Integrated Ultrasound Localization Microscopy and Multi-Omics for Mechanism-Driven Stratification of Azoospermia.

Accurate differentiation between non-obstructive azoospermia (NOA) and obstructive azoospermia (OA) is crucial for therapeutic decision-making, yet current diagnostic approaches predominantly depend on invasive testicular biopsy. Herein, we establish a mechanism-driven stratification framework integrating ultrasound localization microscopy (ULM) with multi-omics profiling. Using murine models representing diverse etiologies, high-frame-rate ULM following intravenous microbubble administration (acquiring over 120,000 compounded frames at 1000 Hz) overcomes the spatial-resolution limit of conven

Ubiquitination-driven fibroblast dysfunction: a multi-omics blueprint for precision diagnosis and therapy in diabetic foot ulcer.

Diabetic foot ulcer (DFU) is a severe diabetes complication affecting 15–25% of patients and frequently causing lower extremity amputations. While ubiquitination regulates diverse cellular functions, ubiquitination-related genes (URGs) in DFU pathogenesis remain unexplored. We analyzed single-cell RNA sequencing data from 29 samples (19 controls, 10 DFU) and bulk RNA sequencing from 60 samples (25 controls, 35 DFU). Using 1,610 URGs from GeneCards database, we performed single-cell analysis, pseudotime analysis, and cell communication studies. Four machine learning algorithms identified diagno

AI in multi-omics analysis in viral diseases.

Viral diseases are a serious threat to human health worldwide, and are known to cause long-term health complications as well as epidemics and pandemics. Yet it is difficult to understand how they spread, persist, and damage the body, which requires advanced methods. Multi-omics datasets, including genomics, transcriptomics, epigenomics, proteomics and metabolomics provide a complete view of virus-host interactions. However, the integration and interpretation of these high dimensional datasets remain a major challenge. To overcome this, artificial Intelligence (AI), including machine learning (

Studying Chronic Lymphocytic Leukemia Microenvironment in the Multi Omics Era.

In recent years, chronic lymphocytic leukemia (CLL) has undergone a radical change in the therapeutic landscape, allowing for the complete omission of chemotherapy in favor of targeted drugs. This reflects the improved understanding of the pathogenesis and biology of the disease, including both the genetic landscape of the leukemic clones and the crucial role of the numerous connections with the tumor microenvironment (TME). Regarding the latter, both in the bone marrow and in the lymph nodes, tissue architecture and function are reshaped by the lymphoid infiltrate to co-opt surrounding bystan

Identification of key genes and metabolites in thyroid eye disease through integrated transcriptomic and metabolomic analysis.

INTRODUCTION: Thyroid eye disease (TED) markedly compromises ocular function and quality of life, imposing significant healthcare and economic burdens. Present therapeutic strategies, which mainly include glucocorticoids, teprotumumab, immunosuppressive drugs, and surgical treatments, exhibit limited effectiveness and are associated with high rates of relapse. Consequently, unraveling the molecular mechanisms of TED and discovering new diagnostic and therapeutic targets hold immense clinical importance. METHODS: In this study, we performed an in-depth analysis of the transcriptomic and metabo

Serum Urate and Renal Dysfunction: Bidirectional Genetic Associations, External Validation, and Exploratory Multi-Omics Characterization of Antithrombin (SERPINC1) in Hyperuricemic Nephropathy.

Background: Hyperuricemic nephropathy (UAN) involves a systemic thromboinflammatory axis, yet the role of antithrombin (AT, SERPINC1) remains incompletely defined. While AT has anticoagulant and anti-inflammatory properties, whether it contributes to UAN as a disease-responsive molecular node remains uncertain. Methods: We integrated two-sample MR of serum urate and renal traits with complementary sensitivity analyses, cis-eQTL and pQTL analyses of SERPINC1, and exploratory transcriptomic, proteomic, metabolomic, and coexpression analyses. The available data were used to assess genetic associa

Multi-omics insights into metastatic pheochromocytomas and paragangliomas: Mechanisms, signatures, and prediction models.

Pheochromocytomas and paragangliomas (PPGLs), rare neuroendocrine tumors, have been generally considered, since the 2017 WHO classification, as malignant neoplasms with various metastatic potential. Approximately 10-25% of PPGLs will develop metastases, with a varying 5-year-overall-survial of 40%-77%. Previous studies have extensively elucidated the mechanisms by which SDHB mutations promote tumor metastasis through inducing the pseudohypoxic and hypermethylation phenotype. Recent multi-omics studies further profiled the additional landscape of metastatic PPGLs, involving ATRX/TERT alteration

The metastatic spectrum in functional and non-functional NENs: mechanistic insights from multi-omics.

