Improved methods for isolating DNA from Ostertagia ostertagi eggs in cattle feces.

A multiplex PCR assay for differentiating strongyle eggs from cattle has recently been described; however, the egg disruption and DNA extraction procedures, though effective, are inadequate for large studies or clinical application. The purpose of this research was to evaluate methods for disrupting trichostrongyle eggs, then assess commercial kits for extracting egg DNA using Ostertagia ostertagi as a model species. Egg disruption procedures tested included probe sonication, bath sonication, bead beating, boiling, microwaving, proteinase K/SDS digestion, freezing, and various combinations of

Profile of C. Robin Buell.

C. Robin Buell has been a leading figure in plant genomics since the advent of DNA sequencing technology. She helped lead multiple consortia to sequence some of the first crop genomes at the turn of the millennium. She has since used the genomes to tackle questions in fundamental biology, plant evolution, and agriculture. Recently, she applied single-cell technologies to uncover how complex biosynthetic pathways are compartmentalized across different rare plant cell types. Now at the University of Georgia, Buell explores in her Inaugural Article how tubers arose repeatedly in the plant family

Plant-herbivorous insect networks: who is eating what revealed by long barcodes using high-throughput sequencing and Trinity assembly.

Interactions between plants and insects are among the most important life functions for all organism at a particular natural community. Usually a large number of samples are required to identify insect diets in food web studies. Previously, Sanger sequencing and next generation sequencing (NGS) with short DNA barcodes were used, resulting in low species-level identification; meanwhile the costs of Sanger sequencing are expensive for metabarcoding together with more samples. Here, we present a fast and effective sequencing strategy to identify larvae of Lepidoptera and their diets at the same t

Application of Restriction Fragment Length Polymorphism (RFLP).

Restriction fragment length polymorphism (RFLP) was the first reliable genetic marker used in plant molecular studies. It is a DNA-based marker that detects variation in DNA sequence at restriction enzyme sites and produces codominant, locus-specific markers that differentiate homologous and heterozygous genotypes. It provides greater accuracy than trait-based methods. The application of RFLP markers includes developing genetic linkage maps, conducting QTL analysis, characterizing germplasm, and detecting somaclonal variations. Despite being the availability of new molecular markers, RFLP stil

OXR2 integrates UV-B photomorphogenic signalling, DNA repair, cell cycle regulation, and phenolic compound accumulation in Arabidopsis thaliana.

Ultraviolet-B radiation has a dual effect on plants, acting both as a developmental cue and a source of genetic stress. Plants must balance growth, DNA repair, cell division, and damage mitigation. Oxidation Resistance (OXR) proteins are evolutionarily conserved, TLDc-domain-containing mitochondrial proteins that link redox homeostasis to nuclear stress responses, which makes them strong candidates to coordinate the plant response to UV-B. This study highlights that the Arabidopsis protein AtOXR2 and its sunflower orthologue, HaOXR2, are critical for enhancing plant tolerance to UV-B radiation

(ID-ICPMB05) Running on Empty: Mitochondria Without DNA Exhibit Differential Motility and Connectivity.

Plant mitochondria are in continuous motion. While providing ATP to other cellular processes, they also constantly consume ATP to move rapidly within the cell. This movement is in part related to taking up, converting and delivering metabolites and energy to and from different parts of the cell. Plant mitochondria have varying amounts of DNA, even within a single cell, from none to the full mitochondrial genome. Because mitochondrial dynamics are altered in an Arabidopsis mutant with disrupted DNA maintenance, we hypothesised that exchanging DNA templates for repair is one of the functions of

Arabidopsis RAD16 Homologues Are Involved in UV Tolerance and Growth.

In plants, prolonged exposure to ultraviolet (UV) radiation causes harmful DNA lesions. Nucleotide excision repair (NER) is an important DNA repair mechanism that operates via two pathways: transcription coupled repair (TC-NER) and global genomic repair (GG-NER). In plants and mammals, TC-NER is initiated by the Cockayne Syndrome A and B (CSA/CSB) complex, whereas GG-NER is initiated by the Damaged DNA Binding protein 1/2 (DDB1/2) complex. In the yeast Saccharomyces cerevisiae (S. cerevisiae), GG-NER is initiated by the Radiation Sensitive 7 and 16, (RAD7/16) complex. Arabidopsis thaliana has

Genome stability of vtc1, tt4, and tt5 Arabidopsis thaliana mutants impaired in protection against oxidative stress.

