FastHiC: a fast and accurate algorithm to detect long-range chromosomal interactions from Hi-C data.

MOTIVATION: How chromatin folds in three-dimensional (3D) space is closely related to transcription regulation. As powerful tools to study such 3D chromatin conformation, the recently developed Hi-C technologies enable a genome-wide measurement of pair-wise chromatin interaction. However, methods for the detection of biologically meaningful chromatin interactions, i.e. peak calling, from Hi-C data, are still under development. In our previous work, we have developed a novel hidden Markov random field (HMRF) based Bayesian method, which through explicitly modeling the non-negligible spatial dep

Bayesian calibration of simulation models for supporting management of the elimination of the macroparasitic disease, Lymphatic Filariasis.

BACKGROUND: Mathematical models of parasite transmission can help integrate a large body of information into a consistent framework, which can then be used for gaining mechanistic insights and making predictions. However, uncertainty, spatial variability and complexity, can hamper the use of such models for decision making in parasite management programs. METHODS: We have adapted a Bayesian melding framework for calibrating simulation models to address the need for robust modelling tools that can effectively support management of lymphatic filariasis (LF) elimination in diverse endemic settin

Integrating population- and individual-level information in a movement model of Yellowstone bison.

Throughout the world, fragmentation of landscapes by human activities has constrained the opportunity for large herbivores to migrate. Conflict between people and wildlife results when migrating animals transmit disease to livestock, damage property, and threaten human safety. Mitigating this conflict requires understanding the forces that shape migration patterns. Bison Bos bison migrating from Yellowstone National Park into the state of Montana during winter and spring concern ranchers on lands surrounding the park because bison can transmit brucellosis (Brucella abortus) to cattle. Migratio

Are the effects of response inhibition on gambling long-lasting?

A recent study has shown that short-term training in response inhibition can make people more cautious for up to two hours when making decisions. However, the longevity of such training effects is unclear. In this study we tested whether training in the stop-signal paradigm reduces risky gambling when the training and gambling task are separated by 24 hours. Two independent experiments revealed that the aftereffects of stop-signal training are negligible after 24 hours. This was supported by Bayes factors that provided strong support for the null hypothesis. These findings indicate the need to

Discovery of trypanosomatid parasites in globally distributed Drosophila species.

Microbial parasites of animals include bacteria, viruses, and various unicellular eukaryotes. Because of the difficulty in studying these microorganisms in both humans and disease vectors, laboratory models are commonly used for experimental analysis of host-parasite interactions. Drosophila is one such model that has made significant contributions to our knowledge of bacterial, fungal, and viral infections. Despite this, less is known about other potential parasites associated with natural Drosophila populations. Here, we surveyed sixteen Drosophila populations comprising thirteen species fro

Variable evolutionary routes to host establishment across repeated rabies virus host shifts among bats.

Determining the genetic pathways that viruses traverse to establish in new host species is crucial to predict the outcome of cross-species transmission but poorly understood for most host-virus systems. Using sequences encoding 78% of the rabies virus genome, we explored the extent, repeatability and dynamic outcome of evolution associated with multiple host shifts among New World bats. Episodic bursts of positive selection were detected in several viral proteins, including regions associated with host cell interaction and viral replication. Host shifts involved unique sets of substitutions, a

Progestogens for preterm birth prevention: a systematic review and meta-analysis.

OBJECTIVE: We systematically reviewed the effectiveness of progestogens for prevention of preterm birth among women with prior spontaneous preterm birth, multiple gestations, preterm labor, short cervix, or other indications. DATA SOURCES: We searched MEDLINE and EMBASE databases for English language articles published from January 1966 to October 2011. METHODS OF STUDY SELECTION: We excluded publications that were not randomized controlled trials or had fewer than 20 participants, identifying 34 publications, of which 19 contained data for Bayesian meta-analysis. Examining the overlap between bipolar disorder, nonaffective psychosis, and common mental disorders using latent class analysis.

BACKGROUND: While dimensional models of psychopathology have delineated two broad factors underlying common mental disorders--internalizing and externalizing--it is unclear where bipolar disorder and nonaffective psychoses fit in relation to this structure and to each other. Given their low prevalence rates in the general population, these disorders generally tend to be excluded from such models. The current study used the person-centered approach of latent class analysis (LCA) to evaluate this question. SAMPLING AND METHODS: LCA of diagnostic data from an epidemiological sample, the National

Bayesian latent variable modelling in studies of air pollution and health.

This paper describes the use of Bayesian latent variable models in the context of studies investigating the short-term effects of air pollution on health. Traditional Poisson or quasi-likelihood regression models used in this area assume that consecutive outcomes are independent (although the latter allows for overdispersion), which in many studies may be an untenable assumption as temporal correlation is to be expected. We compare this traditional approach with two Bayesian latent process models, which acknowledge the possibility of short-term autocorrelation. These include an autoregressive

Bayesian linkage analysis of categorical traits for arbitrary pedigree designs.

