Plant mitochondrial genomes can be complex owing to highly recombinant structures, lack of gene syntenies, heavy RNA editing and invasion of chloroplast, nuclear or even foreign DNA by horizontal gene transfer (HGT). Leptosporangiate ferns remained the last major plant clade without an assembled mitogenome, likely owing to a demanding combination of the above. We here present both organelle genomes now for Haplopteris ensiformis. More than 1,400 events of C-to-U RNA editing and over 500 events of reverse U-to-C edits affect its organelle transcriptomes. The Haplopteris mtDNA is gene-rich, lack

Small interfering RNAs (siRNAs) are essential for proper development and immunity in eukaryotes1. Plants produce siRNAs with lengths of 21, 22 or 24 nucleotides. The 21- and 24-nucleotide species mediate cleavage of messenger RNAs and DNA methylation2,3, respectively, but the biological functions of the 22-nucleotide siRNAs remain unknown. Here we report the identification and characterization of a group of endogenous 22-nucleotide siRNAs that are generated by the DICER-LIKE 2 (DCL2) protein in plants. When cytoplasmic RNA decay and DCL4 are deficient, the resulting massive accumulation of 22-

Exogenous application of double-stranded RNA (dsRNA) for protection against plant viruses has been demonstrated in a range of pathosystems. Here, we demonstrate the protective efficacy of spray-induced gene silencing (SIGS) in zucchini plants (Cucurbita pepo) against virulent zucchini yellow mosaic virus (ZYMV) upon mechanical inoculation and importantly, aphid mediated transmission under glasshouse environs. We show treatment of plants with 300 ng μL-1 ZYMV_CP-dsRNA (∼240 - 270 μg plant -1) reduced infection rates by ∼73 - 100% when all plants sprayed at day 0 were challenged by mechanical in

N6-methyladenosine (m6A) is the most extensively characterized internal RNA modification in eukaryotic mRNAs and non-coding RNAs, exerting broad effects on gene expression in diverse plant biological processes. m6A is installed by methyltransferases "writers", removed by demethylases "erasers", and recognized by binding proteins "readers", whose interactions with co-transcriptional and post-transcriptional regulators confer specificity and context dependence. In this GraphView, we summarize plant m6A writers, erasers, and readers, and discuss remaining challenges and applications in this rapid

In the fields of dermatology and skin biomaterials, polynucleotides (PN) and polydeoxyribonucleotides (PDRN) typically refer to deoxyribonucleic acid (DNA)-based polymers or heterogeneous DNA-fragment mixtures rather than ribonucleic acid (RNA) polynucleotides. Recently, plant-derived PN/PDRN preparations, sourced from callus, adventitious roots, and plant cell culture systems, have emerged as a promising animal-free material class. However, current evidence remains predominantly preclinical and should not be construed as demonstrating clinical equivalence to conventional animal-derived PDRN.

Chimeric plants composed of green and albino tissues have great ornamental value. To unveil the functional genes responsible for albino phenotypes in chimeric plants, we inspected the complete plastid genomes (plastomes) in green and albino leaf tissues from 23 ornamental chimeric plants belonging to 20 species, including monocots, dicots, and gymnosperms. In nine chimeric plants, plastomes were identical between green and albino tissues. Meanwhile, another 14 chimeric plants were heteroplasmic, showing a mutation between green and albino tissues. We identified 14 different point mutations in

Artificial small RNAs (art-sRNAs) mediate highly specific RNAi in plants, but their broader use has been constrained by long precursor architectures and dependence on transgenic delivery. Recent work shows that accurate and efficient art-sRNA biogenesis can be achieved using precursors of minimal size rather than full-length endogenous scaffolds, without compromising silencing efficacy. We discuss how minimal art-sRNA precursors represent a versatile platform for precision RNAi and, critically, unlock RNA viruses as stable, programmable platforms for the production of highly specific art-sRNAs

The grafting technique has been applied to study systemic signaling in plants, to investigate whether gene action is graft-transmissible and/or gene products such as RNAs and proteins are transported systemically. Here, we describe two protocols, stem grafting and micrografting, for an interfamily heterograft system between Nicotiana benthamiana scion plants and Arabidopsis stock plants for the identification of systemic mobile signals. Since these plants belong to evolutionally distant families and both genome databases are available, this system can be used to identify mobile substances tran

Circular RNAs (circRNAs) are important regulators of diverse biological processes of plants. However, the evolution and potential functions of circRNAs during winter dormancy and spring bud flushing of tea plant is largely unknown. Using RNA-seq data, a total of 1184 circRNAs were identified in the winter dormant and spring bud flushing leaf samples of tea plants in two different cultivars exhibiting different duration of winter dormancy. A total of 156 circRNAs are found to be differentially expressed and the weighted gene co-expression network (WGCNA) analysis revealed that 22 and 20 differe

C-to-U editing is a critical post-transcriptional modification process in plant mitochondrial RNAs, involving the conversion of specific cytidine (C) residues to uridine (U). Pentatricopeptide repeat (PPR) proteins serve as site-specific recognition factors in this process. Although certain DYW-type PPR proteins (DYW-PPR) are known to participate in the post-transcriptional processing of mitochondrial RNAs, the functions of more than 60 DYW-PPR proteins in maize remain uncharacterized. In this study, we identify a novel DYW-PPR protein, DEK618, which is associated with defective kernel develop

