Evaluation of the genetic trend of milk yield in the multiple ovulation and embryo transfer populations of dairy cows, using stochastic simulation.

Stochastic modeling of dairy cattle populations using multiple ovulation and embryo transfer (MOET) was used to compare 15-year genetic responses with an artificial insemination (AI) program. MOET and AI techniques were simulated in four populations, two with 100 breeding females each and two with 400 breeding females. The selection goal was to maximize genetic progress in milk yield. The reduction in genetic variation due to inbreeding and linkage disequilibrium was accounted for in the simulation process. All four MOET breeding schemes studied achieved larger genetic responses than the reali

Genotyping by sequencing-based genetic insights into Argentine llama populations and breeding impacts.

Llama breeding is an important source of economic income for Andean communities, thus ensuring llama biodiversity is fundamental to making breeding decisions that promote sustainable production. Despite this, there is limited information on the genetic diversity of llama populations in Argentina. Moreover, some llama herds in the northwest region of the country exhibit low reproductive efficiency and a high incidence of congenital abnormalities. In this study, we used genotyping by sequencing, a genome-wide approach, to estimate the genetic diversity of Argentine llama populations, assess thei

Morphological and molecular evidence supporting advantages of apomictic seed production in castor bean (Ricinus communis L.).

BACKGROUND: Ricinus communis L. is a large plant from the spurge family (Euphorbiaceae), grown for industrial and medicinal purposes. In this research, progenies obtained from three types of reproduction, including apomixis, self-pollination, and open-pollination from a worldwide collection of castor bean (14 genotypes), were evaluated based on yield components and agro-morphological traits and the amount of inbreeding depression and apomixis advantages were estimated in each genotype using offspring. In addition, the expression of eight candidate genes for apomixis (including Helic, SERK, BBM

A male-biased natal sex-ratio in inbred collared lemmings, Dicrostonyx groenlandicus.

A captive colony of collared lemmings (Dicrostonyx groenlandicus) from northern Alaska produced a male-biased sex ratio of 67% males for about three generations. These lemmings have a pair of autosomes fused to the sex chromosomes. Thus, males have two copies of some (formerly autosomal) sex-linked genes: One set is X-linked; the other can be described as Y-linked. Given such a karyotype, deleterious recessive alleles on the autosomal portion of the X chromosome are more resistant to selection than truly autosomal loci because they can be eliminated by homozygosity only in females. The male-bi

Relationships between estimated autozygosity and complex traits in the UK Biobank.

Inbreeding increases the risk of certain Mendelian disorders in humans but may also reduce fitness through its effects on complex traits and diseases. Such inbreeding depression is thought to occur due to increased homozygosity at causal variants that are recessive with respect to fitness. Until recently it has been difficult to amass large enough sample sizes to investigate the effects of inbreeding depression on complex traits using genome-wide single nucleotide polymorphism (SNP) data in population-based samples. Further, it is difficult to infer causation in analyses that relate degree of

Molecular characterization of the Smyth chicken sublines and their parental controls by RFLP and DNA fingerprint analysis.

The Smyth line (SL) chicken, a model for autoimmune human vitiligo, is characterized by a spontaneous posthatch epidermal pigment loss (vitiligo). Even though the immunological and morphological changes accompanying the vitiligo process have been well studied, the genetics of this phenomenon remains elusive. The SL lines have been maintained by nonpedigreed matings since their inception, and therefore, the inbreeding status is unknown. The present study was designed to provide an estimate of the inbreeding coefficients and the molecular genetic profiles of the SL sublines, each homozygous for

visPedigree: a comprehensive R package for tidying, analyzing, and visualizing breeding pedigrees.

MOTIVATION: Pedigrees support relatedness control, mate allocation, inbreeding monitoring, and diversity assessment, but large breeding populations are often curated, analyzed, and visualized using separate tools and data structures. This fragmentation complicates routine analysis and reporting, particularly in high-fecundity systems with extensive full-sib structure, irregular pedigree depth, and repeated cohort-based evaluation. RESULTS: We present visPedigree, a software package for large breeding pedigrees built around a new tidyped object model. It integrates pedigree standardization, st

[The RYR1 genotype of Chinese inbred pigs].

OBJECTIVE: Porcine stress syndrome (PSS) is one kind of molecular genetics defect diseases of pig which will cause malignant hyperthermia syndrome (MHS) and is the first index should be excluded in screening of a pig species for xenotransplantation. It was reported that mutation of pig rynodine receptor(RYR1) gene is the main reason for PSS. In this study, RYR1 genotypes of the Chinese Banna mini pig inbred line and inbreeding closed colony Wuzhishan pig were investigated with polymerase chain reaction-restriction endonuclease fragment length polymorphism (PCR-RFLP) technique. METHODS: Anteve

Assessing genomic diversity and signatures of selection in Original Braunvieh cattle using whole-genome sequencing data.

BACKGROUND: Autochthonous cattle breeds are an important source of genetic variation because they might carry alleles that enable them to adapt to local environment and food conditions. Original Braunvieh (OB) is a local cattle breed of Switzerland used for beef and milk production in alpine areas. Using whole-genome sequencing (WGS) data of 49 key ancestors, we characterize genomic diversity, genomic inbreeding, and signatures of selection in Swiss OB cattle at nucleotide resolution. RESULTS: We annotated 15,722,811 SNPs and 1,580,878 Indels including 10,738 and 2763 missense deleterious and

Scoring Mating System of a Natural Population of Neolamarckia cadamba with Genome Resequencing Data.

