Single-cell multiomic comparison of mouse and rat spermatogenesis reveals gene regulatory networks conserved for over 20 million years.

Spermatogenesis is driven by dramatic changes in chromatin regulation, gene transcription, and protein expression. To assess the mechanistic bases for these developmental changes, we utilized multiomic single-cell/nucleus RNA sequencing (sc/snRNA-seq) and single-nucleus assay for transposase-accessible chromatin with sequencing (snATAC-seq) to identify chromatin changes associated with transcription in adult mouse and rat testes. We characterized the relationships between the transcriptomes and chromatin of both species, including the divergent expression of Id4 in spermatogonial stem cells be

Female-biased vascular smooth muscle cell gene regulatory networks predict MYH9 as a key regulator of fibrous plaque phenotype.

Atherosclerosis, a chronic inflammatory condition driving coronary artery disease (CAD), manifests in two primary plaque types: unstable atheromatous plaques and stable fibrous plaques. While significant research has focused on atheromatous plaques, recent studies emphasize the growing importance of fibrous plaques, particularly in females under 50 years of age, where erosion on fibrous plaques significantly contributes to coronary thrombosis. The molecular mechanisms underlying sex differences in atherosclerotic plaque characteristics, including vascular smooth muscle cell (VSMC) contribution

From knowledge graph to topological data analysis: a novel framework to analyze gene regulatory networks for tomato-multi-pathogen interactions.

Tomato (Solanum lycopersicum), despite being the most important vegetable crop world-wide, remains vulnerable to over 200 diseases caused by different pests. Although tomato molecular response to individual stresses is well studied, the gene regulatory network (GRN) representing the crosstalk and trade-offs of multi-stress responses remains almost unexplored. We developed GENIAL (Gene rEgulatory Network and topologIcal datA anaLysis) to refine and analyze complex GRNs and TomTom, a knowledge graph that gathers 11 publicly available databases in a unique FAIR (Findable, Accessible, Interoperabl

Integrated analysis of single-cell RNA sequencing and bulk RNA data reveals gene regulatory networks and targets in dilated cardiomyopathy.

Dilated cardiomyopathy (DCM) is a common cause of heart failure, thromboembolism, arrhythmias, and sudden cardiac death. The quality of life and long-term survival rates of patients with dilated DCM have greatly improved in recent decades. Nevertheless, the clinical prognosis for DCM patients remains unfavorable. The primary driving factors underlying the pathogenesis of DCM remain incompletely understood. The present study aimed to identify driving factors underlying the pathogenesis of DCM from the perspective of gene regulatory networks. Single-cell RNA sequencing data and bulk RNA data wer

Chronic binge alcohol administration dysregulates global regulatory gene networks associated with skeletal muscle wasting in simian immunodeficiency virus-infected macaques.

BACKGROUND: There are more than 1 million persons living with HIV/AIDS (PLWHA) in the United States and approximately 40 % of them have a history of alcohol use disorders (AUD). Chronic heavy alcohol consumption and HIV/AIDS both result in reduced lean body mass and muscle dysfunction, increasing the incidence of comorbid conditions. Previous studies from our laboratory using rhesus macaques infected with Simian Immunodeficiency Virus (SIV) demonstrated that chronic binge alcohol (CBA) administration in the absence of antiretroviral therapy exacerbates skeletal muscle (SKM) wasting at end-stag

Investigating the differential structural organization and gene expression regulatory networks of lamin A Ig fold domain mutants of muscular dystrophy.

Lamins form a proteinaceous meshwork as a major structural component of the nucleus. Lamins, along with their interactors, act as determinants for chromatin organization throughout the nucleus. The major dominant missense mutations responsible for autosomal dominant forms of muscular dystrophies reside in the Ig fold domain of lamin A. However, how lamin A contributes to the distribution of heterochromatin and balances euchromatin, and how it relocates epigenetic marks to shape chromatin states, remains poorly defined, making it difficult to draw conclusions about the prognosis of lamin A-medi

Single-Cell Transcriptomes Combining with Consecutive Genomics Reveal Clonal Evolution and Gene Regulatory Networks in Relapsed and Refractory Multiple Myeloma.

This study attempted to investigate how clonal structure evolves, along with potential regulatory networks, as a result of multiline therapies in relapsed/refractory multiple myeloma (RRMM). Eight whole exome sequencing (WES) and one single cell RNA sequencing (scRNA-seq) were performed in order to assess dynamic genomic changes in temporal consecutive samples of one RRMM patient from the time of diagnosis to death (about 37 months). The 63-year-old female patient who suffered from MM (P1) had disease progression (PD) nine times from July 2017 [newly diagnosed (ND)] to Aug 2020 (death), and th

Large-scale, interpretable gene regulatory network inference through biologically informed matrix factorization.

Gene regulatory networks (GRNs) provide a mechanistic framework for understanding how transcription factors coordinate gene expression to establish cellular identity and phenotype. Methods that integrate gene expression with motif-derived regulatory priors and other sources of biological information have substantially advanced gene regulatory network inference by reconstructing condition-specific regulatory architecture. These approaches estimate the evidence supporting regulatory interactions and have proven remarkably successful in a wide range of biological applications. A complementary vie

A miRNA-mediated gene regulatory network supports seasonal plasticity in the temperate coral Astrangia poculata.

