Reduced eccDNA content in idiopathic asthenozoospermia sperm is associated with compromised DNA repair capacity and elevated DNA damage.

BACKGROUND: Despite representing approximately 30% of male infertility cases, idiopathic asthenozoospermia (iAZS) remains etiologically uncharacterized. Extrachromosomal circular DNA (eccDNA) is mobile and circular DNA outside of linear chromosomes. Although eccDNA has been identified in human sperm, its biogenesis and potential role in iAZS pathogenesis requires further study. METHODS: We enrolled 31 patients with idiopathic asthenozoospermia (iAZS) and 31 healthy controls (normozoospermia, NZS), collecting sperm samples with progressive motility (PR) ranging from 0.3% to 90.9%. Sperm eccDNAs

The evolutionary genetics of the hobo transposable element in the Drosophila melanogaster complex.

Hobo elements are a family of transposable elements found in Drosophila melanogaster and its three sibling species: D. simulans, D. mauritiana and D. sechellia. Studies in D. melanogaster have shown that hobo may be mobilized, and that the genetic effects of such mobilizations included the general features of hybrid dysgenesis: mutations, chromosomal rearrangements and gonadal dysgenis in F1 individuals. At the evolutionary level some hobo-hybridizing sequences have also been found in the other members of the melanogaster subgroup and in many members of the related montium subgroup. Surveys of

Waterlogging stress reshapes epigenetic regulation of gene expression in Brassica napus.

Waterlogging stress significantly impairs early development and yield in Brassica napus, yet the underlying epigenetic regulatory mechanisms remain poorly understood. We applied a multi-omics strategy integrating RNA-seq, WGBS, and ChIP-seq to dissect multi-layered regulatory dynamics during waterlogging stress and recovery. We found that waterlogging stress globally repressed gene expression and enhanced expression divergence between homoeologous genes of the two subgenomes. Transposable element (TE) activation, together with dynamic epigenetic changes, is associated with altered expression o

Epigenetic control of transposable elements in brain and brain disorders.

Once considered somewhere between inert ('junk DNA') and parasitic ('selfish genetic elements'), transposable elements (TEs) are increasingly appreciated as inseparable from the healthy functioning of eukaryotic genomes. The ubiquitous TE sequences that make up about half of the human genome are sources of the physical genetic material necessary for establishing distinct domains of chromatin architecture, generating non-coding RNAs (ncRNAs), expanding transcription factor regulatory networks, and providing cis-regulatory elements to enable complex gene expression patterns. Given the critical r

Replicon typing of plasmids in Escherichia coli producing extended-spectrum beta-lactamases.

OBJECTIVES: Escherichia coli producing CTX-M-15 and CTX-M-14 extended-spectrum beta-lactamases (ESBLs) are spreading worldwide. The aim of this work was to investigate the replicons involved in the emergence and spread of ESBLs in relation to ESBL type. METHODS: A collection of 125 TEM, SHV and CTX-M ESBL-producing E. coli strains was analysed. The replicons carrying the ESBLs and the total plasmid content of the strains have been characterized by PCR replicon typing in relation to the type of ESBL. The ESBL replicons were then compared with the replicon content of E. coli strains carrying TE

Optimized Southern blotting for enhanced and precise detection of transgenes in CHO cells from transposon-based expression systems.

The genetic stability of recombinant CHO cell lines producing therapeutic proteins is critical for ensuring consistent quality in biopharma-ceutical products. Southern blotting remains the gold standard for evaluating transgene integrity and stability in these cell lines. In the biopharmaceutical industry, transposon-based expression systems are widely utilized to generate highly productive and genetically stable CHO cell lines. However, evaluating transgene integration sites and integrity in such cell lines is challenging with standard Southern blotting protocols. This difficulty arises becau

Vertebrate Hox Clusters as Transposon Repellents Against the Genomic Accordion Model.

Hox genes, organized in compact genomic clusters, have been central to developmental biology for decades since the discovery of homeotic transformations. Their spatiotemporally regulated expressions strikingly parallel genomic order (3' to 5'), reflecting a deeply conserved blueprint underlying animal form. Advances in genome sequencing have further revealed their unique features, including a remarkably constant length, typically around 100 kilobases in vertebrates, and a striking scarcity of repetitive elements, which commonly reshape genome architecture elsewhere. Given that intergenic regio

Transposable elements as evolutionary catalysts of ant macrodiversity.

Transposable elements (TEs) are key contributors to genome evolution, yet their macroevolutionary roles in adaptive radiations remain poorly understood, as high-quality genomic resources at sufficient phylogenetic breadth and appropriate comparative methods have been lacking. Here, we analyze 163 genomes spanning 12 of 16 extant ant subfamilies to characterize TE impacts over the past 100 million years. We identify convergent TE acquisition bursts in ancestors of the most speciose ant clades, preceding rapid diversification following the Cretaceous-Paleogene extinction event approximately 66 m

Activation of transposable elements is linked to a region- and cell type-specific interferon response in Parkinson's disease.

