Co-operativity and enzymatic activity in polymer-activated enzymes. A one-dimensional piggy-back binding model and its application to the DNA-dependent ATPase of DNA gyrase.

The binding of a ligand to a one-dimensional lattice in the presence of a second ("rider") ligand, which binds only to the first ligand (piggy-back binding), is studied. A model derived from this study is used to analyze the effects of co-operativity on the reaction rates of enzymes activated by polymeric cofactors that provide multiple binding sites for the enzyme. It is found that in the presence of strong co-operativity, the steady-state reaction rates of polymer-activated enzymes can be very different from the Michaelis-Menten paradigm. By adjusting the co-operativity parameters and the bi

Imatinib can act as an Allosteric Activator of Abl Kinase.

Imatinib is an ATP-competitive inhibitor of Bcr-Abl kinase and the first drug approved for chronic myelogenous leukemia (CML) treatment. Here we show that imatinib binds to a secondary, allosteric site located in the myristoyl pocket of Abl to function as an activator of the kinase activity. Abl transitions between an assembled, inhibited state and an extended, activated state. The equilibrium is regulated by the conformation of the αΙ helix, which is located nearby the allosteric pocket. Imatinib binding to the allosteric pocket elicits an αΙ helix conformation that is not compatible with the

Identification of a Novel Allosteric Modulator of the Human Dopamine Transporter.

The dopamine transporter (DAT) serves a pivotal role in controlling dopamine (DA)-mediated neurotransmission by clearing DA from synaptic and perisynaptic spaces and controlling its action at postsynaptic DA receptors. Major drugs of abuse such as amphetamine and cocaine interact with DAT to mediate their effects by enhancing extracellular DA concentrations. We previously identified a novel allosteric site in the related human serotonin transporter that lies outside the central substrate and inhibitor binding pocket. We used the hybrid structure based (HSB) method to screen for allosteric modu

An allosteric modulator of HIV-1 protease shows equipotent inhibition of wild-type and drug-resistant proteases.

NMR and MD simulations have demonstrated that the flaps of HIV-1 protease (HIV-1p) adopt a range of conformations that are coupled with its enzymatic activity. Previously, a model was created for an allosteric site located between the flap and the core of HIV-1p, called the Eye site (Biopolymers 2008, 89, 643-652). Here, results from our first study were combined with a ligand-based, lead-hopping method to identify a novel compound (NIT). NIT inhibits HIV-1p, independent of the presence of an active-site inhibitor such as pepstatin A. Assays showed that NIT acts on an allosteric site other tha

Targeting the allosteric mechanism of methicillin-resistant Staphylococcus aureus pyruvate kinase: From inhibitor discovery to network reorganization.

Pyruvate kinase (PK) is a promising antimicrobial target against Methicillin-resistant Staphylococcus aureus (MRSA) due to its central role in bacterial metabolism. Building on previous virtual screening of three putative/known allosteric sites, we evaluated six FDA-approved compounds for effects on PK-associated enzymatic activity in a bacterial extract system. Four compounds (Dihydroergocristine, Nilotinib, Zanubrutinib, and Ledipasvir) reduced measured activity, whereas Dihydroergotamine and Simeprevir produced modest increases in assay signal. Complementary computational analyses investiga

Dimerization and ligand binding rewire allosteric networks in SARS-CoV-2 main protease.

The SARS-CoV-2 main protease (MPro) is an essential enzyme for viral replication and a primary target for antiviral drug development. Despite extensive structural and biochemical characterization, the allosteric mechanisms by which dimerization informs conformational changes at an active site lack an explicit comparison across the different states that identify key residues that connect substrate binding, dimerization, and catalytic activation. Here, we integrate microsecond-timescale all-atom molecular dynamics simulations with dynamical network analysis to characterize how ligand binding and

Discovery of a Potent Fluorescence Polarization Probe for Identifying USP1 Allosteric Inhibitors.

