Prediction of the age at onset in spinocerebellar ataxia type 1, 2, 3 and 6.

BACKGROUND: The most common spinocerebellar ataxias (SCA)--SCA1, SCA2, SCA3, and SCA6--are caused by (CAG)n repeat expansion. While the number of repeats of the coding (CAG)n expansions is correlated with the age at onset, there are no appropriate models that include both affected and preclinical carriers allowing for the prediction of age at onset. METHODS: We combined data from two major European cohorts of SCA1, SCA2, SCA3, and SCA6 mutation carriers: 1187 affected individuals from the EUROSCA registry and 123 preclinical individuals from the RISCA cohort. For each SCA genotype, a regressi

Improving the estimation of the death rate of infected cells from time course data during the acute phase of virus infections: application to acute HIV-1 infection in a humanized mouse model.

BACKGROUND: Mathematical modeling of virus dynamics has provided quantitative insights into viral infections such as influenza, the simian immunodeficiency virus/human immunodeficiency virus, hepatitis B, and hepatitis C. Through modeling, we can estimate the half-life of infected cells, the exponential growth rate, and the basic reproduction number (R0). To calculate R0 from virus load data, the death rate of productively infected cells is required. This can be readily estimated from treatment data collected during the chronic phase, but is difficult to determine from acute infection data. He

Effects of meteorological factors on scrub typhus in a temperate region of China.

Scrub typhus is emerging and re-emerging in many areas: climate change may affect its spread. To explore the effects of meteorological factors on scrub typhus, monthly cases of scrub typhus from January 2006 to December 2012 in the Laiwu district of temperate northern China were analysed. We examined the correlations between scrub typhus and meteorological factors (and their delayed effects). We built a time-series adjusted negative binomial model to reflect the relationships between climate variables and scrub typhus cases. The key determinants of scrub typhus transmission were temperature, r

Soil dust aerosols and wind as predictors of seasonal meningitis incidence in Niger.

BACKGROUND: Epidemics of meningococcal meningitis are concentrated in sub-Saharan Africa during the dry season, a period when the region is affected by the Harmattan, a dry and dusty northeasterly trade wind blowing from the Sahara into the Gulf of Guinea. OBJECTIVES: We examined the potential of climate-based statistical forecasting models to predict seasonal incidence of meningitis in Niger at both the national and district levels. DATA AND METHODS: We used time series of meningitis incidence from 1986 through 2006 for 38 districts in Niger. We tested models based on data that would be rea

Validation, calibration and refitting of a familial breast cancer model in sisterships: a case study in the Swedish sisters data.

In Sweden, a unique data set has been compiled with breast cancer incidence in all sisterships with at least two sisters born between 1932 and 2001, and the effect of family history has been analyzed by standard epidemiological methods. Such data are ideal to explore the validity of existing models for familial breast cancer. This paper explores the validity of the Jonker model that adds a hypothetical gene to the well-known BRCA1 and BRCA2 genes. The validity of the model for the Swedish data is checked by using a calibration model for breast cancer incidence given the (retrospective) family

A simple model of tetracycline antibiotic resistance in the aquatic environment (with application to the Poudre River).

Antibiotic resistance is a major concern, yet it is unclear what causes the relatively high densities of resistant bacteria in the anthropogenically impacted environment. There are various possible scenarios (hypotheses): (A) Input of resistant bacteria from wastewater and agricultural sources is significant, but they do not grow in the environment; (B) Input of resistant bacteria is negligible, but the resistant bacteria (exogenous or endogenous) grow due to the selection pressure of the antibiotic; (C) Exogenous bacteria transfer the resistance to the endogenous bacteria and those grow. This

Phospholipidosis as a function of basicity, lipophilicity, and volume of distribution of compounds.

Drug-induced phospholipidosis (PLD) is an adaptive histologic alteration that is seen with various marketed drugs and often encountered during drug development. Various in silico and in vitro cell-based methods have been developed to predict the PLD-inducing potential of compounds. These methods rely on the inherent physicochemical properties of the molecule and, as such, tend to overpredict compounds as PLD inducers. Recognizing that the distribution of compounds into tissues or tissue accumulation is likely a key factor in PLD induction, in addition to key physicochemical properties, we deve

Imaging with classical spherical diffraction gratings: the quadrature configuration.

We review the theory of spherical diffraction gratings with regard to their imaging properties in off-plane arrangements. Our study is restricted to gratings with equally spaced grooves, and it is focused on the quadrature configuration, where the incident and diffraction planes are orthogonal to each other. We identify regions of low astigmatism and propose some monochromator mounts.

Multilayer structure for a spectral imaging sensor.

We investigate the possibility of recovering spectral information using a multilayer structure realized through microelectronics technologies and compatible with a matrix arrangement. The structure is made of photoabsorbing layers, acting as local photodetectors, alternating with transparent layers. The whole structure lies on a reflective surface. A stationary wave containing the spectral information of the source is generated within the structure. We determine the intensity of the stationary wave at any position, taking into account absorption and multireflections at each transition as well

Ambient temperature effects on the extrinsic incubation period of Wuchereria bancrofti in Aedes polynesiensis: implications for filariasis transmission dynamics and distribution in French Polynesia.