Neuroendocrine neoplasms (NENs) are biologically heterogeneous tumors in which differentiation/grade and hormonal functionality are intersecting but non-equivalent axes. This review focuses on functional and non-functional well-differentiated neuroendocrine tumors (NETs), principally gastroenteropancreatic and pancreatic NETs, and critically evaluates how site, lineage, stage, tumor burden, genomic and epigenetic alterations, immune-stromal remodeling, metabolic adaptation, microbiome-associated signals, and treatment pressure converge on metastasis and recurrence. Apparent outcome differences

Multi-Omics Perspectives on Testicular Aging: Unraveling Germline Dysregulation, Niche Dysfunction, and Epigenetic Remodeling.

Male reproductive aging proceeds gradually and involves complex alterations across germ cells, somatic cells, and the testicular niche. Multi-omics analyses highlight shifts in spermatogonial stem cell dynamics, diminished sperm quantity and quality, and reconfigured support from Sertoli and Leydig cells. These somatic cells show numerical declines and exhibit senescence-associated changes that amplify inflammatory signals and compromise blood-testis barrier integrity. Concurrently, fibrosis and heightened immune cell infiltration disrupt intercellular communication, contributing to further de

An integrated multi-omics analysis identifies protein biomarkers and potential drug targets for psoriatic arthritis.

Psoriatic arthritis (PsA) is a complex, chronic immune-mediated inflammatory arthropathy that currently lacks definitive biomarkers and treatment targets. Identifying biomarkers and treatment targets is urgently needed for effectively managing PsA. Here, we conducted a multi-omics approach to identify protein biomarkers and potential drug targets for psoriatic arthritis. Proteome-wide Mendelian randomization (MR) analysis revealed seven plasma protein biomarkers significantly associated with PsA. Specifically, genetically predicted lower levels of NEO1 were linked to an increased PsA risk, whe

Next-generation approaches in autoimmune encephalitis diagnosis: A multi-omics perspective.

Autoimmune encephalitis (AE) is a group of autoantibody-mediated inflammatory disorders of the central nervous system (CNS) that often present with cognitive deficits, behavioral abnormalities, and seizures. The subtypical variability of AE calls for individualized treatments based on specific antibodies and clinical manifestations. Early and accurate diagnosis and standardized treatment are essential to improve prognosis and promote neurological recovery. Currently, clinical diagnosis of AE relies on the detection of specific antibodies in serum and cerebrospinal fluid (CSF). However, there i

Isolation, identification, and degradation mechanism by multi-omics of mesotrione-degrading Amycolatopsis nivea La24.

Mesotrione is a herbicide used in agricultural production; however, its stability and long-term residues pose ecological risks to soil health and subsequent crops. In this research, the strain Amycolatopsis nivea La24 was identified as capable of completely degrading 50 mg∙L-1 mesotrione within 48 h. It exhibited a broad adaptability to various environment and could degrade three sulfonylurea herbicides (nicosulfuron, chlorimuron-methyl, and cinosulfuron). Non-target metabonomic and mass spectrometry demonstrated that La24 strain broke down the mesotrione parent molecule by targeting the β-dik

Biochemical and multi-omics analyses of response mechanisms of rhizobacteria to long-term copper and salt stress: Effect on soil physicochemical properties and growth of Avicennia marina.

Mangroves are of important economic and environmental value and research suggests that their carbon sequestration and climate change mitigation potential is significantly larger than other forests. However, increasing salinity and heavy metal pollution significantly affect mangrove ecosystem function and productivity. This study investigates the tolerance mechanisms of rhizobacteria in the rhizosphere of Avicennia marina under salinity and copper (Cu) stress during a 4-y stress period. The results exhibited significant differences in antioxidant levels, transcripts, and secondary metabolites.

Multi-omics reveals the switch role of abnormal methylation in the regulation of decidual macrophages function in recurrent spontaneous abortion.

RSA, recurrent spontaneous abortion, often causes serious physical damage and psychological pressure in reproductive women with unclarified pathogenesis. Abnormal function of decidual cells and aberrant DNA methylation have been reported to cause RSA, but their association remains unclear. Here, we integrated transcriptome, DNA methylome, and scRNA-seq to clarify the regulatory relationship between DNA methylation and decidual cells in RSA. We found that DNA methylation mainly influenced the function of decidual macrophages (DMs), of which four hub genes, HLA-A, HLA-F, SQSTM1/P62, and Interfer
