Beneath the Bark: Molecular Determinants of Adaptation and Infection in Bacterial Pathogens of Woody Hosts.

Bacterial pathogens of woody plants represent a pervasive yet underexplored threat to global agriculture and forestry, causing devastating diseases in fruit trees, shrubs, forest trees and ornamental species. Unlike pathogens of herbaceous plants, the molecular strategies enabling bacteria to colonise and damage woody tissues remain poorly understood, owing to the experimental challenges associated with woody host systems and the distinctive biology of these plants. Moreover, persistence within long-lived woody tissues requires prolonged modulation of host immune signalling, enabling pathogens

Adaptive Co-Crystals with Switchable Host-Guest Stoichiometry for Dynamic Regulation of Photoluminescence.

The development of photoluminescence materials with tunable properties through structural and functional modifications remains a fascinating yet challenging task. In this work, the concept of adaptive co-crystals featuring switchable host-guest stoichiometry within the realm of pillararene-based supramolecular chemistry is proposed. This strategy allows for the rational design of a diverse range of through-space charge-transfer co-crystals, enabling dynamic modulation of photoluminescence in the solid state. Experimental and theoretical findings unveil two distinct phases within each set of co

Adaptability Analysis of Tuta absoluta to Different Hosts and Related Salivary Genes Identification.

Tuta absoluta is a significant agricultural pest primarily affecting Solanaceae plants, resulting in substantial economic losses in agriculture. Insect saliva is an intermediary between insects and plants, playing a crucial role in modulating host adaptability and plant defense. This study analyzed the adaptive differences of T. absoluta on four plants using the two-sex life table method. Results indicated that the host adaptability of T. absoluta to tobacco is worse than its adaptability to the other three varieties of tomatoes. The salivary gland transcriptome analysis and signal peptide pre

wavess: An R package for simulation of adaptive within-host virus sequence evolution.

Simulating within-host virus sequence evolution allows for the investigation of factors such as the role of recombination in virus diversification and the impact of selective pressures on virus evolution. Here, we provide a new software to simulate virus within-host evolution called wavess (within-host adaptive virus evolution sequence simulator), a discrete-time individual-based model and a corresponding user-friendly R package. The underlying model simulates recombination, a latent infected cell reservoir, and three forms of selection: conserved sites fitness and replicative fitness in compa

Host Innate and Adaptive Immunity Against African Swine Fever Virus Infection.

Africa swine fever virus (ASFV) is the causative agent of African swine fever (ASF), a highly contagious hemorrhagic disease that can result in up to 100% lethality in both wild and domestic swine, regardless of breed or age. The ongoing ASF pandemic poses significant threats to the pork industry and food security, with serious implications for the sanitary and socioeconomic system. Due to the limited understanding of ASFV pathogenesis and immune protection mechanisms, there are currently no safe and effective vaccines or specific treatments available, complicating efforts for prevention and c

Codon usage bias of Venezuelan equine encephalitis virus and its host adaption.

Venezuelan equine encephalitis virus (VEEV) is an emerging zoonotic virus in the alphavirus genus. It can be transmitted to humans due to spillover from equid-mosquito cycles. The symptoms caused by VEEV include fever, headache, myalgia, nausea, and vomiting. It can also cause encephalitis in severe cases. The evolutionary features of VEEV are largely unknown. In this study, we comprehensively analyzed the codon usage pattern of VEEV by computing a variety of indicators, such as effective number of codons (ENc), codon adaptation index (CAI), relative synonymous codon usage (RSCU), on 130 VEEV

Proteomic Study of the Adaptive Mechanism of Ciprofloxacin-Resistant Staphylococcus aureus to the Host Environment.

Antibiotic-resistant bacteria can escape host immune killing and settle in the host to form persistent infections. In this study we investigated the adaptive mechanism of resistant Staphylococcus aureus to the host environment by data-independent acquisition-based quantitative proteomics and functional validation. The growth curve and minimum inhibitory concentration (MIC) indicated that ciprofloxacin-resistant (Cip-R) S. aureus showed a survival advantage over sensitive strains. Cip-R also exhibited a stronger invasion and biofilm formation ability than sensitive bacteria. Cip-R stimulation r

Coxiella burnetii inhibits host immunity by a protein phosphatase adapted from glycolysis.

Coxiella burnetii is a bacterial pathogen that replicates within host cells by establishing a membrane-bound niche called the Coxiella-containing vacuole. Biogenesis of this compartment requires effectors of its Dot/Icm type IV secretion system. A large cohort of such effectors has been identified, but the function of most of them remain elusive. Here, by a cell-based functional screening, we identified the effector Cbu0513 (designated as CinF) as an inhibitor of NF-κB signaling. CinF is highly similar to a fructose-1,6-bisphosphate (FBP) aldolase/phosphatase present in diverse bacteria. Furth

Cellular and immunological mechanisms influence host-adapted phenotypes in a vector-borne microparasite.

Predicting pathogen emergence and spillover risk requires understanding the determinants of a pathogens' host range and the traits involved in host competence. While host competence is often considered a fixed species-specific trait, it may be variable if pathogens diversify across hosts. Balancing selection can lead to maintenance of pathogen polymorphisms (multiple-niche-polymorphism; MNP). The causative agent of Lyme disease, Borrelia burgdorferi (Bb), provides a model to study the evolution of host adaptation, as some Bb strains defined by their outer surface protein C (ospC) genotype, are

Host Immune-Metabolic Adaptations Upon Mycobacterial Infections and Associated Co-Morbidities.

