Morphometric Explanations for Deep Learning Based Neuroimaging Classifiers.

Despite increasing accuracy of deep-learning-based medical imaging classifiers for detecting complex neurodegenerative disorders, an inherent lack of transparency and interpretability in their decisions poses a challenge to their clinical and research applications. While existing explainability methods provide insights into broader aspects of a classification decision, they do not provide a direct interpretation of how specific image information was used for a classification. Geometric, or morphological, brain changes are known to exist in multiple neurodegenerative disorders, and explaining h

Deep Learning for Endoscopic Classification of Adenoid Hypertrophy.

OBJECTIVE: Endoscopy is a convenient and widely used method to evaluate adenoid size, but the subjectivity of its image diagnosis can result in over- or underestimation. To create a new assessment strategy for adenoid hypertrophy, we developed a reliable method for automated classification using a deep learning algorithm with nasal endoscopic images. METHODS: Endoscopic images of adenoids were obtained from our institution and were divided into four grades based on choanal obstruction. The labeled images were randomly assigned to training and testing sets. The convolutional neural network (CN

Deep-learning-based virtual screening of antibacterial compounds.

The increase in multidrug-resistant bacteria underscores an urgent need for additional antibiotics. Here, we integrate small-molecule high-throughput screening with a deep-learning-based virtual screening approach to uncover new antibacterial compounds. We screen ~2 million small molecules against a sensitized Escherichia coli strain, yielding thousands of hits. We use these data to train a deep learning model, GNEprop, to predict antibacterial activity, retrospectively validating robustness with respect to out-of-distribution generalization and activity cliff prediction. Virtual screening of

Deep learning-based high dynamic range 3D reconstruction.

Three-dimensional (3D) reconstruction based on fringe projection profilometry (FPP) is a crucial technique for capturing surface topography in high-precision industrial manufacturing. However, overexposure phenomenon frequently occurs in captured images due to variations in object reflectance and lighting conditions, leading to reduced 3D reconstruction accuracy. This represents the most challenging issue in high dynamic range (HDR) environments. To this end, I propose a deep learning-based fringe image restoration method. It utilizes the derivative networks of U-Net to restore saturated fring

Deep learning reveals antibiotics in the archaeal proteome.

Antimicrobial resistance is one of the greatest threats facing humanity, making the need for new antibiotics more critical than ever. While most antibiotics originate from bacteria and fungi, archaea offer a largely untapped reservoir for antibiotic discovery. In this study, we leveraged deep learning to systematically explore the archaeome, uncovering promising candidates for combating antimicrobial resistance. By mining 233 archaeal proteomes, we identified 12,623 molecules with potential antimicrobial activity. These peptide compounds, termed archaeasins, have unique compositional features

Diagnosing oral and maxillofacial diseases using deep learning.

The classification and localization of odontogenic lesions from panoramic radiographs is a challenging task due to the positional biases and class imbalances of the lesions. To address these challenges, a novel neural network, DOLNet, is proposed that uses mutually influencing hierarchical attention across different image scales to jointly learn the global representation of the entire jaw and the local discrepancy between normal tissue and lesions. The proposed approach uses local attention to learn representations within a patch. From the patch-level representations, we generate inter-patch,

Enhancement of OCTen faceimages by unsupervised deep learning.

Objective. The quality of optical coherence tomography (OCT)en faceimages is crucial for clinical visualization of early disease. As a three dimensional and coherent imaging, defocus and speckle noise are inevitable, which seriously affect evaluation of microstructure of bio-samples in OCT images. The deep learning has demonstrated great potential in OCT refocusing and denoising, but it is limited by the difficulty of sufficient paired training data. This work aims to develop an unsupervised method to enhance the quality of OCTen faceimages.Approach. We proposed an unsupervised deep learning-b

Motion Compensated Unsupervised Deep Learning for 5D MRI.

We propose an unsupervised deep learning algorithm for the motion-compensated reconstruction of 5D cardiac MRI data from 3D radial acquisitions. Ungated free-breathing 5D MRI simplifies the scan planning, improves patient comfort, and offers several clinical benefits over breath-held 2D exams, including isotropic spatial resolution and the ability to reslice the data to arbitrary views. However, the current reconstruction algorithms for 5D MRI take very long computational time, and their outcome is greatly dependent on the uniformity of the binning of the acquired data into different physiolog