Parkinson's disease (PD) is a neurodegenerative disorder involving a neuroinflammatory response, the cause of which remains unclear. Transposable elements (TEs) have been linked to inflammation, but their potential role in PD remains unexplored. Using bulk- and single-nuclei RNA-seq of postmortem brain tissue from four brain regions, we studied TE transcription and its correlation with PD neuroinflammation. Over a thousand TEs, including LINE-1 s and ERVs, were expressed in a cell type- and region-specific manner in the human brain. Increased TE expression was found in microglia and neurons in

A deoxyviolacein-based transposon insertion vector for pigmented tracer studies.

Pigments provide a simple means to rapidly visually ascertain the quantities or presence of specific microbes in a complex community. The selection of pigment-producing colonies that are simple to differentiate from common colony phenotypes provides a high degree of certainty for the identity of pigment-tagged strains. Successful employment of pigment production is dependent on various intrinsic factors related to proper levels of gene expression and pigment production that are not always easy to predict and vary within each microbe. We have constructed a simple transposon system that incorpor

The polinton-like supergroup of viruses: evolution, molecular biology, and taxonomy.

SUMMARYPolintons are 15-20 kb-long self-synthesizing transposons that are widespread in eukaryotic, and in particular protist, genomes. Apart from a transposase and a protein-primed DNA polymerase, polintons encode homologs of major and minor jelly-roll capsid proteins, DNA-packaging ATPases, and proteases involved in capsid maturation of diverse eukaryotic viruses of kingdom Bamfordvirae. Given the conservation of these structural and morphogenetic proteins among polintons, these elements are predicted to alternate between transposon and viral lifestyles and, although virions have thus far no

Diversity of genetic platforms harboring the blaPER-2 gene in Enterobacterales and insights into the role of ISPa12 in its mobilization and dissemination.

The production of PER-like extended-spectrum β-lactamases has recently been associated with reduced susceptibility to the last resort drugs aztreonam/avibactam and cefiderocol. PER-2 has been mainly confined to Argentina and neighboring countries. Until now, only three plasmids harboring blaPER-2 genes have been characterized but very little is known about the involvement of different plasmid groups in its dissemination. The diversity of genetic platforms associated with blaPER-2 genes from a collection of PER-producing Enterobacterales was analysed by describing the close environment and the

Mobile DNA elements in the generation of diversity and complexity in the brain.

Mobile elements are DNA sequences that can change their position (retrotranspose) within the genome. Although its biological function is largely unappreciated, DNA derived from mobile elements comprises nearly half of the human genome. It has long been thought that neuronal genomes are invariable; however, recent studies have demonstrated that mobile elements actively retrotranspose during neurogenesis, thereby creating genomic diversity between neurons. In addition, mounting data demonstrate that mobile elements are misregulated in certain neurological disorders, including Rett syndrome and s

The Sleeping Beauty transposon system: a non-viral vector for gene therapy.

Over the past decade, the Sleeping Beauty (SB) transposon system has been developed as the leading non-viral vector for gene therapy. This vector combines the advantages of viruses and naked DNA. Here we review progress over the last 2 years in vector design, methods of delivery and safety that have supported its use in the clinic. Currently, the SB vector has been validated for ex vivo gene delivery to stem cells, including T-cells for the treatment of lymphoma. Progress in delivery of SB transposons to liver for treatment of various systemic diseases, such as hemophilia and mucopolysaccharid

Transposable element loads in a bacterial symbiont of weevils are extremely variable.

Not only are transposable elements profuse in the bacterial endosymbiont of maize weevils, but we found that their quantities also vary approximately 10-fold among individual weevils. Because multicopy elements can facilitate homologous recombination, this insertion sequence (IS) load variability suggests that these essentially asexual bacteria may exhibit substantial intraspecific genomic variation.

A mobile quorum-sensing system in Serratia marcescens.

Quorum-sensing systems that have been widely identified in bacteria play important roles in the regulation of bacterial multicellular behavior by which bacteria sense population density to control various biological functions, including virulence. One characteristic of the luxIR quorum-sensing genes is their diverse and discontinuous distribution among proteobacteria. Here we report that the spnIR quorum-sensing system identified in the enterobacterium Serratia marcescens strain SS-1 is carried in a transposon, TnTIR, which has common characteristics of Tn3 family transposons and is mobile bet

Highly sensitive real-time PCR for specific detection and quantification of Coxiella burnetii.

BACKGROUND: Coxiella burnetii, the bacterium causing Q fever, is an obligate intracellular biosafety level 3 agent. Detection and quantification of these bacteria with conventional methods is time consuming and dangerous. During the last years, several PCR based diagnostic assays were developed to detect C. burnetii DNA in cell cultures and clinical samples. We developed and evaluated TaqMan-based real-time PCR assays that targeted the singular icd (isocitrate dehydrogenase) gene and the transposase of the IS1111a element present in multiple copies in the C. burnetii genome. RESULTS: To evalu

Engineering TnpB as a compact RNA-guided genome editor from molecular constraints to design principles.

Recent discoveries of non-CRISPR RNA-guided nucleases have expanded the landscape of programmable genome editing beyond canonical Cas systems. Among these, TnpB proteins derived from IS200/IS605-family transposable elements are ultra-compact RNA-guided DNA endonucleases with potential for delivery-constrained genome engineering. Here, we review the structural and mechanistic basis of TnpB function, including protein architecture, transposon-associated motif (TAM) recognition, ωRNA/reRNA scaffold organization, RNA-DNA heteroduplex formation, and RuvC-mediated DNA cleavage. We highlight that Tnp
