Spatial transcriptomics technologies such as Xenium, MERFISH, and Visium HD enable high-resolution profiling of gene expression while preserving tissue architecture. However, most computational methods for spatial analysis do not explicitly model local tissue context, such as boundaries, neighborhoods, or gradients. Here, we present SpNeigh (https://github.com/jinming-cheng/SpNeigh/), an R package for spatial neighborhood analysis and spatially aware differential expression modeling. SpNeigh includes tools for boundary detection, spatial neighborhood extraction, distance-based weighting, and g

The aim of this study is to provide a comprehensive overview of spatial multiomics analysis, including its definition, processes, applications, significance and relevant research in psychiatric disorders. To achieve this, a literature search was conducted, focusing on three major spatial omics techniques and their application to three common psychiatric disorders: Alzheimer's disease (AD), schizophrenia, and autism spectrum disorders. Spatial genomics analysis has revealed specific genes associated with neuropsychiatric disorders in certain brain regions. Spatial transcriptomics analysis has i

OBJECTIVE: Although the rate of stillbirth has decreased globally, it remains unacceptably high in developing countries. Today, only 10 countries share the burden of more than 65% of the global rate of stillbirth and these include Ethiopia. Ethiopia ranks seventh in terms of high rate of stillbirths. Exploring the spatial distribution of stillbirth is critical to developing successful interventions and monitoring public health programmes. However, there is no study on the spatial distribution and the associated factors of stillbirth in Ethiopia. Therefore, this study aimed to explore the spati

Since its re-emergence in 1993, the spatial patterns of malaria outbreaks in South Korea have drastically changed. It is well known that complicated interactions between humans, nature, and socio-economic factors lead to a spatial dependency of vivax malaria occurrences. This study investigates the spatial factors determining malaria occurrences in order to understand and control malaria risks in Korea. A multilevel model is applied to simultaneously analyze the variables in different spatial scales, and eigenvector spatial filtering is used to explain the spatial autocorrelation in the malari

Stanford type A aortic dissection (AAD) is a life-threatening cardiovascular disease characterized by tearing in the aortic wall. Using spatial transcriptomics and multiplex immunofluorescence, we comprehensively analyzed ascending aortas from eight AAD patients across different severities and segments. We demonstrate that SPP1-driven inflammatory signaling intensifies with AAD severity, identifying a nine-gene, layer-anchored severity scale: MYL6/CALD1/MYH9 (mild); CCL2/CP/COL4A1 (moderate); and TMSB4X/ATP5F1E/PKM (severe). Importantly, the collagen-remodeling triad COL1A1/COL3A1/MMP2 is conc

Planning is a fundamental function of both spatial navigation and visuo-spatial tasks, supported by overlapping and distinct neural substrates that remain partially unclear. We conducted an Activation Likelihood Estimation (ALE) meta-analysis on fMRI studies examining active, goal-directed navigation and visuo-spatial planning tasks (i.e., the Tower of London paradigm). Conjunction and contrast analyses revealed a shared network encompassing bilateral frontal regions, including the superior frontal gyrus (SFG), middle frontal gyrus (MFG), anterior insula (INS), and clusters in the left supplem

Advances in multiplex imaging and spatial omics have revolutionised spatial data generation in biology, revealing complex tissue organisation across multiple scales. However, methods for analysing these data have lagged behind, with fragmented, study-specific pipelines and limited guidance for tool selection. To address this, we introduce MuSpAn, a Multiscale Spatial Analysis package offering intuitive, flexible access to a wide range of mathematical tools - including spatial statistics, topological data analysis, geometry, and networks - within a unified framework. MuSpAn supports efficient d

OBJECTIVE: Using the unit-level data of women aged 15-49 years from National Family Health Survey-IV (2015-2016), the article maps the prevalence of hysterectomy across districts in India and examines its determinants.
METHODS: Descriptive statistics, multivariate techniques, Moran's Index and Local indicators of Spatial Association were used to understand the objectives. The data were analysed in STATA 14.2, Geo-Da and Arc-GIS.
RESULTS: In India, the prevalence of hysterectomy operation was 3.2%, the highest in Andhra Pradesh (8.9%) and the lowest in Assam (0.9%). Rural India had higher a p

