Quantum dots (QDs) have many potential clinical and biological applications because of their advantages over traditional fluorescent dyes. However, the genotoxicity potential of QDs still remains unclear. In this paper, a plasmid-based system was designed to explore the genotoxic mechanism of QDs by detecting changes in DNA configuration and biological activities. The direct chemicobiological interactions between DNA and mercaptoacetic acid-coated CdSecore QDs (MAA-QDs) were investigated. After incubation with different concentrations of MAA-QDs (0.043, 0.13, 0.4, 1.2, and 3.6 μmol/L) in the d

Hepatitis B virus (HBV) specifically infects hepatocytes and causes severe liver diseases. The HBV life cycle is unique in that the genomic DNA (relaxed-circular partially double-stranded DNA: rcDNA) is converted to a molecular template DNA (covalently closed circular DNA: cccDNA) to amplify a viral RNA intermediate, which is then reverse-transcribed back to viral DNA. The highly stable characteristics of cccDNA result in chronic infection and a poor rate of cure. This complex life cycle of HBV offers a variety of targets to develop antiviral agents. We provide here an update on the current kn

This study aimed to investigate the interaction between imidocarb dipropionate (IMDP) and double-stranded DNA, as understanding its mechanism of action is crucial for optimizing its use as a veterinary antiprotozoal agent. Using calf thymus DNA as a model, we systematically explored the binding of IMDP to DNA via UV-vis absorption spectroscopy, Competitive displacement assays, thermal denaturation analysis, circular dichroism spectroscopy, ion interference experiments, viscosity measurement, and molecular docking. Results indicated that IMDP binds to DNA with a decrease in hypochromicity rates

G3BP1 is a regulator of stress granule assembly capable of driving condensation of RNA in vitro. Recently, we purified stress granule cores from yeast and mammalian cells, and found that in addition to RNA and proteins, they contain large amounts of circular double-stranded DNA (dsDNA). Since G3BP1 has been implicated in DNA-RNA heteroduplex resolution, we compared the ability of G3BP1 to drive condensation of cytoplasmic RNA, circular cytoplasmic dsDNA, and total nucleic acids (comprising both, circular dsDNA and RNA) extracted from purified stress granule cores of HEK293T cells. The effects resulting from coupling between translational and rotational diffusion on electro-optical transients were analyzed by Brownian dynamics simulations. Diffusion tensors, including translational-rotational coupling tensors, were derived from bead model simulations. Optical and electrical parameters were assigned according to models and experimental data. Hydrodynamic coupling has a strong impact on the shape of electro-optical transients for objects with a nonsymmetric structure. As expected, hydrodynamic coupling in general does not affect the time constants derived from decay curves

The segmented genome of Borrelia burgdorferi, a causative agent of Lyme disease, contains a mixture of over 20 linear and circular plasmids. Genes encoding five paralogous families of plasmid replication proteins are located on both circular and linear DNA molecules. The effect of DNA topology on the transcription of replication proteins from two B. burgdorferi plasmids, cp9 and lp17, was examined using quantitative reverse transcription polymerase chain reaction. Circular to linear conversion of a cp9-derived plasmid resulted in a 160-fold decrease in transcript levels of bbc01, believed to e

mRNA vaccines have emerged as a transformative modality for infectious disease prevention. In response to the emergence of SARS-CoV-2, large-scale in vitro transcription (IVT) of mRNA vaccines was developed. Large-scale IVT currently relies on linearized plasmid DNA (pDNA) as a template for mRNA production. Linearized pDNA production presents several challenges at manufacturing scale, including removal of residual host-cell DNA, protein, endotoxins, and antibiotics. Additionally, pDNA-derived sequences irrelevant to mRNA production must be removed from the final product. Finally, the generatio

Epstein-Barr virus (EBV) is associated with lymphomas and lymphoproliferative diseases that occur mainly in immunocompromised patients, but the role EBV plays in their pathogenesis is unclear. The evidence linking EBV etiologically to these disorders includes the presence of EBV DNA and nuclear antigens in the lesions and serologic evidence that some patients with these lesions are experiencing primary or reactivated EBV infections. These syndromes may represent proliferation of cells latently infected with EBV, but the possibility of viral replication has not been rigorously studied. DNA extr

Herein, we designed an electrochemiluminescence (ECL) biosensor with SnS2 quantum dots (SnS2 QDs) as novel emitters for the ultrasensitive assay of cytomegalovirus pp65 antibody (anti-CMV pp65) via smart circular peptide-DNA nanomachine amplification. First, the novel ECL biosensing platform was constructed by self-assembly of water-soluble, nontoxic, and earth-abundant SnS2 QDs on the 3D hierarchical silver nanoflowers (Ag NFs) surface, where the Ag NFs, as coreaction accelerator in the ECL ternary (SnS2 QDs/S2O82-/Ag NFs) system, could efficiently boost the ECL intensity of SnS2 QDs. Atherosclerosis (AS) manifested by lipid accumulation, extracellular matrix protein deposition, and calcification in the intima and media of the large to medium size arteries promoting arterial stiffness and reduction of elasticity. It has been accepted that AS leads to increased morbidity and mortality worldwide. Recent studies indicated that genetic abnormalities play an important role in the development of AS. Specific genetic mutation and histone modification have been found to induce AS formation. Furthermore, specific RNAs such as microRNAs and circular RNAs have been identified to play