Reactive oxygen species (ROS) are formed upon normal cellular metabolism or influence of environmental factors and, at normal levels, they play an important physiological role. However, at elevated levels, radicals are toxic and extremely dangerous to all cellular components, including DNA. To efficiently protect themselves, plants have developed sophisticated mechanisms for radical screening and scavenging. In this paper, we analyzed the genome stability of several plant mutants impaired in the protection against free radicals. We crossed the well-known uidA recombination reporter line 651 to

A peptide derived from enzymatic digestion of globulins from amaranth shows strong affinity binding to the replication origin of Tomato yellow leaf curl virus reducing viral replication in Nicotiana benthamiana.

Tomato yellow leaf curl virus (TYLCV; genus Begomovirus; family Geminiviridae) infects mainly plants of the family Solanaceae, and the infection induces curling and chlorosis of leaves, dwarfing of the whole plant, and reduced fruit production. Alternatives for direct control of TYLCV and other geminiviruses have been reported, for example, the use of esterified whey proteins, peptide aptamer libraries or artificial zinc finger proteins. The two latter alternatives affect directly the replication of TYLCV as well as of other geminiviruses because the replication structures and sequences are hi

Characterization of the N- terminal domain of Mre11 protein from rice (OsMre11) Oryza sativa.

Chromosomal breaks occur in the genome of all living organisms upon exposure to ionizing radiation, xenobiotics and as intermediates during normal cell cycle progression. Most of the information on DNA repair process has emerged from bacteria, human, mice, and yeast while information on plant DNA repair genes and proteins is limited. Among other DNA repair proteins, MRE11 forms the core of the MRN (Mre11-Rad50-Nbs1) complex and is the first responder to double strand breaks (DSBs), promotes repair either by Non-Homologous End Joining (NHEJ) or Homologous Recombination (HR). Till date, MRE11 ha

Insights into malaria vectors-plant interaction in a dryland ecosystem.

Improved understanding of mosquito-plant feeding interactions can reveal insights into the ecological dynamics of pathogen transmission. In wild malaria vectors Anopheles gambiae s.l. and An. funestus group surveyed in selected dryland ecosystems of Kenya, we found a low level of plant feeding (2.8%) using biochemical cold anthrone test but uncovered 14-fold (41%) higher rate via DNA barcoding targeting the chloroplast rbcL gene. Plasmodium falciparum positivity was associated with either reduced or increased total sugar levels and varied by mosquito species. Gut analysis revealed the mosquito

Tobacco MAP kinase: a possible mediator in wound signal transduction pathways.

A complementary DNA encoding a mitogen-activated protein (MAP) kinase homolog has been isolated from tobacco plants. Transcripts of the corresponding gene were not observed in healthy tobacco leaves but began to accumulate 1 minute after mechanical wounding. In tobacco plants transformed with the cloned complementary DNA, trans inactivation of the endogenous homologous gene occurred, and both production of wound-induced jasmonic acid and accumulation of wound-inducible gene transcripts were inhibited. In contrast, the levels of salicylic acid and transcripts for pathogen-inducible, acidic path

A Structure-Activity Relationship between the Veratrum Alkaloids on the Antihypertension and DNA Damage Activity in Mice.

Veratrum plant contains a family of compounds called steroidal alkaloids which have been previously reported to cause DNA damage and blood pressure decrease in vivo. In this study, the antihypertensive effects and DNA damage in brain cells of 12 steroidal alkaloids separated from Veratrum plant were all evaluated to develop a relationship among chemical structure, antihypertensive activity and neurotoxicity by utilization of chemical principal component analysis (PCA) and hierarchical cluster analysis (HCA). Twelve steroidal alkaloids markedly reduced high blood pressure of hypertensive mice a

Formation of Arabidopsis Cryptochrome 2 photobodies in mammalian nuclei: application as an optogenetic DNA damage checkpoint switch.

