A cytoplasmic dynein tail mutation impairs motor processivity.

Mutations in the tail of the cytoplasmic dynein molecule have been reported to cause neurodegenerative disease in mice. The mutant mouse strain Legs at odd angles (Loa) has impaired retrograde axonal transport, but the molecular deficiencies in the mutant dynein molecule, and how they contribute to neurodegeneration, are unknown. To address these questions, we purified dynein from wild-type mice and the Legs at odd angles mutant mice. Using biochemical, single-molecule, and live-cell-imaging techniques, we find a marked inhibition of motor run-length in vitro and in vivo, and significantly alt

Ultrasmall, elementary and highly translational nanoparticle X-ray contrast media from amphiphilic iodinated statistical copolymers.

To expand the single-dose duration over which noninvasive clinical and preclinical cancer imaging can be conducted with high sensitivity, and well-defined spatial and temporal resolutions, a facile strategy to prepare ultrasmall nanoparticulate X-ray contrast media (nano-XRCM) as dual-modality imaging agents for positron emission tomography (PET) and computed tomography (CT) has been established. Synthesized from controlled copolymerization of triiodobenzoyl ethyl acrylate and oligo(ethylene oxide) acrylate monomers, the amphiphilic statistical iodocopolymers (ICPs) could directly dissolve in

Structural and dynamic basis of Ssp4-mediated DNA protection in foodborne bacterial spores.

Clostridium perfringens forms metabolically dormant endospores that withstand extreme environmental conditions. Small acid-soluble proteins (SASPs) are ubiquitous DNA-binding proteins in endospores that promote resistance. While their protective role has been previously characterized, we aimed to provide further biophysical insight into the nature of these interactions, focusing on variant-specific structural dynamics through novel single-molecule and NMR approaches. Here, we characterize the DNA-binding properties and structural features of two Ssp4 variants using single-molecule fluorescence

Visualizing and quantifying protein polySUMOylation at the single-molecule level.

Protein polySUMOylation, the attachment of small ubiquitin-like modifier (SUMO) chains to the target protein, is associated with a variety of physiological processes. However, the analysis of protein polySUMOylation is often complicated by the heterogeneity of SUMO-target conjugates. Here, we develop a new strategy to visualize and quantify polySUMOylation at the single-molecule level by integrating the tetracysteine (TC) tag labeling technology and total internal reflection fluorescence (TIRF)-based single-molecule imaging. As a proof-of-concept, we employ the human SUMO-2 as the model. The a

Live-cell imaging of single integrin tensions with minimal background fluorescence noise.

One powerful method for studying cell mechanobiology is to monitor receptor-mediated forces at the single-molecule level in live cells. Hairpin DNA labeled with a quencher-dye pair has been used as a tension probe (TP) to image cellular forces in real time. The TP emits fluorescence when cellular forces unfold the DNA hairpin and de-quench the dye, thereby converting the force signal into fluorescence. However, when applied to monitor cellular forces at the single-molecule level, the TP often suffers from background fluorescent spots (BFSs) due to nonquenched dyes, which interfere with molecul

Super-resolution optical microscopy reveals accumulation of photoactivable dengue protein (Dendra2-NS2B) in the endoplasmic reticulum.

The non-structural protein NS2B plays a critical role in the maturation of Dengue virus (DENV Type 2). The underlying mechanism and the role of NS2B are largely unknown due to the unavailability of its location of activity in the target organelle at single molecule level. This is largely due to the incapability of existing optical microscopes to resolve features beyond the diffraction limit of light ([Formula: see text]), which is limited to a few hundred nanometers. Existing microscopy techniques are at best useful for ensemble study and details at the single molecule level remain hidden. To

A universally applicable toolbox for single-molecule quantification of chimeric antigen receptors using linker-resolved dSTORM microscopy.

