BACKGROUND: Conventional antibody discovery approaches that do not account for enrichment-driven biases, such as epitope immunogenicity, PCR amplification bias, or protein expression efficiency, may result in under-representation of rare yet functionally relevant clones, necessitating labor-intensive in vitro screening to identify agonistic antibodies among a large number of dominant clones. Thus, efficient screening methods for agonistic antibodies are urgently needed. OX40 is a promising target for cancer immunotherapy due to its role in enhancing T-cell activation and survival. However, eff

Digital surface-enhanced Raman scattering (SERS) immunoassays digitize epitope binding events to achieve ultrasensitive protein detection. However, existing implementations predominantly rely on single-epitope recognition, yielding 1D molecular view of antigen structure and obscuring how conformational heterogeneity or mutation-induced changes affect epitopes. This limitation cannot be resolved simply by combining multiple monoclonal antibodies, as heterogeneous conjugation and uncontrolled binding collapse epitope-specific responses into pooled, non-assignable signals. Here, we introduce EpiC

Hirame novirhabdovirus (HIRRV) is a significant viral pathogen affecting marine fish, and its glycoprotein (G) serves as a major immunogenic protein capable of inducing protective immunity. Given the critical role of B lymphocytes-mediated humoral and cellular immune responses in combating viral infections, we designed a recombinant multi-epitope antigen vaccine targeting the HIRRV-G protein (rGBLE) and evaluated its efficacy in Japanese flounder (Paralichthys olivaceus). Bioinformatic analysis identified 14 high-antigenicity B-cell epitopes, which were linked via GPGPG spacers to construct rG

Cutaneous leishmaniasis (CL) is the most common form of the disease which can cause malignant lesions on the skin. Vaccination for the prevention and treatment of leishmaniasis can be the most effective way to combat this disease. In this study, we designed a novel multi-epitope vaccine against Leishmania major (L. major) using immunoinformatics tools to assess its efficacy in silico. Sequences of Leish-F1 protein (TSA, Leif, and LMSTI1) of L. major were taken from GenBank. The helper T (Th) and cytotoxic T (Tc) epitopes of the protein were predicted. The final multi-epitope consisted of 18 CT

MERS-CoV, a zoonotic virus, poses a serious threat to public health globally. Thus, it is imperative to develop an effective vaccination strategy for protection against MERS-CoV. Immunoinformatics and computational biology tools provide a faster and more cost-effective strategy to design potential vaccine candidates. In this work, the spike proteins from different strains of MERS-CoV were selected to predict HTL-epitopes that show affinity for T-helper MHC-class II HTL allelic determinant (HLA-DRB1:0101). The antigenicity and conservation of these epitopes among the selected spike protein vari

Celiac disease is a chronic inflammatory condition of the small intestine caused by aberrant adaptive immune response to gluten protein from wheat and related cereal plants. Over 90% of celiac disease patients carry the HLA-DQ2.5 allotype and HLA-DQ2.5 presents gluten peptides to gluten-reactive CD4+ T cells in celiac disease patients. A large number of HLA-DQ2.5-restricted gluten T cell epitopes have been identified over the years. These epitopes are in general proline-rich and contain at least one glutamic acid residue that is generated from glutamine in the native gluten protein by deamidat

Virus-specific CD8 T cells after clearance of infection reduce their number in lymphoid organs by apoptotic death and by migration into peripheral tissues. During and after infection, many lymphocytic choriomeningitis virus (LCMV)-specific CD8 T cells in lymphoid but not peripheral tissues are in a preapoptotic state, as detected by the early apoptosis marker annexin V. In this report, we investigated the significance of this preapoptotic state and how it may be influenced by viral epitope specificity. Stimulation with anti-CD3 or IL-2 in vitro postponed DNA fragmentation in annexin V+ cells,

Syngeneic mice immunized with tobacco mosaic virus protein (TMVP) can differ with respect to their ability to produce antibodies that bind a decapeptide epitope representing residues 103 to 112 of TMVP, and with respect to the fine specificity of the decapeptide binding antibodies as determined by their ability to bind several synthetic analogues of the decapeptide. To elucidate the mechanism responsible for the differences between the syngeneic animals in their ability to make anti-decapeptide antibodies, spleen cells from a large number of naive CSW mice were pooled, and aliquots were transf

OBJECTIVE: Anticitrullinated protein antibodies (ACPAs) in rheumatoid arthritis (RA) can be promiscuous, with cross-reactive binding to many antigens containing short motifs, or private with little cross-reactivity. Also, ACPA reactivity patterns differ among patients with RA, including for motif-containing epitopes in important self-antigens like collagen and IgG (bound by RA-associated rheumatoid factors [RFs]), with limited understanding of the underlying mechanism. The objective of this study was to determine if HLA alleles associate with ACPA reactivity patterns.
METHODS: For 100 ACPA+RF

