Primer: Giant viruses of protists.

Giant viruses infecting protists have expanded our understanding of viral diversity. These members of the phylum Nucleocytoviricota possess genomes that can exceed 2.5 Mb and encode hundreds to thousands of proteins, including functions once thought unique to cellular organisms. They infect amoebae, algae, and other unicellular eukaryotes, forming large factories and interacting with virophages and mobile genetic elements. Their virions display diverse architectures, from icosahedral particles to amphora-shaped pandoraviruses and tail-bearing tupanviruses. Comparative genomics highlights evolu

Defensive symbiosis against giant viruses in amoebae.

Protists are important regulators of microbial communities and key components in food webs with impact on nutrient cycling and ecosystem functioning. In turn, their activity is shaped by diverse intracellular parasites, including bacterial symbionts and viruses. Yet, bacteria-virus interactions within protists are poorly understood. Here, we studied the role of bacterial symbionts of free-living amoebae in the establishment of infections with nucleocytoplasmic large DNA viruses (Nucleocytoviricota). To investigate these interactions in a system that would also be relevant in nature, we first i

The Efficacy of Giant Phikz Viruses in Degrading Biofilms of Pseudomonas aeruginosa in Comparison to Pbuna Viruses.

Pseudomonas aeruginosa poses major public health threats, due to its robust, treatment-resistant biofilms, which contribute to multi-drug resistance. Bacteriophages offer a promising alternative. This study evaluates giant Phikzvirus and conventional Pbunavirus phages against pre-formed biofilms from four multi-drug-resistant P. aeruginosa clinical isolates. We tested six phages (three Phikzvirus, three Pbunavirus) against four clinical strains, isolated from chronic urological and pulmonary infections (Ur1, Ur14, Lu3, Lu9) at MOIs 0.001-0.1, quantifying biofilm biomass by crystal violet and v

Molecular architecture of giant viruses infecting microbial eukaryotes (protists).

In this review, I describe recent findings on the molecular architecture and genomic characterization of giant viruses that infect microbial eukaryotes (protists) across diverse ecosystems and ecological niches. Giant viruses are distinguished by their large and complex genomes, which encode a wide range of functions, including protein translation, carbohydrate and lipid metabolism, nitrogen cycling, light assimilation, and key metabolic pathways such as glycolysis and the tricarboxylic acid cycle. Additionally, these genomes feature unique genes, often acquired through horizontal gene transfe

The biogeography of giant viruses and interactions with Eukaryotes across European lakes.

Advances in genomics have revealed a diversity of nucleocytoplasmic large DNA viruses (phylum Nucleocytoviricota) that infect eukaryotes, but their ecology beyond the oceans remains poorly understood. We recover 208 Nucleocytoviricota genomes, including 205 putative new species and 33 novel virus-host linkages by sampling 87 lakes spanning 30° of latitude from southern Italy to northern Norway. The relative abundance of Nucleocytoviricota nearly triples, on average, from northern to southern Europe, with functional genes related to autotrophic energy acquisition, stress responses, and cell dea

Diversity and taxonomy of giant algal viruses: chloroviruses lead the way.

Viruses are the most diverse and abundant biological entities on Earth. Their impact on life is undeniable, and viruses of microorganisms, in particular, exert a profound impact on the planet by shaping biogeochemical cycles and driving the evolution of living organisms. Among them, the giant viruses of the family Phycodnaviridae are major players in aquatic environments, infecting many groups of algae from inland and marine ecosystems. The discovery of chloroviruses over 40 years ago started a new era in virology, paving the way for fundamental discoveries into the diversity and evolution of

Mycodnaviridae is a clade of giant viruses that persistently infect zoosporic fungi.

Giant viruses of the phylum Nucleocytoviricota have emerged as particularly notable due to their increasingly recognized impacts on eukaryotic genome evolution. Their origins are hypothesized to predate or coincide with the diversification of eukaryotes, and they have been detected in hosts that span the eukaryotic tree of life. But surprisingly, such viruses have not been definitively found in Kingdom Fungi, though earlier genomic and metagenomic work suggests putative associations. Here we report both "viral fossils" and active infection by giant viruses in fungi, particularly in the zoospor

Giant viruses encode vitamin K-based redox modules for lipid modification.

