Multi-omics and gut microbiome: Unveiling the pathogenic mechanisms of early-life pesticide exposure.

The extensive application of pesticides in agricultural production has raised significant concerns about its impact on human health. Different pesticides, including fungicides, insecticides, and herbicides, cause environmental pollution and health problems for non-target organisms. Infants and young children are so vulnerable to the harmful effects of pesticide exposure that early-life exposure to pesticides deserves focused attention. Recent research lays emphasis on understanding the mechanism between negative health impacts and early-life exposure to various pesticides. Studies have explore

Multi-omics Investigations in Endocrine Systems and Their Clinical Implications.

Innovative techniques such as the "omics" can be a powerful tool for the understanding of intracellular pathways involved in homeostasis maintenance and identification of new potential therapeutic targets against endocrine-metabolic disorders. Over the last decades, proteomics has been extensively applied in the study of a wide variety of human diseases, including those involving the endocrine system. Among the most endocrine-related disorders investigated by proteomics in humans are diabetes mellitus and thyroid, pituitary, and reproductive system disorders. In diabetes, proteins implicated i

The integration of multi-omics analysis and machine learning for the identification of prognostic assessment and immunotherapy efficacy through aging-associated genes in lung cancer.

BACKGROUND AND OBJECTIVES: Adolescents account for one-fifth of new HIV infections in the United States. Despite Centers for Disease Control and Prevention (CDC) recommendations for universal opt-out HIV screening for individuals aged 13 years or older in all health care settings, many adolescents remain undiagnosed due to limited access to testing. This study aimed to describe HIV testing rates in US pediatric emergency departments (EDs) and identify patient and hospital factors associated with testing. METHODS: We conducted a cross-sectional study of pediatric ED encounters for patients age

Topic modeling for multi-omic integration in the human gut microbiome and implications for Autism.

While healthy gut microbiomes are critical to human health, pertinent microbial processes remain largely undefined, partially due to differential bias among profiling techniques. By simultaneously integrating multiple profiling methods, multi-omic analysis can define generalizable microbial processes, and is especially useful in understanding complex conditions such as Autism. Challenges with integrating heterogeneous data produced by multiple profiling methods can be overcome using Latent Dirichlet Allocation (LDA), a promising natural language processing technique that identifies topics in h

Mass Spectrometry-Based Multi-omics Integration with a Single Set of C. elegans Samples.

Mass spectrometry-based large-scale multi-omics research has proven to be powerful in answering biological questions; nonetheless, it faces many challenges from sample preparation to downstream data integration. To efficiently extract biomolecules of different physicochemical properties, preparation of various sample type needs specific tailoring, especially of difficult ones, such as Caenorhabditis elegans. In this study, we sought to develop a multi-omics sample preparation method starting with a single set ofC. elegans samples to save time, minimize variability, expand biomolecule coverage,

Multi-omic analysis of human kidney tissue identified medulla-specific gene expression patterns.

The kidney medulla is a specialized region with important homeostatic functions. It has been implicated in genetic and developmental disorders along with ischemic and drug-induced injuries. Despite its role in kidney function and disease, the medulla's baseline gene expression and epigenomic signatures have not been well described in the adult human kidney. Here we generated and analyzed gene expression (RNA-seq), chromatin accessibility (ATAC-seq), chromatin conformation (Hi-C) and spatial transcriptomic data from the adult human kidney cortex and medulla. Tissue samples were obtained from ma

A multi-omics investigation of tacrolimus off-target effects on a proximal tubule cell-line.

INTRODUCTION: Tacrolimus, an immunosuppressive drug prescribed to a majority of organ transplant recipients is nephrotoxic, through still unclear mechanisms. This study on a lineage of proximal tubular cells using a multi-omics approach aims to detect off-target pathways modulated by tacrolimus that can explain its nephrotoxicity. METHODS: LLC-PK1 cells were exposed to 5 µM of tacrolimus for 24 h in order to saturate its therapeutic target FKBP12 and other high-affine FKBPs and favour its binding to less affine targets. Intracellular proteins and metabolites, and extracellular metabolites wer

Assessing the effect of altitude of cultivation on wheat beer quality by a multi-omic approach integrating physico-chemical, volatiles and sensory data.

