Focality, stochasticity and neuroanatomic propagation in ALS pathogenesis.

Amyotrophic lateral sclerosis (ALS) phenotypes such as limb ALS, bulbar ALS, primary lateral sclerosis and primary muscular atrophy are highly heterogeneous and exist on a continuum. These are largely determined by the neuroanatomy of the underlying pathological changes, which can be clinically imputed. Deconstructing these early in disease, before temporal-spatial summation induces complexity, shows that ALS begins focally at a seemingly random location and progresses contiguously. This suggests that focality and anatomic propagation of pathology are significant parts of pathogenesis-disease

Evolution and persistence of influenza A and other diseases.

The evolution of the etiological agents of disease presents one of the greatest challenges for their control, and makes essential complementing standard epidemiological investigations with broader approaches that allow for evolutionary change. Given the stunning genetic diversity that is possible for many such agents, such as the influenza virus, it is impossible to represent all of the diversity manifest at the level of amino acid sequences. We show that drift-variant influenza strains naturally cluster into groups which are associated with functionally important epitopic regions. Dominant cl

Transients and attractors in epidemics.

Historical records of childhood disease incidence reveal complex dynamics. For measles, a simple model has indicated that epidemic patterns represent attractors of a nonlinear dynamic system and that transitions between different attractors are driven by slow changes in birth rates and vaccination levels. The same analysis can explain the main features of chickenpox dynamics, but fails for rubella and whooping cough. We show that an additional (perturbative) analysis of the model, together with knowledge of the population size in question, can account for all the observed incidence patterns by

A stochastic delay framework for East Coast fever dynamics with integrated vaccination, treatment, and acaricide strategies.

East Coast fever (ECF) is a severe tick-borne disease of cattle in Africa caused by Theileria parva and transmitted primarily by the brown ear tick, Rhipicephalus appendiculatus. This study develops a stochastic delay differential equation model for ECF transmission between cattle and ticks by incorporating vaccination, treatment, natural recovery, carrier-mediated transmission, and acaricide-induced tick removal. Two biologically distinct delays are included: a cattle-side delay representing the incubation or prepatent period and a tick-side delay representing parasite development within the

Inferring structure and parameters of stochastic reaction networks with logistic regression.

Identifying network structure and estimating reaction parameters remain central challenges in modeling chemical reaction networks. In this work, we develop likelihood-based methods that use multinomial logistic regression to infer both stoichiometries and network connectivity from full time-series trajectories of stochastic reaction systems. When molecular counts for all species are observed, stoichiometric coefficients can be recovered provided that each reaction occurs at least once during the sampling window and has a unique stoichiometric vector. We illustrate the proposed regression appro

Subtle to significant: Enhancing heaviness perception with stochastic resonance.

Dynamic touch allows individuals to perceive object properties such as weight and length through movement-based exploration. This study examined how subthreshold vibrotactile stimulation influences heaviness perception by leveraging the principles of stochastic resonance, which suggests that adding structured noise can enhance weak sensory signals. Specifically, we tested whether pink-noise stimulation (which mimics natural movement variability) improves perceptual accuracy more effectively than white noise or no stimulation. Ten participants completed wielding tasks while blindfolded, estimat

Real-Time Single-Aggregate Analysis of Vaccine Antigen Stability via Stochastic Electrochemical Blocking.

Protein aggregation remains a major challenge in vaccine stability, particularly for protein antigens that undergo structural perturbation during storage, reconstitution, and transport. Here, we apply stochastic electrochemical blocking to observe aggregation of the glycoprotein E (gE) antigen from the SHINGRIX™ vaccine under different formulation and temperature conditions. This orthogonal technique to more traditional light-based methods enables rapid, single-particle, qualitative measurements in solution without introducing shear forces or nonnative interfaces. We examined gE aggregates aft

A stochastic reaction-diffusion HIV/AIDS model with implications for long-Acting ART.

This study proposes a stochastic reaction-diffusion model for HIV/AIDS transmission to uncover the foundational mechanisms behind disease extinction and project the future trajectory of the pandemic. For the proposed model, we initially apply the idea of the Zvonkin transformation to establish a novel analytical framework. Subsequently, the existence and uniqueness of a globally positive solution were demonstrated by reformulating the problem within the context of a reaction-diffusion equation. Furthermore, we establish sufficient conditions for disease persistence by constructing an appropria

Complex multiannual cycles of Mycoplasma pneumoniae: Persistence and the role of stochasticity.

The epidemiological dynamics of Mycoplasma pneumoniae is characterized by poorly understood complex multiannual cycles. The origins of these cycles have long been debated, and multiple explanations of varying complexity have been suggested. Using Bayesian methods, we fit a dynamical model to half a century of M. pneumoniae surveillance data from Denmark (1958 to 1995, 2010 to 2025) and uncover a parsimonious explanation for the persistent cycles, based on the theory of quasicycles. The period of the multiannual cycle (approx. 5 y in Denmark) is explained by susceptible replenishment due, prima

Stochastic modeling of the human middle ear dynamics under pathological conditions.

