ALKBH10B mediated epitranscriptomic regulation enhances drought tolerance of Arabidopsis thaliana via hormonal cross-talk and sustained photosynthesis.

The m⁶A demethylase ALKBH10B emerges as a crucial post-transcriptional regulator of hormonal crosstalk, photosynthetic maintenance, and mitochondrial energy metabolism to fine-tune plant stress adaptation to drought. Epitranscriptomic N⁶-methyladenosine (m⁶A) mRNA modification has emerged as an important regulatory layer of gene expression and protein synthesis in plant stress adaptation. In this study, expression profiling revealed that drought stress induces a global reprogramming of the m6A machinery in Arabidopsis thaliana, with the m6A demethylase ALKBH10B exhibiting a more pronounced tim

Functional effects of heavy metal exposures on N6-methyladenosine (m6A) methylation and other Epitranscriptomic modifications in the central nervous system.

Among different RNA methylations, N6-methyladenosine (m6A) is the most abundant in the brain and determines the fate of RNA through reversible processes using methyltransferases, demethylases, and methyl-binding proteins. The reversibility of m6A is an emerging regulatory mechanism for gene expression, regulating many aspects of RNA metabolism and influencing learning and memory processes. Global m6A profiles are dynamically modified via the activity of various writers, readers, and erasers. However, m6A alterations from exposure to heavy metals, including the metals lead (Pb), cadmium (Cd), c

Loss of Epitranscriptomic Modification N6-Methyladenosine (m6A) Reader YTHDF1 Exacerbates Ischemic Brain Injury in a Sexually Dimorphic Manner.

N6-Methyladenosine (m6A) is a neuronal-enriched, reversible post-transcriptional modification that regulates RNA metabolism. The m6A-modified RNAs recruit various m6A-binding proteins that act as readers. Differential m6A methylation patterns are implicated in ischemic brain damage, yet the precise role of m6A readers in propagating post-stroke m6A signaling remains unclear. We presently evaluated the functional significance of the brain-enriched m6A reader YTHDF1, in post-stroke pathophysiology. Focal cerebral ischemia significantly increased YTHDF1 mRNA and protein expression in adult mice o

m6A epitranscriptomic remodeling links redox stress to mitochondrial quality control and programmed cell death in sepsis-induced myocardial dysfunction.

Sepsis-induced myocardial dysfunction (SIMD) is a major contributor to sepsis-related mortality and is characterized by excessive oxidative stress, mitochondrial dysfunction, and heterogeneous forms of programmed cell death. However, how cardiomyocytes interpret redox stress and commit to distinct death pathways remains incompletely understood. Increasing evidence suggests that N6-methyladenosine (m6A), the most abundant internal RNA modification, functions as a dynamic post-transcriptional regulator linking redox signaling to mitochondrial homeostasis and cell fate decisions. This review summ

High-resolution HIV-1 m6A epitranscriptome reveals isoform-dependent methylation clusters and unique 2-LTR transcript modifications.

The N6 -methyladenosine (m6A) modification of HIV-1 has been widely studied but the number and precise positions of the m6A sites remain unclear due to the lack of precision of detection methods. Using the latest Nanopore chemistry and direct m6A base-calling, we identified 18 m6A: 14 at the 3' end and 4 in central regions of the genome. Our data reveal differential methylation of these positions between splicing isoforms. Eleven of these sites are clustered in two short segments with peak-shaped methylation profiles. Single-molecule analysis revealed that a very small number of transcripts we

Chronic social isolation leads to abnormal behavior in male mice through the hippocampal METTL14 mediated epitranscriptomic RNA m6A modifications.

BACKGROUND: Social isolation not only increases the risk of mortality in later life but also causes depressive symptoms, cognitive and physical disabilities. Although RNA m6A modifications are suggested to play key roles in brain development, neuronal signaling and neurological disorders, both the roles of m6A and the enzymes that regulate RNA m6A modification in social isolation induced abnormal behavior is unknown. The present study aims to explore the possible epitranscriptomic role of RNA m6A modifications and its enzymes in social isolation induced impaired behavior. METHODS: 3-4 weeks m

Up-to-date on the evidence linking miRNA-related epitranscriptomic modifications and disease settings. Can these modifications affect cross-kingdom regulation?

The field of epitranscriptomics is rapidly developing. Several modifications (e.g. methylations) have been identified for different RNA types. Current evidence shows that chemical RNA modifications can influence the whole molecule's secondary structure, translatability, functionality, stability, and degradation, and some are dynamically and reversibly modulated. miRNAs, in particular, are not only post-transcriptional modulators of gene expression but are themselves submitted to regulatory mechanisms. Understanding how these modifications are regulated and the resulting pathological consequenc

METTL1-mediated N7-methylguanosine epitranscriptomic alterations modulate mRNA stability of neurodegenerative disease-associated genes following cobalt exposure.