Chimeric antigen receptor (CAR)-T cell therapies targeting CD19 have demonstrated remarkable clinical efficacy in B-cell malignancies. However, substantial differences exist in therapeutic outcomes, partly due to differences in CAR design and surface expression. Current methods for CAR detection, including flow cytometry, do not allow direct quantification of receptor density. Here, we establish a linker-targeted direct stochastic optical reconstruction microscopy (dSTORM) approach for quantitative assessment of CAR surface expression across structurally diverse CD19 CAR-T cell products. AFM-Based Single-Molecule Force Spectroscopy of PEG-Anti-PEG Antibody Interactions.

Poly(ethylene glycol) (PEG) is widely used as a stealth polymer to enhance drug stability and circulation by reducing immune recognition. However, anti-PEG antibodies are increasingly reported in humans, leading to accelerated drug clearance and adverse immune responses. While ensemble assays have clarified the scheme of PEG-antibody binding, they lack the resolution to probe molecular-scale mechanics. Here, we used atomic force microscopy-based single-molecule force spectroscopy (AFM-SMFS) to examine how PEG terminal chemistry and antibody maturation modulate these interactions. Methoxy- (m-P

Plasmonic Single-Molecule Affinity Detection at 10-20 Molar.

DNA can be readily amplified through replication, enabling the detection of a single-target copy. A comparable performance for proteins in immunoassays has yet to be fully assessed. Surface-plasmon-resonance (SPR) serves as a probe capable of performing assays at concentrations typically around 10⁻⁹ molar. In this study, plasmonic single-molecule assays for both proteins and DNA are demonstrated, achieving limits-of-detections (LODs) as low as 10⁻2⁰ molar (1 ± 1 molecule in 0.1 mL), even in human serum, in 1 h. This represents an improvement in typical SPR LODs by eleven orders-of-magnitude. T

Kinetic Insights Into Carbon Nanotube-Based Neurotransmitter Sensors by Single Molecule Experiments.

Single-walled carbon nanotubes (SWCNTs) are powerful building blocks for near-infrared (NIR) fluorescent biosensors. They can be chemically tailored to detect specific biomolecules. Their performance in (bio)imaging applications depends on how fast analytes bind orunbind and change their fluorescence, but measuring fast kinetics remains a challenge. Here, we demonstrate single-molecule detection by single SWCNT-based nanosensors and measure their rate constants. We use fluorescence microscopy (>900 nm) to image DNA functionalized (6,5)-SWCNTs, which detect the neurotransmitters dopamine and ep

Single-Molecule Characterization of Heterogeneous Oligomer Formation during Co-Aggregation of 40- and 42-Residue Amyloid-β.

The two most abundant isoforms of amyloid-β (Aβ) are the 40- (Aβ40) and 42-residue (Aβ42) peptides. Since they coexist and there is a correlation between toxicity and the ratio of the two isoforms, quantitative characterization of their interactions is crucial for understanding the Aβ aggregation mechanism. In this work, we follow the aggregation of individual isoforms in a mixture using single-molecule FRET spectroscopy by labeling Aβ42 and Aβ40 with the donor and acceptor fluorophores, respectively. We found that there are two phases of aggregation. The first phase consists of coaggregation

Single-molecule localization microscopy reveals the molecular organization of endogenous membrane receptors.

Super-resolution microscopy in combination with genetic labeling methods allows imaging of single proteins in cells. However, visualizing endogenous proteins on primary cells remains challenging due to the use of sterically demanding antibodies for labeling. Here, we demonstrate how immunolabeling conditions and antibody cross-linking influence the quantification and identification of membrane receptor stoichiometry on cells using single-molecule localization microscopy. We developed an optimized immunolabeling and analysis protocol and demonstrate the performance of the approach by resolving

FRET-Based Aptasensor for the Selective and Sensitive Detection of Lysozyme.

