Ecological genomics of marine Roseobacters.

Bacterioplankton of the marine Roseobacter clade have genomes that reflect a dynamic environment and diverse interactions with marine plankton. Comparative genome sequence analysis of three cultured representatives suggests that cellular requirements for nitrogen are largely provided by regenerated ammonium and organic compounds (polyamines, allophanate, and urea), while typical sources of carbon include amino acids, glyoxylate, and aromatic metabolites. An unexpectedly large number of genes are predicted to encode proteins involved in the production, degradation, and efflux of toxins and meta

Regulation of DMSP organosulfur cycling in ubiquitous Roseobacter marine bacteria.

Dimethylsulfoniopropionate (DMSP) catabolism by marine Roseobacters is important for global biogeochemical cycling and the climate. Many Roseobacters contain competing DMSP demethylation and cleavage pathways, but only cleavage produces the climate-cooling gas dimethylsulfide. Here, we identify the "switch" regulator in Roseobacters, DmdR, which transcriptionally represses demethylation (dmdA, encoding DMSP demethylase), cleavage (acuI, encoding acryloyl-CoA reductase) and oxidative stress protection (dmdEF, dinB) genes under low intracellular DMSP levels. Increased DMSP levels lead to DMSP cl

Developing an E. coli heterologous expression system for characterizing a marine debrominase from Roseobacter sp.

Reductive dehalogenases (RDases) are a family of enzymes that employ a cobamide cofactor and two iron-sulfur clusters to selectively cleave carbon-halogen bonds. The identification of yet-uncharacterized RDases is crucial for advancing our understanding of dehalogenation processes in both natural and engineered environments, particularly for bioremediation. In this study, we developed a heterologous expression system in Escherichia coli DH5α to produce a chloroform-reducing RDase (TmrA) from Dehalobacter sp. UNSWDHB, using a pTrcHisA vector without requiring an additional vector for vitamin B1

Novel roseophages provide insights into a genetically and ecologically diverse phage family.

Roseobacters are prevalent in marine environments and play a crucial role in global carbon and sulphur cycles. Although many roseophages that infect roseobacters have been characterized, those infecting members of the ecologically dominant pelagic Roseobacter cluster (PRC) remain largely unexplored due to the challenges of culturing these organisms. In this study, we isolated 7 phylogenetically related roseophages from 3 PRC lineages and retrieved 279 uncultured viral genomes (UViGs) related to these roseophages from marine environmental viral databases. Comparative genomic and phylogenetic an

Biofilm formation and antibiotic production in Ruegeria mobilis are influenced by intracellular concentrations of cyclic dimeric guanosinmonophosphate.

In many species of the marine Roseobacter clade, periods of attached life, in association with phytoplankton or particles, are interspersed with planktonic phases. The purpose of this study was to determine whether shifts between motile and sessile life in the globally abundant Roseobacter clade species Ruegeria mobilis are associated with intracellular concentrations of the signal compound cyclic dimeric guanosinmonophosphate (c-di-GMP), which in bacteria regulates transitions between motile and sessile life stages. Genes for diguanylate cyclases and phosphodiesterases, which are involved in

Algal-Bacterial Interaction-Driven Secondary Metabolites From Phaeobacter inhibens and Their Anti-Allergic Effects on Th2 Cell Immune Response.

The Roseobacter clade, a versatile Rhodobacteraceae lineage, comprises up to 20% of marine bacteria and drives key biogeochemical cycles. Phaeobacter inhibens, a representative model species, is associated with the alga Emiliania huxleyi, exhibiting a dual lifestyle that alternates between promoting symbiotic growth and displaying pathogenicity during algal senescence. In this study, we investigated the metabolic responses of P. inhibens cultured with sinapic acid, an algal-derived lignin catabolite known to modulate algal-bacterial interactions. Detailed LC-MS/UV-guided analysis of the sinapi

Genomic reconstructions and potential metabolic strategies of generalist and specialist heterotrophic bacteria associated with an estuary Synechococcus culture.

Interactions between photoautotrophs and heterotrophs are central to marine microbial ecosystems. Synechococcus are dominant marine phototrophs, and they are frequently associated with heterotrophic bacteria. These co-cultures provide a useful research system to investigate photoautotroph-heterotroph interactions in marine systems. Bacteria within the Roseobacter clade and Flavobacteria are two of the main bacterial lineages that exhibit intimate associations with Synechococcus populations. We conducted metagenomic analyses of a Synechococcus culture, followed by genomic binning of metagenomic

Genome characteristics of a generalist marine bacterial lineage.

Members of the marine Roseobacter lineage have been characterized as ecological generalists, suggesting that there will be challenges in assigning well-delineated ecological roles and biogeochemical functions to the taxon. To address this issue, genome sequences of 32 Roseobacter isolates were analyzed for patterns in genome characteristics, gene inventory, and individual gene/pathway distribution using three predictive frameworks: phylogenetic relatedness, lifestyle strategy and environmental origin of the isolate. For the first framework, a phylogeny containing five deeply branching clades w

A new family of globally distributed lytic roseophages with unusual deoxythymidine to deoxyuridine substitution.

Marine bacterial viruses (bacteriophages) are abundant biological entities that are vital for shaping microbial diversity, impacting marine ecosystem function, and driving host evolution.1-3 The marine roseobacter clade (MRC) is a ubiquitous group of heterotrophic bacteria4,5 that are important in the elemental cycling of various nitrogen, sulfur, carbon, and phosphorus compounds.6-10 Bacteriophages infecting MRC (roseophages) have thus attracted much attention and more than 30 roseophages have been isolated,11-13 the majority of which belong to the N4-like group (Podoviridae family) or the Ch

Charting a Sustainable Course: Phaeobacter Inoculation as a Probiotic-Based Strategy for Common Octopus Aquaculture During Early Life Stages.