Target-directed circularization has emerged as an efficient strategy for rolling circle amplification (RCA); however, its application to double-stranded DNA (dsDNA) remains challenging because genomic DNA cannot directly generate ligation-ready circular templates. Herein, we report a phosphorylation-asymmetric recombinase polymerase amplification (PA-RPA) strategy that directly converts dsDNA into ligation-ready single-stranded templates, thereby enabling target-directed circularization without requiring predesigned padlock probes. To facilitate multiplex analysis, a universal terminal sequenc

Epstein-Barr virus (EBV) is the human prototype of a family of closely related herpesviruses of Old World primates. These agents probably evolved and spread among the Old World primates since the divergence of apes from monkeys about 30 million years ago. Although the DNAs of the EBV family have no sequence homology to other herpesviruses, there are some features in common with other herpesviral genomes. EBV DNA is unusual in having five tandem direct repeat elements which divide the genome into five unique sequence domains. The tandem direct repeats at the ends of the linear virion DNA probab

A novel fluorenone appended Schiff base (L) has been synthesized and utilized for studying the binding interactions with Calf Thymus DNA (ct-DNA). The mechanism of binding with ct-DNA was explored by employing various spectroscopic techniques viz. UV-Vis absorption spectroscopy, fluorescence emission spectroscopy, gel-electrophoresis, circular dichroism (CD), melting studies, viscosity arrays and molecular modeling methodology. The interpretation of UV-vis absorbance spectra pointed to binding of L within minor groove of ct-DNA with the binding constant of Kb = 0.15 × 104 M-1. Dye-displacement

The reactions with DNA of two antitumor active organotin(IV) compounds, the dimer of bis[(di-n-butyl 3,6-dioxaheptanoato)tin] (C(52)H(108)Sn(4)O(1) x 2H(2)O), compound 1, and tri-n-butyltin 3,6,9-trioxodecanoate (C(19)H(40)SnO(5) x 1/2H(2)O), compound 2, were analysed by circular dichroism, DNA melting experiments and gel mobility shift assays. It is found that both complexes modify only slightly the B-type circular dichroism spectroscopy (CD) spectrum of calf thymus DNA. On the other hand, both complexes were found to affect significantly the parameters of the thermally induced helix-to-coil

In this work, a novel three-dimensional cadmium telluride quantum dots-DNA nanoreticulation (3D CdTe QDs-DNA-NR) was used as a signal probe with the dual-legged DNA walker circular amplification as target conversion strategy to establish a pioneering electrochemiluminescence (ECL) biosensing strategy for ultrasensitive detection of microRNA-21 form cancer cells. Herein, such a 3D luminous nanomaterial with reticular structure not only supported abundant CdTe QDs to avoid the inner filter effect for obtaining a high ECL efficiency but also contained the hemin/G-quadruplex as coreaction accelera

Hepatitis B virus (HBV) is a highly contagious pathogen that afflicts over a third of the world's population, resulting in close to a million deaths annually. The formation and persistence of the HBV covalently closed circular DNA (cccDNA) is the root cause of HBV chronicity. However, the detailed molecular mechanism of cccDNA formation from relaxed circular DNA (rcDNA) remains opaque. Here we show that the minus and plus-strand lesions of HBV rcDNA require different sets of human repair factors in biochemical repair systems. We demonstrate that the plus-strand repair resembles DNA lagging str

UNLABELLED: Hepatitis B virus (HBV) infects hundreds of millions of people worldwide and causes acute and chronic hepatitis, cirrhosis, and hepatocellular carcinoma. HBV is an enveloped virus with a relaxed circular (RC) DNA genome. In the nuclei of infected human hepatocytes, conversion of RC DNA from the incoming virion or cytoplasmic mature nucleocapsid (NC) to the covalently closed circular (CCC) DNA, which serves as the template for producing all viral transcripts, is essential to establish and sustain viral replication. A prerequisite for CCC DNA formation is the uncoating (disassembly)

Hepatitis B virus (HBV) is the etiologic agent of chronic hepatitis B, which puts at least 300 million patients at risk of developing fibrosis, cirrhosis, and hepatocellular carcinoma. HBV is a partially double-stranded DNA virus of the Hepadnaviridae family. While HBV was discovered more than 50 years ago, many aspects of its replicative cycle remain incompletely understood. Central to HBV persistence is the formation of covalently closed circular DNA (cccDNA) from the incoming relaxed circular DNA (rcDNA) genome. cccDNA persists as a chromatinized minichromosome and is the major template for

Intramolecular circularization of DNA oligonucleotides was accomplished by incorporation of alkyne-modified photolabile nucleosides into DNA sequences, followed by a CuI -catalyzed alkyne-azide cycloaddition with bis-azido linker molecules. We determined a range of ring sizes, in which the caged circular oligonucleotides exhibit superior duplex destabilizing properties. Specific binding of a full-length 90 nt C10 aptamer recognizing human Burkitt's lymphoma cells was then temporarily inhibited by locking the aptamer in a bicircularized structure. Irradiation restored the native aptamer conform

We investigated the photodynamic DNA strand-breaking activity of TiO(2). A solution of super-coiled pBR 322 DNA was irradiated with 5 J/cm(2) of UVA in the presence of TiO(2) and the products were analyzed by using gel electrophoresis. The ratio of open-circular DNA to super-coiled circular DNA was calculated from the resulting peak areas as a DNA strand-breaking index (SBI). The SBI of anatase-structure TiO(2) (band gap=3.23 eV) was greater than that of rutile structure (band gap=3.06 eV), and the level of SBI correlated with the photocatalytic activity for degradation of 2-propanol.