BACKGROUND: Pedigree studies of complex heritable diseases often feature nominal or ordinal phenotypic measurements and missing genetic marker or phenotype data. METHODOLOGY: We have developed a Bayesian method for Linkage analysis of Ordinal and Categorical traits (LOCate) that can analyze complex genealogical structure for family groups and incorporate missing data. LOCate uses a Gibbs sampling approach to assess linkage, incorporating a simulated tempering algorithm for fast mixing. While our treatment is Bayesian, we develop a LOD (log of odds) score estimator for assessing linkage from G

A bayesian random-effects markov model for tumor progression in women with a family history of breast cancer.

It makes intuitive sense to model the natural history of breast cancer, tumor progression from preclinical screen-detectable phase (PCDP) to clinical disease, as a multistate process, but the multilevel structure of the available data, which generally comes from cluster (family)-based service screening programs, makes the required parameter estimation intractable because there is a correlation between screening rounds in the same individual, and between subjects within clusters (families). There is also residual heterogeneity after adjusting for covariates. We therefore proposed a Bayesian hie

Advanced methods in meta-analysis: multivariate approach and meta-regression.

This tutorial on advanced statistical methods for meta-analysis can be seen as a sequel to the recent Tutorial in Biostatistics on meta-analysis by Normand, which focused on elementary methods. Within the framework of the general linear mixed model using approximate likelihood, we discuss methods to analyse univariate as well as bivariate treatment effects in meta-analyses as well as meta-regression methods. Several extensions of the models are discussed, like exact likelihood, non-normal mixtures and multiple endpoints. We end with a discussion about the use of Bayesian methods in meta-analys

Random effects in censored ordinal regression: latent structure and Bayesian approach.

This paper discusses random effects in censored ordinal regression and presents a Gibbs sampling approach to fit the regression model. A latent structure and its corresponding Bayesian formulation are introduced to effectively deal with heterogeneous and censored ordinal observations. This work is motivated by the need to analyze interval-censored ordinal data from multiple studies in toxicological risk assessment. Application of our methodology to the data offers further support to the conclusions developed earlier using GEE methods yet provides additional insight into the uncertainty levels

First-trimester ophthalmic artery Doppler for prediction of early-onset and preterm preeclampsia: a systematic review and critical appraisal.

BACKGROUND: First-trimester screening for preterm preeclampsia (PE) is often performed using the Fetal Medicine Foundation (FMF) Bayes' theorem-based competing-risks model, which combines maternal factors with mean arterial pressure, uterine artery pulsatility index and placental growth factor, with pregnancy-associated plasma protein-A included in some models. Ophthalmic artery (OA) Doppler has been proposed as an additional marker of maternal vascular adaptation, but its clinical contribution remains uncertain. This review critically evaluates the predictive performance of first-trimester OA

The Acidemia Index: A Near Real-Time Risk Analytics Algorithm is Associated With Measured Acidemia in Pediatric Critical Care Patients, a Multi-Center Validation Study.

OBJECTIVES: Acidemia frequently evolves in pediatric critical care patients, especially with congenital heart defects. Worsening acidemia secondary to inadequate systemic oxygen delivery can be detrimental to patients' outcomes and the ability to predict it has the potential to prompt early interventions to improve the clinical state. We aimed to evaluate the association of a novel near real-time predictive analytics algorithm with acidemia (ACD) (arterial pH < 7.25) in pediatric patients admitted to a critical care unit. Machine Learning Model Identifies Preoperative Opioid Use, Male Sex, and Elevated Body Mass Index as Predictive Factors for Prolonged Opioid Consumption Following Arthroscopic Meniscal Surgery.

PURPOSE: To develop a predictive machine learning model to identify prognostic factors for continued opioid prescriptions after arthroscopic meniscus surgery. METHODS: Patients undergoing arthroscopic meniscal surgery, such as meniscus debridement, repair, or revision at a single institution from 2013 to 2017 were retrospectively followed up to 1 year postoperatively. Procedural details were recorded, including concomitant procedures, primary versus revision, and whether a partial debridement or a repair was performed. Intraoperative arthritis severity was measured using the Outerbridge Class

Grip-force modulation during action word reading: An RSVP paradigm with Bayesian temporal analysis.

Grip force provides a behavioral index of motor engagement during action-language processing, but prior studies have relied on auditory presentation and fixed analysis windows. We adapted grip force methodology to Rapid Serial Visual Presentation (RSVP) and used a Time-Resolved Bayesian Evidence Display (TBED) to characterize language-induced motor resonance as a temporally evolving signal rather than as an effect confined to a predefined window. To evaluate this pipeline, we used two theoretically motivated test cases: grammatical aspect (present vs. inceptive constructions) and conscious ima
