Self-supervised deep clustering of single-cell RNA-seq data to hierarchically detect rare cell populations.

Single-cell RNA sequencing (scRNA-seq) is a widely used technique for characterizing individual cells and studying gene expression at the single-cell level. Clustering plays a vital role in grouping similar cells together for various downstream analyses. However, the high sparsity and dimensionality of large scRNA-seq data pose challenges to clustering performance. Although several deep learning-based clustering algorithms have been proposed, most existing clustering methods have limitations in capturing the precise distribution types of the data or fully utilizing the relationships between ce

ALPCAHUS: Subspace Clustering for Heteroscedastic Data.

Principal component analysis (PCA) is a key tool in the field of data dimensionality reduction. Various methods have been proposed to extend PCA to the union of subspace (UoS) setting for clustering data that comes from multiple subspaces like K-Subspaces (KSS). However, some applications involve heterogeneous data that vary in quality due to noise characteristics associated with each data sample. Heteroscedastic methods aim to deal with such mixed data quality. This paper develops a heteroscedastic-based subspace clustering method, named ALPCAHUS, that can estimate the sample-wise noise varia

An investigative network analysis mapping global cancer epidemiology.

Cancer incidence is influenced by a combination of extrinsic and genetic factors. We hypothesized that cancers with similar incidence patterns may suggest shared etiologies. Age-standardized incidence rates for 36 cancer types across 185 countries were obtained from GLOBOCAN 2022. Pairwise Spearman's correlation coefficients were computed, and network clustering analyses were performed using six community detection algorithms: Leiden, Surprise, Walktrap, Girvan-Newman, Infomap, and spectral clustering. A dominant cluster was consistently identified, comprising kidney, pancreatic, colorectal, a

[Advances in multi-source medical data-driven identification and spatiotemporal cluster analysis of acute respiratory infections].

Acute respiratory infections (ARIs) are characterized by high morbidity, strong transmissibility, and non-specific clinical manifestations, posing substantial challenges to conventional single-source surveillance systems for early warning. This review systematically summarizes recent advances in ARIs identification and spatiotemporal cluster analysis based on multi-source medical data, focusing on three core technical domains. In terms of medical text information extraction, methodologies have progressively evolved from keyword matching to deep semantic understanding powered by large language

Topological data analysis for cluster-based dengue forecasting in Mexico.

Topological Data Analysis (TDA) offers shape-aware descriptions for complex epidemic patterns. We have created a clustered forecasting pipeline for weekly dengue incidence at the state level in Mexico. This pipeline integrates TDA, using persistence diagrams and persistence images (PI), into feature engineering, Gaussian-mixture clustering, and cluster-level count Generalized Linear Models (GLMs). We compare Poisson and Negative-Binomial (NB2) models using a rolling-origin evaluation with naïve and seasonal-naïve baselines. With three clusters, NB2 consistently performs better than Poisson in

Feature-Based Growth Curve Classification Enables Efficient Phage Discrimination.

Rapid isolation of therapeutic bacteriophages from environmental sources is essential for personalized phage therapy, particularly when appropriate phages are unavailable in existing banks. However, comprehensive characterization of all candidate phages is resource-intensive, especially when plaque morphologies are similar and fail to discriminate between distinct phages. Here, we present an upstream screening approach that utilizes co-culture growth curve analysis to rapidly triage phage isolates during the early isolation process. We extracted seven biologically meaningful features that capt

Traumatic Head Injury and the Diagnosis of Abuse: A Cluster Analysis.

OBJECTIVES: Data guiding abusive head trauma (AHT) diagnosis rest on case-control studies that have been criticized for circularity. We wished to sort children with neurologic injury using mathematical algorithms, without reference to physicians' diagnoses or predetermined diagnostic criteria, and to compare the results to existing AHT data, physicians' diagnoses, and a proposed triad of findings. METHODS: Unsupervised cluster analysis of an existing data set regarding 500 young patients with acute head injury hospitalized for intensive care. Three cluster algorithms were used to sort (partit

Knowledge-guided Bayesian biclustering model for omics data with noisy graphs.

Extracting biologically meaningful information from high-dimensional, heterogeneous omics data is one of the key challenges in many biomedical studies. Among various biomedical applications, disease subtyping is of particular interest due to its critical role in improving diagnosis and designing personalized treatments. To address this, biclustering has become a widely used statistical method for subtyping. Additionally, it has been demonstrated across various statistical learning methods that incorporating biological graph knowledge such as gene regulatory network can significantly enhance va

Clustering-based federated causal discovery for multicenter clinical data analysis.