Nuclear bodies are discrete suborganelle structures that perform specialized functions in eukaryotic cells. In plant cells, light can induce de novo formation of nuclear bodies called photobodies (PBs) composed of the photosensory pigments, phytochrome (PHY) or cryptochrome (CRY). The mechanisms of formation, the exact compositions, and the functions of plant PBs are not known. Here, we have expressed Arabidopsis CRY2 (AtCRY2) in mammalian cells and analyzed its fate after blue light exposure to understand the requirements for PB formation, the functions of PBs, and their potential use in cell

Evaluation of DNA Extraction Methods from Waterlogged Bones: A Pilot Study.

When deaths occur in water, soft tissue decomposes after a temperature-dependent period, making DNA identification dependent on bone. This study examined the effects of water on bone DNA purity and quantity, and determined the best of three extraction methods for isolating DNA. The organic phenol-chloroform method consistently extracted DNA approximating the accepted 260/280 purity value (~1.8); ChargeSwitch® gDNA Plant Kit and DNeasy Blood and Tissue Kit produced fair and unacceptable values, respectively. The purity value for humerus and rib samples was consistent across accumulated degree d

A New Real-Time PCR Assay for Detecting Fungi in Genus Ceratocystis.

The genus Ceratocystis contains several significant plant pathogens, causing wilt and canker disease on a wide range of plant species. There are >40 known species of Ceratocystis, some of which are becoming increasingly important in agricultural or natural ecosystems. The diagnostic procedures for most Ceratocystis species rely on time-consuming and labor-intensive culturing approaches. To provide more time-efficient and sensitive molecular diagnostic tools for Ceratocystis, a generic TaqMan real-time PCR assay was developed using the ITS gene. This novel two-probe TaqMan assay amplified DNA f

Morphological and DNA analysis of pollen grains on butterfly individuals reveal their flower visitation history.

Many butterfly species are conspicuous flower visitors. However, understanding their flower visitation patterns in natural habitats remains challenging due to the difficulty of tracking individual butterflies. Therefore, we aimed at establishing a protocol to solve the problem using the Common five-ring butterfly, Ypthima argus (Nymphalidae: Satyrinae). Focusing on the pollen grains attached the butterfly's body surface, we examined validities of two pollen analyses based on pollen morphology and DNA markers (ITS1 and ITS2), in addition to the classical route census method. We captured thirty-

A next-generation (DNA) sequencing (NGS)-based method for identifying the sources of sugar meals in mosquito vectors of West Nile virus in Israel.

Mosquitoes of the genus Culex comprise important vectors of pathogenic arboviruses in our region, including West Nile and Rift Valley Fever viruses. To improve our understanding of the epidemiology and transmission dynamics of arboviruses, we need to study the behavior and ecology of their vectors. The feeding patterns of the vector mosquitoes can be very useful in determining how and where to focus control efforts. For example, determining the preferred blood hosts of the females can assist in the implementation of potentially efficacious strategies for focused control of mosquito females. De

Epigenetic Studies of Chinese Herbal Medicine: Pleiotropic Role of DNA Methylation.

Accumulating knowledge has been achieved on DNA methylation participating in numerous cellular processes and multiple human diseases; however, few studies have addressed the pleiotropic role of DNA methylation in Chinese herbal medicine (CHM). CHM has been used worldwide for the prevention and treatment of multiple diseases. Newly developed epigenetic techniques have brought great opportunities for the development of CHM. In this review, we summarize the DNA methylation studies and portray the pleiotropic role of DNA methylation in CHM. DNA methylation serves as a mediator participating in pla

Wastewater treatment effluent alters nucleotide excision repair in zebrafish (Danio rerio).

Wastewater treatment effluent is a complex mixture of anthropogenic pollutants including estrogenic substances and chemicals, such as polyaromatic hydrocarbons, that cause bulky DNA adducts. Significant research focuses on reproductive effects of aquatic estrogens from wastewater treatment plants. However, other studies suggest genotoxic and immunological effects occur at lower concentrations of wastewater treatment effluent than reproductive endpoints. Recently, effects of estrogen on DNA repair processes in zebrafish have been suggested as a possible mechanism by which estrogen can modulate
