Amyloid peptides are toxic via a common oxidative mechanism.

beta-Amyloid protein (A beta) is a member of a small group of proteins that accumulate as amyloid deposits in various tissues. It has recently been demonstrated that the toxicity of A beta toward some neural cells is caused by oxidative damage. Since all of the amyloid diseases are characterized by protein deposited in the antiparallel beta-sheet conformation, it was asked whether there is a common toxic mechanism. It is shown here that the protein components of other human amyloidoses, including amylin, calcitonin, and atrial natriuretic peptide, are all toxic to clonal and primary cells. The

Protective properties of mesocellular silica foams against aggregation and enzymatic hydrolysis of loaded proteins for oral protein delivery.

Numerous types of mesoporous silica nanoparticles (MSNs) have been studied as carriers for small molecular drugs. However, few reports have been conducted on small MSNs having large pores, and that are suitable for loading and orally delivering therapeutic proteins. In particular, their protective properties against aggregation and enzymatic hydrolysis of loaded proteins have been rarely studied. In this study, mesocellular silica foams (MCFs) with large and different pore sizes were prepared. The loading and release behaviors of three model proteins with different molecular weights were studi

Computational investigation of the inhibitory interaction of IRF3 and SARS-CoV-2 accessory protein ORF3b.

ORF3b is one of the SARS-CoV-2 accessory proteins. Previous experimental study suggested that ORF3b prevents IRF3 translocating to nucleus. However, the biophysical mechanism of ORF3b-IRF3 interaction is elusive. Here, we explored the conformation ensemble of ORF3b using all-atom replica exchange molecular dynamics simulation. Disordered ORF3b has mixed α-helix, β-turn and loop conformers. The potential ORF3b-IRF3 binding modes were searched by docking representative ORF3b conformers with IRF3, and 50 ORF3b-IRF3 complex poses were screened using molecular dynamics simulations ranging from 500

Mapping inhibitory sites on the RNA polymerase of the 1918 pandemic influenza virus using nanobodies.

Influenza A viruses cause seasonal epidemics and global pandemics, representing a considerable burden to healthcare systems. Central to the replication cycle of influenza viruses is the viral RNA-dependent RNA polymerase which transcribes and replicates the viral RNA genome. The polymerase undergoes conformational rearrangements and interacts with viral and host proteins to perform these functions. Here we determine the structure of the 1918 influenza virus polymerase in transcriptase and replicase conformations using cryo-electron microscopy (cryo-EM). We then structurally and functionally ch

PackPPI: An integrated framework for protein-protein complex side-chain packing and ΔΔG prediction based on diffusion model.

Deep learning methods have played an increasingly pivotal role in advancing side-chain packing and mutation effect prediction (ΔΔG) for protein complexes. Although these two tasks are inherently closely related, they are typically treated separately in practice. Furthermore, the lack of effective post-processing in most approaches results in sub-optimal refinement of generated conformations, limiting the plausibility of the predicted conformations. In this study, we introduce an integrated framework, PackPPI, which employs a diffusion model and a proximal optimization algorithm to improve side

Mechano-Locking Strategy for Broad-Spectrum SARS-CoV-2 Neutralization.

Viral entry into host cells is typically initiated by interactions between viral surface proteins and host cell receptors. Conventional neutralization strategies aim to disrupt these interactions but often lose effectiveness against rapidly mutating viral strains. This challenge extends beyond SARS-CoV-2 to other viruses such as HIV and influenza. To overcome this limitation, a novel mechano-locking strategy is proposed, using SARS-CoV-2 as a model system, in which bispecific antibodies (bsAbs) lock the spike protein in its prefusion conformation by preventing force-induced conformational chan

Conformational characteristics of unstructured peptides: alpha-synuclein.

We have performed replica-exchange molecular dynamics simulations on 41 residue peptides containing NAC region of alpha-synuclein in various force fields and solvent conditions. Alpha-synuclein is known to be the major cause of Parkinson's disease by amyloid-like aggregation, and one of the natively unfolded proteins. To investigate conformational characteristics of intrinsically unstructured peptides, we carried out structural analysis by introducing 'representative structure' for ensemble of structures occurring during the overall trajectory. Representative structures may be defined by using

A nonamer peptide derived from Listeria monocytogenes metalloprotease is presented to cytolytic T lymphocytes.

Listeria monocytogenes is an intracellular bacterium that secretes proteins into the cytosol of infected macrophages. Major histocompatibility complex (MHC) class I molecules bind peptides that are generated by the degradation of bacterial proteins and present them to cytolytic T lymphocytes (CTL). In this study we have investigated CTL responses in L. monocytogenes-immunized mice to peptides that (i) derive from the L. monocytogenes proteins phosphatidylinositol-specific phospholipase C, lecithinase (most active on phosphatidylcholine), metalloprotease (Mpl), PrfA, and the ORF-A product and (

Comparative studies on radiolabeling of lysozyme by iodination and reductive methylation.

Before attempting to radiolabel proteins it is essential that conditions be found for optimal reaction by use of cold reagents. Iodination by the chloramine-T method was not suitable for radiolabeling of lysozyme as it resulted in reduced solubility, large conformational changes, loss of enzymic activity and a decrease in immunochemical reactivity. On the other hand, reductive methylation of lysozyme by formaldehyde and sodium cyanoborohydride was considered suitable for radiolabeling of lysozyme. The extent of reaction with the free amino groups was dependent on the concentration of lysozyme

Impact of G-quadruplex RNA oxidation on its conformational dynamics and interaction with ALS-associated TDP-43.