Mycobacterial diseases are a major public health challenge. Their causative agents include, in order of impact, members of the Mycobacterium tuberculosis complex (causing tuberculosis), Mycobacterium leprae (causing leprosy), and non-tuberculous mycobacterial pathogens including Mycobacterium ulcerans. Macrophages are mycobacterial targets and they play an essential role in the host immune response to mycobacteria. This review aims to provide a comprehensive understanding of the immune-metabolic adaptations of the macrophage to mycobacterial infections. This metabolic rewiring involves changes

Adaptations of Vibrio parahaemolyticus to Stress During Environmental Survival, Host Colonization, and Infection.

Vibrio parahaemolyticus (Vp) is an aquatic Gram-negative bacterium that may infect humans and cause gastroenteritis and wound infections. The first pandemic of Vp associated infection was caused by the serovar O3:K6 and epidemics caused by the other serovars are increasingly reported. The two major virulence factors, thermostable direct hemolysin (TDH) and/or TDH-related hemolysin (TRH), are associated with hemolysis and cytotoxicity. Vp strains lacking tdh and/or trh are avirulent and able to colonize in the human gut and cause infection using other unknown factors. This pathogen is well adap

HopPER: an adaptive model for probability estimation of influenza reassortment through host prediction.

BACKGROUND: Influenza reassortment, a mechanism where influenza viruses exchange their RNA segments by co-infecting a single cell, has been implicated in several major pandemics since 19th century. Owing to the significant impact on public health and social stability, great attention has been received on the identification of influenza reassortment. METHODS: We proposed a novel computational method named HopPER (Host-prediction-based Probability Estimation of Reassortment), that sturdily estimates reassortment probabilities through host tropism prediction using 147 new features generated from

Analysis of Synonymous Codon Usage Bias of Zika Virus and Its Adaption to the Hosts.

Zika virus (ZIKV) is a mosquito-borne virus (arbovirus) in the family Flaviviridae, and the symptoms caused by ZIKV infection in humans include rash, fever, arthralgia, myalgia, asthenia and conjunctivitis. Codon usage bias analysis can reveal much about the molecular evolution and host adaption of ZIKV. To gain insight into the evolutionary characteristics of ZIKV, we performed a comprehensive analysis on the codon usage pattern in 46 ZIKV strains by calculating the effective number of codons (ENc), codon adaptation index (CAI), relative synonymous codon usage (RSCU), and other indicators. Innate and adaptive immunologic functions of complement in the host response to Listeria monocytogenes infection.

Listeria monocytogenes is a leading cause of foodborne-illness associated mortality that has attracted considerable attention in recent years due to several significant outbreaks. It has also served as a model organism for the study of intracellular pathogens. For these reasons the host response to L. monocytogenes has long been the subject of investigation. A potent innate and adaptive immune response is required for containment and clearance of L. monocytogenes. However, some elements of this response, such as type 1 interferons, can be detrimental to the host. Recent studies have revealed n

Isolates of Trichuris muris elicit different adaptive immune responses in their murine host.

The J and S isolates of Trichuris muris have different infection profiles in C57BL/6 mice; J worms are expelled, S worms survive to chronicity. Building on this, the ability of the J and S isolates to survive, and the quality of the immune response induced was explored in three different strains of mouse. The resistant BALB/c mouse mounted a strong Th2 response against both isolates, which were quickly expelled. The susceptible AKR host mounted a Th1 response and retained both isolates. Despite equivalent worm exposure, mesenteric lymph node cells from AKR mice infected with the S isolate prod

Emergent insights on the spread of antifungal-resistant Trichophyton indotineae dermatophyte: Clonal expansion, adaptability dynamics and human-animal host adaptation.

Trichophyton indotineae is an emergent, clonally expanding, multidrug-resistant dermatophyte that emerged from the Indian subcontinent and has disseminated internationally, causing extensive, treatment-refractory tinea. Its phenotypic resemblance to Trichophyton mentagrophytes makes classical identification unreliable, so molecular and proteomic tools such as Internal Transcribed Spacer (ITS) with High Mobility Group (HMG) discrimination, updated MALDI-TOF and Squalene Epoxidase gene (SQLE) sequencing are essential. Resistance is driven by SQLE point mutations (notably Leu393Phe, Phe397Leu and

Cross-continental transmission and host adaptation of Mycobacterium tuberculosis in China unveiled by population history reconstruction and adaptive evolution signal detection.

The transmission history and adaptive evolution of Mycobacterium tuberculosis complex (MTBC) in China remain underexplored despite its remarkably low diversity and enduring public health burden. Here, we analyzed 23,873 whole genome sequences of MTBC to reconstruct its spread timeline and routes, population dynamics, and host adaptation patterns in China. The Bayesian coalescent models revealed the recurrent introductions of four MTBC sub-lineages (L2.2, L4.2, L4.4, and L4.5) during 1000-400 years ago, by European-Chinese transmission networks, which might have triggered the formation of their

VdOMO contributes to development, stress adaptation, siderophore-associated iron acquisition, and early host colonization in Verticillium dahliae.

Verticillium dahliae is a soilborne fungal pathogen that causes Verticillium wilt in cotton and many other crops. While siderophore-associated iron acquisition is recognized as crucial, its precise connections to fungal development, stress adaptation, and host colonization remain incompletely elucidated. This study identifies the VdOMO protein as a putative SidA-family L-ornithine N5-monooxygenase through phylogenetic and pairwise sequence analyses. Analyses of independent deletion mutants and a complemented strain showed that VdOMO contributes to conidial morphology and production, microscler