Excessive cobalt exposure adversely affects the nervous system, yet the underlying neurotoxic mechanisms remain largely elusive. In the present study, using human neuroblastoma H4 cells exposed to cobalt chloride (CoCl₂) as an in vitro model, we demonstrate for the first time that CoCl₂ induces widespread alterations in m7G modification in genes associated with neurodegenerative disease. MeRIP-sequencing (MeRIP-seq) analysis revealed significant remodeling of m7G modification features, including sequence motifs, genomic distribution, and peak densities following CoCl₂ exposure. Epitranscriptomic silencing of the ZC3H13/m6A axis orchestrates immunosuppressive microenvironment remodeling in renal cell carcinoma via CSF2-mediated MDSCs recruitment.

BACKGROUND: The immunosuppressive tumor microenvironment (TME) is a cardinal driver of immune escape and resistance to immunotherapy in renal cell carcinoma (RCC). The N6-methyladenosine (m6A), the most prevalent RNA modification, critically governs tumor aggressiveness and TME reprogramming. We aimed to exploit whether and how tumor-intrinsic m6A modification driven by ZC3H13 (zinc finger CCCH-type containing 13) can dictate the immune landscape of RCC. METHODS: Loss- and gain-of-function studies were performed in vitro and in allograft tumor model. Tumor-infiltrating immune cells were profi

Super-resolved, three-dimensional spatial transcriptomics reveals cell-type and brain-region-specific modulation of key epitranscriptomic switches following adolescent alcohol exposure.

Epitranscriptomic mechanisms dynamically regulate neuronal function through gene expression, but their precise roles in neuropsychiatric and neurological disorders remain to be fully elucidated. A major obstacle to advancing such studies is the absence of a methodology for precise, cell-type and brain-region-specific quantification of critical epitranscriptomic regulators under these complex brain conditions. To overcome this challenge, we developed a super-resolved, three-dimensional spatial transcriptomics method to quantify key epitranscriptomic switches in intact brains. Using this method,

Achieving precise m6A RNA modification prediction from nanopore signals through integration with pre-trained foundation model.

While predicting base modification states directly from nanopore electrical signals offers a cost-effective approach to epitranscriptomic profiling, current computational models remain fundamentally limited. They frequently suffer from suboptimal precision and unacceptably high false-positive rates. More importantly, existing methods fail to effectively exploit inherent RNA sequence features and completely overlook the critical influence of RNA structure. To overcome these limitations, we introduce NanoFM, a deep learning predictor incorporating an RNA structural foundation model. By fusing la

Charting new territory: The Plasmodium falciparum tRNA modification landscape.

Ribonucleoside modifications comprising the epitranscriptome are present in all organisms and all forms of RNA, including mRNA, rRNA and tRNA, the three major RNA components of the translational machinery. Of these, tRNA is the most heavily modified and the tRNA epitranscriptome has the greatest diversity of modifications. In addition to their roles in tRNA biogenesis, quality control, structure, cleavage, and codon recognition, tRNA modifications have been shown to regulate gene expression post-transcriptionally in prokaryotes and eukaryotes, including humans. However, studies investigating t

Deciphering impact of single nucleotide polymorphisms on cotranscriptional modification in CCM gene mRNAs.

Novel insights on regulation of gene expression mechanisms highlight the pivotal role of epitranscriptomic modifications on decision about transcript fate. These modifications include methylation of adenosine and cytosine in RNA molecules. Impairment of the normal epitranscriptome profile was observed in several pathological conditions, such as cancer and neurodegeneration. However, it is still unknown if alteration of this regulatory mechanism can be involved in cerebral cavernous malformation (CCM) development. CCM is a rare genetic condition affecting brain microvasculature, resulting from

m6A RNA methylation in mammalian oocytes and preimplantation embryos: implications for developmental competence.

Chemical modifications of RNA molecules, collectively referred to as epitranscriptomics, have emerged as a critical layer of post-transcriptional gene regulation. Among these modifications, N6-methyladenosine (m6A) plays a key role in modulating RNA stability, localization, and translational efficiency without altering the underlying nucleotide sequence. In recent years, epitranscriptomics has been increasingly recognized for its involvement in mammalian reproductive processes. In mammalian oocytes, which undergo an extended period of transcriptional quiescence and rely predominantly on post-t