Amyotrophic lateral sclerosis (ALS) is a progressive neurodegenerative disease characterized by the selective degeneration of motor neurons. The primary cause of ALS, whether sporadic or familial, is aging, and recent studies have shown that age-related RNA oxidation plays a role in the early stages of disease onset. This study focused on the vulnerability of G-quadruplex (G4) structures to oxidation and aimed to elucidate the molecular mechanism underlying the conformational changes and their interactions with the binding protein TDP-43. Guanine within G4 structures has a low redox potential,

[Structural Analysis Using Cryo-electron Microscopy for Protein-based Drug Design].

Structure-based drug design (SBDD) plays a crucial role in modern drug discovery. SBDD is a methodology that utilizes the three-dimensional (3D) structural information of a target protein to computationally search for compounds that bind to it and/or to optimize the binding of known compounds. This article provides an overview of recent advances in SBDD. Furthermore, we introduce 2 case studies conducted by the authors using single-particle analysis via Cryo-electron microscopy (Cryo-EM), a powerful technique for obtaining protein structures. The first example is the sodium ion (Na+)-transloca

Orthogonal Decoupling of First- and Second-Shell Contributions in Protein-Supported Single-Atom Catalysis.

Single-atom catalysis is predominantly interpreted through the electronic structure of the metal center and its first coordination sphere, whereas the independent contribution of the second shell remains difficult to isolate experimentally. Here, we report a protein-supported single-atom catalytic platform that enables orthogonal decoupling of first- and second-shell effects. Structurally invariant Pt(Glu)2 units were covalently anchored onto protein scaffolds, while protein conformational transitions selectively modulated the surrounding spatial microenvironment without perturbing the metal a…

Discovery of Nonretinoid Inhibitors of CRBP1: Structural and Dynamic Insights for Ligand-Binding Mechanisms.

The dysregulation of retinoid metabolism has been linked to prevalent ocular diseases including age-related macular degeneration and Stargardt disease. Modulating retinoid metabolism through pharmacological approaches holds promise for the treatment of these eye diseases. Cellular retinol-binding protein 1 (CRBP1) is the primary transporter of all-trans-retinol (atROL) in the eye, and its inhibition has recently been shown to protect mouse retinas from light-induced retinal damage. In this report, we employed high-throughput screening to identify new chemical scaffolds for competitive, nonreti

The 1.59Å resolution structure of the minor pseudopilin EpsH of Vibrio cholerae reveals a long flexible loop.

The type II secretion complex exports folded proteins from the periplasm to the extracellular milieu. It is used by the pathogenic bacterium Vibrio cholerae to export several proteins, including its major virulence factor, cholera toxin. The pseudopilus is an essential component of the type II secretion system and likely acts as a piston to push the folded proteins across the outer membrane through the secretin pore. The pseudopilus is composed of the major pseudopilin, EpsG, and four minor pseudopilins, EpsH, EpsI, EpsJ and EpsK. We determined the x-ray crystal structure of the head domain of

N-terminal acetylation of α-synuclein induces increased transient helical propensity and decreased aggregation rates in the intrinsically disordered monomer.

The conformational properties of soluble α-synuclein, the primary protein found in patients with Parkinson's disease, are thought to play a key role in the structural transition to amyloid fibrils. In this work, we report that recombinant 100% N-terminal acetylated α-synuclein purified under mild physiological conditions presents as a primarily monomeric protein, and that the N-terminal acetyl group affects the transient secondary structure and fibril assembly rates of the protein. Residue-specific NMR chemical shift analysis indicates substantial increase in transient helical propensity in th

Statistical theory for protein combinatorial libraries. Packing interactions, backbone flexibility, and the sequence variability of a main-chain structure.

Combinatorial experiments provide new ways to probe the determinants of protein folding and to identify novel folding amino acid sequences. These types of experiments, however, are complicated both by enormous conformational complexity and by large numbers of possible sequences. Therefore, a quantitative computational theory would be helpful in designing and interpreting these types of experiment. Here, we present and apply a statistically based, computational approach for identifying the properties of sequences compatible with a given main-chain structure. Protein side-chain conformations are

Exploring quantum frontiers in protein structure prediction: techniques, challenges, and opportunities.

Protein folding is governed by the principle of free energy minimization, where a protein's native tertiary structure corresponds to the global minimum on an energy landscape shaped by quantum mechanical interactions such as hydrogen bonding, van der Waals forces, and electron delocalization. Despite significant advances in template-based modeling (TBM), ab-initio simulations, and deep learning approaches, classical methods continue to face challenges due to the exponential complexity of the conformational search space and the approximations involved in modeling molecular interactions. Cyclophilin D reduces Ca2+ sequestration by complement 1q binding protein.

Complement 1q binding protein (C1qBP) and cyclophilin D (CypD) are mitochondrial matrix proteins; C1qBP has been implicated in many cellular processes, including the regulation of oxidative phosphorylation, and CypD is widely associated with the regulation of mitochondrial permeability transition pore (mPTP) opening. In this study, C1qBP and CypD were shown, in vitro, to form a stable protein-protein complex. CypD-C1qBP interaction was disrupted by cyclosporin A and compromised by mutations of the CypD active site residues R55 and R82. AlphaFold protein modelling revealed that the large negati