The cultivation of crops at high altitudes is a promising strategy to face global warming. This study aimed to unravel the effect of altitude of wheat cultivation on wheat beer quality using a multi-omic approach. Common and durum wheat were cultivated at different altitudes and used to produce Blanche craft beers, which were analysed for physico-chemical parameters, volatile organic compounds (VOCs), and sensory profile. These three blocks of data were successfully processed by a sparse multi-block-based approach able to predict altitude of wheat cultivation of beers. VOCs block was the most

SCONE: a subset-contrastive method for multi-omics network embedding.

Network-based analyses of omics data are widely used and, while many of these methods have been adapted to single-cell scenarios, they often remain memory- and space-intensive. As a result, they are better suited to batch data or smaller datasets. Furthermore, the application of network-based methods in multi-omics often relies on similarity-based networks, which lack structurally discrete topologies. This limitation may reduce the effectiveness of graph-based methods that were initially designed for topologies with better defined structures. We propose Subset-Contrastive multi-Omics Network E

From internal degradation to quality deterioration: Lipid peroxidation-induced protein changes in sea bass (Lateolabrax japonicus) during storage revealed by multi-omics.

This study revealed that during frozen storage of sea bass, reactive carbonyl species from oxidized visceral lipids migrated into the muscle, inducing "lipid-protein co-oxidation." In viscera-containing (CV) samples, myofibrillar protein carbonyl content increased by 108.26%, Ca2+-ATPase activity decreased by 50.9%, and total sulfhydryl content declined by 13.44%. Visceral lipid oxidation also altered free amino acid profiles, elevating bitter-tasting histidine and lysine while reducing sweet proline and glycine, which was consistent with electronic tongue results showing enhanced umami but re

Spatial transcriptomics and multi-omics approach to decipher age-related tissue microenvironments and therapeutics in neurodegeneration and aging.

Conventional bulk transcriptomic approaches obscure cellular and tissue-level heterogeneity critical to understanding age-related neurodegeneration. While single-cell transcriptomics resolved cellular identity, it sacrificed spatial context - a fundamental limitation for mechanistic disease understanding. Spatial transcriptomics emerges as a transformative technology that preserves native tissue architecture while enabling genome-wide transcriptome profiling at subcellular resolution, establishing it as the essential bridge between molecular discovery and clinical application in aging neurobio

The Gut-Brain-Immune Axis: Multi-Omics Insights into Neurodegenerative and Metabolic Diseases.

The axis linking the gut to the brain to the immune system connects all tissues involved-bacteria, immune cells, metabolism and the CNS-through a multidirectional communication network. Several studies have confirmed that when this axis is disrupted, it can be responsible for Alzheimer's disease, Parkinson's disease, obesity, type 2 diabetes, and NAFLD, and the main consequences come from increased systemic inflammation, altered regulation of immune cells, the production of microbial metabolites that alter signals to the immune cells and nervous system, increase in oxidative stress, breakdown

Multi-omics insights into GBA1-associated Parkinson's disease: interplay of genomics, transcriptomics, proteomics, and lipidomics.

Parkinson’s disease (PD) is the second most prevalent neurodegenerative disorder worldwide. The pathogenesis of PD is driven by multifactorial mechanisms involving a complex interplay among environmental exposures, genetic susceptibility, and aging-related processes. Among genetic contributors, heterozygous pathogenic variants in the GBA1 gene represent the most significant heritable risk factor for PD. The disease mechanisms of GBA1 defects in PD remains incompletely understood. It has been proposed that a partial loss-of-function of the lysosomal enzyme glucocerebrosidase, or potential toxic

Precision medicine in rheumatoid arthritis: advances and clinical applications of multi-omics biomarkers.

Rheumatoid arthritis (RA) is a highly heterogeneous autoimmune disease characterized by the presence of synovitis, joint destruction, and systemic inflammation. Despite the substantial improvement in patient outcomes brought about by the advent of targeted therapies, the traditional "one-size-fits-all" treatment model still faces numerous challenges. These include individual variability in treatment response, a "trial-and-error" process in drug selection, and the emergence of refractory RA. Precision medicine is the development of optimal prevention and treatment strategies based on patients'
