Germline polymorphisms and alternative splicing of human immunoglobulin light chain genes.

Inference of germline polymorphisms in immunoglobulin genes from B cell receptor repertoires is complicated by somatic hypermutations, sequencing/PCR errors, and by varying length of reference alleles. The light chain inference is particularly challenging owing to large gene duplications and absence of D genes. We analyzed the light chain cDNA sequences from naïve B cell receptor repertoires from 100 individuals. We optimized light chain allele inference by tweaking parameters of the TIgGER functions, extending the germline reference sequences, and establishing mismatch frequency patterns at p

Rbm24 modulates adult skeletal muscle regeneration via regulation of alternative splicing.

Rationale: The adult skeletal muscle can self-repair efficiently following mechanical or pathological damage due to its remarkable regenerative capacity. However, regulatory mechanisms underlying muscle regeneration are complicated and have not been fully elucidated. Alternative splicing (AS) is a major mechanism responsible for post-transcriptional regulation. Many aberrant AS events have been identified in patients with muscular dystrophy which is accompanied by abnormal muscle regeneration. However, little is known about the correlation between AS and muscle regeneration. It has been report

Alternative splicing in a presenilin 2 variant associated with Alzheimer disease.

OBJECTIVE: Autosomal-dominant familial Alzheimer disease (AD) is caused by by variants in presenilin 1 (PSEN1), presenilin 2 (PSEN2), and amyloid precursor protein (APP). Previously, we reported a rare PSEN2 frameshift variant in an early-onset AD case (PSEN2 p.K115Efs*11). In this study, we characterize a second family with the same variant and analyze cellular transcripts from both patient fibroblasts and brain lysates. METHODS: We combined genomic, neuropathological, clinical, and molecular techniques to characterize the PSEN2 K115Efs*11 variant in two families. RESULTS: Neuropathological

Alternative splicing originates different domain structure organization of Lutzomyia longipalpis chitinases.

BACKGROUND The insect chitinase gene family is composed by more than 10 paralogs, which can codify proteins with different domain structures. In Lutzomyia longipalpis, the main vector of visceral leishmaniasis in Brazil, a chitinase cDNA from adult female insects was previously characterized. The predicted protein contains one catalytic domain and one chitin-binding domain (CBD). The expression of this gene coincided with the end of blood digestion indicating a putative role in peritrophic matrix degradation. OBJECTIVES To determine the occurrence of alternative splicing in chitinases of L. lo

Alternative Splicing in the Human PMP22 Gene: Implications in CMT1A Neuropathy.

CMT1A patients commonly share PMP22 genetic overloading but they show phenotypic heterogeneity and variability in PMP22 mRNA and protein expression. Moreover, PMP22 mRNA levels do not correlate with clinical outcome measures in these patients, suggesting their uselessness as a disease biomarker. Thus, in-depth analysis of PMP22 transcription and translation might help to define its pathogenic role in CMT1A. We focused on the alternative splicing of PMP22 gene to verify whether mRNA processing is altered in CMT1A. We identified three new PMP22 transcripts enriched in human sural nerve biopsies.

Alternative splicing in chronic myeloid leukemia (CML): a novel therapeutic target?

Although the imatinib based therapy of chronic myeloid leukemia (CML) represents a triumph of medicine, not all patients with CML benefit from this drug due to the development of resistance and intolerance. The interruption of imatinib treatment is often followed by clinical relapse, suggesting a failure in the killing of residual leukaemic stem cells. There is need to identify alternative selective molecular targets for this disease and develop more effective therapeutic approaches. Alternative pre-mRNA splicing (AS) is an epigenetic process that greatly diversifies the repertoire of the tran

Role of BMPR2 alternative splicing in heritable pulmonary arterial hypertension penetrance.

