Alternative Splicing of Transcription Factors Genes in Muscle Physiology and Pathology.

Skeletal muscle formation is a multi-step process that is governed by complex networks of transcription factors. The regulation of their functions is in turn multifaceted, including several mechanisms, among them alternative splicing (AS) plays a primary role. On the other hand, altered AS has a role in the pathogenesis of numerous muscular pathologies. Despite these premises, the causal role played by the altered splicing pattern of transcripts encoding myogenic transcription factors in neuromuscular diseases has been neglected so far. In this review, we systematically investigate what has be

Alternative splicing of SMPD1 coding for acid sphingomyelinase in major depression.

BACKGROUND: Major depressive disorder (MDD) is a psychiatric disorder characterized by key symptoms that include depressed mood and a loss of interest and pleasure. A recently developed pathogenic model of MDD involves disturbed neurogenesis in the hippocampus, where the acid sphingomyelinase (ASM)/ceramide system plays an important role and is proposed as a molecular target for antidepressant action. Because alternative splicing of SMPD1 mRNA, coding for ASM, is relevant for the regulation of ASM enzymatic activity, we investigated the frequency of alternatively spliced ASM isoforms in periph

Structural determinants for alternative splicing regulation of the MAPT pre-mRNA.

Alternative splicing at the MAPT gene exon 10 yields similar levels of the 3R and 4R tau protein isoforms. (1) The presence of mutations, particularly in exon 10 and intron 10-11, changes the quantity of tau isoforms. Domination each of the isoform yields tau protein aggregation and frontotemporal dementia and Parkinsonism linked to chromosome 17 (FTDP-17). Here, we report for the first time the secondary structure of the 194/195 nucleotide region for the wild type (WT) and 10 mutants of the MAPT gene pre-mRNA determined using both chemical and microarray mapping. Thermodynamic analyses indica

MUTYH gene expression and alternative splicing in controls and polyposis patients.

Mutational loss of the human DNA repair gene MUTYH in the germline predisposes for colorectal polyposis and cancer, a recessively heritable disease called MUTYH-associated polyposis. The MUTYH gene shows heavy alternative splicing, but the transcripts relevant for biological function and cancer prevention have not been determined. This knowledge is required to assess the consequences that germline variants of unknown functional significance may have. We therefore quantified expression and investigated patterns of alternative splicing in control individuals, tissue samples, and carriers of two

CAG repeats mimic CUG repeats in the misregulation of alternative splicing.

Mutant transcripts containing expanded CUG repeats in the untranslated region are a pathogenic factor in myotonic dystrophy type 1 (DM1). The mutant RNA sequesters the muscleblind-like 1 (MBNL1) splicing factor and causes misregulation of the alternative splicing of multiple genes that are linked to clinical symptoms of the disease. In this study, we show that either long untranslated CAG repeat RNA or short synthetic CAG repeats induce splicing aberrations typical of DM1. Alternative splicing defects are also caused by translated CAG repeats in normal cells transfected with a mutant ATXN3 gen

The mouse SCA2 gene: cDNA sequence, alternative splicing and protein expression.

Spinocerebellar ataxia type 2 (SCA2) is caused by expansion of a CAG trinucleotide repeat located in the coding region of the human SCA2 gene. Sequence analysis revealed that SCA2 is a novel gene of unknown function. In order to provide insights into the molecular mechanisms of pathogenesis of SCA2 and to identify conserved domains, we isolated and characterized the mouse homolog of the SCA2 gene. Sequence and amino acid analysis revealed 89% identity at the nucleotide and 91% identity at the amino acid level. However, there was no extended polyglutamine tract in the mouse SCA2 cDNA, suggestin

Alternative splicing fine-tunes modular protein interfaces to control protein localization.

Alternative splicing provides a pervasive means to expand proteome complexity, yet how it reorganizes protein interactions and cellular localization remains unclear. Here, we show that tissue-regulated longer exons preferably reshape local interaction patterns, whereas microexons fine-tune key interfaces linking distinct cellular processes. Integration of subcellular localization data further indicates that such rewiring can redistribute proteins within cells. By using a high-content imaging approach to systematically evaluate the influence of individual exons on protein localization, we show

TCASIA: an integrative atlas linking alternative splicing landscapes for cancer immunotherapy.

