Methods in molecular biology (Clifton, N.J.)2007eng
Statistical models provide a framework in which to describe the biological process giving rise to the data of interest. The construction of this model requires balancing adequate representation of the process with simplicity. Experiments involving multiple (correlated) observations per subject do not satisfy the assumption of independence required for most methods described in previous chapters. In some experiments, the amount of random variation differs between experimental groups. In other experiments, there are multiple sources of variability, such as both between-subject variation and tech

In computational modelling of sensory-motor control, the dynamics of muscle contraction is an important determinant of movement timing and joint stiffness. This is particularly so in animals with many slow muscles, as is the case in insects-many of which are important models for sensory-motor control. A muscle model is generally used to transform motoneuronal input into muscle force. Although standard models exist for vertebrate muscle innervated by many motoneurons, there is no agreement on a parametric model for single motoneuron stimulation of invertebrate muscle. Although several different

This paper discusses statistical methods for the classification of observations into one of two or more groups based on longitudinal observations. Measurements on subjects in longitudinal medical studies are often collected at different times and on a different number of occasions. Classical multivariate methods for linear discriminant analysis are difficult to apply to repeated measurements due to the highly unbalanced structure observed in these data. Linear models for the analysis of longitudinal data proposed by Laird and Ware and non-linear models proposed by Lindstrom and Bates can be us

We propose a new class of semiparametric generalized linear models. As with existing models, these models are specified via a linear predictor and a link function for the mean of response Y as a function of predictors X. Here, however, the "baseline" distribution of Y at a given reference mean mu(0) is left unspecified and is estimated from the data. The response distribution when the mean differs from mu(0) is then generated via exponential tilting of the baseline distribution, yielding a response model that is a natural exponential family, with corresponding canonical link and variance funct

We propose a multivariate linear mixed (MLMM) for the analysis of multiple outcomes, which generalizes the latent variable model of Sammel and Ryan. The proposed model assumes a flexible correlation structure among the multiple outcomes, and allows a global test of the impact of exposure across outcomes. In contrast to the Sammel-Ryan model, the MLMM separates the mean and correlation parameters so that the mean estimation will remain reasonably robust even if the correlation is misspecified. The model is applied to birth defects data, where continuous data on the size of infants who were expo

This paper considers the problem of extending the classical moving average models to time series with conditional distributions given by generalized linear models. These models have the advantage of easy construction and estimation. Statistical modelling techniques are also proposed. Some simulation results and an illustrative example are reported to illustrate the methodology. The models will have potential applications in longitudinal data analysis.

Risk models derived from environmental data have been widely shown to be effective in delineating geographical areas of risk because they are intuitively easy to understand. We present a new method based on distances, which allows the modelling of continuous and non-continuous random variables through distance-based spatial generalised linear mixed models. The parameters are estimated using Markov chain Monte Carlo maximum likelihood, which is a feasible and a useful technique. The proposed method depends on a detrending step built from continuous or categorical explanatory variables, or a mix

Maps of disease burden are a core tool needed for the control and elimination of malaria. Reliable routine surveillance data of malaria incidence, typically aggregated to administrative units, is becoming more widely available. Disaggregation regression is an important model framework for estimating high resolution risk maps from aggregated data. However, the aggregation of incidence over large, heterogeneous areas means that these data are underpowered for estimating complex, non-linear models. In contrast, prevalence point-surveys are directly linked to local environmental conditions but are

Despite a great deal of work characterizing the statistical properties of radio frequency backscattered ultrasound signals, less is known about the statistical properties of demodulated intensity signals. Analysis of intensity is made more difficult by a strong nonlinearity that arises in the process of demodulation. This limits our ability to characterize the spatial resolution and noise properties of B-mode ultrasound images. In this paper, we generalize earlier results on two-point intensity covariance using a multivariate systems approach. We derive the mean and autocovariance function of

Current scanning access methods for text generation in AAC devices are limited to relatively few options, most notably row/column variations within a matrix. We present Huffman scanning, a new method for applying statistical language models to binary-switch, static-grid typing AAC interfaces, and compare it to other scanning options under a variety of conditions. We present results for 16 adults without disabilities and one 36-year-old man with locked-in syndrome who presents with complex communication needs and uses AAC scanning devices for writing. Huffman scanning with a statistical languag

