Multi-ancestry phenome-wide association of complement component 4 variation with psychiatric and brain phenotypes in youth.

BACKGROUND: Increased expression of the complement component 4A (C4A) gene is associated with a greater lifetime risk of schizophrenia. In the brain, C4A is involved in synaptic pruning; yet, it remains unclear the extent to which upregulation of C4A alters brain development or is associated with the risk for psychotic symptoms in childhood. Here, we perform a multi-ancestry phenome-wide association study in 7789 children aged 9-12 years to examine the relationship between genetically regulated expression (GREx) of C4A, childhood brain structure, cognition, and psychiatric symptoms. RESULTS:

Polygenic risk score-based phenome-wide association study identifies novel associations for Tourette syndrome.

Tourette Syndrome (TS) is a complex neurodevelopmental disorder characterized by vocal and motor tics lasting more than a year. It is highly polygenic in nature with both rare and common previously associated variants. Epidemiological studies have shown TS to be correlated with other phenotypes, but large-scale phenome wide analyses in biobank level data have not been performed to date. In this study, we used the summary statistics from the latest meta-analysis of TS to calculate the polygenic risk score (PRS) of individuals in the UK Biobank data and applied a Phenome Wide Association Study (

The RD-Connect Genome-Phenome Analysis Platform: Accelerating diagnosis, research, and gene discovery for rare diseases.

Rare disease patients are more likely to receive a rapid molecular diagnosis nowadays thanks to the wide adoption of next-generation sequencing. However, many cases remain undiagnosed even after exome or genome analysis, because the methods used missed the molecular cause in a known gene, or a novel causative gene could not be identified and/or confirmed. To address these challenges, the RD-Connect Genome-Phenome Analysis Platform (GPAP) facilitates the collation, discovery, sharing, and analysis of standardized genome-phenome data within a collaborative environment. Authorized clinicians and

eMERGE Phenome-Wide Association Study (PheWAS) identifies clinical associations and pleiotropy for stop-gain variants.

BACKGROUND: We explored premature stop-gain variants to test the hypothesis that variants, which are likely to have a consequence on protein structure and function, will reveal important insights with respect to the phenotypes associated with them. We performed a phenome-wide association study (PheWAS) exploring the association between a selected list of functional stop-gain genetic variants (variation resulting in truncated proteins or in nonsense-mediated decay) and an extensive group of diagnoses to identify novel associations and uncover potential pleiotropy. RESULTS: In this study, we se

Genome-phenome association prediction using weighted deep matrix factorization with a multisource graph attention network.

Genome-phenome association (GPA) prediction can broaden the understanding of biological mechanisms underlying complex phenotypic traits (e.g., diseases and agronomic traits). Traditional deep matrix factorization (DMF)-based GPA methods can integrate multiple data types and uncover nonlinear associations but often rely on low-dimensional matrix representations, making it challenging to capture intricate node interactions under sparse data conditions. Existing approaches also inadequately integrate multi-omics data and frequently neglect local neighborhood (LN) and graph structural information,

A phenome-wide association study of CNVs genotyped from genome sequencing read depth in the UK Biobank.

We developed a read-depth-based approach that allows accurate and scalable copy-number genotyping from genome sequencing data, including mosaic, recurrent, and multiallelic copy-number variants (CNVs) that are difficult to genotype using other methods. We genotyped each 5-kb segment throughout the genome in the UK Biobank cohort and performed phenome-wide association studies (PheWASs) using 13,215 traits under three different association models, identifying 501 CNVs associated with 1,537 traits. Of these, almost 75% were not found by comparable single-nucleotide variant (SNV)-based PheWASs. We

Systemic Comorbidities of Keloid and Hypertrophic Scars: A Phenome-Wide Association Study in a Multiethnic U.S. Pediatric Cohort.

BACKGROUND: Excessive scarring (ES), including keloids and hypertrophic scars, impairs function, appearance, and quality of life in children. Its pediatric comorbidity spectrum is not well defined, limiting anticipatory guidance and multidisciplinary care. This research aims to investigate comorbidities of ES in a diverse pediatric cohort using a phenome-wide association study (PheWAS). METHODS: This population-based study leveraged longitudinal electronic health record (EHR) data from participants enrolled in the Children's Hospital of Philadelphia (CHOP) from 2006. Statins for polycystic ovary syndrome in varying resource settings: a phenome-wide association study and evidence synthesis.

BACKGROUND: There are many diseases prevalent around the globe that lack accessible and safe treatment options. Through Vanderbilt University Medical Center's and Repurposing Essential Medicines Internationally program (Project Remedi), we aim to identify novel therapeutic uses for medications already approved and on the World Health Organization's (WHO) Essential Medicines List (EML). We explored additional uses for simvastatin, an oral 3-hydroxy-3-methylglutaryl-coenzyme A (HMG-CoA) reductase inhibitor that is on the EML and may have additional therapeutic use outside of hypercholesterolemia

Moderate altitude exposure induced gut microbiota enterotype shifts impacting host serum metabolome and phenome.