BACKGROUND: Bone morphogenic protein receptor 2 (BMPR2) gene mutations are the most common cause of heritable pulmonary arterial hypertension. However, only 20% of mutation carriers get clinical disease. Here, we explored the hypothesis that this reduced penetrance is due in part to an alteration in BMPR2 alternative splicing. METHODS AND RESULTS: Our data showed that BMPR2 has multiple alternative spliced variants. Two of these, isoform-A (full length) and isoform-B (missing exon 12), were expressed in all tissues analyzed. Analysis of cultured lymphocytes of 47 BMPR2 mutation-positive herit

Identifying alternative hyper-splicing signatures in MG-thymoma by exon arrays.

BACKGROUND: The vast majority of human genes (>70%) are alternatively spliced. Although alternative pre-mRNA processing is modified in multiple tumors, alternative hyper-splicing signatures specific to particular tumor types are still lacking. Here, we report the use of Affymetrix Human Exon Arrays to spot hyper-splicing events characteristic of myasthenia gravis (MG)-thymoma, thymic tumors which develop in patients with MG and discriminate them from colon cancer changes. METHODOLOGY/PRINCIPAL FINDINGS: We combined GO term to parent threshold-based and threshold-independent ad-hoc functional

Alternative splicing variants of the human DBL (MCF-2) proto-oncogene.

The DBL (MCF-2) proto-oncogene is a prototype guanine nucleotide exchange factor (GEF) that modulates the Rho family of GTPases. In this communication we describe the isolation of three novel splicing variants of Dbl. The prototype Dbl gene (designated var.1 here) contains 25 exons, while splicing variant 2 (var.2) lacks exons 23 and 24. Var.3 contains additional 3 exons from 5(')-UTR in place of exon 1, while var.4, var.2, and var.3 contain a 48bp insertion between exons 10 and 11, resulting in the insertion of 16 amino acids. We found that var.1 was expressed only in brain, whereas var.3 was

Alternative splicing in the pore-forming region of shaker potassium channels.

We have cloned cDNAs for the shaker potassium channel gene from the spiny lobster Panulirus interruptus. As previously found in Drosophila, there is alternative splicing at the 5' and 3' ends of the coding region. However, in Panulirus shaker, alternative splicing also occurs within the pore-forming region of the protein. Three different splice variants were found within the P region, two of which bestow unique electrophysiological characteristics to channel function. Pore I and pore II variants differ in voltage dependence for activation, kinetics of inactivation, current rectification, and d

Altered splicing factor and alternative splicing events in a mouse model of diet- and polychlorinated biphenyl-induced liver disease.

Non-alcoholic fatty liver disease (NAFLD) is associated with human environmental exposure to polychlorinated biphenyls (PCBs). Alternative splicing (AS) is dysregulated in steatotic liver disease and is regulated by splicing factors (SFs) and N-6 methyladenosine (m6A) modification. Here integrated analysis of hepatic mRNA-sequencing data was used to identify differentially expressed SFs and differential AS events (ASEs) in the livers of high fat diet-fed C57BL/6 J male mice exposed to Aroclor1260, PCB126, Aroclor1260 + PCB126, or vehicle control. Aroclor1260 + PCB126 co-exposure altered 100 SF

Alternative splicing and alternative initiation of translation explain the four forms of the Ia antigen-associated invariant chain.

The Ia antigen-associated invariant chain (In) exists in humans as four related polypeptides, p33, p35, p41 and p43, all associated with HLA-class II antigens. As described previously, two of these forms of In chain, p33 and p35, result from the use of two in-phase initiation AUG codons on the unique In p33 mRNA. In addition to cDNA clones derived from In p33 mRNA, we have isolated a new cDNA clone, called p41-1, which differs from p33-1 by an additional segment in the coding region. The DNA sequence encoding the segment unique to p41-1 was identified in the genomic sequence in the intron betw

Citron kinase activity controls alternative splicing events that drive prostate cancer growth.