BACKGROUND: Using recombinant human monoclonal thyroglobulin antibodies expressed as Fab molecules (TgAb-Fab), we have recently confirmed the restriction of Tg epitopes in Hashimoto's thyroiditis (HT).
OBJECTIVE: To investigate Tg epitopes of serum TgAb in HT adults and HT juveniles from a geographically isolated area (Sardinia).
DESIGN AND PATIENTS: Serum TgAb of 39 Sardinian HT adults, 53 Sardinian HT juveniles and 45 non-Sardinian HT adults were evaluated. The binding of serum TgAb to Tg in ELISA was inhibited by four recombinant human TgAb-Fab, identifying Tg epitopic regions A-D. The pe

As a bridge between humoral and cellular immunity in the body, CD4+ T cells play an important role in the clearance of Hantaan virus (HTNV) infection. The envelope-anchored glycoprotein (GP) is responsible for orchestrating host cell entry and fusion. In the bioinformatics stage of this study, we assessed 22 dominant B-cell epitopes and 191 T-cell epitopes (including MHC-I and MHC-II restricted) covering MHC genotype frequencies ≥30% in various regions worldwide, using multiple prediction algorithms and HLA population-frequency criteria. Through affinity analysis and molecular docking, the rel

Shape space is a decades-old conceptual model of antibody-antigen interactions that underlies antigenic maps used to trace viral evolution. Here, we apply this concept to T cell receptors (TCRs) and the peptide-MHC complexes (pMHCs) that they recognize. We start by reviewing the history of shape space and its deep connections to concepts in statistical physics (energy landscapes) and computer science (complexity theory). Leveraging these connections, we propose a model in which TCR-pMHC binding relies on multiple, possibly conflicting, structural constraints-implying that pMHCs recognized by t

Asymptomatic Plasmodium vivax infections sustain transmission and derail elimination efforts, yet these hidden reservoirs evade current diagnostics. Here, we integrated computational immunology with empirical serology to discover high-performance B-cell epitopes. From a library of 142 P. vivax proteins, we prioritized six antigens (AMA1, CSP, DBP, MSP1, MSP9, and P12), synthesized 64 epitopes, and screened them against serum from P. vivax-infected cases from the China-Myanmar border (CMB) via ELISA, with multiplex immunoassay validation across Brazil, the Solomon Islands, and Papua New Guinea

Norovirus is a leading cause of acute gastroenteritis worldwide, imposing a major burden on public health and healthcare systems. Despite its significant medical impact, no licensed vaccines or specific antiviral therapies are currently available. Norovirus vaccine development is complicated by several factors, including the extreme genetic and antigenic diversity. In particular, the predominant genotype GII.4 exhibits a continuous emergence of novel variants that can evade immune responses acquired from previous infections. In this manuscript, we will summarize the characteristics and current

Copper/zinc superoxide dismutase (SOD1) is a crucial metalloenzyme that mitigates oxidative stress by scavenging superoxide anion radicals. Mutations and aggregation of SOD1 are closely linked to the pathogenesis of amyotrophic lateral sclerosis (ALS). Targeting pathogenic SOD1 with nanobodies presents a promising therapeutic approach. We report the first high-resolution crystal structures of SOD1 in complex with three distinct nanobodies (Nb1, Nb2, and Nb3) and their multimeric assemblies (1:2 and 1:3 stoichiometries), revealing distinct binding epitopes primarily mediated by their complement

Coronaviruses are highly transmissible and pathogenic viruses for humans and animals. The vast quantity of information collected about SARS-CoV-2 during the pandemic helped to unveil details of the mechanisms behind the infection, which are still largely elusive. Recent research demonstrated that different class I/II human leukocyte antigen (HLA) alleles might define an individual susceptibility to SARS-CoV-2 spreading, contributing to the differences in the distribution of the infection through different populations; additional studies suggested that the homolog of the HLA in cats, the feline

INTRODUCTION: Previous studies verify the formation of enzymatically post-translationally modified (PTM) self-peptides and their preferred recognition by T cells in subjects with type 1 diabetes (T1D). However, questions remain about the relative prevalence of T cells that recognize PTM self-peptides derived from different antigens, their functional phenotypes, and whether their presence correlates with a specific disease endotype.
METHODS: To address this question, we identified a cohort of subjects with T1D who had diverse levels of residual beta cell function. Using previously developed HL

Leptospira, the pathogenic helical spirochetes that cause leptospirosis, is an emerging zoonotic disease with effective dissemination tactics in the host and can infect humans and animals with moderate or severe illnesses. Thus, peptide-based vaccines may be the most effective strategy to manage the immune response against Leptospira to close these gaps. In the current investigation, highly immunogenic proteins from the proteome of Leptospira interorgan serogroup Icterohaemorrhagie serovar Lai strain 56601 were identified using immunoinformatic methods. It was discovered that the conserved and

BACKGROUND: Malaria is a life-threatening disease caused by protozoan parasite of genus Plasmodium. Various antigenic proteins of Plasmodium are considered as the major targets for the development of an effective vaccine. The aim of the current study was a comprehensive analysis of the experimentally validated epitopes of Plasmodium obtained from various immunoassays.
METHODS: Plasmodium species epitopes were prefetched from Immune Epitope Database (IEDB). Species specific classification of available epitopes was done for both human and murine malaria parasites. Further, these T cell and B ce
