Genotypes and phenotypes heterogeneity in PIK3CA-related overgrowth spectrum and overlapping conditions: 150 novel patients and systematic review of 1007 patients with PIK3CA pathogenetic variants.

BACKGROUND: Postzygotic activating PIK3CA variants cause several phenotypes within the PIK3CA-related overgrowth spectrum (PROS). Variant strength, mosaicism level, specific tissue involvement and overlapping disorders are responsible for disease heterogeneity. We explored these factors in 150 novel patients and in an expanded cohort of 1007 PIK3CA-mutated patients, analysing our new data with previous literature to give a comprehensive picture. METHODS: We performed ultradeep targeted next-generation sequencing (NGS) on DNA from skin biopsy, buccal swab or blood using a panel including phosp

Profiling estrogen-regulated gene expression changes in normal and malignant human ovarian surface epithelial cells.

Estrogens regulate normal ovarian surface epithelium (OSE) cell functions but also affect epithelial ovarian cancer (OCa) development. Little is known about how estrogens play such opposing roles. Transcriptional profiling using a cDNA microarray containing 2400 named genes identified 155 genes whose expression was altered by estradiol-17beta (E2) in three immortalized normal human ovarian surface epithelial (HOSE) cell lines and 315 genes whose expression was affected by the hormone in three established OCa (OVCA) cell lines. All but 19 of the genes in these two sets were different. Among the

A Multi-Gene Panel to Identify Lipedema-Predisposing Genetic Variants by a Next-Generation Sequencing Strategy.

Lipedema is a disabling disease characterized by symmetric enlargement of the lower and/or upper limbs due to deposits of subcutaneous fat, that is easily misdiagnosed. Lipedema can be primary or syndromic, and can be the main feature of phenotypically overlapping disorders. The aim of this study was to design a next-generation sequencing (NGS) panel to help in the diagnosis of lipedema by identifying genes specific for lipedema but also genes for overlapping diseases, and targets for tailored treatments. We developed an NGS gene panel consisting of 305 genes potentially associated with lipede

Comparison of the Transcriptomic Signatures of Skin and Lung Fibroblasts from Patients with Systemic Sclerosis.

Systemic Sclerosis (SSc) is a chronic autoimmune disease characterized by fibrosis in connective tissues. Fibroblasts are the effector cells of fibrosis since they contribute to the production of collagen and other extracellular matrix components. The goal of this study is to compare the transcriptomic profiles of primary human SSc skin and SSc lung fibroblasts. First, we conducted a meta-analysis of differentially expressed (DE) genes from two previously published differential analyses (SSc vs. normal) using skin and lung fibroblasts, observing 8.7% overlap in DE genes and 30% overlap in impa

Erythropoiesis signature and ubiquitin-mediated proteolysis are enriched in systematic juvenile idiopathic arthritis.

Systemic Juvenile Idiopathic Arthritis (sJIA) is a distinctive subtype of Juvenile Idiopathic Arthritis (JIA). The pathogenesis of sJIA is still unclear with the limited treatment options. Although previous bioinformatics analyses have identified some genetic factors underlying sJIA, these studies were mostly single centre with a small sample size and the results were often inconsistent. Herein, we combined two data sets of GSE20307 and GSE21521 and select the matrix of patients diagnosed as sJIA in it for further analysis. The GSE20307 and GSE21521 matrixes downloaded from the Gene Expression

Association and Mechanism of Coexposure to Perfluoroalkyl and Polyfluoroalkyl Substances and Blood Heavy Metals in Metabolic Dysfunction-Associated Steatotic Liver Disease.

INTRODUCTION: Heavy metals can increase perfluoroalkyl and polyfluoroalkyl substances (PFAS) adsorption. However, no research has examined the relationship of coexposure to PFAS and heavy metals in metabolic dysfunction-associated steatotic liver disease (MAFLD). METHODS: Data were obtained from the National Health and Nutrition Examination Survey database (2017-2018 cycle). The influence of PFAS and heavy metals on MAFLD or controlled attenuation parameter (CAP) was analyzed using logistic or linear regression, weighted quantile sum regression, and Bayesian kernel machine regression. Fish as Model Systems to Study Epigenetic Drivers in Human Self-Domestication and Neurodevelopmental Cognitive Disorders.