Lysozyme is a conserved antimicrobial enzyme and has been cited for its role in immune modulation. Increase in lysozyme concentration in body fluids is also regarded as an early warning of some diseases such as Alzheimer's, sarcoidosis, Crohn's disease, and breast cancer. Therefore, a method for a sensitive and selective detection of lysozyme can benefit many different areas of research. In this regard, several aptamers that are specific to lysozyme have been developed, but there is still a lack of a detection method that is sensitive, specific, and quantitative. In this work, we demonstrated

Unified platform for genetic and serological detection of COVID-19 with single-molecule technology.

The COVID-19 pandemic raises the need for diverse diagnostic approaches to rapidly detect different stages of viral infection. The flexible and quantitative nature of single-molecule imaging technology renders it optimal for development of new diagnostic tools. Here we present a proof-of-concept for a single-molecule based, enzyme-free assay for detection of SARS-CoV-2. The unified platform we developed allows direct detection of the viral genetic material from patients' samples, as well as their immune response consisting of IgG and IgM antibodies. Thus, it establishes a platform for diagnost

Fast-dissociating but highly specific antibodies are novel tools in biology, especially useful for multiplex super-resolution microscopy.

Fast-dissociating, highly specific monoclonal antibodies (FDSAs) are single-molecule imaging probes useful for many biological assays including consecutive, multiplexable super-resolution microscopy. We developed a screening assay to characterize the kinetics of antibody-antigen interactions using single-molecule microscopy and established a pipeline to identify FDSAs from thousands of monoclonal candidates. Provided here are detailed protocols to prepare multi-well glass-bottom plates necessary for our assay to identify hybridoma clones secreting FDSAs. Synthesis of fluorescently labeled Fab

Vimentin filament transport and organization revealed by single-particle tracking and 3D FIB-SEM.

Vimentin intermediate filaments (VIFs) form complex, tightly packed networks; due to this density, traditional imaging approaches cannot discern single-filament behavior. To address this, we developed and validated a sparse vimentin-SunTag labeling strategy, enabling single-particle tracking of individual VIFs and providing a sensitive, unbiased, and quantitative method for measuring global VIF motility. Using this approach, we define the steady-state VIF motility rate, showing a constant ∼8% of VIFs undergo directed microtubule-based motion irrespective of subcellular location or local filame

Three-dimensional superresolution colocalization of intracellular protein superstructures and the cell surface in live Caulobacter crescentus.

Recently, single-molecule imaging and photocontrol have enabled superresolution optical microscopy of cellular structures beyond Abbe's diffraction limit, extending the frontier of noninvasive imaging of structures within living cells. However, live-cell superresolution imaging has been challenged by the need to image three-dimensional (3D) structures relative to their biological context, such as the cellular membrane. We have developed a technique, termed superresolution by power-dependent active intermittency and points accumulation for imaging in nanoscale topography (SPRAIPAINT) that combi

Single-molecule immunoassay and DNA diagnosis.

Many assays relevant to disease diagnosis are based on electrophoresis, where the migration velocity is used for distinguishing molecules of different size or charge. However, standard gel electrophoresis is not only slow but also insensitive. We describe a single-molecule imaging procedure to measure the electrophoretic mobilities of up to 100000 distinct molecules every second. The results correlate well with capillary electrophoresis (CE) experiments and afford confident discrimination between normal (16.5 kbp) and abnormal (6.1 kbp) mitochondrial DNA fragments, or beta-phycoerythrin-labele

Modulation of Single-Molecule Emission at Hexagonal Boron Nitride Surfaces.

Hexagonal boron nitride (hBN) is gaining increasing attention in the field of biomolecule characterization due to its compatibility with single-molecule fluorescence imaging and real-time tracking. Embedding fluorescent molecules within hBN layers offers potential for molecular-resolution sensing devices, since these probes are highly sensitive to their surroundings. Yet, the effect of hBN surfaces on the fluorophore properties remains largely unexplored. Here, we monitor the photophysical properties of ATTO647N-ssDNA on hBN surfaces and elucidate the effects of the environment and substrate.