Temperature effects on development of the human filarial parasite Wuchereria bancrofti (Cobbold) (Filaridea: Onchocercidae) in the main Pacific vector Aedes polynesiensis Marks (Diptera: Culicidae) are analysed in relation to ambient climatic conditions. A statistical model of the extrinsic cycle duration as a function of temperature is described and used to distinguish three patterns of W. bancrofti transmission dynamics: continuous, fluctuating and discontinuous, occurring from north to south geographically among French Polynesian archipelagos. In the northerly Marquesas Islands (8-11 degree

Quantification of toluene dioxygenase induction and kinetic modeling of TCE cometabolism by Pseudomonas putida TVA8.

As measured by the toluene-induced bioluminescent response of Pseudomonas putida TVA8 in batch experiments, toluene dioxygenase (Tod) enzyme activities are dependent on toluene concentration between 0 and 30 mg/L. To provide a measure of the Tod activity for use in Michaelis-Menten competitive-inhibition kinetics, a correlation between toluene concentration and induced Tod activity as measured by an induced bioluminescent response of P. putida TVA8 is presented as a nondimensional Tod activity parameter. A packed-bed, radial-flow bioreactor (RFB) using the bioreporter P. putida TVA8A serves as

Numerical study of unsteady stenosis flow: parametric evaluation of power-law model.

Currently the best indicator for surgical treatment of arterio-sclerosis is the degree of stenosis. Although X-ray angiography is currently the standard, cost and morbidity are distinct disadvantages. By modelling stenosis and studying its biofluid mechanics, one can apply its results in the field of arterial disease research. This formed the motivation for this work. A non-Newtonian (power law) incompressible Navier-Stokes (N-S) solver was developed using the method of operator splitting and artificial compressibility. The vehicle used is the computational fluid dynamics (CFD) numerical libra

Modeling the feasibility of whole genome shotgun sequencing using a pairwise end strategy.

In pairwise end sequencing, sequences are determined from both ends of random subclones derived from a DNA target. Sufficiently similar overlapping end sequences are identified and grouped into contigs. When a clone's paired end sequences fall in different contigs, the contigs are connected together to form scaffolds. Increasingly, the goals of pairwise strategies are large and highly repetitive genomic targets. Here, we consider large-scale pairwise strategies that employ mixtures of subclone sizes. We explore the properties of scaffold formation within a hybrid theory/simulation mathematical

An analysis of a trickle-bed bioreactor: carbon disulfide removal.

An analysis of the local processes occurring in a trickle-bed bioreactor (TBB) with a first-order bioreaction shows that the identification of the TBB operating regime requires knowledge of the substrate concentration in the liquid phase. If the substrate liquid concentration is close to 0, the rate-controlling step is mass transfer at the gas-liquid interface; when it is close to the value in equilibrium with the gas phase, the controlling step is the phenomena occurring in the biofilm. CS2 removal rate data obtained in a TBB with a Thiobacilii consortia biofilm are analyzed to obtain the mas

Rapid assessment of onchocerciasis prevalence and a model for selecting communities for ivermectin distribution in West Africa.

Analysis of the prevalence of onchocerciasis in an area of north-east Nigeria indicates that clinical symptoms are generally good predictors of the rate of onchocerciasis infection and of the mean microfilarial density in infected individuals. However, differences between regions and anomalous communities within regions make reliance on a single indicator dubious. Use of multivariate equations was tested, but offered little improvement over bivariate ones and an algorithmic approach, making use of local knowledge of factors which might complicate interpretation, is proposed instead. The framew

Predicting axillary lymph node metastases in breast carcinoma patients.

Routine axillary dissection is primarily used as a means of assessing prognosis to establish appropriate treatment plans for patients with primary breast carcinoma. However, axillary dissection offers no therapeutic benefit to node negative patients and patients may incur unnecessary morbidity, including mild to severe impairment of arm motion and lymphedema, as a result. This paper outlines a method of evaluating the probability of harbouring lymph node metastases at the time of initial surgery by assessment of tumour based parameters, in order to provide an objective basis for further select

Regression for Left-Truncated and Right-Censored Data: A Semiparametric Sieve Likelihood Approach.

Cohort studies of the onset of a disease often encounter left-truncation on the event time of interest in addition to right-censoring due to variable enrollment times of study participants. Analysis of such event time data can be biased if left-truncation is not handled properly. We propose a semiparametric sieve likelihood approach for fitting a linear regression model to data where the response variable is subject to both left-truncation and right-censoring. We show that the estimators of regression coefficients are consistent, asymptotically normal and semiparametrically efficient. Extensiv

Development of time to event prediction models using federated learning.

BACKGROUND: In a wide range of diseases, it is necessary to utilize multiple data sources to obtain enough data for model training. However, performing centralized pooling of multiple data sources, while protecting each patients' sensitive data, can require a cumbersome process involving many institutional bodies. Alternatively, federated learning (FL) can be utilized to train models based on data located at multiple sites. METHOD: We propose two methods for training time-to-event prediction models based on distributed data, relying on FL algorithms, for time-to-event prediction models. Both

Gaussian process modelling of infectious diseases using the Greta software package and GPUs.

Gaussian process are a widely-used statistical tool for conducting non-parametric inference in applied sciences, with many computational packages available to fit to data and predict future observations. We study the use of the Greta software for Bayesian inference to apply Gaussian process regression to spatio-temporal data of infectious disease outbreaks and predict future outbreaks. Greta builds on Tensorflow, making it comparatively easy to take advantage of the significant gain in speed offered by GPUs. In these complex spatio-temporal models, we show a reduction of up to 70% in computati