Modern humans exhibit phenotypic traits and molecular events shared with other domesticates that are thought to be by-products of selection for reduced aggression. This is the human self-domestication hypothesis. As one of the first types of responses to a novel environment, epigenetic changes may have also facilitated early self-domestication in humans. Here, we argue that fish species, which have been recently domesticated, can provide model systems to study epigenetic drivers in human self-domestication. To test this, we used in silico approaches to compare genes with epigenetic changes in

Cell composition, transcriptomic, and functional pathway changes in the hippocampus in Alzheimer's disease and overlap with lead (Pb) exposure signatures.

BACKGROUND: Lead (Pb) is associated with Alzheimer's disease (AD); however, the relationships between Pb and AD hippocampal transcription remains unclear. We evaluated overlap between Pb-response signatures and cell-type-independent AD transcriptomic signatures. METHOD: Three toxicology studies (two neuronal cell lines, one mouse hippocampus) provided Pb-response genes. Five human postmortem hippocampal AD case-control transcriptional datasets (n=90 AD, n=106 normal cognition) were cell type deconvoluted and tested with beta regression. Differential gene expression, adjusted for age, sex, and

The relationship between neurodevelopmental transcriptional programs and insomnia: From Rubinstein-Taybi syndrome into energy metabolism.

Neurodevelopmental disorders (NDD) are characterized by cognitive, emotional, and/or motor skills impairment since childhood, and sleep disturbances are a common comorbidity. Rubinstein-Taybi syndrome (RSTS), a rare genetic syndrome associated with NDD, is caused by CREBBP haploinsufficiency. This gene encodes an acetyltransferase with crucial role on the establishment of transcriptional programs during neurodevelopment. Although insomnia has been reported in RSTS patients, the convergent mechanisms between this sleep disturbance and CREBBP loss-of-function are not fully understood. We tested

Bioinformatics Analysis of Differentially Expressed Genes, Methylated Genes, and miRNAs in Unexplained Recurrent Spontaneous Abortion.

Approximately half of the unexplained recurrent spontaneous abortions remain unexplained (URSAs). We aimed to provide novel insights into the biological characteristics and related pathways of differentially expressed genes (DE-genes), DE-methylated genes, and DE-miRNAs in URSA, and construct a molecular miRNAs-mRNAs network. Four data sets (GSE22490, GSE121950, GSE73025, and GSE43256) were gained from GEO data sets. We identified the DE-genes, DE-methylated genes, and DE-miRNAs using the LIMMA package in R software. Function and enrichment analyses were conducted using DAVID. A protein-protei

Unbiased human genomic characterization of polyglutamine disorder genes to guide biological understanding and therapeutic strategies.

Polyglutamine (polyQ) disorders, such as Huntington disease (HD) and several spinocerebellar ataxias, are severe neurological disorders caused by glutamine codon repeat expansions. These conditions lack effective treatments, with therapeutic research focused on pathogenic gene knockdown. This investigation aimed to profile these genes using diverse human genomic data to inform therapeutic strategies by identifying new biology and assessing the potential on-target effects of knocking down these genes. We conducted an unbiased phenome-wide study to identify human traits and diseases linked to po

Identifying conserved metastatic pathways across cancers through integrated transcriptomic and network analysis.

Metastasis remains the leading cause of cancer-related mortality, yet shared molecular mechanisms across cancer types are poorly understood. Identifying conserved metastatic pathways could offer new therapeutic targets. We performed an integrative cancer analysis across five cancer types (breast, lung, endometrial, prostate, colorectal) using RNA-Seq datasets from the GEO database. Differentially expressed genes (DEGs) between primary and metastatic tumors were identified using limma. Overlapping DEGs across cancers underwent pathway enrichment and protein-protein interaction (PPI) network ana
