Enhanced editing of Bifidobacterium lactis using the endogenous Type I-G CRISPR-Cas system.

Diverse Bifidobacterium animalis subsp. lactis strains are widely used as commercial probiotics. While proof-of-concept studies have shown that some strains can be edited using several CRISPR-Cas approaches, this species remains difficult to engineer, hindering functional genomic studies to establish their molecular mode of action and enhance their probiotic functionalities. Here, we show that >95% of available B. lactis genomes harbor a conserved Type I-G CRISPR-Cas system, which we leverage to develop and validate a broadly applicable genome editing framework. We redesigned backbone plasmids

Comparative performance of portable DNA extraction protocols and bioinformatics workflows for rapid detection of gram-negative bacteria and antimicrobial resistance using Oxford Nanopore sequencing.

Oxford Nanopore Technology (ONT) enables rapid, portable pathogen identification and antimicrobial resistance (AMR) detection, but the reliability of downstream genomic analyses is highly dependent on DNA extraction quality, particularly in resource-limited settings. This study comparatively evaluated four portable bacterial DNA extraction protocols derived from three commercial kits to determine their impact on nanopore sequencing performance, bioinformatics workflow completion, and field deployability. Six gram-negative bacterial isolates (Escherichia coli, n = 4; Pseudomonas sp., n = 1; and

Whole-genome sequencing analysis of clinical carbapenemase-producing bacteria isolated in Dakar, Senegal.

Antimicrobial resistance, particularly to carbapenems, represents a major global public health threat. In Senegal, the increasing prevalence of carbapenem-resistant Gram-negative bacilli compromises the management of severe infections. This study, conducted between October 2022 and March 2024 at the Centre Hospitalier National Universitaire de Fann and the Institut Pasteur de Dakar, investigated 50 carbapenem-resistant bacterial isolates. Species identification was performed using Vitek 2 and MALDI-TOF MS, and antimicrobial susceptibility was assessed by disk diffusion testing. Whole-genome se

Development of a GFP-labeled Pasteurella multocida strain for in vivo organ infection tracing using a stable RCR-based genetic manipulation plasmid.

UNLABELLED: Advances in microscopy have enabled the widespread application of in vivo pathogen tracking approaches to bacterial pathogenesis. Pasteurella multocida (P. multocida) is a major zoonotic pathogen causing severe respiratory diseases in livestock. However, genetic manipulation of clinical swine-derived isolates remains hindered by the lack of stable genetic tools. As a result, no genetically engineered in vivo tracking strain limits research in P. multocida infection dynamics. In this study, we evaluated diverse replication mechanisms and identified that rolling circle replication (R

Patterns of antimicrobial resistance genes in pathogens across One Health sectors in Ireland: an in silico approach.

As part of a rapid risk assessment, an in silico approach was used to detect antimicrobial resistance (AMR) in pathogenic isolates from humans, animals, and the environment. A total of 11,670 genomic data sets were retrieved from the NCBI Pathogen Detection system for Ireland, which represented 47 pathogenic species, including Salmonella enterica, Escherichia coli/Shigella spp., Staphylococcus aureus, Klebsiella pneumoniae, and Enterococcus faecium. Identifying the most critical pathogenic strains over time is essential, as these organisms significantly contribute to mortality, morbidity, and

No evidence of multidrug-resistant Enterobacterales transmission between healthy companion animals and pet owners in the greater Atlanta area: a pilot study.

Antimicrobial resistance (AMR) is a global concern affecting both animals and humans. Pets share a close bond with humans and are exposed to human-related conditions that can, in many cases, facilitate the transmission of bacteria and mobile genetic elements. This prospective observational cohort pilot study aimed to determine the prevalence of multidrug-resistant Gram-negative bacteria (MDR-GNB) colonization in healthy individuals and their companion animals (dogs and cats) in the greater Atlanta area, as well as to understand the prevalence of enteric MDR-GNB. Serial fecal samples from paire

Characterization of Enterobacter cloacae complex clinical isolates: comparative genomics and the role of the efflux pump AcrAB-TolC over-expression and NDM-1 production.

BACKGROUND: Carbapenem-resistant Enterobacter cloacae complex (ECC) has emerged as the third most prevalent nosocomial Enterobacterales pathogen, propelled by the synergy between intrinsic defenses, e.g. AcrAB-TolC efflux pump overexpression and horizontally acquired determinants such as the plasmid-borne bla NDM-1. METHODS: Our study employed a comprehensive, multi-faceted strategy to characterize three carbapenem-resistant, NDM-1-positive ECC isolates, named x9, F12, and x230151. The integrated methodology merged phenotypic antimicrobial susceptibility testing with functional conjugation an

Genomic characterization of an ESBL-producing Klebsiella pneumoniae ST37 recovered from a hospitalized patient in Armenia.

