Improved RNA-DNA interaction calling suggests RNA-based gene regulation of phenotypic transitions.

Chromatin-localized RNAs play diverse roles in gene regulation and nuclear architecture. Mapping genome-wide RNA-DNA interactions is possible using a variety of molecular methods, including using bridging oligonucleotides to ligate RNA and DNA in proximity. While molecular methods have progressed, a robust computational method for calling biologically meaningful RNA-DNA interactions from these data is lacking. Herein, we present RADIAnT, a reads-to-interactions pipeline for analyzing RNA-DNA ligation data. RADIAnT calls interactions against a dataset-specific, unified background, which conside

An Apple a Day? The Hypothesis of Cross-Kingdom Gene Regulation by Plant miRNAs in Mammals and Its Controversies.

MicroRNAs (miRNAs) are small non-coding RNAs that negatively regulate gene expression at the post-transcriptional level. In plants, miRNAs are involved in environmental responses and can be transferred to other species to mediate cross-kingdom regulation of gene expression. This mechanism has recently been proposed in mammals, yet evidence remains scarce and inconsistent. Multiple studies have shown that a fraction of plant-derived miRNAs (pmiRNAs) present in food resist processing, cooking, and digestion. Evidence suggests that dietary-derived pmiRNAs might be absorbed in the gastrointestinal

Glutathione peroxidase gene regulates heat stress response via trehalose synthesis in Pleurotus ostreatus.

Heat stress (HS) is a critical bottleneck restricting the commercial cultivation of Pleurotus ostreatus, severely compromising its yield and quality. Glutathione peroxidase (GPX) is a conserved antioxidant enzyme essential for stress adaptation, yet its regulatory mechanism in the fungal heat stress response (HSR) remains unclear. This study characterized a GPX homolog PoGPX in P. ostreatus and elucidated its functions in fungal growth, abiotic stress resistance, and HSR. PoGPX was downregulated during fruiting body development and upregulated under multiple abiotic stresses (especially HS). S

Human respiratory syncytial virus regulates the expression of interferon-stimulated genes through modulation of fibrillarin.

INTRODUCTION: Human respiratory syncytial virus (RSV) is one of the main viral agents associated with the development of acute respiratory infections (ARIs), particularly during infancy and early childhood. RSV vaccine have recently been approved, however, are currently limited to older adults and pregnant women, with no approval for young children. In the absence of broadly effective and accessible preventive or therapeutic options for this vulnerable population, understanding the biology of RSV represents a critical alternative strategy. While several viral proteins have been reported to reg

Meta-GWAS of Pig Semen Quality Traits Reveals Conserved Genes Regulating Mammalian Fertility.

Semen quality serves as a vital indicator of male fertility, yet its underlying genetic and regulatory mechanisms remain poorly understood. Here, 1.15 million records of six semen quality traits from 14 210 boars in four distinct breeds were collected. These traits have low to moderate heritability (0.12-0.26), and are genetically correlated with growth traits like average daily gain. Genome-wide association study (GWAS) and multi-breed meta-analysis detected 234 loci associated with semen quality. Systematic integration of the Pig Genotype-Tissue Expression resource with these GWAS loci allow

Novel driver gene FIRRM regulates the cell cycle for promoting tumor growth in hepatocellular carcinoma.

BACKGROUND: Abnormalities in the cell cycle are fundamental mechanisms underlying tumor progression in hepatocellular carcinoma (HCC). Therapeutic strategies targeting mutations or abnormal activation of genes and pathways associated with cell cycle control are under development. However, the efficacy of cell cycle-targeted therapies is currently limited; therefore, identifying additional biomarkers and therapeutic targets is necessary. METHODS: Copy number variation was analyzed using The Cancer Genome Atlas dataset for identifying FIRRM (fidgetin-like 1-interacting regulator of recombinatio

Calcitonin gene-related peptide/protein kinase A: A novel pathway to regulate patency of ductus arteriosus.

The closure of ductus arteriosus (DA) is mediated by vasoconstriction and subsequent vascular remodeling. Calcitonin gene-related peptide (CGRP) has been shown to have vasodilatory and anti-remodeling effects, but its role in DA is unknown. This study aimed to elucidate the effects and mechanisms of CGRP in the regulation of DA. In vivo, we investigated the impact of CGRP on DA patency and vascular remodeling in neonatal rats, while for ex vivo, the vasodilatory effect was examined in DA rings. In vitro, the effects of CGRP on anti-remodeling and its underlying mechanisms were examined in DA s

The Pma-PABP4 gene, regulated by Pma-miR-1444, participates in Pinctada fucata gonad development.

This study cloned and characterized the full-length cDNA of the Pma-PABP4 gene from Pinctada fucata, which is 3123 bp in length and encodes a 641-amino acid protein. The protein exhibited typical RNA-binding protein characteristics, including four RNA recognition motifs (RRMs) and a poly(A)-binding domain. Bioinformatics analyses revealed that Pma-PABP4 is hydrophobic and contains multiple predicted phosphorylation sites. Phylogenetic analysis showed that Pma-PABP4 is highly homologous to PABP4 from other mollusks and shares evolutionary conservation with human PABP1. Additionally, Pma-PABP4 w

Transcriptomic shift in ethanol and amino acid metabolic genes regulated by Med15 during alcoholic fermentation.

Organisms that thrive in extreme environments provide natural experiments in evolution, revealing the genetic regulators that orchestrate complex phenotypic change. Wine yeast (WY) are specialized strains that are adapted to survive in the wine making environment while producing high concentrations of ethanol. In addition to large genomic changes that differentiate WY from yeast used in other industries, SNP and polyglutamine tract polymorphism in the transcriptional regulator Med15 are associated with the fermentation efficiency and stress response phenotypes of WY. In this study, we investig

Integrative Analysis of Placental Methylomes Identifies Epigenetically Regulated Genes Implicated in Fetal Growth Restriction.

