed comparable binding regions and similar affini

Unveiling the impact of cross-order hyperdegree correlations in contagion processes on hypergraphs.

Contagion processes in social systems often involve interactions that go beyond pairwise contacts. Higher-order networks, represented as hypergraphs, have been widely used to model multibody interactions, and their presence can drastically alter contagion dynamics compared to traditional network models. However, existing analytical approaches typically assume independence between pairwise and higher-order degrees, and thus study their roles in isolation. In this paper, we develop an effective hyperdegree model to describe susceptible-infected-susceptible dynamics on hypergraphs that explicitly

The role of impaired mitochondrial function in neurological manifestations of mitochondrial diseases.

Mitochondria are essential organelles responsible for cellular energy production and the regulation of key metabolic and signalling pathways. Their function depends on the coordinated expression of both mitochondrial and nuclear genomes, and mitochondrial dysfunction leads to a diverse group of mitochondrial diseases. The nervous system is particularly vulnerable to mitochondrial dysfunction due to the high energetic demands and complex morphology of neurons. Neurons rely heavily on mitochondrial ATP production to support processes such as synaptic transmission, axonal transport, and calcium h

Gelatin-Based Soft-Tissue Sarcoma Organoids Recapitulate Patient Tumor Characteristics.

Soft-tissue sarcoma (STS) is a rare and heterogeneous group of cancers with more than 100 histological subtypes, which makes biological understanding and therapeutic development particularly challenging. Patient-derived tumor organoid models have transformed cancer research by providing patient-representative preclinical platforms, yet their application in STS has been limited because of low establishment efficiency. To address this problem, a gelatin-based culture protocol was developed to enhance critical cellular processes, including mitochondrial function and cell adhesion, which are essen

The Influence of Temperature on the Retention of Methanol by AOT Reverse Micelles: A Molecular Dynamics and First-Principles Study.

Reverse micelles (RMs) are versatile self-assembled structures with wide-ranging applications. This study investigates the retention of methanol within AOT-based RMs in isooctane, focusing on the influence of temperature and methanol's interaction sites within the RM structure. Using molecular dynamics simulations at 298.15, 303.15, 308.15, and 313.15 K, we demonstrate that AOT RMs, ranging in size from 15 to 62 AOT molecules, effectively retain methanol, with retention increasing at higher temperatures. Our findings, supported by both molecular dynamics and ab initio calculations, reveal that

Dynamical system of quokka population depicting Fennecaphobia by Vulpes vulpes.

A spatio-temporal prey-predator (quokka and red fox interaction) model with the fear effect, Holling type Ⅱ functional response, and a generalist predator is proposed. The existence of equilibrium points and their corresponding stability are analyzed under certain conditions to explore the system's dynamics. The occurrence of a Hopf bifurcation, a saddle-node bifurcation, and a Bogdanov-Takens bifurcation are confirmed. The partial rank correlation coefficient method is performed for the sensitivity analysis. Furthermore, the cross-diffusion is incorporated in the formulated model system to id

flepiMoP: The evolution of a flexible infectious disease modeling pipeline during the COVID-19 pandemic.

The COVID-19 pandemic led to an unprecedented demand for projections of disease burden and healthcare utilization under scenarios ranging from unmitigated spread to strict social distancing policies. In response, members of the Johns Hopkins Infectious Disease Dynamics Group developed flepiMoP (formerly called the COVID Scenario Modeling Pipeline), a comprehensive open-source software pipeline designed for creating and simulating compartmental models of infectious disease transmission and inferring parameters through these models. The framework has been used extensively to produce short-term f

Colonial shadows: Exploring coloniality of being among Puerto Rican immigrants in the United States.

Coloniality, or the enduring legacy of domination and White supremacy stemming from colonization, manifests across power dynamics, knowledge systems, and personal identity. This study investigated the coloniality of being of 12 Puerto Rican adults living in the United States. We explored their perceptions of the self, other Puerto Ricans, Puerto Rican cultural patterns, and self-aspirations. Using consensual qualitative research, six domains emerged from the data, including (a) self-identity, (b) Puerto Rican pride, (c) other Puerto Ricans, (d) Puerto Rican dependency, (e) Puerto Ricans and wo

Low-frequency auricular vagus nerve stimulation facilitates cerebrospinal fluid influx by promoting vasomotion.