Serratia sp. ATCC 39006 (S39006) is a Gram-negative bacterium that is virulent in plant (potato) and invertebrate animal (Caenorhabditis elegans) models. It produces two secondary metabolite antibiotics, a prodigiosin and a carbapenem, and the exoenzymes pectate lyase and cellulase. We showed previously that deletion of the RNA chaperone Hfq abolished antibiotic production and attenuated virulence in both animal and plant hosts. Hfq and dependent small RNAs (sRNAs) are known to regulate the post-transcriptional expression of rpoS, which encodes σ(S), the stationary phase sigma factor subunit o

The splicing of group Ⅱ introns in chloroplasts is essential for photosynthesis and plant development and relies on a series of nucleus-encoded RNA-binding proteins. Here, we demonstrate that two Arabidopsis proteins, ribonuclease Ⅲ-domain protein AtRNC1 and the Plant organelle RNA recognition (PORR) protein AtWTF1, are essential for chloroplast function. Null mutants of AtRNC1 or AtWTF1 are embryo lethal. We rescued the null mutant by expressing wild-type AtRNC1 under the control of the seed-specific ABSCISIC ACID-INSENSITIVE3 (ABI3) promoter. We also created atrnc1 knockdown plants using art

Plants continuously respond to changes in nutrient availability by adjusting their growth and development. However, the role of RNA metabolism in this process is unclear. We performed seedling growth assays using Arabidopsis thaliana mutants defective in RNA metabolism. When grown on full-strength Murashige and Skoog (MS) medium containing 1% sucrose, all mutants had shorter primary roots than the wild type, suggesting the importance of RNA metabolic regulation for seedling growth under nutrient-rich conditions. Primary root growth exhibited distinct responses to the presence of sucrose in the

The biogenesis and function of plant mitochondria relies on the expression of the organellar genome, which involves extensive post-transcriptional processing of organellar transcripts in order to generate mature functional RNAs. This includes the removal of introns from many essential organellar transcripts through splicing, a process mediated by diverse nuclear-encoded RNA-processing factors, including numerous members of the pentatricopeptide repeat (PPR) protein family. Here, we report the analysis of PPR9 (At1g03560), a mitochondrial P-class PPR protein originally identified in genetic scr

NPR1 (NONEXPRESSER OF PR GENES1) functions as a master regulator of the plant hormone salicylic acid (SA) signaling and plays an essential role in plant immunity. In the nucleus, NPR1 interacts with transcription factors to induce the expression of PR (PATHOGENESIS-RELATED) genes and thereby promote defense responses. However, the underlying molecular mechanism of PR gene activation is poorly understood. Furthermore, despite the importance of NPR1 in plant immunity, the regulation of NPR1 expression has not been extensively studied. Here, we show that SA promotes the interaction of NPR1 with b

Fluorescence in situ hybridisation (FISH) is a valuable technique for visualising RNA molecules in their native cellular context. Still, its application in plant tissues is often limited by tissue autofluorescence and the lack of optimised protocols. Here, we developed and validated a simple, reproducible FISH workflow to detect Apple scar skin viroid (ASSVd) in cucumber. Systematic optimisation of probe chemistry, tissue selection, and sampling stage significantly improved assay sensitivity and reproducibility. The AZDye594-labelled antisense riboprobe produced higher signal-to-background rat

Transfer RNA-derived fragments (tRFs) are noncoding small RNAs derived from transfer RNAs (tRNAs) in microorganisms, animals and plants. In plants, tRFs are known to respond to environmental stimuli, including heat, oxidative stress and UV radiation; however, their specific functions in horticultural plants, such as grapevine, remain poorly understood. In this study, we used RNA-seq to identify differentially expressed genes (DEGs) in grape leaves exposed to UV-C radiation. A total of 1329 and 8055 of genes were differentially expression after 1 and 6 h of UV-C treatment, respectively. We iden

We report coding and long noncoding RNAs in maize upon phytohormone gibberellin stimulation. Plant hormone gibberellin (GA) orchestrates various facets of biological processes. Dissection the transcriptomic dynamics upon GA stimulation has biological significance. Feature of maize transcriptome in response to GA application remains largely elusive. Herein, two types of plants, one was with normal height, the other was GA-sensitive dwarfism, were selected from advanced backcross population for GA3 treatment with different concentrations. In control and GA3-treated plants, we identified a large

Phloem exudates can be collected using several methods, including the ethylenediaminetetraacetic acid (EDTA)-facilitated method. Plant parts, such as leaves or inflorescences, are cut, and the cut edges are immediately placed into EDTA solution, which prevents plugging of sieve tubes. After this first inoculation, plant parts are transferred to water, into which phloem exudates are collected for a few hours. Inoculation and collection take place in the dark at high relative humidity. The samples can subsequently be used for different chemical analyses of RNA, proteins and various primary and s

RNA interference (RNAi) is emerging as a powerful technology to potentially protect wheat and barley crops from plant viruses such as Luteovirus pashordei, historicaly known as barley yellow dwarf virus (BYDV), and insect/vector pest infestation. The induction of the RNAi mechanism by the spray on delivery of double-stranded (ds) RNAs that display homology to vital genes encoding virus movement protein, coat protein and other genes related to the virus-plant or virus-vector interaction can lead to limiting virus infection and replication as well as its transmission by aphid vectors.