BACKGROUND: Identifying robust predictive biomarkers for immune checkpoint blockade (ICB) remains a challenge. While alternative splicing (AS) shapes tumor immunity, the lack of large-scale, consensus-based datasets constrains the characterization of ICB-specific splicing landscapes. METHODS: We developed TCASIA (the Cancer Alternative Splicing Immunotherapy Atlas), harmonizing >4000 samples across 29 cohorts. A rigorous "2-out-of-4" multi-algorithm consensus framework (rMATS, MAJIQ, SUPPA2, and SplAdder) with a fuzzy matching strategy was used to establish a high-confidence AS landscape. RE

Prognostic alternative mRNA splicing signature and immune infiltration in prostate cancer.

Prostate cancer (PCa) is among the most prevalent malignancies in males across the globe. Alternative splicing (AS), a post-transcriptional modification, has been associated with several malignancies. This research focused on genome-wide analyses of AS events in PCa. Using gap analysis, we detected remarkable differential AS events (DASEs) related to PCa. Cox analysis was conducted to identify DASEs that prognostically affect the disease-free interval (DFI) and overall survival (OS) in PCa patients. Unsupervised cluster analysis was utilized to identify differential AS clusters and AS networks

A novel bicistronic vector inducing balanced alternative splicing for antibody production.

Efficient and stable production of recombinant monoclonal antibodies requires sufficient expression of light (LC) and heavy (HC) chains within host cells. Conventional bicistronic systems such as internal ribosome entry site (IRES)- or 2 A peptide-based vectors often suffer from imbalanced translation efficiencies or the presence of residual peptide tags that can compromise antibody quality. We developed a novel bicistronic expression platform, designated the cassette exon-associated (CAE) system, which exploits alternative splicing derived from the HEG1 gene to generate two mRNA isoforms from

CELF1 Downregulation Promotes Cardiomyocyte Hypertrophy via Regulating Alternative Splicing of Tead1.

BACKGROUND/OBJECTIVES: The RNA-binding protein CELF1 is crucial for cardiac development, but its role in cardiomyocyte hypertrophy is unclear. This study investigates the effects of acute CELF1 knockdown on alternative splicing and hypertrophic growth in cardiomyocytes. METHODS: Neonatal rat cardiomyocytes (NRCMs) were transfected with two siRNAs targeting CELF1. Hypertrophy was assessed by cell size and expression of hypertrophic markers via qPCR and Western blot. RNA sequencing was performed in NRCMs to identify alternative splicing events. Tead1 function was tested by knockdown in NRCMs. S

Alternative Splicing in Central Nervous System: Molecular Mechanisms and Pathophysiological Roles.

Central Nervous System (CNS) injuries represent a major cause of long-term neurological disability and mortality worldwide, encompassing stroke, Traumatic Brain Injury (TBI), and Spinal Cord Injury (SCI). Despite distinct etiologies, these conditions share convergent secondary injury processes that critically shape disease progression and long-term outcomes. Alternative Splicing (AS), a unique post-transcriptional regulatory mechanism, has recently been recognized to play crucial roles in brain injury, to be dynamically activated following central nervous system (CNS) injury, and to contribute

Disrupted Alternative Splicing of RAB11FIP3 Contributes to Diabetic Foot Ulcer Dysfunction.

Dysregulation of alternative splicing (AS) has been associated with various complications of diabetes, yet its role in the pathogenesis of diabetic foot ulcers (DFUs) and its involvement in metabolic memory (MM) remain unclear. In this study, we identified specific AS events in RAB11FIP3, notably the full-length (RAB11FIP3-FL) isoform and exon 6 exclusion (RAB11FIP3-Δ6). We found that RAB11FIP3 (FL/Δ6) ratio is significantly elevated in patients with MM and DFUs. Additionally, we demonstrated that knockdown of RAB11FIP3-FL alleviates vascular endothelial damage associated with MM and enhances

Host-specific bacterial modulation of airway gene expression and alternative splicing.