BACKGROUND: Consistent patterns of gut microbiota variations, particularly in relative abundance, have been identified in the adult human gut. Enterotype, another general measure of the gut microbiota, is a valuable approach for categorizing the human gut microbiota into distinct clusters. The impact of different enterotypes on human health varies, and the changes induced by moderate altitude exposure remain unclear. This study aimed to conduct a comprehensive investigation of the cascade effects triggered by enterotype shifts following moderate altitude exposure. RESULTS: Using shotgun metage

Innovations in Big Data and Omics Towards Phenome-Wide and Genome-Wide Association Studies for Retinal Disease.

The human retina is a multilayered tissue with diverse embryological origins and is, therefore, a window for assessment of ocular, neurological, vascular, and other systemic conditions. Innovations in big data, particularly involving large population biobanks, have enabled improved data sets that facilitate a better understanding of connections between the retina and systemic health. Retinal fundus and optical coherence tomography imaging data provide rich resources for describing interpretable imaging endophenotypes and evaluating their utility as biomarkers for future ocular and systemic con

Polygenic Risk Factors for Comorbid Diagnoses in Individuals with Substance Use Disorders: A Phenome-Wide Survival Analysis.

OBJECTIVE: Persons with substance use disorders (SUD) often suffer from additional comorbidities. Researchers have explored this overlap via phenome wide association studies (PheWAS). However, PheWAS are largely cross-sectional, limiting our understanding of whether diagnoses predate development of an SUD. We characterize whether polygenic scores (PGS) are associated with time to comorbid diagnoses in electronic health records (EHR) after the first documented SUD diagnosis. METHODS: Using data from All of Us (N = 393,596), we explored: 1) whether social determinants of health (SDoH) are assoc

Phenome-wide association study identifies multiple traits associated with a polygenic risk score for colorectal cancer.

BACKGROUND: Many factors, including environmental and genetic variables, contribute to Colorectal Cancer (CRC) risk. The genetic components of risk can be divided into monogenic and polygenic factors. Just as monogenic factors can increase risk for more than one condition, polygenic factors may also underlie multiple phenotypes, including behavioral traits. In order to understand the biology of CRC risk better, it is important to understand the shared polygenic genetic architecture contributing to CRC risk and other phenotypes, including CRC associated risk factors. METHODS: We investigated p

Social isolation, loneliness, and multi-system medical conditions: phenome-wide association and disease-trajectory analyses.

BACKGROUND: Social isolation and loneliness have emerged as important modifiable risk factors for mental disorders, posing significant public health challenges. However, they have not been comprehensively investigated in relation to multisystemic diseases and their temporal trajectories. We aimed to systematically identify the health outcomes associated with social isolation and loneliness and characterize their disease trajectories and comorbidity networks. METHODS: A total of 466,547 participants (mean age: 56.5 ± 8.1, 54.6% females) with available information on social isolation and loneli

Clinical implications of bone marrow adiposity identified by phenome-wide association and Mendelian randomization in the UK Biobank.

Bone marrow adiposity changes in diverse diseases, but the full scope of these, and whether they are directly influenced by marrow adiposity, remains unknown. To address this, we previously measured the bone marrow fat fraction of the femoral head, total hip, femoral diaphysis, and spine of over 48,000 UK Biobank participants. Here, we first use these data for PheWAS to identify diseases associated with marrow adiposity at each site. This reveals associations with 47 incident diseases across 12 disease categories, including osteoporosis, fracture, type 2 diabetes, cardiovascular diseases, canc

The associations between diet-induced inflammation and health outcomes: a population-based phenome-wide association study.

Evidence linking the dietary inflammatory index (DII) to health outcomes remains inconsistent and limited. This study assessed the associations between DII and 845 health outcomes (N = 78,390 to 207,832), identifying 133 outcomes significantly associated with DII after multiple comparison correction (PFDR < 0.05). Most of these health outcomes pertained to the digestive, circulatory, and endocrine/metabolic systems. Using the genetic instrument rs7910002, significantly associated with DII at the genome-wide level (P < 5 × 10-8), Mendelian randomization (MR) phenome-wide association analysis (N

Phenome-wide Mendelian randomization analysis reveals new risk factors for 4 inflammatory skin diseases.

In dermatology, the understanding of the causal relationships between risk factors and inflammatory skin diseases has been an area of continuous research. Although many earlier studies have confirmed the causal relationships between some risk factors and 4 inflammatory skin diseases (acne vulgaris, atopic dermatitis [AD], psoriasis, and vitiligo). However, many new exposure factors still need to be discovered and confirmed by us which could significantly enhance our understanding of disease etiology and inform more effective prevention and treatment strategies. To bridge this knowledge gap, we

First Genome-Phenome Characterization of Two Nonencapsulated Streptococcus pneumoniae Isolates from Children with LRTI in China.

Streptococcus pneumoniae (S.pn) is the predominant bacterial pathogen affecting children under 5 years old. Its polysaccharide capsule is the primary virulence factor, enabling the bacteria to evade the immune system and defining the serotypes that current vaccines target. Recently, nonencapsulated Streptococcus pneumoniae (NESp) have emerged as significant causes of conjunctivitis, otitis media, and invasive diseases worldwide. This report provides the first integrated genomic and phenotypic analysis of two NESp strains identified in China. The NESp colonies are characterized by their rough t