PURPOSE: Previous research has suggested gastroschisis, a congenital malformation, may be linked to environmental or infectious factors and cases can occur in clusters. The objective of this study was to identify geographic areas of elevated gastroschisis risk.
METHODS: Cases of gastroschisis were identified from birth defect registries in Massachusetts and Texas. Random samples of live births were selected as controls. Generalized additive models were used to create a continuous map surface of odds ratios (ORs) by smoothing over latitude and longitude. Maternal age, race/ethnicity, education

After a brief outline of the structure and electrophysiology of the normal visual pathways, the responses, as revealed by psychophysical studies, of the visual system to spatially and temporally varying stimuli are reviewed. An appropriate network model, involving two sequentially organized classes of visual channel, is presented. Examples are given in which the psychophysical methods developed to analyse the normal visual pathways are applied to cases in which these pathways are defective (amblyopia, albinism, hemianopia, parietal cortical lesion, inhibitory central colour vision defect). The

The simplest way to study the spatial pattern of a disease is the geographical representation of its cases (or some indicators of them) over a map. Maps based on raw data are generally "wrong" since they do not take into consideration for sampling errors. Indeed, the observed differences between areas (or points in the map) are not directly interpretable, as they derive from the composition of true, structural differences and of the noise deriving from the sampling process. This problem is well known in human epidemiology, and several solutions have been proposed to filter the signal from the

CONTEXT: Spatial transcriptomic (ST) analysis of tumors provides a novel approach to studying gene expression along with the localization of tumor cells in their environment to uncover spatial interactions.
DESIGN: We present ST analysis of corticotroph pituitary neuroendocrine tumors (PitNETs) from formalin-fixed, paraffin-embedded tissues. ST data were compared to immunohistochemistry results. Gene expression profiles were reviewed for cluster annotations, and differentially expressed genes were used for pathway analysis.
RESULTS: Seven tumors were used for ST analysis. In situ annotation

A major obstacle in the spatial analysis of infectious disease surveillance data is the problem of under-reporting. This article investigates the possibility of inferring reporting rates through joint statistical modelling of several infectious diseases with different aetiologies. Once variation in under-reporting can be estimated, geographic risk patterns for infections associated with specific food vehicles may be discerned. We adopt the shared component model, proposed by Knorr-Held and Best for two chronic diseases and further extended by (Held L, Natario I, Fenton S, Rue H, Becker N. Towa

Spatial transcriptomics (ST) technologies offer rich spatial context for gene expression, with varying spatial resolutions and gene coverages. However, aligning and comparing multiple ST slices, whether derived from the same or different platforms, remains challenging due to nonlinear distortions and limited spatial overlap caused by tissue processing. We present CODA, an integrative framework for Cross-sample alignment and spatially Differential gene Analysis. CODA first learns a shared low-dimensional latent feature space across samples. Within the latent space, CODA performs global affine a

Spatial transcriptomics (ST) enables genome-wide gene expression profiling while retaining spatial context within tissue sections. Since the foundational work by Ståhl et al. in 2016, the field has expanded rapidly, with diverse platforms now spanning sequencing-based (e.g., Visium, Visium HD, Slide-seq, Stereo-seq, and Seq-Scope) and imaging-based (e.g., MERFISH, Xenium, and CosMx SMI) approaches. The breadth of platforms, data structures, and computational tools, however, can be daunting for newcomers. Here, we present ten quick tips spanning the entire ST research workflow: whether ST suits

We investigate spatial confounding in the presence of multivariate disease dependence. Although multiple methods have been proposed for adjusting statistical models to mitigate spatial confounding in estimating regression coefficients, the results on interactions between spatial confounding and multivariate dependence are very limited. We contribute to this domain by investigating spatial confounding from the "analysis" and "data generation" perspectives in a Bayesian coregionalized areal regression model. We derive novel results that show that under spatial confounding, posterior variance inf