BACKGROUND: Although the dynamics of the middle ear (ME) have been modeled since the mid-twentieth century, only recently stochastic approaches started to be applied. In this study, a stochastic model of the ME was utilized to predict the ME dynamics under both healthy and pathological conditions. METHODS: The deterministic ME model is based on a lumped-parameter representation, while the stochastic model was developed using a probabilistic non-parametric approach that randomizes the deterministic model. Subsequently, the ME model was modified to represent the ME under pathological conditions

INDISIM-Paracoccus, an individual-based and thermodynamic model for a denitrifying bacterium.

We have developed an individual-based model for denitrifying bacteria. The model, called INDISIM-Paracoccus, embeds a thermodynamic model for bacterial yield prediction inside the individual-based model INDISIM, and is designed to simulate the bacterial cell population behavior and the product dynamics within the culture. The INDISIM-Paracoccus model assumes a culture medium containing succinate as a carbon source, ammonium as a nitrogen source and various electron acceptors such as oxygen, nitrate, nitrite, nitric oxide and nitrous oxide to simulate in continuous or batch culture the differen

SIR model with local and global infective contacts: A deterministic approach and applications.

An epidemic model with births and deaths is considered on a two-dimensional L×L lattice. Each individual can have global infective contacts according to the standard susceptible-infected-recovered (SIR) model rules or local infective contacts with their nearest neighbors. We propose a deterministic approach to this model and, for the parameters corresponding to pertussis and rubella in the prevaccine era, verify that there is a close agreement with the stochastic simulations when epidemic spread or endemic stationarity is considered. We also find that our approach captures the characteristic f

The role of compensatory mutations in the emergence of drug resistance.

Pathogens that evolve resistance to drugs usually have reduced fitness. However, mutations that largely compensate for this reduction in fitness often arise. We investigate how these compensatory mutations affect population-wide resistance emergence as a function of drug treatment. Using a model of gonorrhea transmission dynamics, we obtain generally applicable, qualitative results that show how compensatory mutations lead to more likely and faster resistance emergence. We further show that resistance emergence depends on the level of drug use in a strongly nonlinear fashion. We also discuss w

Diversity in pathogenicity can cause outbreaks of meningococcal disease.

Neisseria meningitidis, the meningococcus, is a major cause of bacterial meningitis and septicemia worldwide. Infection in most cases leads to asymptomatic carriage and only rarely to disease. Meningococcal disease often occurs in outbreaks, which are both sporadic and highly unpredictable. The occurrence of disease outbreaks in a host population in which the etiological agent is widely carried is not well understood. A potential explanation lies in the fact that meningococci are diverse with respect to disease-causing potential. We formulated a stochastic mathematical model to investigate whe

Dynamic, stochastic, and topological aspects of polyrhythmic performance.

Previous research on polyrhythmic performance can be broadly summarized in terms of 2 classes of models: timekeeper models and nonlinear dynamical models. In the former approach, research has been focused on patterns of covariance among time intervals, and in the latter approach, the concentration has been on pattern (in)stability and the spatiotemporal properties of oscillating limbs. It is suggested that one can achieve a more comprehensive theory that incorporates the strengths of each of these approaches by endowing timekeeper models with nonlinear dynamics or by endowing nonlinear oscilla

Stochastic dynamics of Chikungunya virus infection model incorporating general incidence rate and immune responses.

This study investigates a stochastic model of Chikungunya virus (CHIKV) infection that incorporates a general incidence rate along with B-cell and CTL immune responses. Stochasticity is modeled through a log-normal Ornstein-Uhlenbeck process. We first establish the existence of a unique and globally positive solution. Then, the solution's dynamic behavior around the two steady states is examined, and it is shown that the stochastic model's dynamics at the steady state generalizes the global asymptotic stability of the deterministic model. We prove the existence of the stationary distribution b

Investigating Mechanisms of Ovarian Aging and Menopause Timing Using a Stochastic Approach.

Although understanding the biology of ovarian aging and the timing of menopause is critical for supporting women's reproductive health, many aspects of these processes remain unclear. Stimulated by observations of transitions between different stages of functional units of ovarian units (follicles), a novel stochastic framework has recently been introduced. However, many important aspects of these biological phenomena have been overlooked. In this work, we present a theoretical investigation on synchronization in menopause timing, the role of follicle death, and the temporal dependence of tran

Analysis and simulation of a stochastic reaction-diffusion model for HBV infection under antiviral treatment.

BACKGROUND: Hepatitis B virus infection remains a major global health concern. It is characterized by complex intra-host interactions and strong spatiotemporal variability. Classical deterministic models often assume a constant intracellular delay, overlooking the random nature of viral replication timing and treatment response. To address this limitation, we develop a stochastic delay framework that accounts for biological variability and spatial diffusion, allowing a more realistic understanding of Hepatitis B virus infection dynamics under antiviral therapy. METHODS: We propose a reaction-d

The effect of demographic and environmental variability on disease outbreak for a dengue model with a seasonally varying vector population.

Seasonal changes in temperature, humidity, and rainfall affect vector survival and emergence of mosquitoes and thus impact the dynamics of vector-borne disease outbreaks. Recent studies of deterministic and stochastic epidemic models with periodic environments have shown that the average basic reproduction number is not sufficient to predict an outbreak. We extend these studies to time-nonhomogeneous stochastic dengue models with demographic variability wherein the adult vectors emerge from the larval stage vary periodically. The combined effects of variability and periodicity provide a better