Fetal growth restriction (FGR) is a major contributor to perinatal morbidity and mortality, most commonly arising from placental dysfunction, with increasing evidence implicating aberrant DNA methylation in its pathogenesis. To identify robust epigenetic alterations associated with FGR, we analyzed placental chorionic villi from an in-house early-onset FGR cohort and compared them with a publicly available dataset (GSE100197). DNA methylation profiling was performed using Illumina EPIC (in-house) and 450K (public) arrays, processed with identical normalization and quality-control pipelines, in

The JAK/STAT pathway: key mechanism in gene activation, disease regulation, and emerging therapeutic targets.

BACKGROUND: The Janus kinase/signal transducer and activator of transcription (JAK/STAT) signaling pathway is a fundamental intracellular mechanism that mediates cytokine and growth factor signaling. Dysregulation of this pathway through genetic mutations, polymorphisms, or persistent activation has been strongly associated with autoimmune diseases, inflammatory disorders, and a wide range of hematologic and solid malignancies. Consequently, the JAK/STAT pathway has emerged as a major therapeutic and diagnostic target in precision medicine. This review synthesizes evidence from experimental, t

Study on the differential expression of disulfidptosis-related genes and their association with immune regulation in patients with diabetic retinopathy.

Diabetic retinopathy (DR), a frequently encountered microvascular complication of diabetes, currently lacks effective treatment options due to the complexity of its underlying pathophysiological mechanisms. The identification of disulfidptosis as a subtype of cell death opens up novel avenues for investigating the pathogenesis of several diseases. This study aims to identify and validate differentially expressed disulfidptosis-related genes (DRGs) in peripheral blood samples of patients with DR, and to explore their association with immune cell infiltration. Clinical patient datasets (GSE22152

A Twist1-regulated distal enhancer crucial for Alx1 gene expression and function during craniofacial development.

Disruption of ALX1 causes frontonasal dysplasia syndrome-3, characterized by extreme microphthalmia, severe midfacial hypoplasia, and orofacial clefting. Recent studies have revealed critical tissue-specific roles of ALX1 in patterning both cranial mesoderm and cranial neural crest-derived facial mesenchyme. However, the molecular mechanisms regulating Alx1 gene expression during craniofacial development are largely unknown. In this study, we have identified a distal enhancer (Alx1-DE1) residing in a large intron of the neighboring Lrriq1 gene and demonstrate that deletion of this enhancer spe

RING1 and BMI1 catalytic activities play distinct roles in plant PcG-mediated gene regulation.

PcG proteins play a crucial role in the regulation of eukaryotic development. Two major complexes, PRC1/2, are responsible for H2Aub and H3K27me3, respectively. While the core composition of PRC2 is conserved across species and its activity is required for gene repression, PRC1 components are diverse, and the role of H2Aub is not yet fully understood. In Arabidopsis (Arabidopsis thaliana), both B-cell-specific Moloney murine leukemia virus integration site 1 (BMI1A/B/C) and Really Interesting New Gene 1 (RING1A/B) display H2Aub activity, but whether any link or difference exists between RING1

Diurnal Regulation of Hippocampal Synaptic Plasticity in Aged Rats and the Role of the Circadian Clock Gene Per1.

Period circadian regulator 1 (PER1) regulates circadian gene expression and is critical for spatial memory. However, its role in regulating synaptic plasticity between diurnal phases remains largely unknown. Here, we examined long-term potentiation (LTP) and long-term synaptic depression (LTD) in hippocampal slices prepared from aged male Per1 knockout (Per1 KO) rats and their wildtype (WT) littermates during the light/inactive and dark/active phases. In WT rats, theta-burst stimulation (TBS) consistently induced stable LTP that was greater during the dark relative to the light phase. In contr

Long non-coding RNAs in the CFTR locus: New transcriptional regulators of CFTR gene expression.

Cystic fibrosis (CF) is caused by mutations in the tightly regulated cystic fibrosis transmembrane regulator (CFTR) gene. The CFTR gene is weakly expressed in adult tissues, and its locus contains elements that regulate its mRNA and protein expression. Here, we identified new long non-coding RNAs (lncRNAs) transcribed from the CFTR locus that are differentially expressed in human tissues. In particular, we focused on the CF006 lncRNA, which stimulates CFTR transcription and increases mRNA and protein expression and was strongly downregulated in bronchial epithelium reconstituted from CF-derive

Miltefosine regulates gene expression related to morphogenesis and zinc metabolism in Candida albicans and Candida tropicalis.

Candida albicans and Candida tropicalis are major hyphae-forming pathogens causing candidiasis. The rise of antifungal resistance underscores the need for new therapeutic strategies. Miltefosine (MFS), an alkylphosphocholine designated as an orphan drug for invasive candidiasis, has shown inhibitory, fungicidal, and antibiofilm effects against Candida spp. In this study, we used microbiological and transcriptomic approaches to investigate the mechanisms underlying inhibition of growth and filamentation by MFS in C. albicans and C. tropicalis. The minimum inhibitory concentrations of MFS for al

Tissue-specific expression and regulation of congenital disorders of glycosylation genes: A GTEx-based in silico study.

Congenital disorders of glycosylation (CDGs) are rare metabolic diseases characterized by clinical heterogeneity, yet the molecular basis for their tissue-specific manifestations remains poorly understood. Because affected tissues are rarely accessible for biopsy, the baseline transcriptional and regulatory landscape of CDG-causative genes in healthy human tissues offers a valuable, complementary perspective on tissue vulnerability. Here, we performed an in silico study of the expression, allelic regulation, expression quantitative trait loci (eQTLs), and associations with immune cell composit