Phenotypic plasticity is critical for sessile marine invertebrates facing intensifying climate change. MicroRNAs (miRNAs)-small non-coding RNAs that regulate gene expression-are compelling candidates for mediating such plasticity, but their role in coral biology remains poorly characterized. We used the temperate coral Astrangia poculata, which endures annual temperature ranges exceeding 25°C, to investigate miRNA-mediated plasticity across seasonal and thermal contexts. Adult aposymbiotic colonies were exposed to ambient seasonal temperatures (∼5-22°C) and a chronic +3°C warming treatment fro

Dynamic gene regulatory network inference from single-cell data using optimal transport.

MOTIVATION: Modelling gene expression is a central problem in systems biology. Single-cell technologies have revolutionized the field by enabling sequencing at the resolution of individual cells. This results in a much richer data compared to what is obtained by bulk technologies, offering new possibilities and challenges for gene regulatory network inference. RESULTS: In this work, we introduce GRIT (gene regulation inference by transport)-a method to fit a differential equation model and to infer gene regulatory networks from single-cell data using the theory of optimal transport. The idea

IKAROS Gene Regulatory Network Reveal ERG as a Vulnerability in B-cell Acute Lymphoblastic Leukemia.

B-cell acute lymphoblastic leukemia (B-ALL) is driven by transcriptional dysregulation that impairs B-cell differentiation and sustains leukemic growth. A defining feature of high-risk B-ALL is mutations in IKZF1, which encodes the tumor suppressor IKAROS. Here, we map IKAROS gene regulatory networks in IKZF1-mutated Ph B-ALL using an inducible IKAROS system and multi-omic profiling. IKAROS restoration reprograms chromatin accessibility and transcriptional control, shifting regulation from an ETS-dominated state to one enriched for B-cell lineage factors. Among repressed transcription factors,

Whole transcriptome sequencing revealed the gene regulatory network of hypoxic response in yak Sertoli cells.

Yaks live in the Qinghai-Tibet Plateau for a long time where oxygen is scarce, but can ensure the smooth development of testis and spermatogenesis. The key lies in the functional regulation of the Sertoli cells under hypoxia. In this study, we sequenced yak Sertoli cells cultured in normal oxygen concentration (Normoxia) and treated with low oxygen concentration (Hypoxia) by whole transcriptomics, and screened out 194 differentially expressed mRNAs (DEmRNAs), 934 differentially expressed LncRNAs (DELncRNAs) and 129 differentially expressed miRNAs (DEmiRNAs). GO and KEGG analysis showed that th

A Meta-Analysis Approach to Gene Regulatory Network Inference Identifies Key Regulators of Cardiovascular Diseases.

Cardiovascular diseases (CVDs) represent a major concern for global health, whose mechanistic understanding is complicated by a complex interplay between genetic predisposition and environmental factors. Specifically, heart failure (HF), encompassing dilated cardiomyopathy (DC), ischemic cardiomyopathy (ICM), and hypertrophic cardiomyopathy (HCM), is a topic of substantial interest in basic and clinical research. Here, we used a Partial Correlation Coefficient-based algorithm (PCC) within the context of a meta-analysis framework to construct a Gene Regulatory Network (GRN) that identifies key

Cross-Tissue Regulatory Network Analyses Reveal Novel Susceptibility Genes and Potential Mechanisms for Endometriosis.

Endometriosis (EMT) is a common gynecological disease with a strong genetic component, while its precise etiology remains elusive. This study aims to integrate transcriptome-wide association study (TWAS), Mendelian randomization (MR), and bioinformatics analyses to reveal novel putatively causal genes and potential mechanisms. We obtained summary-level data of the Genotype-Tissue Expression Project (GTEx), v8 expression quantitative loci (eQTL) data, and the genome-wide association study (GWAS) data of EMT and its subtypes from the R11 release results of the FinnGen consortium for analysis. Forward-backward gene expression binarization for boolean state inference over a known regulatory network.

Binarization of gene expression data is a critical prerequisite for the synthesis of Boolean gene regulatory network (GRN) models from omics datasets. In practice, thresholding methods remain the dominant approach, yet they oversimplify the underlying biology by ignoring gene-specific functional roles and failing on sparse or single-snapshot data. To overcome these limitations, we propose Bi4Back, a novel regulation-based binarization algorithm that combines thresholding with iterative forward and backward Boolean propagation guided by a known signed regulatory graph - supplied as a required i

Decoding the role and regulatory network of the NcSnRK2 gene family in cold stress response of Nymphaea candida.

The white water lily (Nymphaea candida), native to the high-altitude regions of Xinjiang, China, serves as an excellent model for studying cold tolerance in aquatic plants. This study explored the sucrose non-fermenting related protein kinase 2 (SnRK2) family genes in Nymphaea candida (NcSnRK2), establishing a functional link between NcSnRK2 and cold tolerance. Phylogenetic analysis grouped NcSnRK2 family members into three evolutionarily conserved clades. NcSnRK2 proteins exhibited unique subcellular localization in the nucleus and plasma membrane, potentially compensating for regulatory defi

Inferring cell-type-specific gene regulatory network from cellular transcriptomics data with GeneLink.

Deciphering cell-type-specific gene regulatory networks (ctGRNs) is crucial for elucidating fundamental biological processes, such as tissue development and cancer progression. However, accurately inferring ctGRNs from high-dimensional transcriptomic data poses a significant challenge, primarily due to issues like data sparsity, cell heterogeneity, and over-smoothing (i.e. the tendency of node features to become indistinguishable after many graph convolution layers) in deep learning models. To tackle these obstacles, we present GeneLink+, an innovative framework for ctGRN inference leveraging