The deubiquitinating enzyme, ubiquitin-specific protease 1 (USP1), is overexpressed in various tumor types, making it a promising target for cancer therapy. The development of USP1 allosteric inhibitors has progressed rapidly owing to their high selectivity and potency. However, the lack of appropriate chemical tools for developing a binding screen for this site has hampered the discovery of novel ligands. Herein, we developed the first allosteric fluoroprobe and fluorescence polarization (FP) assay for direct validation of USP1 allosteric inhibitors. The FP assay based on allosteric tracer 6-

Characterisation of bis(4-aminoquinoline)s as α1A adrenoceptor allosteric modulators.

The development of sub-type selective α1 adrenoceptor ligands has been hampered by the high sequence similarity of the amino acids forming the orthosteric binding pocket of the three α1 adrenoceptor subtypes, along with other biogenic amine receptors. One possible approach to overcome this issue is to target allosteric sites on the α1 adrenoceptors. Previous docking studies suggested that one of the quinoline moieties of a bis(4-aminoquinoline), comprising a 9-carbon methylene linker attached via the amine groups, could interact with residues outside of the orthosteric binding site while, simu

The modular logic of signaling proteins: building allosteric switches from simple binding domains.

Many eukaryotic signal transduction proteins have component-based architectures: they are built from combinations of protein interaction domains and catalytic domains. Intact, these proteins display the sophisticated allosteric behavior required for cellular regulation; the protein's output activity is tightly repressed under basal conditions, but can be robustly activated by a specific set of input effector ligands. A combination of structural, biophysical and computational studies is beginning to shed light on the fundamental principles governing this type of modular allostery.

Molecular mechanism of allosteric modulation of opioid receptors.

Opioid analgesics provide potent pain relief but are limited by severe adverse effects, tolerance, and interindividual genetic variability in response. Poly-pharmacology and allosteric modulation of opioid receptors offer promising strategies to enhance analgesic efficacy while mitigating these limitations. Pan-positive allosteric modulators (pan-PAMs), which simultaneously potentiate multiple opioid receptor subtypes, integrate the advantages of both approaches and represent an emerging therapeutic paradigm for pain management. However, the molecular mechanisms underlying pan-PAM activity at

The effect of dimerization and ligand binding on the dynamics of Kaposi's sarcoma-associated herpesvirus protease.

The Kaposi's sarcoma-associated herpesvirus protease is essential for virus maturation. This protease functions under allosteric regulation that establishes its enzymatic activity upon dimerization. It exists in equilibrium between an inactive monomeric state and an active, weakly associating, dimeric state that is stabilized upon ligand binding. The dynamics of the protease dimer and its monomer were studied using the Gaussian network model and the anisotropic network model , and its role in mediating the allosteric regulation is demonstrated. We show that the dimer is composed of five dynami

Keynote review: allosterism in membrane receptors.

Allosteric modulation of membrane receptors has been intensively studied in the past three decades and is now considered to be an important indirect mechanism for the control of receptor function. The allosteric site on the GABA(A) receptor is the target for the most widely prescribed sleep medicines, the benzodiazepines. Cinacalcet, an allosteric enhancer of the calcium-sensing receptor, is used to treat secondary hyperparathyroidism. Allosteric ligands might be especially valuable to control receptors for which the design of selective orthosteric agonists or antagonists has been elusive, suc

Computational analysis of long-range allosteric communications in CFTR.

Malfunction of the CFTR protein results in cystic fibrosis, one of the most common hereditary diseases. CFTR functions as an anion channel, the gating of which is controlled by long-range allosteric communications. Allostery also has direct bearings on CF treatment: the most effective CFTR drugs modulate its activity allosterically. Herein, we integrated Gaussian network model, transfer entropy, and anisotropic normal mode-Langevin dynamics and investigated the allosteric communications network of CFTR. The results are in remarkable agreement with experimental observations and mutational analy

Artificial intelligence based virtual screening study for competitive and allosteric inhibitors of the SARS-CoV-2 main protease.