Viruses with large DNA genomes often carry auxiliary metabolic genes that reprogram host physiology, yet their contributions to host redox and membrane homeostasis remain poorly understood. Here, we report the finding and functional reconstitution of viral homologs of vitamin K epoxide reductase (VKOR) encoded by giant viruses. Using phylogenetic and genomic context analysis, we find that viral VKOR genes are frequently located adjacent to γ-carboxylase-like epoxidase and fatty acid desaturase domains, consistent with a putative modular redox pathway for membrane lipid modification. Giant viruses specific to deep oceans show persistent presence and activity.

Giant viruses (GVs) of the phyla Nucleocytoviricota and Mirusviricota are large double-stranded DNA viruses that infect diverse eukaryotic hosts and impact biogeochemical cycles. Their diversity and ecological roles have been well studied in the photic layer of the ocean, but less is known about their activity, population dynamics, and adaptive strategies in the aphotic layers. Here, we conducted eight seasonal time-series samplings of the surface and mesopelagic layers at a coastal site in Muroto, Japan, and integrated 18S metabarcoding, metagenomic, and metatranscriptomic data to investigate

Widespread genomic islands are hotspots of genome variations and mosaicism in giant viruses.

Giant viruses in the phylum Nucleocytoviricota possess exceptionally large and mosaic genomes, yet the mechanisms underlying their remarkable plasticity remain poorly understood. Genomic islands are dynamic genomic regions that are major drivers of diversification and adaptation in bacteria. However, their contribution to giant virus evolution remains largely unexplored. Here, we characterize the genomic island landscape of giant viruses using 369 high-quality genomes spanning cultured isolates and long-read metagenome-assembled genomes. We identify 307 genomic islands across >50% of the genom

Why did some viruses evolve to be giants while others did not?

Viruses are ubiquitous mobile genetic elements that are obligate symbionts of cellular life forms and replicate exclusively within host cells. The current taxonomy of viruses includes 10 realms (the top rank taxon), 8 of which have small genomes in the range of one to about 60 kilobases and commensurately small virions. However, the two realms of viruses with double-stranded DNA genomes, Varidnaviria and Duplodnaviria, include several groups of viruses known as giant viruses, with genomes reaching nearly 5 megabase pairs, larger than the genomes of the majority of bacteria and archaea, and lar

Giant endogenous viral elements in the genome of the model protist Euglena gracilis reveal past interactions with giant viruses.

Genomes of giant viruses (phylum Nucleocytoviricota) have increasingly been found integrated into the genomes of diverse eukaryotes. Here, we report eight giant endogenous viral elements (GEVEs) in the genome of the microalgae Euglena gracilis. The GEVEs in E. gracilis bear signatures of genomic erosion, including invasion of transposable elements and duplications, suggesting that they are incapable of reactivation and virion production. Most of the GEVEs exhibit high average amino acid identity and cluster near each other in phylogenies of viral marker genes, suggesting that they are derived

Genome-wide Characterization of Non-shared Sequences among Amphora-shaped Giant Viruses.

Giant viruses are distinguished not only by their large particle size, but also by their extensive genomes, often reaching megabase levels. Many sequences within these genomes are considered to have been introduced by hosts, surrounding organisms, or other viruses. Since the natural hosts of many giant viruses remain unidentified, analyzing sequences potentially derived from other organisms may aid in clarifying their hosts. In the present study, we identified eukaryote-homologous sequences by isolating those not shared among viruses, an aspect previously overlooked. Our primary focus was on p

Convergent evolution of viral-like Borg archaeal extrachromosomal elements and giant eukaryotic viruses.