OBJECTIVE: Traditional causal structure learning algorithms struggle in distributed and privacy-sensitive environments, particularly when dealing with non-independent and identically distributed (non-IID) data. To address these limitations, this study proposes the Clustering-Based Federated Causal Discovery (CFedCD) framework, designed to enhance causal learning accuracy and applicability in multicenter clinical data analysis. METHODS: The CFedCD framework integrates deterministic representation encoding and federated optimization techniques to address the data heterogeneity and privacy const

Stratification of patients based on the Neuropathic Pain Symptom Inventory: development and validation of a new algorithm.

The personalization of neuropathic pain treatment could be improved by identifying specific sensory phenotypes (ie, specific combinations of symptoms and signs) predictive of the response to different classes of drugs. A simple and reliable phenotyping method is required for such a strategy. We investigated the utility of an algorithm for stratifying patients into clusters corresponding to specific combinations of neuropathic symptoms assessed with the Neuropathic Pain Symptom Inventory (NPSI). Consistent with previous results, we first confirmed, in a cohort of 628 patients, the existence of

Individualizing the definition of seizure clusters based on temporal clustering analysis.

OBJECTIVE: Seizure clusters are often encountered in people with poorly controlled epilepsy. Detection of seizure clusters is currently based on simple clinical rules, such as two seizures separated by four or fewer hours or multiple seizures in 24 h. Current definitions fail to distinguish between statistically significant clusters and those that may result from natural variation in the person's seizures. Ability to systematically define when a seizure cluster is significant for the individual carries major implications for treatment. However, there is no uniform consensus on how to define se

Iterative class discovery and feature selection using Minimal Spanning Trees.

BACKGROUND: Clustering is one of the most commonly used methods for discovering hidden structure in microarray gene expression data. Most current methods for clustering samples are based on distance metrics utilizing all genes. This has the effect of obscuring clustering in samples that may be evident only when looking at a subset of genes, because noise from irrelevant genes dominates the signal from the relevant genes in the distance calculation. RESULTS: We describe an algorithm for automatically detecting clusters of samples that are discernable only in a subset of genes. We use iteration

HRCHY-CytoCommunity identifies hierarchical tissue organization in cell-type spatial maps.

Tissues are organized through the assembly of diverse cell types into multicellular structures that exhibit hierarchical spatial organization. We present HRCHY-CytoCommunity, a graph neural network framework for identifying multi-level tissue structures directly from cell-type annotated spatial maps. It integrates differentiable graph pooling, adaptive edge pruning, and consistency and balance regularization in an end-to-end model, simultaneously inferring robust structures across multiple scales while preserving complete cellular coverage and fully nested relationships. The framework also sup

SeOMLR: one-step multi-view latent representation with self-weighted ensemble learning for multi-omics cancer subtyping.

MOTIVATION: Accurate cancer subtyping is critically important for cancer treatment due to significant molecular heterogeneity. While existing methods with multi-omics integration have achieved some success in cancer subtype identification by leveraging the rich information provided by multi-omics data, most approaches remain limited by an overemphasis on cross-omics consistency at the expense of intra-omics specificity. Furthermore, a two-step scheme is often adopted to extract cluster structure from a consistency matrix or a continuous indicator matrix by k-means, which inevitably leads to in

Fish 3D Clustering App (F3DCA): A Non-Supervised Clustering Method with a Machine Learning Autoencoder for Analyzing 3D Trajectories of Three Fish Species.

Fish behaviors are widely studied in various research fields due to their relevance to many aspects, including neurodegenerative processes, since they can impair motor control, complex behavior, habituation, and response to environmental stimuli. 3D locomotion trajectory analysis is one of the assays to analyze complex behaviors in fish. However, while existing 3D tracking software can capture the 3D trajectories of fish, they still rely heavily on manual or semi-automated analysis. Moreover, traditional analysis methods are inadequate for handling the high complexity of raw 3D data (X, Y, Z c

BioCluster: tool for identification and clustering of Enterobacteriaceae based on biochemical data.

Presumptive identification of different Enterobacteriaceae species is routinely achieved based on biochemical properties. Traditional practice includes manual comparison of each biochemical property of the unknown sample with known reference samples and inference of its identity based on the maximum similarity pattern with the known samples. This process is labor-intensive, time-consuming, error-prone, and subjective. Therefore, automation of sorting and similarity in calculation would be advantageous. Here we present a MATLAB-based graphical user interface (GUI) tool named BioCluster. This to