SARS-CoV-2 is a highly contagious and dangerous coronavirus that first appeared in late 2019 causing COVID-19, a pandemic of acute respiratory illnesses that is still a threat to health and the general public safety. We performed deep docking studies of 800 M unique compounds in both the active and allosteric sites of the SARS-COV-2 Main Protease (Mpro) and the 15 M and 13 M virtual hits obtained were further taken for conventional docking and molecular dynamic (MD) studies. The best XP Glide docking scores obtained were -14.242 and -12.059 kcal/mol by CHEMBL591669 and the highest binding affi

Modes of allosteric interactions with free and [3H]N-methylscopolamine-occupied muscarinic M2 receptors as deduced from buffer-dependent potency shifts.

Muscarinic M2 acetylcholine receptors contain an allosteric site that is probably located at the entrance of the ligand binding pocket above the orthosteric binding site. With the orthosteric area not occupied, allosteric agents might gain access to this site. The interaction of allosteric agents with orthoster-occupied receptors is known to depend on the buffer conditions in an alloster-specific fashion. Utilizing the buffer-dependent potency shift as an indicator, we aimed to find out for two rod-like shaped and flexible allosteric agents whether or not there is evidence for a switch in the

Allosteric mutations impact the catalytic activity and oligomeric state of the main protease of coronavirus.

The COVID-19 pandemic has underscored the urgent need for effective antiviral strategies. A promising target is the 3CL protease of severe acute respiratory syndrome coronavirus 2, a crucial enzyme for viral replication. This study explores the structural and functional roles of specific amino acids essential for enzyme activation and dimerization, revealing potential allosteric sites as novel drug targets. Although current drug development efforts primarily focus on active site inhibitors that disrupt enzymatic function, the emergence of drug resistance necessitates alternative targets for in

Discovery of Novel Allosteric Inhibitor Hits for Insulin-Regulated Aminopeptidase Provides Insights on Enzymatic Mechanism.

Insulin-regulated aminopeptidase (IRAP) is a transmembrane zinc metalloprotease with various important biological roles, including fibrosis, septic thrombosis, cognitive functions, and immune system regulation. As a result, IRAP is an emerging pharmacological target for several diseases. However, the development of selective inhibitors that specifically regulate its activity remains challenging due to its high sequence and functional homology with many other enzymes that have highly conserved active sites. To circumvent this limitation, we targeted the malate allosteric site, a site that has y

Allosteric inhibition of PTP1B by bromocatechol-chalcone derivatives.

Development of allosteric inhibitors may be a viable strategy to discover hypoglycemic drugs targeting PTP1B. Allosteric inhibitors occupying the BB site that is a hydrophobic pocket restrict the WPD loop in an open conformation, preventing the physiological dephosphorylation reaction. Toward the BB site, sixty bromocatechol-chalcone derivatives were designed and synthesized as allosteric inhibitors of PTP1B against diabetes mellitus. The most potent compound LXQ-87 (C8) inhibited PTP1B noncompetitively with an IC50 value of 1.061 ± 0.202 μM. Oral administration of LXQ-87 reduces the fasting b

l-NBDNJ allosteric chaperone for multiple defective enzymes involved in lysosomal storage disorders (LSDs).

Protein misfolding underlies a wide range of conformational diseases, including lysosomal storage disorders (LSDs) such as Gaucher, Pompe, and Fabry diseases. Pharmacological chaperones (PCs) have emerged as promising small molecules capable of rescuing mutant enzymes from endoplasmic reticulum (ER)-associated degradation by stabilizing their correct folding. While first-generation PCs act as competitive inhibitors at the active site, their therapeutic window is narrow due to concomitant enzyme inhibition. Second-generation PCs, or allosteric chaperones, aim to stabilize mutant enzymes without

Variations on a scaffold - Novel GABAA receptor modulators.

Allosteric ligands of GABAA receptors exist in many different chemotypes owing to their great usefulness as therapeutics, with benzodiazepines being among the best known examples. Many allosteric binding sites have been described, among them a site at the extracellular interface between the alpha principal face and the beta complementary face (α+/β-). Pyrazoloquinolinones have been shown to bind at α+/β-binding sites of GABAA receptors, exerting chiefly positive allosteric modulation at this location. In order to further explore molecular determinants of this type of allosteric modulation, we