Prostate cancer (CaP) remains a major cause of cancer death in men, underscoring the need for mechanistically novel therapies. We previously identified the action of the mitotic kinase citron (CIT) kinase as a key driver of CaP progression and promising therapeutic target, but selective CIT inhibitors are not available. We therefore asked whether a better understanding of the action of CIT substrates, which execute CIT kinase action in CaP cells, can lead to novel approaches and/or alternative targets to indirectly interfere with CIT's activity during CaP progression. In view of the enrichment

Alternative splicing of synaptotagmin 7 regulates oligomerization and short-term synaptic plasticity.

Synaptic plasticity is crucial for learning and memory. The presynaptic calcium sensor synaptotagmin 7 (syt7) regulates aspects of short-term plasticity (STP), but the underlying mechanisms remain unclear. Here, we show that alternative splicing of the syt7 juxtamembrane linker acts as a molecular switch at both biochemical and functional levels. The α and β variants undergo liquid-liquid phase separation to form condensates, while the γ variant forms aggregates. Using iGluSnFR imaging, we found that, when expressed at equal levels, these three isoforms also diverge regarding their abilities t

Regulation of Tau Alternative Splicing: A Novel Role for the Ribonucleoprotein RBM20.

Tau is a protein associated with microtubules principally expressed in neuronal cells, where it plays a fundamental role in cytoskeleton stabilization and axonal transport. Several diseases collectively named tauopathies, such as Alzheimer's disease, have been associated with an imbalance in the expression of alternative spliced Tau transcripts and the accumulation of hyperphosphorylated Tau, causing dysfunction and death of neuronal cells. Therefore, understanding the Tau exon splicing mechanisms may contribute to elucidating molecular factors that could underlie the development of neurodegen

T Cell Heterogeneity Shaped by Alternative Splicing Predicts Prognosis in Hepatocellular Carcinoma.

Alternative splicing (AS) plays a key role in the regulation of immune function and cellular heterogeneity. However, its impact on T-cell behavior and clinical outcomes in hepatocellular carcinoma (HCC) remains poorly understood. Single-cell full-length transcriptome data were used to obtain comprehensive splicing site information. Variable AS events were identified in each cell using the SCASL algorithm, and AS-based profiles were constructed. Based on this, differential expression, functional enrichment, cell interaction, and RNA velocity analyses were used to reveal functional differences a

Specificity Analysis of Alternative Splicing During Botrytis cinerea Infection of Different Hosts.

Alternative splicing (AS) is a significant post-transcriptional regulatory mechanism that facilitates environmental adaptation in fungi. However, the conservation of this mechanism and its host specificity during the infection of various hosts by B. cinerea remain ambiguous. This study utilized strand-specific RNA sequencing to perform a comparative analysis of genome-wide AS patterns during the infection of tomato and strawberry by B. cinerea. A comparative analysis identified a total of 1714 AS events and 1130 associated genes across the two hosts, alongside a significant number of host-spec

H2S enhances drought resistance by orchestrating alternative splicing and persulfidation of ETFQO.

Identifies ETFQO as a central target, showing H2S induces its alternative splicing to generate functionally distinct isoforms that are differentially persulfidated, coordinating stomatal and respiratory responses for drought adaptation. Hydrogen sulfide (H2S) is an important gasotransmitter known to enhance plant stress tolerance, but its specific role in reprogramming energy metabolism under drought remains poorly understood. Here, we demonstrate that electron transfer flavoprotein: ubiquinone oxidoreductase (ETFQO) functions as a significant target through which H2S enhances drought toleranc

Aberrant TIMM8B alternative splicing compromises mitochondrial respiratory chain integrity and redox homeostasis.

Mitochondrial redox homeostasis depends on respiratory chain integrity, but whether environmental stress alters this system through alternative splicing remains poorly understood. Here, we identify aberrant TIMM8B alternative splicing as a post-transcriptional mechanism that compromises mitochondrial respiratory chain function and redox homeostasis. Using perfluoroundecanoic acid (PFUnDA) as an environmental stressor, transcriptomic profiling of HaCaT cells revealed suppression of mitochondrial bioenergetic programs, including oxidative phosphorylation, the tricarboxylic acid cycle, mitochondr