Borgs are huge extrachromosomal elements of anaerobic methane-oxidizing archaea. They exist in exceedingly complex microbiomes, lack cultivated hosts and have few protein functional annotations, precluding their classification as plasmids, viruses or other. Here, we use in silico structure prediction methods to investigate potential roles for ~10,000 Borg proteins. Prioritizing analysis of multicopy genes that could signal importance for Borg lifestyles, we uncover highly represented de-ubiquitination-like Zn-metalloproteases that may counter host targeting of Borg proteins for proteolysis. Lateral Gene Transfer Between Protozoa-Related Giant Viruses of Family Mimiviridae and Chlamydiae.

Obligate intracellular chlamydiae diverged into pathogenic and environmental chlamydiae 0.7-1.4 billion years ago. While pathogenic chlamydiae have adapted to a wide range of vertebrates, environmental chlamydiae inhabit unicellular amoebae, the free-living Acanthamoeba. However, how and why this divergence occurred remains unclear. Meanwhile, giant viruses consisting of protozoa-related and protozoa-unrelated viruses have been discovered, with the former group being suggested to have more influenced environmental chlamydiae during their evolution while cohabiting host amoebae. Against this ba

Isolation of a Cohort of Giant Viruses From Above the Arctic Circle in Northern Norway.

Viruses are the most abundant biological entities on Earth. Metagenomic data indicates a higher viral abundance of viruses of unicellular eukaryotes in the polar regions, information still not matched by broad isolation efforts using samples collected in these regions. Here we describe a prospection effort using diverse samples collected above the Arctic circle, including freshwater and marine samples from urban areas, deep-sea hydrothermal vents and sea ice samples from the Nansen Basin. We isolated 10 giant viruses capable of infecting Acanthamoeba spp., five representing the Marseillevirida

Virome of Giant Panda-Infesting Ticks Reveals Novel Bunyaviruses and Other Viruses That Are Genetically Close to Those from Giant Pandas.

Tick infestations have been reported as one of the factors threatening the health of giant pandas, but studies of viral pathogens carried by ticks feeding on the blood of giant pandas are limited. To assess whether blood-sucking ticks of giant pandas can carry viral pathogens and if so, whether the viruses in ticks are associated with those previously detected in giant panda hosts, we determined the viromes of ticks detached from giant pandas in a field stocking area in Sichuan Province, southwest China. Using viral metagenomics we identified 32 viral species in ticks, half of which (including

Vicennial metagenomic time series unveils evolutionary dynamics of giant viruses in a freshwater ecosystem.

Giant viruses play crucial ecological roles in aquatic ecosystems, yet their evolutionary dynamics in response to environmental changes, particularly in freshwater environments, are not well understood. We analyzed a 20-year time series (2000-2019) of 471 co-assembled metagenomes from Lake Mendota (USA) to reconstruct 1512 giant virus metagenome-assembled genomes, providing insights into viral genome evolution. Viruses in the order Imitervirales dominate the virome, remaining consistent across seasons and years. Our findings reveal gene duplication (23% of genes) and horizontal gene transfer (

Rise of the viral giants: common themes underlying genome gigantism in eukaryotic viruses and bacteriophages.

Recent research has shown that the biosphere harbors an immense diversity of large and complex DNA viruses that infect a wide range of hosts. This is best exemplified by giant viruses of eukaryotes (phylum Nucleocytoviricota) and large phages, also referred to as jumbo phages, that infect bacteria (class Caudoviricetes). Both groups independently evolved large genomes and complex infection strategies, and recent research reveals striking convergences between these viral groups despite their distinct evolutionary origins. Virus factories and phage nuclei separate transcription from translation,

The proteomics of the giant cedratvirus particles reveals unique and shared features with pitho-like viruses.

UNLABELLED: Cedratvirus is a giant virus belonging to the order Pimascovirales, a group that includes other viruses such as pithoviruses and orpheoviruses. Cedratviruses infect Acanthamoeba castellanii and have a genome of ~600 kb, encoding ~800 predicted proteins. In this study, we performed, for the first time to our knowledge, a proteomic analysis of purified cedratvirus particles, identifying 266 proteins associated with the virus. These proteins were involved in a variety of cellular processes, including signal transduction regulation, transcription, RNA processing, DNA replication, recom
