Mapping transcription factor binding sites by learning UV damage fingerprints.

Deciphering transcriptional networks requires methods to accurately map binding sites of sequence-specific transcription factors (ssTFs) across the genome. Here, we show that ssTF binding induces distinct patterns of UV-induced cyclobutane pyrimidine dimers (CPDs), and that these CPD 'fingerprints' can be exploited by machine learning methods to identify ssTF binding sites (TFBS). As a proof of principle, we analyzed CPD-seq data from yeast cells using the Random Forest algorithm to identify 75 TFBS bound by the Hap2/Hap3/Hap5 ssTF complex, including ∼25 new sites missed by previous chromatin

Exploration and demonstration of explainable machine learning models in prosthetic rehabilitation-based gait analysis.

Quantitative gait analysis is important for understanding the non-typical walking patterns associated with mobility impairments. Conventional linear statistical methods and machine learning (ML) models are commonly used to assess gait performance and related changes in the gait parameters. Nonetheless, explainable machine learning provides an alternative technique for distinguishing the significant and influential gait changes stemming from a given intervention. The goal of this work was to demonstrate the use of explainable ML models in gait analysis for prosthetic rehabilitation in both popu

Machine Learning Identifies SCO2 as a Metabolic Reprogramming Gene Promoting Lipid Accumulation in MAFLD.

Metabolic dysfunction-associated fatty liver disease (MAFLD) is a common chronic liver disease characterized by metabolic dysregulation, inflammation, and fibrosis. Metabolic reprogramming is increasingly recognized as a key molecular driver of MAFLD progression; however, systematic identification of the genes involved remains limited. This study aimed to identify key metabolism reprogramming genes (KMRGs) associated with MAFLD using multi-cohort bioinformatics analyses and machine learning, and to validate their expression patterns and potential roles experimentally. Six MAFLD-related liver t

Addressing brain metabolic connectivity in treatment-resistant schizophrenia: a novel graph theory-driven application of 18F-FDG-PET with antipsychotic dose correction.

Few studies using Positron Emission Tomography with 18F-fluorodeoxyglucose (18F-FDG-PET) have examined the neurobiological basis of antipsychotic resistance in schizophrenia, primarily focusing on metabolic activity, with none investigating connectivity patterns. Here, we aimed to explore differential patterns of glucose metabolism between patients and controls (CTRL) through a graph theory-based approach and network comparison tests. PET scans with 18F-FDG were obtained by 70 subjects, 26 with treatment-resistant schizophrenia (TRS), 28 patients responsive to antipsychotics (nTRS), and 16 CTR

A supervised learning method for classifying methylation disorders.

BACKGROUND: DNA methylation is one of the most stable and well-characterized epigenetic alterations in humans. Accordingly, it has already found clinical utility as a molecular biomarker in a variety of disease contexts. Existing methods for clinical diagnosis of methylation-related disorders focus on outlier detection in a small number of CpG sites using standardized cutoffs which differentiate healthy from abnormal methylation levels. The standardized cutoff values used in these methods do not take into account methylation patterns which are known to differ between the sexes and with age. R

Online machine learning model for predicting delirium risk in elderly patients with chronic kidney disease: development and preliminary validation.

BACKGROUND: Delirium frequently complicates elderly chronic kidney disease (CKD) patients due to multifactorial vulnerability. Early detection in geriatric intensive care unit (ICU) settings is challenged by traditional assessments' communication deficits. Machine learning refines predictions through multidimensional pattern recognition. We develop an interpretable online tool for timely high-risk delirium identification, guiding interventions to enhance outcomes. METHODS: Elderly chronic kidney disease patients were selected using International Classification of Diseases (ICD) codes, with de

Cannabis-related treatment demand at the eve of German cannabis legalization - a 20-years trend analysis.

Post-2000, the prevalence of cannabis consumption has been rising internationally. This paper investigates whether cannabis-related treatment demand in German outpatient addiction care facilities (OACFs) has been following this trend. Treatment demand related to cannabis use disorder (CUD) for the period 2001 to 2021 was investigated using data from the nation-wide standardized German Addiction Care Statistical Service. Analyses covered all and first-time treatment admissions, demographics, and treatment outcomes. We identified years with significant changes in slope or direction of trends thr

BACKGROUND: Parent-child interactive processes are important factors in pediatric OCD. Understanding biological mechanisms of parent-child interactive behaviors could help improve treatment of pediatric OCD. Oxytocin has been suggested as a biological mechanism in parent-child interactions. However, no studies in pediatric OCD exist. We used machine learning to discover latent patterns in parent-child interactive behaviors and explored associations with oxytocin in children with and without OCD. METHODS: We used parent and child salivary oxytocin levels measured with enzyme-linked immunosorbe

Integrative analysis of the zinc finger transcription factor Lame duck in the Drosophila myogenic gene regulatory network.

Contemporary high-throughput technologies permit the rapid identification of transcription factor (TF) target genes on a genome-wide scale, yet the functional significance of TFs requires knowledge of target gene expression patterns, cooperating TFs, and cis-regulatory element (CRE) structures. Here we investigated the myogenic regulatory network downstream of the Drosophila zinc finger TF Lame duck (Lmd) by combining both previously published and newly performed genomic data sets, including ChIP sequencing (ChIP-seq), genome-wide mRNA profiling, cell-specific expression patterns of putative t