The human microbiome varies extensively between individuals. While there are numerous studies investigating the effects of inter-individual differences on microbiome composition, there are few studies investigating inter-individual effects on microbial modulation of the host or host-specific effects. To address this knowledge gap, we colonized human bronchial epithelial air-liquid interface tissue cultures generated from six different adults with one of three phylogenetically diverse bacteria and compared how each microbe differentially modulated host gene expression in each of the six donors.

Impact of Acute Endurance Exercise on Alternative Splicing in Skeletal Muscle.

PURPOSE: Alternative splicing (AS) is a highly conserved post-transcriptional mechanism, generating mRNA variants to diversify the proteome. Acute endurance exercise appears to transiently perturb AS in skeletal muscle, but transcriptome-wide responses are not well-defined. We aimed to better understand differential AS (DAS) and differential isoform expression (DIE) in skeletal muscle by comparing short-read (SRS) and long-read RNA sequencing (LRS) data. METHODS: Publicly accessible SRS of clinical exercise studies were extracted from the Gene Expression Omnibus. Oxford Nanopore LRS was perfo

Alternative splicing as a novel pathogenic mechanism in chronic kidney disease.

Chronic kidney disease (CKD) is a progressive condition with incompletely understood pathogenesis, affecting over 10 % of the global population. The poor understanding of these mechanisms impedes therapeutic development, leaving current treatments largely ineffective at halting or reversing disease progression. The balance between damage and repair in renal tubular epithelial cells, the primary renal parenchymal cells, is pivotal to CKD progression, and excessive damage to these cells significantly contributing to tubular atrophy and renal fibrosis. Recent studies leveraging single-cell sequen

RNA Helicase DDX5 Maintains Cardiac Function by Regulating CamkIIδ Alternative Splicing.

BACKGROUND: Heart failure (HF) is a leading cause of morbidity and mortality worldwide. RNA-binding proteins are identified as regulators of cardiac disease; DDX5 (dead-box helicase 5) is a master regulator of many RNA processes, although its function in heart physiology remains unclear. METHODS: We assessed DDX5 expression in human failing hearts and a mouse HF model. To study the function of DDX5 in heart, we engineered cardiomyocyte-specific Ddx5 knockout mice. We overexpressed DDX5 in cardiomyocytes using adeno-associated virus serotype 9 and performed transverse aortic constriction to es

Modulatory role of RNA helicases in MBNL-dependent alternative splicing regulation.

Muscleblind-like splicing regulators (MBNLs) activate or repress the inclusion of alternative splicing (AS) events, enabling the developmental transition of fetal mRNA splicing isoforms to their adult forms. Herein, we sought to elaborate the mechanism by which MBNLs mediate AS related to biological processes. We evaluated the functional role of DEAD-box (DDX) RNA helicases, DDX5 and DDX17 in MBNL-dependent AS regulation. Whole-transcriptome analysis and validation approaches revealed a handful of MBNLs-dependent AS events to be affected by DDX5 and DDX17 in mostly an opposite manner. The oppo

Melatonin inhibits HCC progression through regulating the alternative splicing of NEMO.

Hepatocellular carcinoma (HCC) is one of the most common primary cancers with limited therapeutic options. Melatonin, a neuroendocrine hormone produced primarily by the pineal gland, demonstrates an anti-cancer effect on a myriad of cancers including HCC. However, whether melatonin could suppress tumor growth through regulating RNA alternative splicing remains largely unknown. Here we demonstrated that melatonin could inhibit the growth of HCC. Mechanistically, melatonin induced transcriptional alterations of genes, which are involved in DNA replication, DNA metabolic process, DNA repair, resp

Wiskott-Aldrich syndrome protein forms nuclear condensates and regulates alternative splicing.

The diverse functions of WASP, the deficiency of which causes Wiskott-Aldrich syndrome (WAS), remain poorly defined. We generated three isogenic WAS models using patient induced pluripotent stem cells and genome editing. These models recapitulated WAS phenotypes and revealed that WASP deficiency causes an upregulation of numerous RNA splicing factors and widespread altered splicing. Loss of WASP binding to splicing factor gene promoters frequently leads to aberrant epigenetic activation. WASP interacts with dozens of nuclear speckle constituents and constrains SRSF2 mobility.