N. cadamba is a fast-growing and economically important tree species with significant industrial and medicinal values. Its spherical capitulum comprises hundreds of sessile florets densely aggregated on a receptacle. How this unique floral structure shapes the mating system of this species remains unknown, as this structure enhances the probabilities of both selfing and outcrossing. Here we clarify this question by investigating a natural population. We randomly sampled 11 half-sib families and 6 progenies per half-sib family and assayed samples with whole-genome resequencing. Population genom

The interface between rare plant management and genetics: conserving Pitcher's thistle (Cirsium pitcheri) in the Great Lakes region, USA.

BACKGROUND AND AIMS: Tools showing best conservation practices are becoming critical for rare plant conservation as populations become isolated through habitat fragmentation and changing ecosystem processes. We illustrate the importance of reintroduction and assisted gene flow, using reintroduction of the USA federally threatened Pitcher's thistle (Cirsium pitcheri), a monocarpic perennial endemic to the western Great Lakes sand dunes. We evaluate the success of experimental reintroductions of this species into its dynamic coastal environment and address fundamental issues for rare plant reint

Autozygosity islands and ROH patterns in Nellore lineages: evidence of selection for functionally important traits.

BACKGROUND: The aim of this study was to assess genome-wide autozygosity in a Nellore cattle population and to characterize ROH patterns and autozygosity islands that may have occurred due to selection within its lineages. It attempts also to compare estimates of inbreeding calculated from ROH (FROH), genomic relationship matrix (FGRM), and pedigree-based coefficient (FPED). RESULTS: The average number of ROH per animal was 55.15 ± 13.01 with an average size of 3.24 Mb. The Nellore genome is composed mostly by a high number of shorter segments accounting for 78% of all ROH, although the propo

Deficiency of the corpus callosum: incomplete penetrance and substrain differentiation in BALB/c mice.

In a foundation population of BALB/c mice used to establish a colony at Waterloo in 1977, about 11% of adults showed either total absence or gross deficiency of the corpus callosum. Comparisons between parents and offspring, between progenies of different males, and between 13 separate lines established by full-sib inbreeding showed that variation in the adult corpus callosum reflected a genuine incomplete penetrance in a genetically uniform population. However, after seven generations of inbreeding, a spontaneous change occurred in one line (BALB/cWah 1), resulting in more than 50% of adults

Genotype probabilities at intermediate generations in the construction of recombinant inbred lines.

The mouse Collaborative Cross (CC) is a panel of eight-way recombinant inbred lines: eight diverse parental strains are intermated, followed by repeated sibling mating, many times in parallel, to create a new set of inbred lines whose genomes are random mosaics of the genomes of the original eight strains. Many generations are required to reach inbreeding, and so a number of investigators have sought to make use of phenotype and genotype data on mice from intermediate generations during the formation of the CC lines (so-called pre-CC mice). The development of a hidden Markov model for genotype

Did backcrossing contribute to the origin of hybrid edible bananas?

BACKGROUND: Bananas and plantains (Musa spp.) provide a staple food for many millions of people living in the humid tropics. The cultivated varieties (cultivars) are seedless parthenocarpic clones of which the origin remains unclear. Many are believed to be diploid and polyploid hybrids involving the A genome diploid M. acuminata and the B genome M. balbisiana, with the hybrid genomes consisting of a simple combination of the parental ones. Thus the genomic constitution of the diploids has been classified as AB, and that of the triploids as AAB or ABB. However, the morphology of many accession

Transgenerational effect of mutants in the RNA-directed DNA methylation pathway on the triploid block in Arabidopsis.

BACKGROUND: Hybridization of plants that differ in number of chromosome sets (ploidy) frequently causes endosperm failure and seed arrest, a phenomenon referred to as triploid block. In Arabidopsis, loss of function of NRPD1, encoding the largest subunit of the plant-specific RNA polymerase IV (Pol IV), can suppress the triploid block. Pol IV generates short RNAs required to guide de novo methylation in the RNA-directed DNA methylation (RdDM) pathway. Recent work suggests that suppression of the triploid block by mutants in RdDM components differs, depending on whether the diploid pollen is de

Evaluation of genetic variation in the international Brown Swiss population.

The international Brown Swiss cattle population pedigree was studied to measure genetic variations and to identify the most influential animals. Twenty-two countries provided pedigree information on 71 497 Brown Swiss bulls used for artificial insemination (AI). The total number of animals with the pedigree is 181 094. The mean inbreeding coefficient for the pedigree population was 0.77%. There was, in most cases, an increase in the mean inbreeding coefficient, with the highest value at 2.89% during the last 5-year period (2000 to 2004). The mean average relatedness for the pedigree population

Consanguineous Marriage as a Risk Factor for Developing Keratoconus.

Heredity plays an important role in keratoconus (KC). Consanguineous marriage (CM) can affect the transmission of recessively inherited conditions. We aimed to investigate the role of consanguineous marriage in the development of KC. This study included two groups: the first group comprised 415 patients who underwent surgery for KC for the first time at Khalili University Hospital (Shiraz, Iran), between 2010 and 2014; the second group comprised 415 healthy individuals who served as age- and sex-matched controls for the patient group. All study subjects were from the Fars province in Iran. CM