Constraints arise naturally in many scientific experiments/studies such as in, epidemiology, biology, toxicology, etc. and often researchers ignore such information when analyzing their data and use standard methods such as the analysis of variance (ANOVA). Such methods may not only result in a loss of power and efficiency in costs of experimentation but also may result poor interpretation of the data. In this paper we discuss constrained statistical inference in the context of linear mixed effects models that arise naturally in many applications, such as in repeated measurements designs, fami

Inference regarding the inclusion or exclusion of random effects in linear mixed models is challenging because the variance components are located on the boundary of their parameter space under the usual null hypothesis. As a result, the asymptotic null distribution of the Wald, score, and likelihood ratio tests will not have the typical χ(2) distribution. Although it has been proved that the correct asymptotic distribution is a mixture of χ(2) distributions, the appropriate mixture distribution is rather cumbersome and nonintuitive when the null and alternative hypotheses differ by more than

Although generalized linear models are reasonably well known, they are not as widely used in medical statistics as might be appropriate, with the exception of logistic, log-linear, and some survival models. At the same time, the generalized linear modelling methodology is decidedly outdated in that more powerful methods, involving wider classes of distributions, non-linear regression, censoring and dependence among responses, are required. Limitations of the generalized linear modelling approach include the need for the iterated weighted least squares (IWLS) procedure for estimation and devian

The mean hue of flickering waveforms comprising only the first two harmonics depends on their temporal alignment. We evaluate explanatory models of this hue-shift effect using previous data obtained using L- and M-cone-isolating stimuli together with chromatic sensitivity and hue discrimination data. The key questions concerned what type of nonlinearity produced the hue shifts, and where the nonlinearities lay with respect to the early band-pass and late low-pass temporal filters in the chromatic pathways. We developed two plausible models: (a) a slew-rate limited nonlinearity that follows bot

We hypothesized that generalized linear mixed models (GLMMs), which estimate the additive genetic variance underlying phenotype variability, would facilitate rapid characterization of clinical phenotypes from an electronic health record. We evaluated 1,288 phenotypes in 29,349 subjects of European ancestry with single-nucleotide polymorphism (SNP) genotyping on the Illumina Exome Beadchip. We show that genetic liability estimates are primarily driven by SNPs identified by prior genome-wide association studies and SNPs within the human leukocyte antigen (HLA) region. We identify 44 (false disco

MOTIVATION: Gene-set enrichment analysis (GSEA) can be greatly enhanced by linear model (regression) diagnostic techniques. Diagnostics can be used to identify outlying or influential samples, and also to evaluate model fit and explore model expansion.
RESULTS: We demonstrate this methodology on an adult acute lymphoblastic leukemia (ALL) dataset, using GSEA based on chromosome-band mapping of genes. Individual residuals, grouped or aggregated by chromosomal loci, indicate problematic samples and potential data-entry errors, and help identify hyperdiploidy as a factor playing a key role in ex

A method is described for estimating prevalence by group testing using generalized linear models. This provides a simple way of analysing such data using widely available software. Existing methodology to correct for overdispersion using quasi-likelihoods is applied to the group testing model. The methods are illustrated by an estimation of salmonella contamination in eggs, and of yellow fever virus infection in a mosquito population.

Conventional risk identification methods often fail to capture the complex, non-linear patterns of social risks, reducing the effectiveness of operationalizing Social Determinants of Health within Medicaid Managed Care Organizations. The utility of machine learning models is investigated in this paper to overcome the performance limitations of the current expert heuristic scoring systems in practice. We develop a suite of linear and non-linear machine learning models based on a real-world Medicaid dataset containing six SDOH domains to predict individuals at risk of unmet social needs. Results

OBJECTIVE: This work proposes a dynamic state-space statistical model of heartbeat dynamics whose optimal state estimate can be solved efficiently with convex optimization and used to assess autonomic and cardiovascular health.
METHODS: This state-space model combines a Gauss-Markov process prior with gamma emissions using a log-link function. Parameters are estimated using a static version of the model, and alternating direction method of multipliers is used to efficiently find the optimal maximum a priori latent state estimate. Model selection is performed by finding the tradeoff between mo

In medicine, multiple continuous outcomes are often repeatedly measured on each subject over time to assess disease severity. Usually, it is of interest to investigate the association between those outcomes, which may be measured at different time points, resulting in unbalanced data. The multivariate linear mixed-effects model (MLMM) is a popular framework for this analysis. It considers the unbalanced nature of the data and accounts for the association of the outcomes via the random effects, often assuming a multivariate normal distribution. However, measuring and understanding the degree of