Multidrug-resistant Klebsiella pneumoniae continues to challenge healthcare services globally. However, our understanding of its occurrence, genomic characteristics, and epidemiology in low- and middle-income countries (LMICs) remains severely limited. In this study, we report the whole-genome sequencing of an extended-spectrum β-lactamase (ESBL)-producing, sequence type (ST) 37 K. pneumoniae isolate (ARM02) recovered from a patient in Armenia. Antibiotic susceptibility testing revealed that ARM02 was resistant to four of the 11 antibiotics tested, including ampicillin, amoxicillin-clavulanic

Comparative genomic insights into multidrug resistance in classical and hypervirulent K. pneumoniae clinical isolates.

Klebsiella pneumoniae is a highly adaptable opportunistic pathogen responsible for various infections, particularly in immunocompromised individuals. The recent genetic evolution of K. pneumoniae has led to the emergence of strains exhibiting both hypervirulence and multidrug resistance (MDR). In this study, we compared the genomic characteristics of MDR in classical and hypervirulent K. pneumoniae clinical isolates. Sixty-four isolates were collected from two healthcare institutions in Khyber Pakhtunkhwa, Pakistan, and identified using standard microbiological techniques. Whole-genome sequenc

Escherichia coli ST117: exploring the zoonotic hypothesis.

UNLABELLED: Extraintestinal pathogenic Escherichia coli (ExPEC) can lead to severe infections, with additional risks of increasing antimicrobial resistance rates. Genotypic similarities between ExPEC and avian pathogenic E. coli (APEC) support a possible role for a poultry meat reservoir in human disease. Some genomic studies have been done on the ST117 lineage which contaminates poultry meat, carries multidrug resistance, can be found in the human intestinal microbiota, and causes human extraintestinal disease. This study analyzed the genomes of 61 E. coli from Brazilian poultry outbreaks foc

Functional Consequences of RNA 5'-Terminal Deletions on Coxsackievirus B3 RNA Replication and Ribonucleoprotein Complex Formation.

Group B coxsackieviruses are responsible for chronic cardiac infections. However, the molecular mechanisms by which the virus can persist in the human heart long after the signs of acute myocarditis have abated are still not completely understood. Recently, coxsackievirus B3 strains with 5'-terminal deletions in genomic RNAs were isolated from a patient suffering from idiopathic dilated cardiomyopathy, suggesting that such mutant viruses may be the forms responsible for persistent infection. These deletions lacked portions of 5' stem-loop I, which is an RNA secondary structure required for vir

Zinc Salts Block Hepatitis E Virus Replication by Inhibiting the Activity of Viral RNA-Dependent RNA Polymerase.

Hepatitis E virus (HEV) causes an acute, self-limiting hepatitis in healthy individuals and leads to chronic disease in immunocompromised individuals. HEV infection in pregnant women results in a more severe outcome, with the mortality rate going up to 30%. Though the virus usually causes sporadic infection, epidemics have been reported in developing and resource-starved countries. No specific antiviral exists against HEV. A combination of interferon and ribavirin therapy has been used to control the disease with some success. Zinc is an essential micronutrient that plays crucial roles in mult

Virus-Like Vesicle-Based Therapeutic Vaccine Vectors for Chronic Hepatitis B Virus Infection.

UNLABELLED: More than 500,000 people die each year from the liver diseases that result from chronic hepatitis B virus (HBV) infection. Therapeutic vaccines, which aim to elicit an immune response capable of controlling the virus, offer a potential new treatment strategy for chronic hepatitis B. Recently, an evolved, high-titer vaccine platform consisting of Semliki Forest virus RNA replicons that express the vesicular stomatitis virus glycoprotein (VSV G) has been described. This platform generates virus-like vesicles (VLVs) that contain VSV G but no other viral structural proteins. We report

Translation and replication of hepatitis C virus genomic RNA depends on ancient cellular proteins that control mRNA fates.

Inevitably, viruses depend on host factors for their multiplication. Here, we show that hepatitis C virus (HCV) RNA translation and replication depends on Rck/p54, LSm1, and PatL1, which regulate the fate of cellular mRNAs from translation to degradation in the 5'-3'-deadenylation-dependent mRNA decay pathway. The requirement of these proteins for efficient HCV RNA translation was linked to the 5' and 3' untranslated regions (UTRs) of the viral genome. Furthermore, LSm1-7 complexes specifically interacted with essential cis-acting HCV RNA elements located in the UTRs. These results bridge HCV

The Old World and New World alphaviruses use different virus-specific proteins for induction of transcriptional shutoff.

Alphaviruses are widely distributed throughout the world. During the last few thousand years, the New World viruses, including Venezuelan equine encephalitis virus (VEEV) and eastern equine encephalitis virus (EEEV), evolved separately from those of the Old World, i.e., Sindbis virus (SINV) and Semliki Forest virus (SFV). Nevertheless, the results of our study indicate that both groups have developed the same characteristic: their replication efficiently interferes with cellular transcription and the cell response to virus replication. Transcriptional shutoff caused by at least two of the Old