The aquaculture of Octopus vulgaris faces high larval mortality, mainly due to nutritional limitations and susceptibility to pathogens, particularly Vibrio spp. As vaccination is not feasible in cephalopods, host-associated probiotics represent a promising and sustainable alternative to improve survival and reduce infections. This study evaluated bacteria from the Roseobacter clade as probiotic candidates during octopus embryonic and paralarval stages. Characterization of egg-associated microbiota revealed the absence of cultivable bacteria within eggs and a significantly lower bacterial load

Oxygen control of nitrogen oxide respiration, focusing on α-proteobacteria.

Denitrification is generally considered to occur under micro-oxic or anoxic conditions. With this in mind, the physiological function and regulation of several steps in the denitrification of model α-proteobacteria are compared in the present review. Expression of the periplasmic nitrate reductase is quite variable, with this enzyme being maximally expressed under oxic conditions in some bacteria, but under micro-oxic conditions in others. Expression of nitrite and NO reductases in most denitrifiers is more tightly controlled, with expression only occurring under micro-oxic conditions. A possi

Novel regulatory mechanism of choline-O-sulfate and choline catabolism by two BetIs in Alphaproteobacteria.

Choline-O-sulfate (COS) and choline are ubiquitous in the environment, and diverse bacteria catabolize them into glycine betaine for osmoprotection or as a carbon and/or nitrogen source. The characterized bet genes involved in COS and choline catabolism are usually clustered in the genome with one regulatory gene, betI. Here, we report a novel regulatory mechanism of COS and choline catabolism by two BetIs in the model marine Roseobacter group bacterium Ruegeria pomeroyi DSS-3. The insertion of two unrelated genes divided the R. pomeroyi DSS-3 bet cluster into two parts, with each part having

Phylogenetic analysis, metabolic profiling, and environmental adaptation of strain LCG007: a novel Rhodobacteraceae isolated from the East China Sea intertidal zone.

Strain LCG007, isolated from Lu Chao Harbor's intertidal water, phylogenetically represents a novel genus within the family Rhodobacteraceae. Metabolically, it possesses a wide array of amino acid metabolic genes that enable it to thrive on both amino acids or peptides. Also, it could hydrolyze peptides containing D-amino acids, highlighting its potential role in the cycling of refractory organic matter. Moreover, strain LCG007 could utilize various carbohydrates, including mannopine and D-apiose-compounds primarily derived from terrestrial plants-demonstrating its capacity to degrade terrestr

Phosphate-limited ocean regions select for bacterial populations enriched in the carbon-phosphorus lyase pathway for phosphonate degradation.

In tropical and subtropical oceanic surface waters phosphate scarcity can limit microbial productivity. However, these environments also have bioavailable forms of phosphorus incorporated into dissolved organic matter (DOM) that microbes with the necessary transport and hydrolysis metabolic pathways can access to supplement their phosphorus requirements. In this study we evaluated how the environment shapes the abundance and taxonomic distribution of the bacterial carbon-phosphorus (C-P) lyase pathway, an enzyme complex evolved to extract phosphate from phosphonates. Phosphonates are organopho

Chromium(iii) oxidation by biogenic manganese oxides with varying structural ripening.

Manganese (Mn) oxides, which are generally considered biogenic in origin within natural systems, are the only oxidants of Cr(iii) under typical environmental conditions. Yet the influence of Mn biooxide mineral structural evolution on Cr(iii) oxidation under varying geochemical conditions is unknown. In this study we examined the role of light, organic carbon, pH, and the structure of biogenic Mn oxides on Cr(iii) oxidation. Aging of Mn oxides produced by a marine bacterium within the widespread Roseobacter clade resulted in structural ripening from a colloidal hexagonal to a particulate tricl

Iron Sequestration by Galloyl-Silane Nano Coatings Inhibits Biofilm Formation of Sulfitobacter sp.

Microbially-induced corrosion is the acceleration of corrosion induced by bacterial biofilms. The bacteria in the biofilms oxidize metals on the surface, especially evident with iron, to drive metabolic activity and reduce inorganic species such as nitrates and sulfates. Coatings that prevent the formation of these corrosion-inducing biofilms significantly increase the service life of submerged materials and significantly decrease maintenance costs. One species in particular, a member of the Roseobacter clade, Sulfitobacter sp., has demonstrated iron-dependent biofilm formation in marine envir

Bacterial volatile organic compound specialists in the phycosphere.

Labile dissolved organic carbon in the surface oceans accounts for about one-fourth of carbon produced through photosynthesis and turns over on average every 3 days, fueling one of the largest engines of microbial heterotrophic production on the planet. Volatile organic compounds are poorly constrained components of dissolved organic carbon. Here, we detected 72 m/z signals, corresponding to unique volatile organic compounds, including petroleum hydrocarbons, totaling ~18.5 nM in the culture medium of a model diatom. In five cocultures with bacteria adapted to grow with this diatom, 1-59 m/z s

Not All Children Are the Same: Differences in the Microbiome Assembly During Early Development of Seaweeds.

Microbial symbionts play key roles in macroalgal development, yet the processes structuring early-life microbiomes remain poorly understood. Using laboratory outgrowth experiments and 16S rRNA gene amplicon sequencing we compared microbiome acquisition and assembly during the early development of three distinct macroalgae: Ulva australis (Chlorophyta), Hormosira banksii (Phaeophyceae) and Delisea pulchra (Rhodophyta). All species established distinct bacterial communities within the first week of outgrowth, with significant shifts in community composition and structure associated with major de