Auricular vagus nerve stimulation (aVNS) is one of the promising neuromodulation techniques due to its non-invasiveness, convenience, and effectiveness. aVNS has been suggested as a potential treatment for neurodegenerative diseases showing impaired cerebrospinal fluid (CSF) dynamics. Improving CSF flow has been proposed as a key mechanism of the therapeutic effect on neurodegenerative diseases. However, aVNS parameters have been set empirically and the effective parameter that maximize the effect remains elusive. Here we show that 30 minutes of low-frequency aVNS increased arterial vasomotion

Development of Mechanistic Neural Mass (mNM) Models that Link Physiology to Mean-Field Dynamics.

Brain rhythms emerge from the mean-field activity of networks of neurons. There have been many efforts to build mathematical and computational embodiments in the form of discrete cell-group activities-termed neural masses-to understand in particular the origins of evoked potentials, intrinsic patterns of activities such as theta, regulation of sleep, Parkinson's disease related dynamics, and mimic seizure dynamics. As originally utilized, standard neural masses convert input through a sigmoidal function to a firing rate, and firing rate through a synaptic alpha function to other masses. Here w

BIGDML-Towards accurate quantum machine learning force fields for materials.

Machine-learning force fields (MLFF) should be accurate, computationally and data efficient, and applicable to molecules, materials, and interfaces thereof. Currently, MLFFs often introduce tradeoffs that restrict their practical applicability to small subsets of chemical space or require exhaustive datasets for training. Here, we introduce the Bravais-Inspired Gradient-Domain Machine Learning (BIGDML) approach and demonstrate its ability to construct reliable force fields using a training set with just 10-200 geometries for materials including pristine and defect-containing 2D and 3D semicond

Intervention into an institute at a crossroads: A methodology and rationale.

This case study reports on the creation of a consulting intervention for a psychoanalytic institute that had reached a developmental crossroads. There was difficulty in filling leadership positions within the organization, and the operation of cliques and factions had produced a general atmosphere of fear and hostility leading to institutional apathy. An internal organization consultation was established and negotiated an intervention by way of a "self study." The intervention was mediated by way of an extensive confidential survey designed to explore overt and covert issues and dynamics. Data

Diastereomers of a mono-substituted phosphoryl guanidine trideoxyribonucleotide: Isolation and properties.

Recently, a new type of nucleic acid analogues with modified phosphate group, namely, phosphoryl guanidine oligonucleotides, has been described. In the present work, we assess the difference between diastereomers of a mono-substituted phosphoryl guanidine oligonucleotide and analyze their resistance to nuclease digestion. Individual diastereomers ('fast' and 'slow') of a trideoxynucleotide d (TpCp*A) were isolated by reverse-phase HPLC. Snake venom phosphodiesterase digestion showed that the native trideoxynucleotide was fully degraded after 30 min, whereas both 'fast' and 'slow' diastereomers

Photoswitching of Azobenzene-Based Reverse Micelles above and at Subzero Temperatures As Studied by NMR and Molecular Dynamics Simulations.

We designed and studied the structure, dynamics, and photochemistry of photoswitchable reverse micelles (RMs) composed of azobenzene-containing ammonium amphiphile 1 and water in chloroform at room and subzero temperatures by NMR spectroscopy and molecular dynamics simulations. The NMR and diffusion coefficient analyses showed that micelles containing either the E or Z configuration of 1 are stable at room temperature. Depending on the water-to-surfactant molar ratio, the size of the RMs remains unchanged or is slightly reduced because of the partial loss of water from the micellar cores upon

Altered temporal correlations in resting-state connectivity fluctuations in children with reading difficulties detected via MEG.

In this study we investigate systematic patterns of rapidly changing sensor-level interdependencies in resting MEG data obtained from 23 children experiencing reading difficulties (RD) and 27 non-impaired readers (NI). Three-minute MEG time series were band-passed and subjected to blind source separation (BSS) prior to estimating sensor interdependencies using the weighted phase synchronization measure (wPLI). Dynamic sensor-level network properties were then derived for two network metrics (global and local efficiency). The temporal decay of long-range temporal correlations in network metrics
